The Impacts of Dimensionality, Diffusion, and Directedness on Intrinsic Cross-Model Simulation in Tile-Based Self-Assembly

Algorithmic self-assembly occurs when components in a disorganized collection autonomously combine to form structures and, by their design and the dynamics of the system, are forced to intrinsically follow the execution of algorithms. Motivated by applications in DNA-nanotechnology, theoretical investigations in algorithmic tile-based self-assembly have blossomed into a mature theory with research strongly leveraging tools from computability theory, complexity theory, information theory, and graph theory to develop a wide range of models and to show that many are computationally universal, while also exposing a wide variety of powers and limitations of each. In addition to computational universality, the abstract Tile-Assembly Model (aTAM) was shown to be intrinsically universal (FOCS 2012), a strong notion of completeness where a single tile set is capable of simulating the full dynamics of all systems within the model; however, this result fundamentally required non-deterministic tile attachments. This was later confirmed necessary when it was shown that the class of directed aTAM systems, those in which all possible sequences of tile attachments eventually result in the same terminal assembly, is not intrinsically universal (FOCS 2016). Furthermore, it was shown that the non-cooperative aTAM, where tiles only need to match on 1 side to bind rather than 2 or more, is not intrinsically universal (SODA 2014) nor computationally universal (STOC 2017). Building on these results to further investigate the impacts of other dynamics, Hader et al. examined several tile-assembly models which varied across (1) the numbers of dimensions used, (2) restrictions imposed on the diffusion of tiles through space, and (3) whether each system is directed, and determined which models exhibited intrinsic universality (SODA 2020). Such results have shed much light on the roles of various aspects of the dynamics of tile-assembly and their effects on the universality of each model. In this paper we extend that previous work to provide direct comparisons of the various models against each other by considering intrinsic simulations between models. Our results show that in some cases, one model is strictly more powerful than another, and in others, pairs of models have mutually exclusive capabilities. This direct comparison of models helps expose the impacts of these three important aspects of self-assembling systems, and further helps to define a hierarchy of tile-assembly models analogous to the hierarchies studied in traditional models of computation

Mænd der hader kvinder - et værk der bryder grænser

The assignment investigates how the novel Mænd der hader kvinder (2005) by Stieg Larsson breaks down the boundaries between men and women, reality and fiction, hero and antihero, and between victim and executioner. It also looks into how the two film adaptations, Mænd der hader kvinder (2008) and The Girl with The Dragon Tattoo (2011), relate to the novel and how they treat the themes within the book. In our analysis of the novel and the two adaptations, we have applied the relevant theories to the subject from a number of sources. Using John Cawelti’s theories from Adventure, Mystery, and Romance (1977), we analyzed genre and formula; Mænd der hader kvinder begins as a formal work, which follows the traditional mystery formula. But Larsson further develops the formal structure, resulting in the surprise of the audience. The assignment also deals with Gunhild Aggers theory about how a novel can be a bestseller from Den skandinaviske krimi: bestseller og blockbuster (2010). According to her theory Mænd der hader kvinder is a bestseller because Larsson has blended and mixed different genres, each of which are popular. To see how the two adaptations relate to the novel, we have used Geoffrey Wagners theory about Three modes of Adaption from The Novel and The Cinema (1975) and Peter Schepelerns theory from Fra bog til film -typiske træk i danske filmatiseringer (2010). By Wagners terms, the Swedish adaptation is a commentary because there are changes in the storyline, but it is made with respect for the original work. The American adaptation is a transposition because it is basically a reproduction of the novel. By Schepelerns terms the strategy of the director of the American adaptation is to preserve the original work as much as possible. And the strategy of the director of the Swedish adaptation is to change and omit parts of the original. Judith Butler's theories about gender from Gendertrouble (1990/2010), is used to describe how the character Lisbeth Salander is genderfluid in the novel. In the end, a conclusion can be drawn. It tells that Stieg Larsson has broken boundaries in the genre as he develops the formula and mixes the genres. We can also conclude, that both the novel and the two adaptations truly break the boundaries and challenge traditional conventions between our themes, which shows how Mænd der hader kvinder has broken boundaries in many ways. The assignment investigates how the novel Mænd der hader kvinder (2005) by Stieg Larsson breaks down the boundaries between men and women, reality and fiction, hero and antihero, and between victim and executioner. ¹H-NMR Studies of Sequence and Conformation Using Short RNA Oligomers

    No full text
The sequence and conformation of short RNA strands was investigated by proton nuclear magnetic resonance spectroscopy. This physical technique gives conformational information about RNA strands in solution at the nucleoside level. The short oligoribonucleotides used in these studies were chemically synthesized by the phosphotriester method developed by T. Neilson and associates, which is capable of preparing a wide variety of sequences in the quantities required for NMR spectroscopic experiments and the many in vitro termination assays. The work presented in this thesis was the first to demonstrate that NMR spectral information can be used to sequence RNA oligomers and that sequence and conformation around termination codons can redeflne their activity in vitro. A set of parameters has been developed that provides a new and accurate mathematical approach for the assignment of the NMR chemicaI shifts for heterobase ring and anomeric protons in oligoribonucleotides. The set of empirical shift parameters was derive from the chemical shifts of RNA oligomers and can also be applied to DNA species. The accuracy of the parameters is such that they can be used to accurately determine the sequence of RNA oligomers. The specificity of in-vitro prokaryotic chain termination was examined as a function of the sequence neighbouring UAA. RF-1 dependent termination was assayed from the release of N-acetyl or N-formyl-methionine from initiation complexes containing N~acetyl- or N-formyl-met-tRNA:ribosomes: AUG or AUG (N)m. In the AUG case, a second oligomer was added to cause release. When added to the AUG-bound intermediate, hexamer UAAUAG, containing tandem termination codons, was slightly more effective in the release of N-acetyl-met-tRNA by RF-1 than UAA, UAAN (where N is A, G, C, or U), and UAAUGA whereas UAAUAA, was least effective. Oligomers, AUGUA, AUGUAA, AUGUUA, AUGUUAA, AUGUUAU and AUG(U)mUAA(A)₁₈_₂₅ (where m = 1-5) stimulated binding of N-acetyl-met-tRNA and release of N-acetyl-met by RF-1, whereas AUGCUA, AUGCUAA and AUGUAA(A)n, were less effective. The sequence UA acts as release signal for RF-1, its activity varying with mRNA sequence contrast. The conformation surrounding UA is responsible which is dependent upon the nature of adjacent nucleoside residues. This UA recognition is competed for by cognate aminoacyl-tRNAs.
