Potts model clustering for discovering patterns of epigenetic marks
Study of epigenetics leads to understanding of the regulation of gene expression not caused by the changes in the underlying DNA sequences. This area of biological research has drawn much interest as large amounts of epigenetic data from numerous experiments were generated in recent past. In this thesis, we use the Potts model clustering method, which is based on statistical mechanics, to discover patterns in histone modification data. After a general overview of the epigenome and an introduction to common methods of clustering, we discuss why we need special cluster analysis methods for the data at hand. Then, we introduce our tool of choice, namely, the superparamagnetic Potts clustering method. We discuss the Potts model and the Swendsen-Wang method of Monte Carlo simulation, which avoids the usual slowing down experienced near phase transition. We apply Potts model clustering to histone modification data in highly conserved regions to discover the patterns of epigenetic marks and compare them with background reading. We also contrast the results from our method with that from usual Kmeans clustering approach. Analysis of transistor laser intra-cavity photon-assisted tunneling for direct voltage modulation
High-speed optical interconnect made with semiconductor lasers is expected to play an important role in the upcoming age of big data. The technology of diode laser has been limited by its current modulation scheme in which the carrier recombination lifetime in the active region governs the ultimate speed of operation. The transistor laser, due to its enhanced carrier recombination in the bipolar junction transistor base region, is a promising candidate to replace the diode laser for high-speed optical transmitters. It was recently found that the transistor laser offers a unique voltage modulation scheme through photon-assisted tunneling at the base-collector junction, which could potentially reshape the device operation principles. Direct tunneling modulation and signal mixing of semiconductor lasers
The transistor laser invented by Feng and Holonyak is a unique device that bridges the gap between high-speed III-V compound semiconductor transistors and high-speed semiconductor lasers. In a highly integrated fashion, the transistor laser is capable of simultaneous transistor electrical operation and electron-to-photon conversion. The three-terminal transistor structure has the potential to overcome the diode laser’s modulation speed limit by further reducing the carrier recombination lifetime. In addition, a recently discovered tunneling mechanism inside the transistor laser device structure paves the way for ultrahigh-speed direct modulation of laser optical output. In this work, the operation of the transistor laser is reviewed and compared against the conventional diode laser; both current modulation and tunneling modulation of the transistor laser are formulated and analyzed, which leads to the demonstration of direct photonic signal mixing. The Gospel of Love by Tang Junyi and the conundrum of presenting it as a Chinese symposium
The Philosopher Tang Junyi is the writer of an understudied book entitled The Gospel of Love which displays his philosophy of love in the 1940s. Previous scholarship has often described this piece of work as a Chinese or a Confucian Symposium because of some resemblance with Plato's dialogue. However, the present paper challenges this reading and raises the issue what the reader does of a philosophical work when he considers it as a transcultural production or a book that fuses different intellectual traditions. By giving a peculiar attention to Tang's way of displaying his philosophy of love, I state that the Gospel of Love is "a Confucian book on love under multicultural garments." Though the book conveys elements from different traditions and merges them in a well-built philosophical tale, the author was not trying to produce global philosophy of love in dialogue with others: he was attempting to articulate a defense of the family in the context of the liberalization of unions and to foster a personal messianic agenda: love was just a gateway to selftransformation or self-transcendence
Diseminacija in reteritorializacija: Tang Junyi, Mou Zongsan in preporod sodobne konfucijanske filozofije
Confucianism as a mode of life was brought to Taiwan as early as Chinese settlement. Regarding Confucian philosophy, however, it must be traced back to the founding of modern institutions. Even though the historical background of the Chinese diaspora after 1949 is rather complex, it seems possible to examine how it has contributed to the development of academic disciplines in Taiwan, especially with regard to Confucianism. The present paper investigates the corresponding contributions of two philosophers, Tang Junyi (1909–1978) and Mou Zongsan (1909–1995). Both are important scholars, who are indispensable for the development of contemporary intellectual history in Taiwan. In order to describe the creativity in their way of dealing with ruptures, of transforming the separation into the renovation of tradition, the author analyses their efforts in terms of geo-philosophy, through the lens of two concepts, dissemination and reterritorialization, that are borrowed from Jacques Derrida, Gilles Deleuze, and Felix Guattari.Konfucianizem kot način življenja je prišel na Tajvan skupaj s prvimi kitajskimi priseljenci. A konfucijanstvo kot filozofija se na Tajvanu pojavi šele v času oblikovanja modernih institucij. Četudi je zgodovinsko ozadje kitajske diaspore po letu 1949 precej kompleksno, je vendarle mogoče raziskati, na kakšen način je ta diaspora prispevala k oblikovanju tajvanskih akademskih disciplin in zlasti konfucijanske filozofije. Pričujoči članek raziskuje topogledni prispevek dveh filozofov, namreč Tang Junyija (1909–1978) in Mou Zongsana (1909–1995). Oba sta pomembna teoretika, ki sta igrala osrednjo vlogo v razvoju sodobne kitajske filozofije. Za boljše razumevanje njune ustvarjalnosti in njunih prizadevanj za premostitev kulturnih diskontinuitet ter transformiranja ločnic v preporod tradicije avtor njuna dela analizira skozi optiko konceptov, ki si ju je sposodil pri Jacquesu Derridaju, Gillesu Deleuzu in Felixu Guattariju, namreč konceptov diseminacije in reteritorializacije

Interaction is explained as one kind of action that occurs as two or more objects have an effect upon one another. While in some cases the interaction is simply monotonic, i.e. purely ``repulsive'' or ``attractive'', in most cases of nature it is a combination of many complex contributions which can even be competitive. The latter, widely exists in nature and results in the main characteristics of many systems. For instance, it is the complex interactions among species of ecosystems that lead to the biodiversity in our beautiful world. In natural sciences, many systems have been found to exhibit complex interactions between different phases. To name a few, we mention the ferrofluids system, reaction-diffusion in chemical mixtures, convection of a fluid with temperature gradient and the superconducting system. All these systems present various modulated patterns due to complex interactions. The study of these systems, especially at microscopic level of the characteristic structures, can provide us a lot of information about the relevant mechanism. It can also help us to better understand the macroscopic properties which may even push forward their applications. Among all these systems, the superconducting system is an ideal candidate since different kinds of superconductors show complex vortex patterns. In type-II superconductors, the Abrikosov vortex lattice with triangular arrangement of vortices forms due to the purely repulsive interactions between them, while in type-I superconductors, vortex interaction becomes long-range repulsive and short-range attractive, leading to the formation of the intermediate state. The interactions between vortices can also be long-range attractive and short-range repulsive as revealed in low-k superconductors and the recently discovered type-1.5 superconductors, both of which display intricate vortex patterns with coexistence of large Meissner area, vortex stripes and clusters. Compared with other systems, it is relatively convenient to manipulate the parameters related to vortex interaction in superconductors, like the magnetic field and temperature. One can also introduce other interactions to the system, e.g. by adding defects to the system as pinning centers, amplifying confinement effect to vortex interaction in mesoscopic and nano superconductors, combining two superconducting condensates with different characteristic lengths (lambda, penetration depth; xi, coherence length) in bilayer structures and so on. Bayesian latent variable models for collaborative item rating prediction
Collaborative filtering systems based on ratings make it easier for users to find content of interest on the Web and as such they constitute an area of much research. In this paper we first present a Bayesian latent variable model for rating prediction that models ratings over each user's latent interests and also each item's latent topics. We describe a Gibbs sampling procedure that can be used to estimate its parameters and show by experiment that it is competitive with the gradient descent SVD methods commonly used in state-of-the-art systems. We then proceed to make an important and novel extension to this model, enhancing it with user-dependent and item-dependant biases to significantly improve rating estimation. We show by experiment on a large set of real ratings data that these models are able to outperform 3 common baselines, including a very competitive and modern SVD-based model. Furthermore we illustrate other advantages of our approach beyond simply its ability to provide more accurate ratings and show that it is able to perform better on the common and important case where the user profile is short
A bio-based sport community in Brettenzone
As a part of the General Extension Plan of Amsterdam, the Brettenzone was supposed to be a green recreational area and one of the green ‘wedges’ bringing nature and air into the city. The Brettenzone area divides the Amsterdam West into two parts, business area and harbor district in north and residential area in south, and the large greenery space of Brettenzone result in little communication between these two parts. The lack of public program and public space limit people's intention to enter this area, which obstruct the development of Brettenzone area. The goal of the project is in order to create meeting space for neighborhood while not having sacrificed, but rather extended the green space, attracting people from neighborhoods to enter this isolated space cover by greenery.
