Déconvolution hiérarchique non supervisée appliquée aux données d'expression génique pour élucider la complexité du micro-environnement tumoral
Les tumeurs solides sont caractérisées par une organisation complexe de l’écosystème dans lequel les cellules tumorales résident et se développent, appelé le Micro Environnement Tumoral (TME). Ce TME est la cible privilégiée de l’immunothérapie qui cible à impacter de manière critique la croissance d’une tumeur ou son potentiel invasif et métastatique. De ce fait, caractériser le contenu et l'état du TME d’un patient atteint du cancer est une priorité. Cependant, dû à la large variabilité du TME et de sa complexité cellulaire et moléculaire, il est parfois difficile d’exploiter les connaissances pré-existantes sur les propriétés de ses continuants, souvent obtenues dans des contextes différents. Pour cette raison, il devient intéressant de tirer profit des approches non supervisées ou exploratoires en se basant sur les données de cancer disponibles qui ne requièrent pas de fixer une forte connaissance a priori par avance. Les outils mathématiques de machine learning comme les différentes catégories de méthodes de factorisation matricielle ont démontré leur utilité dans ce but. Dans mon travail, c’est au travers de l’utilisation d’une méthode de factorisation matricielle nommée Analyse par Composantes Indépendantes (ICA) que j’ai développé une méthode computationnelle visant à disséquer l’expression des gènes et d’autres types de données omiques, ainsi que pour extraire les signaux liés à l'infiltration immunitaire dans le TME. L’ICA récupère les sources indépendantes venant de la variation d'expression des gènes sous la forme de poids associés à tous les gènes mesurés. Mais même si cette méthode a prouvé son efficacité pour la tâche de déconvolution computationnelle ainsi que d’autres applications sur des données du cancer, dû à sa nature non supervisée, elle comporte certaines complications lorsque vient le besoin de sélectionner le nombre de signaux que nous attendons dans les données ou lorsqu’on veux interpréter ces signaux. Pour soulager ce problème de choisir une dimension spécifique pour la décomposition des données, une nouvelle méthode HACK (Hierarchical Analysis of Component linKs) a été développée pour permettre d’analyser les signaux sur un assortiment de plusieurs dimensions en tant qu’une hiérarchie interconnectée ainsi que de caractériser le transcriptome comme un groupe de métagènes persistants, reproductibles sur plusieurs ordres de décomposition. Cette approche permet non seulement d’avoir une idée sur la qualité et la reproductibilité des signaux récupérés mais aussi d’aider à reconstruire les relations parmi eux. Pour l’interprétation des signaux extraits, je propose d’exploiter les reconstructions complètes des voies de signalisation pour tirer des conclusions sur le sens biologique des signatures moléculaires dérivées des données. Par conséquence, dans ce projet j'ai participé à la production et l’exploitation de plusieurs cartes moléculaires détaillées reliées à la biologie du cancer comme la carte du rôle du système immunitaire inné dans le cancer ou la carte sur la régulation de la mort cellulaire. En définitive, c’est au travers de l’utilisation d’analyses de données non supervisées, couplées à une description détaillée des interactions moléculaires que nous pouvons commencer à démêler la complexité du TME, d’une manière complémentaire aux autres méthodes.Solid tumours are characterised by a complex organisation of the cellular ecosystem, in which the tumor cells reside and progress, called tumor microenvironment (TME). This TME is the primary target of immunotherapy that aims to critically impact tumour growth or invasive and metastatic potential. Thus, characterising a cancer patient's TME content and state becomes a priority. However, due to the large variability of the TME and its molecular complexity, it is difficult to have precise targets for such analysis in advance. For this reason, it is reasonable to use unsupervised approches that don't require any a priori knowledge. In this case, it is through the use of a matrix factorisation method named Independent Component Analysis (ICA) that we can begin to dissect expression data and extract signals related to the immune infiltration. ICA applied to expression data aims to extract independent biological signals from the data in the form of a weighted vector of genes. Although this method proved to be efficient for this deconvolution task, due to its unsupervised approach, it bears some complications when it comes to the need to select the number of signals we expect to be in the data or when we want to interpret those signals. To alleviate the problem of choosing a specific dimension for the data decomposition, a novel method was constructed that allows to screen signals over a range of multiple dimensions and retrace their evolution and behaviour through a hierarchical analysis. This approach gives not only an idea of the quality of the retried signals but also can help reconstructing relations between these signals. As for the interpretation of those signals, it is possible to use comprehensive signalling pathway reconstructions to draw conclusions on their biological meaning but also to find additional informations on a more systemic level. In definitive, it is through the use of unsupervised analyses coupled with a detailed description of molecular interactions that we can unravel the complexity of the TME
The contribution of bioinformatics tools to the study of human pathologies through the analysis of molecular networks and the improvement of medical genetics practices
Faciliter l’interprétation des données générées par séquençage haut-débit et l’accès à ces technologies est un des défis majeurs actuels.Le premier chapitre de mon travail, développé en parallèle des deux suivants, se focalise sur l’optimisation du temps d’expertise en génétique médicale par la conception d’une application : GeneTree. Il s’agit d’une application Web open-source créée sur la base de d’une problématique concrète : la redondance des saisies en pratique clinique. Elle permet de recueillir les antécédents médicaux du patient, de dessiner automatiquement des arbres généalogiques et de générer le compte rendu clinique correspondant. L’application est articulée autour de deux interfaces : un formulaire interactif pour le patient et une interface pour le praticien. Cet outil a été particulièrement pensé pour les consultations d’oncogénétique en permettant en plus l’export du score de risque CanRisk.La deuxième partie de mon doctorat a été axée sur la construction d’une carte des voies de la mort cellulaire régulée (regulated cell death, RCD) incorporé dans ACSN, un atlas répertoriant les mécanismes impliqués dans le cancer. Une carte a été construite sur la base de données expérimentales extraites manuellement de la littérature. Elle contient les processus biologiques impliqués dans la mort cellulaire régulée sous la forme d’une carte représentant le réseau de signalisation moléculaire. En plus de permettre une vision synthétique de la mort cellulaire régulée, cette carte permet l’interprétation de données omiques. Le premier exemple d’application de cette carte est la comparaison de données transcriptomique de tissus hippocampiques de patients atteints de la maladie d’Alzheimer avec celles d’autres patients atteints de cancer du poumon non à petites cellules. L’approche a mis en évidence des mécanismes moléculaires sous-jacents à la comorbidité inverse, déjà décrite sur le plan épidémiologique, entre ces deux pathologies. Nous avons pu ensuite utiliser des données transcriptomiques de cancer de l’ovaire. Ce deuxième exemple a permis d’obtenir des signatures moléculaires distinctes de régulation de la mort cellulaire dans quatre sous-types de cancer ovariens préalablement décrits.La dernière partie de mon travail s’est intéressée à l’étude du système immunitaire inné et son implication dans la sévérité de la covid-19 à travers des cartes moléculaire. La réponse immunitaire innée est en effet une composante majeure de la réponse immunitaire dans la covid-19. Les cartes de réseaux moléculaires ont été construites pour chacun de ces types cellulaires et précédemment publiées par l’équipe (Kondrovata et al., 2019). Nous avons ensuite mis en place une méthode d’analyse basée sur l’algorithme ROMA pour comparer l’activité, entre des patients atteints de la covid-19 et des contrôles, des voies de signalisations canoniques, par type cellulaire, à partir de données en cellule unique (single-cell, scRNA) déjà publiées. Cette approche a permis la mise en évidence de plusieurs voies de signalisations dérégulée au niveau des macrophages, des neutrophiles et des cellules squameuses. Cette étude a aussi permis d’identifier plusieurs gènes candidats et souligne l’intérêt de l’angiogenèse dans l’inflammation liée aux macrophages. Finalement, nous avons réappliqué cette méthode en comparant les profils de patients atteint de la covid-19 à ceux atteints du virus de la grippe et ainsi montré une suractivation de voies de signalisation inflammatoire au niveau de macrophages dans la covid.Au final, ce travail de thèse a permis proposer une solution efficace aux redondances de saisie dans le cadre des consultations de génétique, et en particulier en oncogénétique. Il souligne également l’intérêt de l’utilisation de biologie des systèmes dans les pathologies communes en permettant d’identifier des nouveaux mécanismes et des biomarqueurs de sévérité.Facilitating the interpretation of data generated by high-throughput sequencing and access to these technologies is one of today's major challenges. Systems biology, the study of interactions between the components of a biological system, makes it possible in particular to exploit high-throughput sequencing data, such as transcriptomic or epigenetic data, to study complex processes such as cancer or immunity.The first chapter of my work, developed in parallel with the next two, focuses on the optimization of expertise time in medical genetics through the design of an application: GeneTree. GeneTree is an open-source Web application based on a concrete problem: redundant data entry in clinical practice. It collects a patient's medical history, automatically draws family trees and generates the corresponding clinical report. The application is built around two interfaces: an interactive form for the patient and an interface for the practitioner. This tool has been specially designed for oncogenetic consultations, with the added benefit of exporting the CanRisk risk score.The second part of my PhD focused on building a map of regulated cell death (RCD) pathways incorporated into ACSN, an atlas listing the mechanisms involved in cancer. The map was constructed on the basis of experimental data extracted manually from the literature. It contains the biological processes involved in regulated cell death in the form of a map representing the molecular signalling network. In addition to providing a synthetic view of regulated cell death, this map enables omics data to be interpreted. The first example of application of this map is the comparison of transcriptomic data from hippocampal tissues of Alzheimer's disease patients with those of other non-small cell lung cancer patients. The approach revealed molecular mechanisms underlying the inverse comorbidity, already described epidemiologically, between these two pathologies. We were then able to use transcriptomic data from ovarian cancer. This second example provided distinct molecular signatures of cell death regulation in four previously described ovarian cancer subtypes.The final part of my work focused on studying the innate immune system and its involvement in the severity of covid-19 through molecular mapping. The innate immune response is indeed a major component of the immune response in covid-19. Molecular network maps have been constructed for each of these cell types and previously published by the team (Kondrovata et al., 2019). We then implemented an analysis method based on the ROMA algorithm to compare the activity, between covid-19 patients and controls, of canonical signaling pathways, by cell type, from previously published single-cell (scRNA) data. This approach revealed several deregulated signaling pathways in macrophages, neutrophils and squamous cells. The study also identified several candidate genes, highlighting the importance of angiogenesis in macrophage-mediated inflammation. Finally, we reapplied this method by comparing the profiles of patients with covid-19 to those with influenza virus, showing an overactivation of macrophage inflammatory signaling pathways in covid.All in all, this thesis has provided an effective solution to the problem of redundant data entry in genetic consultations, particularly in oncogenetics. It also highlights the value of using systems biology in common pathologies, enabling the identification of new mechanisms and biomarkers of severity
DECIPHERING CELL SIGNALING REWIRING IN HUMAN DISORDERS
The knowledge of cell molecular mechanisms implicated in human diseases is expanding and should be converted into guidelines for deciphering pathological cell signaling and suggesting appropriate treatment. The basic assumption is that during a pathological transformation, the cell does not create new signaling mechanisms, but rather it hijacks the existing molecular programs. This affects not only intracellular functions, but also a crosstalk between different cell types resulting in a new, yet pathological status of the system. There is a certain combination of molecular characteristics dictating specific cell signaling states that sustains the pathological disease status. Identifying and manipulating the key molecular players controlling these cell signaling states, and shifting the pathological status toward the desired healthy phenotype, are the major challenge for molecular biology of human diseases
Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Utilisation des ressources de la biologie des systèmes aux maladies humaines : combinaison de l’analyse des données transcriptomiques et les réseaux moléculaires pour identifier les acteurs majeurs
Les systèmes biologiques sont des structures complexes avec des interactions complexes entre leurs composants. Grâce à la combinaison de différents domaines scientifiques, il est désormais possible d'étudier ces systèmes et de répondre à différentes questions qui ont des applications différentes. Dans cette thèse, j'ai exploré des outils et des approches utilisés en biologie des systèmes afin de trouver des acteurs moléculaires ainsi que des mécanismes importants dans les réseaux moléculaires des systèmes biologiques. J'ai intégré des techniques d'analyse de données transcriptomiques. J'ai également utilisé des approches de formalisation des connaissances afin de construire ou d'étendre des réseaux moléculaires descriptifs existants dans différentes maladies.J'ai principalement étudié le rôle du tissu adipeux dans le cancer du sein. Le tissu adipeux constitue une partie fondamentale et importante de l’anatomie du sein. Il a été suggéré que ce tissu adipeux, principalement composé d’adipocytes blancs, interagit avec les cellules cancéreuses au front invasif de la tumeur, favorisant ainsi la progression tumorale. Ces cellules ont été appelées “Adipocytes associés au cancer (CAA, en anglais)”. Il a été émis l’hypothèse selon laquelle l’interaction entre CAA et cellules tumorales serait amplifiée en cas d’obésité. Ainsi, une cohorte de patientes atteintes d’un carcinome canalaire mammaire et classées comme obèses ou normo-pondérales a été constituée. J'ai analysé des échantillons de tissu adipeux de ces patients, proches (proximaux) ou éloignés (distal) de la tumeur, au niveau du transcriptome. Les deux types de tissus présentaient des motifs d’expression génique similaires. Cependant, avec l’analyse d’enrichissement, les échantillons proximaux présentaient des voies de signalisation des œstrogènes enrichies et des voies liées à l’épithélium par rapport aux échantillons distaux. Par rapport aux échantillons de tumeurs, les échantillons proximaux montraient principalement des voies menant à la fonction du tissu adipeux, telles que l'adipogenèse, le métabolisme des acides gras, la signalisation de PPAR entre autres. J’ai appliqué l'analyse ROMA pour déterminer l'activation des voies d'intérêt à partir des résultats d'enrichissement, et nous avons constaté que la thermogenèse et les métalloprotéinases matricielles étaient plus actives dans les tissus adipeux proximaux. Les gènes MMP7, MMP16, MMP3, SMARCC1, CREB3L4, MAPK13, RPS6KA6, SMARCA4, ZNF516, ACTG1, SLC25A9 sont apparus comme contributeurs majeurs.Les réseaux moléculaires peuvent être représentés sous forme de diagrammes. Les informations contenues dans ces réseaux peuvent servir à exploiter l'analyse des données transcriptomiques. Auparavant, l'Atlas du réseau de signalisation du cancer avait été constitué. Cette ressource est composée de processus biologiques pour le développement et la progression du cancer sous la forme de cartes. J'ai utilisé l'une des cartes, la sénescence cellulaire et la transition épithélio-mésenchymateuse (EMT, en anglais), pour explorer le rôle du prototype gène suppresseur de métastase, NME1 (appelé auparavant NM23-H1) dans ces processus. J'ai enrichi la carte avec les fonctions de la protéine NME1 et utilisé les informations pour compiler les acteurs impliqués dans la sénescence cellulaire et l'EMT. Certains acteurs intéressants liés aux deux processus ont été identifiés, comme NF-κB, montrant que la sénescence a une relation avec l'EMT. Ensuite, j'ai utilisé des données transcriptomiques provenant de patients atteints d'un cancer colorectal pour observer l'activité des différents modules du réseau afin d'observer la progression à travers les différents stades de la maladie.Finalement, en raison de l'épidémie de COVID-19, j’ai participé à un effort où nous avons construit une carte de l’interaction hôte-virus, la carte COVID-19. Ma contribution s'est concentrée sur la construction du réseau représentant le stress du réticulum endoplasmique.Biological systems are complex structures with multiple interactions between their components. Thanks to the combination of fields such as mathematics, computational science, biology, physiology etc. it is now possible to study these systems and answer different questions that have different applications, like in human health. In this thesis I have explored some tools and approaches used in systems biology in order to find molecular players as well as mechanisms that are important in the molecular networks for the biological systems. For this thesis, I have integrated data analysis techniques to transcriptomics data in different diseases. Also, I have used knowledge formalization approaches in order to construct or extend existing descriptive molecular networks in different diseases.I have studied the role of adipose tissue in breast cancer. The adipose tissue constitutes a fundamental and large part of the breast anatomy. Mammary adipocytes have been hypothesized to interact with cancer cells at the invasive front of the tumor, supporting the progression of the disease. These adipocytes have been termed “Cancer Associated Adipocytes (CAA)”. The interaction of these CAA and the progression of the disease have been suggested to be worse in obese patients. Therefore, to have an insight on the mechanism , a cohort of patients that had ductal breast carcinoma and that are considered as obese or normal-weight was created. I have analyzed adipose tissue samples of these patients, that were either close (proximal) or far (distal) from the tumor, at the transcriptome level. Both tissue types showed similar gene expression patterns. However, with the enrichment analysis, proximal samples had enriched estrogen signaling pathways, and pathways related to epithelium when compared to distal samples. When compared to tumor samples, proximal showed mostly pathways to their adipose tissue function, as adipogenesis, fatty acid metabolism PPAR signaling among others. We applied ROMA analysis to determine activation of pathways of interest from the enrichment results, and we found thermogenesis and matrix metalloproteinases to be more active in the proximal adipose tissues. The genes MMP7, MMP16, MMP3, SMARCC1, CREB3L4, MAPK13, RPS6KA6, SMARCA4, ZNF516, ACTG1, SLC25A9 appeared as major contributors.Molecular networks can be depicted as diagrams in order to facilitate their exploration and visualization. The information contained in these networks may serve to exploit the analysis of transcriptomics data using techniques such as gene-set enrichment analysis. Previously, the Atlas of Cancer Signaling Network was assembled. This resource is composed of known biological processes that are relevant for cancer development and progression in the form of maps depicting molecular interactions. I have used one of the maps, cellular senescence and Epithelial to Mesenchymal Transition (EMT), to explore the role of prototypic metastasis suppressor gene NME1 (previously called NM23-H1) in these processes. I had enriched the map with functions of the protein and also used the information to compile the players that are involved in cellular senescence and EMT. Some interesting players that are related were identified to both processes, like NF-κB, showing that senescence has a relationship with EMT. Then, I used transcriptomics data from colorectal cancer patients to observe the activity of the different modules in the network to observe the progression through the different stages of the disease.Lastly, due to the COVID-19 epidemic, I have participated in a multi-research groups’ effort where we constructed a map of the host-virus interaction, the COVID-19 map. My contribution was focused on building the network representing the endoplasmic reticulum stress
Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more
