    application to reaction and diffusion of biomolecules

    학위논문(박사) - 한국과학기술원 : 물리학과, 2011.2, [ viii, 58 p. ]Recent development of microscopy technique, its related technique, and the fluorescence spectroscopy enables to produce the results about biomolecules, namely nuclear acids, proteins and lipids. Theoretical tools to analyze the result from experiment and to design the experiment are getting improved since the number of parameters which need to be concerned increases as the complexity of equipments. In this paper, the ‘model speculation’ scheme is defined and applied to the experimental results from fluorescence resonance energy transfer (FRET) which can monitor the reaction of biomolecules and fluorescence correlation spectroscopy (FCS) which measures the diffusion of biomolecules. ‘Model speculation’ scheme is defined as the method which enables to choose correct model before we try to find the proper fitting curve. Here the scheme is made of the model free method (maximum entropy method) and the transformation method. The bulk FRET measurement is performed to observe the reaction between the complement pair of short DNA fragments. The reaction kinetics cannot be decomposed mathematically into the first order reaction kinetics even with the hard sphere collision assumption. The maximum entropy method (MEM) is applied to decompose the kinetics, and the results show the two component first kinetics. This result is confirmed by the nonlinear fitting with the model of two exponentials. It is conjectured that the existence of transient variant form makes the occurrence of one component, and the simple approaching of two strands is for another one. To monitor the diffusion of proteins, the FCS is used, which gives the autocorrelation of intensity fluctuation as a result. The autocorrelation curve contains the information of diffusion time and the mean number of particles inside the confocal volume.     This invention provides a method to transform 3D object points onto 2D image points for linear pushbroom images. The problem is decomposed to the problem of finding sensor line coordinates and the problem of finding sensor column coordinates from linear pushbroom collinearity equations. The procedures to solve the problem are as follows. First, assume an initial value for image line coordinate to be sought for and using this value, calculate the sensor attitude. Next, assume the sensor attitude is constant and calculate a new image line coordinate satisfying linear pushbroom collinearity equations. Next, update the initial value with the image line coordinate calculated and continue the procedures until the difference between an initial value and a new value calculated becomes smaller than a threshold. If the different between an initial value and calculated value is smaller than a threshold, accept the calculated value as the sensor line coordinate. After finding the sensor line coordinate, calculate the sensor column coordinate satisfying linear pushbroom collinearity equations

    Mechanistic Studies on the Rh(III)-Mediated Amido Transfer Process Leading to Robust C-H Amination with a New Type of Amidating Reagent

    Mechanistic investigations on the Cp∗Rh(III)-catalyzed direct C-H amination reaction led us to reveal the new utility of 1,4,2-dioxazol-5-one and its derivatives as highly efficient amino sources. Stepwise analysis on the C-N bond-forming process showed that competitive binding of rhodium metal center to amidating reagent or substrate is closely related to the reaction efficiency. In this line, 1,4,2-dioxazol-5-ones were observed to have a strong affinity to the cationic Rh(III) giving rise to dramatically improved amidation efficiency when compared to azides. Kinetics and computational studies suggested that the high amidating reactivity of 1,4,2-dioxazol-5-one can also be attributed to the low activation energy of an imido-insertion process in addition to the high coordination ability. While the characterization of a cationic Cp∗Rh(III) complex bearing an amidating reagent was achieved, its facile conversion to an amido-inserted rhodacycle allowed for a clear picture on the C-H amidation process. The newly developed amidating reagent of 1,4,2-dioxazol-5-ones was applicable to a broad range of substrates with high functional group tolerance, releasing carbon dioxide as a single byproduct. Additional attractive features of this amino source, such as they are more convenient to prepare, store, and use when compared to the corresponding azides, take a step closer toward an ideal C-H amination protocol. © 2015 American Chemical Society11211251sciescopu
