    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.     Purification and characterization of chaperone-active clusterin

    Alzheimer Disease is one of the largest health care challenges facing our world and is projected to become an even greater burden, especially as there is currently no effective treatment or cure for the disease. Although the exact mechanisms involved in the pathogenesis of the disease are still unclear, it is hypothesized that accumulation of amyloid-β is the main driver of the disease. Amyloid-driven changes in brain physiology occur decades before the emergence of the first detectable symptoms. Clusterin has been identified by genome-wide association studies as a potential risk factor for AD, and studies have shown that clusterin can interact with amyloid-β to prevent aggregation, which is a process widely associated with the disease. Here we developed key methods and tools for the further investigation of clusterin's role in Alzheimer Disease. We obtained a monoclonal antibody for clusterin and were able to produce a sufficient amount of antibody to create an immunoaffinity column for the purification of recombinant clusterin. Analysis of the final product showed that we produced pure clusterin, while assessment of the chaperone activity demonstrated that it retained its biological activity through the purification process. We also expanded on previously developed surface plasmon resonance techniques to enable the analysis of clusterin-lipid interactions, which had previously been found increased in AD. Taken together, the techniques developed by this project provide the foundation for an in-depth investigation of the role of clusterin in health and in Alzheimer Disease.La maladie d'Alzheimer est un des plus grands défis qui face notre système de soins de santé, qui est aggravé par le fait que aucun traitement n'existe. Comme l'agrégation de ces peptides est un processus associé au développement de la maladie il y a une possibilité réelle que la clusterin pourrait être impliqué dans la maladie. Ici, nous avons mis au point des méthodes et outils importants pour continuer l'étude du rôle de clusterin dans la maladie Alzheimer. Nous avons exprimé et isolé un anticorps contre la clusterin, et avons produit une quantité suffisante pour créer une colonne d'immuno-affinité pour purifié la clusterin recombinante. L'analyse du produit final de la purification a révélé que nous avons produit une clusterin pure, et l'évaluation de l'activité chaperonne a démontré qu'elle avait conservé son activité biologique à travers le processus de purification. Nous avons aussi amélioré des méthodes de résonance de surface plasmonique pour l'analyse des interactions clusterin-lipides, qui ont déjà été démontré comme étant affectées chez les patients atteints de la maladie d'Alzheimer. Prisent ensembles, les techniques développées par ce projet fournissent la fondation pour une étude approfondie sur le rôle de clusterin dans la maladie d'Alzheimer

    Self-oligomerization of the hydrophobic regions within amyloid beta and prion protein

    Proteinopathies of the central nervous system (CNS) encompass a broad range of disorders (Alzheimer, Parkinson, Huntington and prion diseases) which invariably lead to human neurodegeneration. Such diseases bear a heavy financial burden on healthcare and elevate socio-economic costs, and will continue to do so as the general population ages. In our current predicament, there is a lack in etiological treatments for such diseases, rendering them incurable and unpreventable. Consensus in the field of translational research has attributed disease pathology to the misfolding and aggregation of certain proteins. The work in this thesis examines two highly aggregating proteins found in Alzheimer and Prion diseases, beta amyloid (Aβ) and prion protein (PrP) respectively, in efforts to assist in the development of rationally designed therapies. Intriguingly, both proteins possess highly hydrophobic stretches rich in small amino acids such as glycine (G) and alanine (A), which can organize to form motifs that determine their synthesis, trafficking, folding, processing and degradation in cells. The guiding hypothesis is that such regions in these proteins may provide for a valid molecular target for therapeutic intervention.Recently, a human mutation within the highly conserved hydrophobic region of PrP (glycine 127 exchanged to valine) was characterized to confer complete neuroprotection from infectious prions. Similarly, other familial mutations and polymorphisms which exist in this very region have been shown to elicit or potentiate various prion disease phenotypes. Interestingly, of the mutations cataloged to date, the pathogenic and protective mutations seem to exist separately at two distinct motifs within the hydrophobic region of PrP: namely its N-terminal AGAAAAGA palindrome and C-terminal GxxxG-like motifs. In efforts to understand how such mutations alter the behavior of PrP, I examined their effects on oligomerization of the hydrophobic region within the lipid bilayer environment. As the entirety of the region is heavily implicated in the biogenesis and misfolding of PrP, the findings described here may help provide mechanistic insight on how one could develop a therapeutic agent that could target these motifs to exert effects much like the G127V mutation. Like PrP, Aβ also possesses a hydrophobic region notorious for aggregation and involvement in neurodegeneration. This region also contains a triple repeat GxxxG motif, which has been dually implicated in the biogenesis and toxicity of Aβ peptides. As such, I have examined certain compounds that can modulate generation of these peptides (γ-secretase modulators), to examine if they can interact with GxxxG motifs to elicit their therapeutic effects. In addition to this, I have also developed a facile method for the production of the most toxic and highly aggregating Aβ species, Aβ 1 - 42. As synthetically derived Aβ counterparts have lower toxicity, slower aggregation kinetics, and are commercially inflated in price, this production method for recombinant Aβ will help expedite our efforts in the realization of a molecular candidate that can neutralize the toxicity of this peptide; an integral strategy for the treatment of Alzheimer disease.Les protéinopathies du système nerveux central (SNC) englobent une large gamme de troubles (maladie d'Alzheimer, Parkinson, Huntington et maladie à prions) qui conduisent invariablement à une neurodégénérescence humaine. De telles maladies ont un lourd poids financier pour les soins de santé et augmentent les coûts socioéconomiques, et continueront à faire à mesure que la population générale vieillira. Dans notre situation actuelle, il y a un manque de traitements étiologiques pour de telles maladies, les rendant incurables et inévitables. Le consensus établi par le domaine de la recherche translationnelle attribue la pathologie au repli et à l'agrégation de certaines protéines. Ce travail de thèse examine deux protéines hautement agrégées trouvées dans les maladies d'Alzheimer et à prions, la protéine β-amyloïde (Aβ) et la protéine prion (PrP), dans le but d'aider au développement de thérapies rationnellement conçues. De façon intéressante, les deux protéines possèdent des domaines hautement hydrophobes riches en petits acides aminés tels que la glycine (G) et l'alanine (A), qui peuvent s'organiser pour former des motifs qui déterminent leur synthèse, leur trafic, leur repliement, leur transport et leur dégradation dans les cellules. L'hypothèse directrice est que de ces domaines pourraient fournir une cible moléculaire valide sur le plan thérapeutique.Récemment, une mutation humaine dans la région hydrophobe hautement conservée de PrP (glycine 127 remplacée par une valine) a été caractérisée. Elle entraine une neuroprotection complète contre les infections par les prions. De même, d'autres mutations familiales et des polymorphismes qui existent dans cette même région ont été montrés pour entrainer ou potentialiser divers phénotypes de la maladie à prions. Parmi les mutations mises en évidence à ce jour, il est intéressant d'bbserver que les mutations pathogènes et protectrices semblent exister séparément dans deux motifs distincts dans la région hydrophobe de PrP, à savoir : le palindrome N-terminal AGAAAAGA et les motifs C-terminaux GxxxG. Dans le but de comprendre comment de telles mutations altèrent le comportement de la PrP, j'ai examiné leurs effets sur l'oligomérisation de la région hydrophobe dans l'environnement de la bicouche lipidique. Étant donné que la totalité de la région est fortement impliquée dans la biogenèse et le repliement de la PrP, les découvertes décrites ici peuvent aider à fournir un aperçu mécanistique de la façon dont on pourrait développer un agent thérapeutique qui pourrait cibler ces motifs afin d'exercer des effets similaires à ceux de la mutation G127V.Comme PrP, Aβ possède également une région hydrophobe connue pour avoir un rôle dans l'agrégation et être impliquée dans la neurodégénérescence. Cette région contient également un motif GxxxG à répétition triple, impliqué dans la biogenèse et la toxicité des peptides Aß. Ainsi, j'ai examiné certains composés qui peuvent moduler la génération de ces peptides (modulateurs des γ-sécrétases), afin de determiner s'ils sont capables d'interagir avec des motifs GxxxG et induire leurs effets thérapeutiques. De plus, j'ai développé une méthode simple de production des espèces Aβ les plus toxiques et possédant une capacité élevée à s'agréger, Aβ 1 - 42. Comme les dérivés homologues de synthèse de Aβ ont une toxicité plus faible, une cinétique d'agrégation plus lente et des prix très élevés sur le marché, cette méthode de production pour l'Aß recombinant aiderait à accélérer nos efforts dans l'élaboration d'un candidat moléculaire qui pourrait neutraliser la toxicité de ce peptide ; une stratégie complète pour le traitement de la maladie d'Alzheimer

    “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Identification of novel molecular properties of the Alzheimer disease beta-secretase (BACE1) and their functional consequences

    Expanding our structural and functional comprehension of the molecules involved in neurodegenerative diseases is crucial in the development of innovative therapy. Basic biomedical research provides pivotal advances to our knowledge about Alzheimer disease (AD), a progressive yet incurable brain disorder. My work focuses on the sheddase beta-secretase (BACE1), which catalyzes the first step in the production of amyloid beta (Abeta), the core component found in the pathological plaques of AD brains. BACE1 depletion abolishes Abeta production and consequently, BACE1 inhibitors that are currently in clinical trials build hope to attenuate amyloid production. However, the canonical enzymatic function of BACE1 is implicated in diverse physiological processes in the nervous system, such as myelination and axon guidance. Overall, the regulation and "sheddase" function of BACE1 is linked to multiple substrates and a variety of important cellular processes in health and disease. New links between BACE1 and copper homeostasis have emerged, based on reports that BACE1 and its substrate Amyloid Precursor Protein (APP) bind copper ions. Copper is an essential bioactive trace metal and altered copper homeostasis has been implicated in both physiological and pathophysiological aging. Recently, we characterized a highly conserved amino acid motif that spans the entire transmembrane sequence (TMS) of BACE1. We discovered that this motif, reminiscent of a high affinity binding site for Cu(I) of copper-transporting proteins, can bind copper ions. The data here highlight that full-length cellular BACE1 exists as trimers, which creates a potential binding pocket for Cu(I) in the TMS. Furthermore, we show the overall importance of the TMS in regulating copper homeostasis. Therefore, therapeutic strategies aimed at decreasing BACE1 protein levels should be regarded with caution, since adverse effects in copper homeostasis may occur. In AD, an important feature of BACE1 is its canonical pro-amyloidogenic cleavage at the beta-site within APP, which leads to Abeta production. However, BACE1 can also cleave within the Abeta sequence at putative anti-amyloidogenic sites. With the help of newly developed assays, we show that BACE1 has a novel vital role in amyloid degradation. Furthermore, the detection of amyloidolytic fragments in AD affected brains imply that the enzymatic Abeta degradation is deregulated in the pathogenesis. Since biochemical changes in AD may precede the onset of cognitive symptoms, we focused our attention on the quantification of amyloidolytic cleavage products in the cerebrospinal fluid (CSF) of individuals with mild cognitive impairment (MCI) and those without symptoms having an increased risk of AD dementia. We found that Abeta34, an amyloidolytic fragment, was elevated in MCI patients, who later converted to AD dementia. Therefore, Abeta34 may be useful as an early diagnostic indicator. Furthermore, we found that Abeta34 correlated with CSF levels of tau, a marker of neurodegeneration. Given BACE1's essential involvement in the generation of Abeta34 in vitro, these results imply that BACE1 activity correlates with neurodegeneration. Ultimately, CSF levels of Abeta34 could be informative on BACE1 activity in the human brain and potentially provide physicians with an estimate of the optimal therapeutic time window for the administration of safe BACE1 inhibitors to prevent AD.L'approfondissement de notre compréhension structurelle et fonctionelle des molécules impliquées dans les maladies neurodégénératives est crucial au développement de thérapies innovatrices. La recherche biomédicale de base permet d'avancer nos connaissances sur la maladie d'Alzheimer (MA), un trouble du cerveau progressif et incurable. Mon travail met l'accent sur la sheddase bêta-sécrétase (BACE1), qui catalyse la première étape dans la production de bêta amyloïde (Abeta), la composante essentielle trouvée dans les plaques séniles du cerveau atteint de la MA. La perte de BACE1 supprime la production d'Abeta et par conséquent, les inhibiteurs de BACE1 actuellement en études cliniques créent l'espoir d'atténuer la production d'amyloïde. Cependant, la fonction enzymatique établie de BACE1 est impliquée dans divers processus physiologiques du système nerveux, tels que la myélinisation et le guidage des axones. Dans l'ensemble, la fonction régulatrice de BACE1 en tant que sheddase est liée à de multiples substrats et à une variété de processus cellulaires importants autant en conditions physiologiques que pathophysiologiques. Nous avons découvert que ce motif, analogue aux sites de liaison de protéines transportant le cuivre, peut se lier au cuivre. Les données présentées ici mettent en évidence que la protéine cellulaire, BACE1 entière existe en tant que trimères, ce qui crée une poche de liaison potentielle pour le Cu(I) dans la STM. En outre, nous montrons l'importance globale de la STM dans l'homéostasie du cuivre. Par conséquent, les stratégies thérapeutiques visant à diminuer les niveaux de la protéine BACE1 doivent être considérées avec prudence, car des effets indésirables dans l'homéostasie du cuivre pourraient se produire. Une caractéristique importante de BACE1 dans la MA est son clivage pro-amyloïdogénique traditionnel au site beta de APP, ce qui génère Abeta. Cependant, BACE1 peut aussi cliver à l'intérieur de la séquence de Abeta, au site potentiellement non-amyloïdogénique. À l'aide de tests nouvellement développés, nous montrons que BACE1 a un nouveau rôle vital dans la dégradation de l'amyloïde. De plus, la détection des fragments amyloïdolytiques dans les cerveaux affectés par la MA impliquent que la dégradation enzymatique d'Abeta est dérégulée dans la pathogénèse. Puisque les changementsbiochimiques dans la MA peuvent précéder l'apparition des symptômes cognitifs, nous avons concentré nos efforts dans la quantification des produits du clivage amyloïolytique dans le liquide cérebrospinal (LCS) chez les individus atteints de déficit cognitif léger (DCL) et ceux sans symptômes ayant un risque accru pour la MA. Nous avons trouvé que les niveaux d'Abeta34, un fragment amyloïdolytique, étaient élevés chez les patients DCL qui ont plus tard été atteints de la MA. Par conséquent, Abeta34 pourrait être utile comme outil de diagnostic précoce. Par ailleurs, nous avons constaté que les niveaux d'Abeta34 sont corrélés aux niveaux de tau dans le LCS, un marqueur connu de la neurodégénérescence. Etant donné la contribution essentielle de BACE1 dans la génération de Abeta34 in vitro, ces résultats impliquent que son activité corrèle avec la neurodégénérescence.     Investigating the effects of Aβ42--oligomer interacting peptide (AIP) on Aβ42-induced toxicity in «Drosophila melanogaster»

    Alzheimer’s disease (AD) is one of the most widespread neurodegenerative diseases in the world, and is currently estimated to affect over 35 million people globally. With the continued rise in life expectancy, the number of afflicted patients will likely double in number every 20 years. The amyloid-β (Aβ) peptides is likely the primary perpetrator in the pathogenesis of AD. Aβ peptides are produced from the amyloid precursor protein (APP) through β- and γ-secretase processing. One form of the Aβ peptide, which has 42 amino acid residues (Aβ42), is highly aggregative and can become neurotoxic. Soluble oligomers of the Aβ42 peptide composed of 42 amino acid residues (Aβ42), in particular, are currently believed to be the principal effectors of synaptic dysfunction and neuronal loss in AD. As a result, potential therapeutics that specifically targets these toxic oligomers has been a focus of drug development recently. While antibody therapies have positioned Aβ oligomers as a viable therapeutic target for AD, the high manufacturing and administration costs associated with an antibody-based therapeutic raise concerns over the general accessibility of such a treatment for patients. Alternatively, we have focused on investigating the efficacy of a small, peptidic inhibitor of toxic Aβ42-oligomers known as the Aβ42-oligomer interacting peptide (AIP). We have previously successfully demonstrated that AIP was able to specifically target Aβ42 oligomers in vitro, as well as ameliorate the Aβ42-induced loss of synaptic spine density and long-term potentiation (LTP) in organotypic hippocampal slices (Barucker et al. 2015). Now, we have developed and characterized transgenic Drosophila models that express human Aβ42 in different tissues such as the eye and neurons, essentially allowing us to generate animals that acquired significant and observable Aβ42-induced deficits either in morphology and function. We hypothesized that AIP can neutralize Aβ42-induced toxicity in these in vivo models. We subsequently evaluated the longitudinal effects of chronic AIP administration through the oral route on transgenic Drosophila models, and assessed the efficacy of AIP administration via both morphological and functional assays. Our studies show that the protease resistant D-AIP was overall non-toxic to the animals even when administered in longitudinal experiments. We were also able to successfully rescue the Aβ42-induced morphological damages in the eyes of the flies with D-AIP supplementation, albeit only in the female animals. This sex-specific discrepancy can likely be attributed to the non-specific binding of D-AIP to a Drosophila male-specific sex peptide (Acp70A), which potentially sequestered and reduced the overall bioavailability of D-AIP in the male animals. In a separate transgenic model, where Aβ42 is expressed in a pan-neuronal manner and impairs functional behaviour, the long-term locomotor activities of the flies were significantly rescued by D-AIP. Interestingly, the female transgenic animals with pan-neuronal Aβ42 expression were not affected by the expression of neuronal-specific Aβ42. Further studies showed that the heads of female transgenic flies have significantly increased insoluble Aβ42 content, which may have contributed to an overall decrease in toxicity (i.e. toxicity is generally caused by the soluble oligomers) and thus rending them resistant to Aβ42-induced changes in locomotor behaviour.Overall, D-AIP appears to be a non-toxic, stable, and promising modulator of toxic Aβ42 oligomers in vivo. Going forward, future studies in more advanced vertebrate systems such as transgenic mouse and rat AD models will help us to shed more light on the potential of D-AIP as a therapeutic agent. Ultimately, we strongly hope and anticipate that the highly beneficial Aβ42-oligomer neutralization effects of D-AIP will be a formidable strategy for early intervention in AD.La maladie d’Alzheimer (MA) est l’une des maladies neurodégénératives les plus répandues au monde. Nous avons émis l'hypothèse que l'AIP peut neutraliser la toxicité induite par l'Aβ42 dans ces modèles in vivo. Nous avons ensuite évalué les effets longitudinaux de l'administration chronique d'AIP par voie orale sur des modèles de drosophiles transgéniques, et évalué l'efficacité de l'administration d'AIP par des tests à la fois morphologiques et fonctionnels. Par ailleurs, nos études montrent que le D-AIP résistant à la protéase était globalement non toxique pour les animaux, même administré longitudinalement. Nous avons également pu sauver avec succès les dommages morphologiques induits par l'Aβ42 avec une supplémentation en D-AIP dans les yeux des mouches, même si ce n'est que chez les femelles. Cette divergence spécifique au sexe peut probablement être attribuée à la liaison non spécifique de D-AIP à un peptide spécifique de Drosophila de sexe mâle (Acp70a), qui pourrait potentiellement séquestrer et réduire la biodisponibilité globale de D-AIP chez les animaux mâles. En outre, dans un modèle transgénique séparé où Aβ42 est exprimé de manière pan-neuronale et altère le comportement fonctionnel, les activités locomotrices à long terme des mouches ont été significativement sauvées par D-AIP. Curieusement, les animaux transgéniques femelles présentant une expression pan-neuronale de Aβ42 n'étaient pas affectés par l'expression de Aβ42 dans les neurones. Des études ultérieures ont montré que les têtes de mouches transgéniques femelles présentaient une augmentation significative de la teneur en Aβ42 insoluble, ce qui aurait pu contribuer à une diminution globale de la toxicité (la toxicité étant généralement causée par les oligomères solubles), ainsi rendant les drosophiles femelles résistantes aux modifications de la locomotive induites par l'Aβ42.Globalement, la D-AIP semble être un modulateur non toxique, stable et prometteur des oligomères toxiques de la Aβ42 in vivo.     Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods
