Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed
Novel roles for Bcl2 family proteins at the endoplasmic reticulum
The Bcl2 family proteins are central regulators of apoptosis; the primary form of physiological cell death. Furthermore, inappropriate activation or silencing of Bcl2 family members has been associated with cancer development and treatment resistance. These proteins therefore represent attractive therapeutic targets, and, in consequence, an increased understanding of the roles played by Bcl2 proteins will be important for the development and implementation of targeted therapies. Although best characterized with respect to their role at the mitochondria, it is now evident that Bcl2 proteins also function at the endoplasmic reticulum (ER). The focus of this thesis is on the role of Bcl2 proteins at the ER, specifically with respect to cell death initiated by the ER localized proteins Bik and p20Bap31. Bik and p20Bap31 were previously shown to initiate similar proapoptotic pathways, characterized by an early release of ER calcium stores, and inhibitable by Bcl2. The results of the current study are two-fold: first, using ER-targeted Bak and Bcl2 (Bakb5 and Bcl2b5) in a Bak/Bax deficient background, I have shown that Bik can disrupt an interaction between Bak and Bcl2 at the ER. Furthermore, Bik could overcome the protective effect of Bcl2b5 with respect to Bakb5. This finding provides the first direct evidence for regulation of cell death via binary interactions between Bcl2 family members at the ER. The second part of this study was designed to determine the roles of Bax/Bak and ER-restricted Bcl2 in the p20Bap31-initiated pathway. Using E1A/DNp53 transformed wild-type and Bax/Bak double knockout baby mouse kidney epithelial cells, I have shown that ectopic expression of p20Bap31, but not of Bik, can initiate a paraptosis-like form of non-apoptotic, Bax/Bak independent, cell death. Of particular importance, cell death could be delayed by Bcl2b5, in the absence of Bax/Bak; pointing to a novel, Bax/Bak independent, prosurvival role for Bcl2 at the ER. In summary, this study demonstrates the ability of Bcl2 family members to regulate cell death through binary interactions at the ER, and of Bcl2 to inhibit cell death in a Bax/Bak independent manner. Furthermore, a novel non-apoptotic cell death pathway initiated by p20Bap31 expression is identified.La famille de protéines Bcl2 a une importance fondamentale dans le contrôle de l'apoptose; la forme principale de mort cellulaire physiologique. De plus, le développement de cancers et la résistance aux thérapies sont associés à l'activation ou la suppression de membres de la famille Bcl2. Cette famille de protéines représente une cible thérapeutique intéressante et par conséquent, une connaissance approfondie des rôles des protéines Bcl2 sera important pour amener et exécuter des thérapies ciblées. Tandis que le rôle de ces protéines à la mitochondrie est bien caractérisé, une fonction des protéines Bcl2 au niveau du réticulum endoplasmique (RE) est maintenant évidente. Cette thèse porte sur le rôle des protéines Bcl2 au niveau du RE, particulièrement concernant l'apoptose initiée par Bik et p20Bap31, deux protéines qui sont localisés au RE. Les voies de signalisation proapoptotique qui sont initiées par Bik et p20Bap31 sont caractérisées par une libération précoce d'une réserve de calcium du RE et sont inhibées par Bcl2. Les résultats de l'étude présente portent sur deux domaines: premièrement, en empruntant des formes de Bak et Bcl2 qui sont ciblées au RE (Bakb5 et Bcl2b5) sur un fond déficient en Bak et Bax, je démontre que Bik est capable de perturber l'interaction entre Bak et Bcl2 au RE. En outre, Bik peut surmonter l'effet protectrice contre l'apoptose de Bcl2b5 par rapport à Bakb5. Ce sont les premières évidences qu'une interaction binaire entre des membres de la famille Bcl2 au RE peut contrôler la mort cellulaire. La deuxième partie de cette étude était conçu pour déterminer le rôle de Bax/Bak et Bcl2 localisé uniquement au RE, dans la voie de signalisation initiée par p20Bap31. En utilisant des cellules provenant de l'épithélium rénale de souris nouveau-nés transformées par E1A/DNp53, soit de souche sauvage ou avec double knockout des gènes Bax et Bak, je démontre que l'expression ectopique de p20Bap31, mais non pas de Bik, peut initier une forme de mort cellulaire non-apoptotique indépendante de Bax/Bak qui ressemble la paraptose. Un résultat d'importance primordiale est qu'un délai de mort cellulaire attribué à Bcl2b5 s'avère dans l'absence de Bax et Bak, ce qui suggère un rôle pro-survie inattendu de Bcl2 au RE indépendant de Bax/Bak. Cette étude démontre une capacité de contrôler la mort cellulaire des membres de la famille Bcl2 par des interactions binaires au RE et une fonction inhibitrice de Bcl2 sur la mort cellulaire indépendante de Bax/Bak. De plus, une nouvelle voie de signalisation de mort cellulaire non-apoptotique initiée par p20Bap31 est identifiée
Regulation of autophagy by BCL-2 and NAF-1 at the endoplasmic reticulum
Autophagy and apoptosis are two major signaling pathways employed by the cell in response to various stress-induced signals in order to manage such stress and ultimately to determine cellular survival or death. Central to the regulation of both pathways is the BCL-2 protein family. At the endoplasmic reticulum (ER) the pro-survival BCL-2 protein targets multiple protein complexes, which influence Ca2+ homeostasis, as well as the outcome of apoptosis and autophagy pathways. To understand how BCL-2 is partitioned between these complexes, we sought to identify BCL-2-interacting proteins at this site. Here I present the identification and characterization of NAF-1, a novel ER BCL-2-interacting partner. Interestingly, NAF-1 is required for BCL-2 antagonism of autophagy, but is not required by BCL-2 to antagonize apoptosis initiated at the ER by the BH3-only protein BIK. NAF-1 contributes to the physical interaction between BCL-2 and the autophagy effector Beclin 1, which is essential for functional inhibition of autophagy by BCL-2. Thus, NAF-1 targets BCL-2 to the autophagy pathway at the ER. Furthermore, NAF-1 is found in association with the IP3R ER Ca2+ efflux channel, and mediates BCL-2 regulation of ER Ca2+ stores. Ectopic expression of ER-targeted BCL-2 reduces ER Ca2+ content and NAF-1 is required for this process. In response to nutrient deprivation, autophagy induction is accompanied by an early release of ER Ca2+ stores. Cytosolic Ca2+ is required for autophagy in response to starvation, suggesting that the release of Ca2+ from the ER may be an essential signal for autophagy induction and, in addition to direct sequestration of Beclin 1, a mechanism of inhibition by BCL-2/NAF-1. To study the physiological contribution of the Naf-1 gene, we generated Naf-1 knockout mice. These mice begin to manifest signs of severe muscle degeneration between 2-3 months of age, and exhibit increasingly poor performance status until mortality at 6-9 months. Immortalized MEF cell lines were generated and will be utilized in conjunction with the Naf-1 knockout mice for future elucidation of NAF-1 function.In summary, this thesis provides a thorough analysis of a novel ER BCL-2-interacting partner, NAF-1, and provides further insight into the mechanism of autophagy regulation by BCL-2.L'autophagie et l'apoptose sont les deux voies principales de signalisation employées par les cellules afin de répondre à des signaux de stress et de sélectionner la survie ou la mort cellulaire. La famille de protéines BCL-2 est l'un des éléments essentiels à la régulation de ces deux voies de signalisation. La protéine anti-apoptotique BCL-2 du réticulum endoplasmique (RE) cible plusieurs complexes de protéines, ce qui influence l'homéostasie du Ca2+, l'autophagie et l'apoptose. Afin de comprendre comme BCL-2 interagit avec ces complexes protéiques, nous avons cherché à identifier de nouvelles protéines qui interagissent avec BCL-2 dans le RE. Dans ce travail, nous montrons l'identification et la caractérisation de la protéine NAF-1, une nouvelle protéine qui interagit avec BCL-2 du RE. BCL-2 requiert la protéine NAF-1 pour antagoniser l'autophagie, mais NAF-1 n'est pas requise pour antagoniser le processus apoptotique qui est initié au RE par la protéine BIK. En outre, NAF-1 contribue à l'interaction physique entre BCL-2 et l'effecteur de l'autophagie Beclin 1. Cette interaction est essentielle à la régulation négative du processus autophagique par BCL-2. En conséquence, NAF-1 cible BCL-2 vers la voie autophagique au RE. En outre, NAF-1 s'associe au canal calcique IP3R du RE et sert également d'intermédiaire à la régulation de la réserve de calcium au RE par BCL-2. L'expression cellulaire excessive de BCL-2 au RE réduit les réserves de calcium et NAF-1 est requise pour ce processus. Pendant une carence de nutriments, l'induction autophagique est accompagnée d'une libération rapide des réserves de Ca2+ du RE. Puisque le calcium cytosolique est requis pour initier l'autophagie induite par la famine, nos travaux suggèrent que la libération de Ca2+ à partir du RE peut agir comme signal à l'initiation de l'autophagie. Alors, le complexe BCL-2/NAF-1 peut servir, en plus de la séquestration directe de Beclin 1, comme mécanisme d'inhibition de ce signal calcique. Afin d'étudier la contribution physiologique du gène Naf-1, nous avons produit de souris KO du gène Naf-1. Ces souris manifestent des signes de dégénérescence musculaire sévère entre 2-3 mois d'âge. Elles démontrent une détérioration croissante de leurs performances au cours de leur vie, et ce, jusqu'à leur mort à 6-9 mois d'âge. Afin d'éclaircir le rôle de NAF-1, des lignées cellulaires immortalisées MEF ont été générées et elles seront utilisées en combinaison avec les souris KO du gène Naf-1. En résumé, d'une part, cette mémoire fournit une analyse approfondie d'un nouveau partenaire du BCL-2 au RE, NAF-1. D'autre part, elle permet de mieux cerner le mécanisme de régulation de l'autophagie par BCL-2
Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Regulation of LASU1-mediated Mcl-1 degradation and its roles in apoptosis
Apoptosis is an evolutionarily conserved form of programmed cell death that is essential for normal development, the maintenance of tissue homeostasis and the elimination of virus-infected and damaged cells. Mcl-1, a Bcl-2 family member, plays a critical pro-survival role in the development and maintenance of both normal and malignant tissues. Mcl-1 expression can be rapidly induced in response to survival factors through induction of Mcl-1 transcription. However, its levels are also tightly controlled by ubiquitin-dependent protein degradation by the 26S proteasome. This rapid protein turnover plays an essential role in the initiation of apoptosis following conditions of stress induced protein synthesis inhibition. Here I present the identification of a novel BH3-only Hect E3-ligase, LASU1 (now also known as Ureb-1, E3histone, ARF-BP1, Mule and HectH9). LASU1 interacted specifically with Mcl-1 via its BH3 domain, and ubiquitinated Mcl-1 in vitro. Furthermore, LASU1 was required for the proteasome-dependent degradation of Mcl-1 in HeLa cells as knock down of LASU1 by siRNA increased Mcl-1 levels. A competing BH3-ligand derived from Bim interacted with Mcl-1 and prevented its interaction with LASU1, causing elevation of the steady state levels of Mcl-1. This suggests that the unliganded form of Mcl-1 is particularly sensitive to LASU1-mediated degradation. Following SDS-PAGE, Mcl-1 resolves into two isoforms, with the small isoform being less sensitive to ubiquitin-mediated protein turnover. I found that this small isoform was the result of alternative translational initiation at Mcl-1 codon 38 (human) or 34 (mouse). J'identifie ici une nouvelle ligase, LASU1, une E3 ligase de la famille HECT dite à BH3 seulement (BH3-only) (maintenant aussi appelée Ureb-1, E3histone, ARF-BP1, Mule et HectH9). LASU1 interagit de façon spécifique avec Mcl-1 par son domaine BH3 et Mcl-1 ubiquitinée in vitro. De plus, dans les cellules HeLa la dégradation de Mcl-1 par protéasome nécessita LASU1, son absence conduisant à l'augmentation des niveaux de Mcl-1 tel que cela fut observé dans nos expériences de knock-down de LASU1 par ARN interférents. Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
