Synthèse site-spécifique de glycoconjugués
Les vaccins conjugués furent développés suite à l’inefficacité des vaccins polysaccharidiques chez les nourrissons et les personnes âgées. Les vaccins conjugués sont composés d’un polysaccharide extrait de la capsule bactérienne et d’une protéine porteuse. Celle-ci permet de décupler la réponse immunitaire, permettant aux vaccins d’être efficaces. L’évolution des connaissances en chimie et en analytique permettent aujourd’hui de mieux caractériser ces vaccins et de mieux maîtriser leur production. Cependant, les chimies de conjugaison utilisées pour lier le polysaccharide et la protéine porteuse, ne sont pas toujours définies et cela mène souvent à l’obtention de produits hétérogènes. Les objectifs de cette thèse ont été d’étudier le polysaccharide, les protéines porteuses et de nouvelles voies de conjugaisons pour lier spécifiquement ces deux biomolécules.Différents outils analytiques ont été utilisés afin d’acquérir une meilleure connaissance des deux partenaires de conjugaison. Cela a également permis d’établir une stratégie d’analyse efficace pour caractériser les produits de réaction. La spécificité des réactions de conjugaison a été induite par l’utilisation d’espaceurs bi-fonctionnels, réagissant spécifiquement sur certains acides aminés. Leur réactivité a d’abord été testée sur un modèle peptidique. Cela a permis de faciliter la caractérisation et d’étudier l’efficacité et la spécificité des réactions. Les réactions efficaces ont ensuite été testées différents modèles : de la protéine au vaccin. Sur les quatre réactions testées, une a été efficace sur tous les modèles. Cette chimie de conjugaison est prometteuse pour le développement de nouveaux vaccinsConjugate vaccines were developed because polysaccharide vaccines were not efficient in infant and old people. These vaccines were composed of the polysaccharide extracted from the bacterial capsule linked to a carrier protein. This protein created an immunological boost which allowed the vaccine to induce a proper protection for everyone. As chemistry knowledge and analytical techniques evolved, vaccines can now be better characterized and the production can be better controlled. Nevertheless, the chemistries used to bind the polysaccharide and the carrier protein are not always well-defined, which leads to the production of heterogeneous products. The objectives of this PhD were to study the polysaccharide, carrier proteins and new conjugation chemistries to specifically bind the two biomolecules. The other challenge was to be able to check the reaction specificity and characterize reaction products.To do so different analytical tools were used to allow a better knowledge of both conjugation partners but also to establish an efficient analytical strategy for glycoconjugate characterization. Conjugation reactions specificity was induced by using different bi-functional linkers, reacting specifically for one type of amino acid. Linkers’ reactivity was first tested on a model peptide. This allowed to facilitate the characterization and to check for both reaction specificity and reaction success. Efficient reactions were then tested on different models from carrier proteins to glycoconjugate vaccines. One of the four tested reactions was efficient from the peptide to the vaccine model. This conjugation is thus promising for the development of new conjugate vaccine
Polyoside capsulaire Neisseria meningitidis sérogroupe C : études du procédé de dépolymérisation et d'activation
Cette thèse issue d'une collaboration entre l'Université Lyon 1 et Sanofi Pasteur (SP) porte sur l'étude du procédé de dépolymérisation et d'activation d'un polyoside capsulaire. Cette réaction est la première étape du couplage d'un vaccin (Menactra®) antiméningococcique conjugué (polyoside du méningocoque de groupe C conjugué à l'anatoxine diphtérique). L'objectif de ce travail, réalisé dans le cadre d'un programme d'amélioration de la conformité et de la robustesse des procédés de SP, est la compréhension du mécanisme et l'optimisation des paramètres clés de cette réaction. Le procédé de couplage de ce vaccin tel qu'il est décrit par SP comporte 3 étapes clés : la dépolymérisation/activation du polyoside par le peroxyde d'hydrogène, la dérivatisation par un "linker" et le greffage à la protéine. Si les 2 dernières étapes sont des réactions chimiques bien connues, la première qui permet, à la fois de réduire la masse molaire du polyoside et de générer des groupements réducteurs, est plus obscure. Une stratégie a été élaborée afin de comprendre cette réaction. Dans un premier temps, l'étude poussée du procédé a permis d'identifier les paramètres impactant la cinétique de dépolymérisation et l'activité réductrice. Ensuite, l'analyse structurale, par diverses techniques, du polyoside dépolymérisé a confirmé l'activation. Enfin, la caractérisation de modifications chimiques de macromolécules étant relativement complexe, de plus petits modèles (monomère, tétramère) ont été utilisés et ont permis d'établir un mécanisme réactionnel de la dépolymérisation du polyoside. A partir de ces résultats, plusieurs solutions ont été proposées à l'industriel pour améliorer le rendement et/ou la robustesse du procédéThis PhD work, initiated by Sanofi Pasteur in collaboration with the University of Lyon 1, concerns the study of the Menactra® vaccine, a glycoconjugate vaccine produced by covalently coupling Neisseria meningitidis serogroups A, C, W135, Y capsular polysaccharides to diphtheria toxoid. The objective was to better understand the chemistry involved in the conjugation process of the vaccine, in order to improve the process robustness and the overall conjugated yields with particular emphasis on the serogroup C. The conjugation process can be divided into 3 key steps: depolymerization/activation by hydrogen peroxide, derivatization, and conjugation. While the 2 last steps of the process are well known in bioconjugation chemistry, the exact mechanism of the first step, which serves 2 purposes, first to reduce the polysaccharide molecular weight and second, to generate the reducing groups on the polysaccharide chain, is poorly understood. An overall strategy for the characterization of the serogroup C polysaccharide depolymerization process was successfully applied to understand this reaction. We first provided a process description of this step, identified and optimized the key process parameters. Then, the structural comparison of the polysaccharide before and after the depolymerization obtained with specified analytical methods gave important information on the mechanism. Finally, well defined sialic and tetrasialic acids were reacted with H2O2 to complete the elucidation of this complex mechanism. Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Syntheses and biological evaluations of combretastatine A-4 analogs and DYRK kinases inhibitors
En 2015, on estime le nombre de nouveaux cas de cancer à plus de 385000 et le nombre de décès à 149500. Ces chiffres, plus élevés chez l'homme que chez la femme, connaissent ces dernières années une nette recrudescence chez les patients de sexe féminin. Globalement, la principale difficulté pour lutter contre les cancers se situe dans la capacité à les détecter avant qu'ils ne métastasent et dans les nombreux phénomènes de résistance aux traitements chimiothérapeutiques.De par son implication dans la croissance des cellules cancéreuses, le réseau vasculaire tumorale représente une cible intéressante ainsi qu'une alternative prometteuse aux traitements actuels. Ainsi, la classe de composés qualifiés de VDAs (pour « Vascular Disrupting Agents ») visent les cellules endothéliales ainsi que les péricytes, provoquant ainsi des phénomènes d'ischémie et de nécrose cellulaire. Un exemple de ce type de composés n'est autre que la Combrétastatine A-4 (ou CA-4), qui est un composé naturel extrait d'un arbuste sud-africain, le Combretum caffrum. Cette molécule a été pour la première fois étudiée par G.R. Pettit en 1989 qui a alors démontré qu'elle pouvait inhiber très efficacement la polymérisation des dimères α et β de tubuline en microtubules, résultant alors en la non-formation du cytosquelette, et l'apoptose de la cellule. Le développement de nouveaux analogues de la CA-4 s'avère crucial car ce composé dispose non seulement d'une solubilité réduite mais peut aussi être instable lorsqu'il est administré. Le travail effectué lors de cette thèse a donc consisté dans un premier temps en la synthèse de nouveaux dérivés de la CA-4 en remplaçant le noyau B par différents hétérocycles et en effectuant plusieurs pharmacomodulations ; ces derniers étant alors évalués pour leurs propriétés inhibitrices de la polymérisation de la tubuline et antiprolifératives. Avec plus de 24 millions de personnes touchées dans le monde, les pathologies neurodégénératives représentent un problème majeur de santé publique. Il est également très important de considérer l'incidence future de ces pathologies, et on estime à plus de 42 millions le nombre de personnes qui seraient atteintes par ce fléau d'ici à 2020. La famille des protéines kinases DYRK a fait l'objet ces dernières années d'une attention toute particulière de par son implication dans de nombreux phénomènes physiologiques et notamment au niveau des phases primaires du développement du système nerveux central. Plus spécifiquement, les kinases DYRK1A et DYRK1B ont été étudiées de par leurs implications dans de nombreux cancers (notamment le glioblastome) et certaines pathologies neurocérébrales. Le dérèglement de l'expression de ces protéines pourrait être la cause de retards mentaux, du développement de la maladie d'Alzheimer, de la trisomie 21, ainsi que de phénomènes de résistance. Nous avons identifié au sein de notre laboratoire une molécule inhibant ces 2 kinases. Initialement développé dans le but d'inhiber la protéine kinase CK2 (caséine kinase 2), notre composé a montré une activité inhibitrice et une sélectivité sur DYRK1A et DYRK1B. De par son activité, cette molécule est aujourd'hui notre composé « hit » et nous visons, à travers les travaux de cette thèse, la synthèse de multiples analogues dans le but d'améliorer l'activité initiale mais aussi sa spécificité sur DYRK1A ou sur DYRKB. Dans cette optique, nous avons réalisé différentes pharmacomodulations de nos composés dits « indénobenzo[b]thiophènes » et étudier les effets de tels composés sur DYRK1A, DYRK1B, DYRK2 mais aussi sur CK2. Ceci nous a permis d'affiner nos connaissances vis-à-vis des kinases de type DYRK et de sélectionner les molécules les plus prometteuses afin de (i) réaliser une étude autour de leurs caractéristiques physico-chimiques (Log P, solubilités dans différents solvants), (ii) d'analyser leurs comportements au niveau de la barrière hémato-encéphalique (BHE) et (iii) de réaliser des nano-encapsulationsUp to now, cancer is the second deadliest pathology in the World and is still considered as one of the most challenging public health issue. Globally, it has been assessed to be the main pathologic cause of death by the World Health Organization. This bad prognosis is partly due to the ability of cancer cells to give metastases but also to resistances phenomenon impeding drastically the effect of chemotherapeutic and radiotherapeutic treatments. As a consequence, there is currently a critical lack of effective treatments which would completely eradicate tumor cells, with minimal side effects. In spite of some difficulties in this competitive research area, the discovery of cancer therapeutics remains stimulating and we aim to achieve the synthesis of novel anticancer agents.Given its pivotal role in tumor growth and survival, the tumor vasculature represents an attractive target for anticancer therapy. Apart from angiogenesis inhibitors that compromise the formation of new blood vessels, the class of vascular disrupting agents (VDAs) targets endothelial cells and pericytes of the already established tumor vasculature, resulting in tumor ischemia and necrosis. A striking example of VDA is the combretastatin A-4, also known as CA-4, which was originally isolated from the bark of the South African willow tree Combretum caffrum by the American scientist G.R. Pettit in 1989. These products demonstrated to be efficient against a wide array of cancers such as breast, colon, lung or ovarian cell lines. New CA-4 analogs containing different heterocycles instead of the hydroxymethoxy substituted pharmacomodulable B ring were prepared and evaluated for their in cellulo tubulin polymerization inhibition and antiproliferative activities. In the other hand, tumor cell survival is a complex process which remains poorly understood. As part of the survival machinery, chemoresistances and DNA repairs are central elements regulated by a prosurvival/proapoptotic signal balance. Protein kinases are known to be directly involved in this signal transmission through molecular interactions. As such, DYRK kinases and most specifically DYRK1A/1B, were part of numerous recent studies due to their involvement in cancer and other pathologies. DYRK1B (also called Mirk kinase) is an ubiquitous kinase which was proved to be over-expressed in many cancers such as pancreatic, ovarian or colon. Its involvement as a regulator of DNA repair and tumor cell survival was assessed, phosphorylating specifically serine, threonine and tyrosine residues. Also, another closely related isoform known as DYRK1A, was mapped in the Down syndrome critical region located itself on chromosome 21. Interestingly, this kinase was not only uncovered to play a fundamental role in glioblastomas survival but was also associated with abnormal brain development in early stages and mental retardations. Particularly, DYRK1A was found to hyperphosphorylate microtubule-associated tau protein, resulting into genesis of neurofibrillary tangles. As a consequence, DYRK1A has become one of the most targeted proteins in order to improve cognitive impairment of patients suffering from Down syndrome or Alzheimer’s disease. Initially designed to target protein kinase CK2, one of our molecules was also tested on DYRK kinases. This compound exhibited a strong activity against DYRK1A/DYRK1B whilst being inactive on other protein kinases. Consequently, it was considered as our hit compound and (i) we synthetized derivatives as dual or single inhibitors of DYRK1A/DYRK1B, (ii) evaluated their biological activities (with emphasis on the blood brain barrier), and (iii) finally synthesized nanoparticles loaded with our inhibitor
Synthesis and evaluation of indeno[1,2-b]indole derivatives as potential inhibitors of human protein kinase CK2
La protéine kinase caséine kinase 2 (CK2) est une sérine/thréonine kinase hautement pléiotrope dont la liste des substrats est supérieure à 500 protéines, lesquelles sont impliquées dans un large éventail de fonctions cellulaires. Les sous-unités catalytiques de CK2 (alpha et/ou alpha') sont constitutivement actives soit seules soit en combinaison avec les sous-unités régulatrices béta pour former une protéine hétérotétramérique (holoenzyme). Une troisième isoforme de la sous-unité catalytique, désignée CK2α'', a été découverte plus récemment et peu d'informations sont actuellement disponibles. L'activité hautement constitutive de CK2 est suspectée de contribuer au phénomène de néoplasie. Une stratégie de conception d'inhibiteurs tétracycliques ciblant le site ATP de la CK2 a permis l'élaboration de trois séries de composés comportant le motif indéno[1,2-b]indole. Un procédé multi-étapes de synthèse a permis de fonctionnaliser précisément le cycle D du noyau indéno[1,2-b]indole et de générer une première chimiothèque de molécules originales. Toutes les molécules finales ont été testées sur la protéine kinase humaine CK2 (Muenster) et certaines ont présentées des CI50 de l'ordre du submicromolaire. L'analyse des Relations Structure-Activité (SAR) et la construction d'un modèle 3D-QSAR (Duesseldorf) a contribué à affiner le choix des substituants introduits sur le châssis moléculaire développé. Les indéno[1,2-b]indoles fonctionnalisés les plus prometteurs ont été également testés sur d'autres cibles biologiques comme la phosphatase CDC25A (Metz) et la kinase DYRK1B (Saarbruecken). Des études de modélisation moléculaire (Duesseldorf) utilisant les données cristallographiques disponibles de l'enzyme ont permis d'analyser les interactions ligand-protéine. A design strategy tetracyclic inhibitors targeting the ATP site of CK2 resulted in the development of three series of compounds containing the motif indeno[1,2-b]indole. A multi-step synthesis process has specifically functionalize the D ring of the core indeno[1,2-b]indole and generate a first combinatorial library of original molecules. All final compounds were tested on human protein kinase CK2 (Muenster), and some have reported IC50 of the order of sub-micromolar. Analysis of Structure-Activity Relationships (SAR) and the construction of a 3D-QSAR model (Duesseldorf) helped to refine the choice of substituents introduced into the moleculair frame developed. The indeno[1,2-b]indole the most promising functionalized indoles were also tested on other biological targets such as phosphatase CDC25 A (Metz) and kinase DYRK1B (Saarbruecken). Of molecular modeling studies (Duesseldorf) using the crystallographic data of the enzyme were used to analyze protein-ligand interactions. Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more
