3D organisation of synthetic yeast chromosomes
Le projet international de synthèse des chromosomes de S. cerevisiae (projet Sc2.0) a débuté il y a une dizaine d'années en suivant des principes établis par le Pr. Jef Boeke. Les chromosomes synthétiques ont été conçus pour augmenter la stabilité du génome en supprimant toutes les séquences répétées (ARNt, éléments transposables...), tout en y ajoutant un système d'évolution inductible dépendant du système Cré/LoxP (système SCRaMbLE), permettant de générer rapidement des réarrangements chromosomiques. Bien que le design du projet Sc2.0 soit très conservateur en ce qui concerne le contenu des gènes, la suppression de plusieurs classes de séquences répétées peut affecter l'organisation du génome et potentiellement altérer les fonctions cellulaires. En utilisant la méthode de capture de conformation de chromosome couplée au séquençage de seconde génération (Hi-C), mon objectif a été de caractériser l'organisation 3D des génomes des souches synthétiques et évoluées. À ce jour, huit chromosomes (syn I, II, III, V, VI, IX-R, X et XII) ont été entièrement assemblés séparément. En utilisant les souches contenant un ou plusieurs de ces chromosomes, nous avons pu montrer que leur organisation génomique n'est globalement pas affectée par leur présence. Quelques exceptions subsistent, avec synIII dont les cassettes HML et HMR ont été retirées, et synXII d'où l'ADNr a été déplacé sur un autre chromosome. À ce stade, nous concluons que l'ADN répétitif dispersé ne conduit pas la conformation moyenne globale du génome de S. cerevisiae. Nous avons aussi exploité les cartes de contacts pour identifier les réarrangements dans les souches SCRaMbLE.The international project Sc2.0 started 10 years ago by the Pr. Jef Boeke aims to build a fully synthetic genome of S. cerevisiae which increases the genome stability by removing all repeated sequences (tRNA, transposable elements, etc.), and implements SCRaMbLE (for Synthetic Chromosome Rearrangement and Modification by LoxP-mediated Evolution), an inducible, high-throughput chromosome rearrangement system. This design is highly conservative with respect to gene content, the deletion of several classes of repeated sequences and the introduction of thousands of designer changes. However, it may affect genome organization and potentially alter cellular functions. To determine wether those modifications affected the three-dimensional conformation of synthetic chromosmes, we investigated it using chromosomes conformation capture coupled to second generation sequencing method (Hi-C). Currently, eight synthetic chromosomes (synI, synII, synIII, synV, synVI, synIX-R, synX et synXII) have been fully assembled. Using these strains we observed that the large-scale genomic organization is globally unaffected by the presence of synthetic chromosome(s). Two exceptions are synIII, which lacks the silent mating-type cassettes, and synXII, specifically when the ribosomal DNA is moved to another chromosome. We also exploited the contact maps to detect rearrangements induced in these SCRaMbLE strains
Studying chromatin folding using synthetic biology approaches
L'ADN, support de l'information génétique, voit sa composition réguler plusieurs niveaux de l'organisation spatiale des chromosomes, ainsi que des processus métaboliques essentiels tels que l'expression génique, la réplication, la réparation et la ségrégation de l'ADN. La coévolution des activités et du repliement des séquences chromatiniennes sur des millions d'années rend complexe la distinction des liens de causalité entre composition de la séquence, structure chromatinienne et activité chromosomique. De ce fait, les séquences d'ADN exogènes et aléatoires insérées dans des génomes hôtes sont de plus en plus exploitées pour déchiffrer les mécanismes évolutifs et les déterminants séquentiels influençant le repliement et l'activité de la chromatine. J'ai d'abord exploré comment des chromosomes bactériens exogènes intégrés dans le génome de Saccharomyces cerevisiae adoptent des compositions et des activités chromatiniennes distinctes en fonction de leur contenu en GC. Remarquablement, le Hi-C et la microscopie révèlent la formation spontanée de compartiments chromosomiques actifs et inactifs rappelant les archétypes de l'euchromatine et l'hétérochromatine. Ensuite, dans un second projet, nous avons intégré une séquence synthétique aléatoire de 100 kilobases (kb) dans un chromosome de levure. La caractérisation de la chromatine, du transcriptome et de l'organisation 3D de cette région révèle que ces éléments varient selon la source de carbone impactant directement l'organisation 3D. L'ingénierie de cette séquence mène à la mise en place de boucles cohésines dépendantes stables et reproductibles. Ces travaux soulignent l'importance de l'exploitation de séquences exogènes dans le repliement et la régulation de la chromatine chez les eucaryotes. Ils représentent une avancée dans la compréhension de l'interprétation des séquences étrangères par la machinerie nucléaire de l'hôte, lors des transferts de gènes horizontaux, ainsi que dans les projets de génomique synthétique.DNA, the carrier of genetic information, plays a crucial role in regulating multiple levels of chromosomal spatial organization, as well as essential metabolic processes such as gene expression, replication, repair, and segregation of DNA. The co-evolution of activities and the folding of chromatin sequences over millions of years makes it challenging to distinguish causal links between sequence composition, chromatin structure, and chromosomal activity. Consequently, exogenous and random DNA sequences inserted into host genomes are increasingly being exploited to decipher the evolutionary mechanisms and sequential determinants influencing chromatin folding and activity. I first explored how exogenous bacterial chromosomes integrated into the genome of Saccharomyces cerevisiae adopt distinct chromatin compositions and activities depending on their GC content. Remarkably, Hi-C and microscopy reveal the spontaneous formation of active and inactive chromosomal compartments reminiscent of euchromatin and heterochromatin archetypes. In a second project, we integrated a synthetic random sequence of 100 kb into a yeast chromosome. The characterization of the chromatin, transcriptome, and 3D organization of this region reveals that these elements vary depending on the carbon source, directly impacting the 3D organization. Engineering this sequence led to the establishment of stable and reproducible cohesin-dependent loops. These studies highlight the importance of using exogenous sequences in chromatin folding and regulation in eukaryotes. They represent an advancement in understanding how host nuclear machinery interprets foreign sequences during horizontal gene transfers, as well as in synthetic genomics projects
Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Ancrage des parasites moléculaires sur la chromatine inactive dans le noyaux des eucaryotes
Les plasmides naturels sont courants chez les procaryotes, mais peu ont été documentés chez les eucaryotes. Le plasmide naturel 2µ présent dans la levure bourgeonnante Saccharomyces cerevisiae est l'un des mieux caractérisés. Cet élément génétique très stable coexiste avec son hôte depuis des millions d'années, ségrégeant efficacement à chaque division cellulaire par un mécanisme qui reste mal compris. En utilisant la ligature de proximité (Hi-C, Micro-C) pour cartographier les contacts entre le plasmide 2µ et les chromosomes de levure dans des dizaines de conditions biologiques différentes, nous avons constaté que le plasmide 2µ se fixe préférentiellement sur des régions à faible activité transcriptionnelle, correspondant souvent à de longs gènes inactifs. Les acteurs communs de la structure des chromosomes, tels que les membres des complexes de maintenance structurale des chromosomes (SMC), ne sont pas impliqués dans ces contacts qui dépendent plutôt d'un signal nucléosomique associé à une déplétion de l'ARN Pol II. Ces contacts sont stables tout au long du cycle cellulaire et peuvent être établis en quelques minutes. Cette stratégie peut aussi être trouvée dans d'autres types de molécules d'ADN et d'autres espèces que S. cerevisiae, comme le suggère le schéma de liaison du plasmide naturel le long des régions silencieuses des chromosomes de Dictyostelium discoideum.Natural plasmids are common in prokaryotes but few have been documented in eukaryotes. The natural 2µ plasmid present in budding yeast Saccharomyces cerevisiae is one of the most well characterized. This highly stable genetic element coexists with its host for millions of years, efficiently segregating at each cell division through a mechanism that remains poorly understood. Using proximity ligation (Hi-C, MicroC) to map the contacts between the 2µ and yeast chromosomes under dozens of different biological conditions, we found that the plasmid tether preferentially on regions with low transcriptional activity, often corresponding to long inactive genes, throughout the cell cycle. Common players in chromosome structure such as members of the structural maintenance of chromosome complexes (SMC) are not involved in these contacts, and depend instead on a nucleosomal signal associated with a depletion of RNA Pol II. These contacts are highly stable, and can be established within minutes. Our data show that the plasmid segregates by binding to transcriptionally silent regions of the host chromosomes. This strategy may concern other types of DNA molecules and species beyond S. cerevisiae, as suggested by the binding pattern of the natural Ddp5 plasmid along Dictyostelium discoideum chromosomes’ silent regions
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Les contacts génomiques révèlent le controle de la décatenation des chromatides sœurs chez E. coli
La Topo IV est responsable de la résolution des caténanes formés lors de la réplication du chromosome et joue un rôle essentiel dans la ségrégation des chromosomes. Des études antérieures ont montrées que, les altérations de Topo IV (parEts mutant), entraînent une interaction prolongée entre les chromatides sœurs, entraînant une mauvaise ségrégation et une perte de viabilité. En utilisant la capture de conformation chromosomique (Hi-C) et de microscopie à fluorescence, nous avons montré que l'altération de Topo IV affecte l'organisation de l'ensemble du chromosome. Le phénotype le plus frappant est l'émergence de deux signaux spécifiques à 1,35 Mb et 1,75 Mb. Ces loci peuvent entrer en contact avec n'importe quel locus de la partie proximale de l’origine de réplication du chromosome (cela se manifeste par des motifs caractéristiques sur les cartes de Hi-C, que nous avons appelé « ailes de papillon »). De plus, les cellules mutantes ont montré une perte de contacts dans le macrodomaine Ter, par rapport aux cellules sauvages, suggérant un changement dans l'organisation de celui-ci. Nous avons également observé une augmentation générale des contacts à courte distance le long du génome. Ces observations suggèrent qu'en l'absence de Topo IV, il y a une accumulation de precatenanes dans tout le chromosome, permettant aux loci sur différentes chromatides d'interagir (contact inter-chromosomique). Cette hypothèse est étayée par l'étude de l'interaction entre la Topo IV et la Topo III, qui a montré que la Topo III agit sur les précaténanes à une très courte distance de la fourche de réplication et ne peut pas « atteindre » les précaténanes responsables des ailes de papillon. Nous avons, également montré que la position des ailes de papillon dépend de matS et MatP. Il est intéressant de noter, que le Hi-C du double mutant matP parEts ne présente pas les signaux caractéristiques du simple mutant parEts à la frontière du ter, mais révèle plutôt que le domaine Ter lui-même est capable d’interagir avec des loci distants du chromosome. Ceci suggère que les précaténanes n'ont pas pu passer le site dif probablement à cause du complexe MatP-matS. De plus, des expériences NorFlIP précédentes ont montrés deux sites de liaison à la Topo IV à 1,2 Mb et 1,8 Mb qui ne sont pas clivés et qui s’alignent avec le centre des ailes de papillon. Nous avons ainsi émis l'hypothèse que le complexe matS-MatP et les sites Topo IV définissent un centre de décaténation. Les précaténanes non résolues seraient « attirées » vers ce centre, pour être décaténées avant la division cellulaire. Dans cette hypothèse, la liaison entre le Ter et le divisome (« Ter linkage ») joue un rôle essentiel dans le centre de décaténation car elle empêche les précaténanes de passer par dif. L'absence de Topo IV fonctionnelle va donc perturber le centre de décaténation, se traduisant par une accumulation de précaténanes en bordure du signal du centre estropié et des ailes de papillon sur une matrice Hi-C. Au regard de cette hypothèse, nous avons étudié le rôle de MukB capable de condenser l'ADN, éventuellement par extrusion en boucle, et montré que MukB définit la longueur et la densité des ailes du papillon.Topoisomerase IV, is responsible for the untangling of catenanes that are formed during the replication of the chromosome and has been shown to play an essential role in nucleoid segregation. Previous studies have shown that alterations in Topo IV result in a prolonged interaction between sister chromosomes leading to poor chromosome segregation and a loss in cell viability. Using chromosome conformation capture (Hi-C) and fluorescence microscopy, we have shown that the alteration of Topo IV affects the organisation of the entire chromosome. The most striking phenotype is the emergence of two distinct signals at 1.35Mb and 1.75Mb where loci in these regions are able to contact any loci of the origin-proximal part of the chromosome (butterfly wings). Furthermore, when compared to WT cells, the mutant cells showed a loss of contacts within the terminus domain, suggesting a change in the organisation of the ter domain. We also observed a general increase of short-range contacts along the diagonal. This phenotype was only observed in E. coli cells with a circular chromosome that was undergoing replication. Those observations suggest that in the absence of Topo IV, there is an accumulation of precatenanes throughout the chromosome, allowing loci on different siter chromosomes to interact (inter-chromosomal contacts). This hypothesis was further supported when we studied the interplay between Topo IV and Topo III, which showed that Topo III acts on precatenanes at a very short distances from the replication fork and cannot “reach” precatenanes responsible for the butterfly wing signals. We further showed that the butterfly wing positions are dependent on both matS and MatP. Interestingly, Hi-C of the matP parEts double mutant does not display the characteristic signals of the single parEts mutant at the border of the ter, but instead reveals that the ter domain itself is able to contact distant loci of the chromosome. This suggests that the precatenanes were unable to go passed the dif site probably because of the MatP-matS complex. In addition, previous NorFlIP experiments have showen that Topo IV is able to bind but not cleave at two sites positioned at 1.2Mb and 1.8Mb, which align with the centre of the butterfly wings. We thereby hypothesised that the matS-MatP complex and these Topo IV sites define a decatenation hub. Unresolved precatenanes would be “pulled” toward this hub, to be decatenated prior to cell division. In this hypothesis, the Ter linkage plays an essential role in the decatenation hub as it prevents precatenanes from passing through dif. The absence of a functional Topo IV will therefore disturb the decatenation hub, resulting in accumulation of precatenanes at the border of the crippled hub and this is turn would be represented as the butterfly wing signals seen on a Hi-C matrix. In regard to this hypothesis, we investigated the role of MukB that is able to condense the DNA, possibly by loop extrusion, and show that MukB defines the length and density of the butterfly wings
Conséquences à l'échelle génomique de l'expression de la protéine Ndd du phage T4 sur le nucléoide d'Escherichia coli
La principale partie de ma thèse s’intéresse aux principes d'organisation du génome de la bactérie Escherichia coli. Le génome des bactéries est contenu dans le nucléoïde, un espace fortement organisé par de nombreux facteurs tels que la transcription, le sur-enroulement de l'ADN ou la présence de protéines spécifiques. Toutefois, les mécanismes précis qui régissent l'organisation du nucléoïde restent vaguent. La protéine Ndd du phage T4 provoque une désorganisation radicale du nucléoïde quand elle est exprimée chez E. coli. J'ai utilisé cette protéine Ndd pour tenter de révéler des structures encore inconnues liées à l'organisation du nucléoïde. En utilisant un nouveau système d'expression de Ndd chez E. coli il a été possible de montrer que cette protéine impacte l'ensemble du génome d'E. coli, aussi bien structurellement que transcriptionnellement. Des études en Hi-C ont permis de révéler que la structuration locale du nucléoïde n'est pas affectée par la présence de Ndd. Toutefois, l'expression de Ndd provoque une altération du profil de réplication d'E. coli avec une possible surreplication de la région proximale de l'origine de réplication. Nous avons aussi observé que l'expression de Ndd depuis le chromosome menait à des conséquences très différentes de son expression depuis un plasmide. La recherche de partenaires de Ndd qui pourraient expliquer ces effets par un screen dCas9 n'a donné que peu de candidats qui sont en cours de validation. Nous montrons ici que Ndd semble agir sur un ou des aspects précis mais encore indéterminés de l'organisation du nucléoïde et potentiellement indépendamment de la participation de gènes d'E. coli.The main project of my PhD concerned the principles of organization of the genome of the bacterium Escherichia coli. Bacterial genomes are held in the nucleoid, a space highly organized by many factors such as transcription, DNA supercoiling or the presence of specific proteins. However, some of the precise mechanisms that govern its organization remain unclear. The Ndd protein from phage T4 causes a radical disorganization of the nucleoid when expressed in E. coli. I used this Ndd protein to try to reveal previously unknown structures related to nucleoid organization. Using a novel expression system for Ndd in E. coli, it was possible to show that this protein impacts the entire genome of E. coli, both structurally and transcriptionally. Hi-C studies revealed that the Ndd-disrupted nucleoid remains locally structured in a manner similar to a normal nucleoid. However, Ndd expression causes an alteration in the replication profile of E. coli with possible over-replication at the origin of replication. We also observed that expression of Ndd from the chromosome leads to very different consequences than its expression from a plasmid. The search for a partner of Ndd that could explain these effects by a dCas9 screen yielded few candidates that are currently undergoing validation. Here we show that Ndd appears to act on one or more specific aspects of nucleoid organization and potentially independently of the involvement of genes from E. coli
Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more
