    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.     Epithelial cell number regulation by two scaffold proteins in Drosophila : Big Bang and Magi

    Les cellules épithéliales sont des cellules polarisées qui forment l’un des types cellulaires le plus abondant dans le corps humain. Leur polarité apico-basale (A/B) est établie et maintenue par la ségrégation asymétrique de protéines adaptatrices hautement conservées. Cette polarité est essentielle pour de nombreuses fonctions cellulaires clés comme l’adhésion (jonctions intercellulaires) ou la signalisation et la prolifération par la localisation et la concentration des complexes de signalisation. Durant la cancérogénèse, un grand nombre de ces processus est dérégulé aboutissant à la sur-prolifération, la migration et/ou l’invasion des cellules cancéreuses. Une meilleure compréhension des mécanismes à l’origine de ces processus est indispensable pour trouver de nouvelles cibles thérapeutiques pour le traitement du cancer. Dans l’équipe, nous sommes particulièrement intéressés par les protéines adaptatrices à domaines PDZ (domaine de liaison protéine-protéine). De par leur structure modulaire et la diversité de leurs partenaires, ces protéines adaptatrices sont impliquées dans la régulation de très nombreuses fonctions et fournissent des plateformes où différents processus peuvent être intégrés. Durant mon doctorat, j’ai étudié deux protéines adaptatrices dans le système animal modèle Drosophila melanogaster, Bbg et Magi, impliquées dans deux processus cellulaires essentiels : la dynamique des jonctions et la prolifération. Grâce aux molécules d’adhésion, les cellules non seulement restent cohésives dans un tissu, mais c’est aussi à ce niveau qu’elles peuvent obtenir une information concernant la densité cellulaire d'un tissu. Cette information est alors relayée au cytosquelette d’actine via des protéines adaptatrices spécialisées dans le but de réguler la prolifération et la voie Hippo. Cependant, le contrôle de la voie de signalisation Hippo par certaines protéines adaptatrices et par le cytosquelette d’actine n'est que partiellement compris à ce jour. Dans le laboratoire, nous étudions notamment le rôle d'une nouvelle protéine adaptatrice apicale nommée Big Bang (Bbg) dans le disque d’aile de la drosophile. Nous nous sommes intéressés à Bbg car c’est une cible de la voie Notch chez la drosophile et son homologue humain PDZD2 (pour PDZ domain-containing 2 protein) est sur-exprimé dans plusieurs cancers (sein et prostate).Mes résultats montrent que Bbg est un nouveau régulateur du cytosquelette d’actine et de la voie Hippo. Une étude détaillée de la fonction de Bbg et de ses partenaires permet de mieux comprendre les relations existantes entre dynamique de l’actine et prolifération. Bbg induit une accumulation d’actine filamenteuse en augmentant l’activité d’Enabled et la phosphorylation de Myosin Light Chain (MLC). Cette régulation résulte en une augmentation de l’activité de Yorkie, effecteur final de la voie Hippo, pour soutenir la prolifération cellulaire.La régulation des jonctions adhérentes est une étape cruciale lors de l’évolution d'une tumeur solide. Malgré les récentes avancées dans le domaine, de nombreux aspects clés de la dynamique des jonctions restent peu caractérisés.Dans le laboratoire, nous recherchons de nouveaux régulateurs de jonctions et grâce au modèle de remodelage des AJs lors du développement de l’œil de pupe de drosophile. Nous avons identifié Magi en tant que protéine adaptatrice recrutant le complexe formé de RASSF8 et ASPP. Magi régule le recrutement de Bazooka à la membrane, le dépôt d’E-Cadhérine et des Caténines et finalement le remodelage des jonctions pendant la morphogénèse. J’ai identifié Echinoid, une protéine de type immunoglobuline impliquée dans l’adhésion cellulaire et la régulation de la voie Hippo, comme un nouveau partenaire responsable du recrutement de Magi aux futures zones de jonctions.Epithelial cells are polarised cells that form one of the most abundant cell types in the human body. Their apico-basal (A/B) polarity is established and maintained by the asymmetric segregation of highly conserved scaffold proteins. Proper A/B polarity is critical for many key cellular functions such as intercellular junctions and therefore adhesion, or signalling and proliferation by localising and concentrating signalling complexes. During carcinogenesis, many of these processes are mis-regulated leading to the over-proliferation, migration and/or invasion of cancer cells. A better understanding of the mechanisms underlying these processes is really needed to find new therapeutic targets in cancer treatment.In the team, we are particularly interested in scaffold proteins with PDZ domains (protein-protein interaction domains). Due to their modular structure, the high number of interactions they engage in, and the variety of their binding partners, these scaffold proteins are implicated in the regulation of many key cellular functions and processes. During my PhD, I have studied two scaffold proteins in the Drosophila melanogaster animal model, Bbg and Magi, which are involved in two important cell processes: adherens junctions (AJs) dynamic and cell proliferation.Through adhesion molecules, epithelial cells not only remain cohesive, but can also sense cellular density in a tissue and relay this information through dedicated scaffolds to the actin cytoskeleton to ultimately regulate the Hippo pathway and proliferation. However, many aspects of the control of Hippo signalling by apical scaffolds and the actin cytoskeleton are still poorly understood. In the laboratory, we are interested in the study of a new conserved apical scaffold, Big Bang (Bbg). Bbg is a new and quite unknown protein expressed in a variety of Drosophila epithelia, and appears as a potential Notch target in Drosophila. Its’ human homolog called PDZD2 (PDZ domain-containing 2 protein) has been shown to be over-expressed in several types of cancers (breast and prostate cancers).My results show that Bbg is a new regulator of the actin cytoskeleton and of the Hippo pathway in Drosophila. A detailed study of Bbg function and of its associated partners have helped to better understand the intricate relationships between actin dynamics and proliferation. My results suggest that Bbg promotes accumulation of filamentous actin (F-Actin) through the increase of the activity of Enabled (Ena) and the phosphorylation of the molecular motor Myosin Light Chain (MLC). This regulation leads to the increase of Yorkie activity, the final effector of the Hippo pathway, to promote cell proliferation.The regulation of adhesion, and in particular of Adherens Junctions (AJs), is a critical step during the evolution of solid tumours. A better understanding of how these structures are regulated will provide valuable insights into different phases of the disease. Despite the recent advances, many key aspects of AJ dynamics remain poorly understood. In the laboratory, we are interested in the identification of new AJs regulators. Using the remodelling of AJs during the development of the Drosophila pupal eye as a model, we have identified Magi as a scaffold recruiting a complex formed by RASSF8 and ASPP, regulating Bazooka membrane recruitment, E-Cadherin and catenins deposition, and ultimately AJs remodelling during morphogenesis. I uncovered Echinoid, an immunoglobulin-like protein involved in cell adhesion and in Hippo pathway regulation, as a new binding partner responsible for the recruitment of Magi at future AJ sites

    Variations on the Author

    “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Au cours de la tumorigénèse, les cellules tumorales accumulent plusieurs mutations. Chez les modèles animaux comme la drosophile ou la souris, il a été montré que la coopération d’au moins deux altérations génétiques permet de reproduire une croissance néoplasique dans des cellules épithéliales : la sur-activation d’une voie de signalisation comme Ras or Notch, et des mutations altérant l’adhésion cellulaires ou la polarité. Bien que cette coopération soit très décrite, ses mécanismes sous-jacents ne sont que peu étudiés. Deux principaux modèles peuvent être proposés : soit les altérations génétiques fonctionnent indépendamment (modèle additif), ou ils s’influencent l’un l’autre pour faire émerger de nouveaux comportements (modèle synergique). En utilisant un paradigme généré par Notch de croissance hyperplasique et néoplasique dans des disques larvaires d’aile de Drosophila melanogaster, nous cherchons à confirmer l’un de ces deux modèles.En combinant des analyses de RNAseq et de ChIP, nous avons pu identifier des ensembles de gènes directement activés par Notch dans des disques hyperplasiques (Notch activé) et néoplasiques (Notch activé et perte de polarité). Bien que des cibles directes de la voie Notch soient partagées par les deux types de croissances, nos analyses ont montré qu’une grande partie de ces cibles sont spécifiques de chacune des conditions ce qui suggère que l’état polarisé ou non d’une cellule influence le contrôle transcriptionnel de la voie Notch. Enfin en réalisant un screen centré sur les gènes les plus affectés en néoplasie, nous avons identifié un ensemble de gènes qui contrôlent la transition entre l’hyperplasie et la néoplasie.During tumourigenesis, tumour cells accumulate many mutations. In animal models such as Drosophila or mouse, the cooperation of at least two genetic insults has been shown to recapitulate neoplastic transformation of epithelial cells: an overactive signalling pathway such as Ras or Notch, and mutations affecting cell adhesion or polarity. While this cooperation is well documented, the mechanisms underlying it are still poorly understood. Two main models could be proposed: either the genetic alterations act independently (additive model), or they influence each other to allow the emergence of new behaviours (synergistic model). Using Notch driven paradigms of hyperplastic and neoplastic growth in Drosophila wing discs, we sought to distinguish between these two models.Combining RNAseq and ChIP analysis, we were able to identify the repertoires of genes directly activated by Notch in hyperplastic discs (Notch activation) and in neoplastic discs (Notch activation and polarity loss). While some Notch direct targets are shared between the two types of growth, our analysis revealed that the majority of Notch targets are actually specific to each condition, suggesting that a correct polarity has a major influence on the transcriptional output of the Notch signalling pathway, and strongly supports the synergistic model. Our studies further revealed that histone composition changes and polycomb mark changes are amongst the mechanisms that redirect the Notch pathway. Finally, using a small scale functional screen centred on the most affected genes in neoplasia, we identified a core set of genes controlling the transition from hyperplastic to neoplastic growth

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods

    Functional study of the MAGI1 scaffold protein and the Hippo pathway involvement in luminal breast and colorectal cancers

    Au cours du développement, le comportement des cellules est étroitement régulé, ce qui assure un fonctionnement optimal des tissus épithéliaux sains. Les cellules épithéliales établissent ainsi des jonctions intercellulaires bien organisées, une polarité apico/basale, une architecture de la cytosquelette et intègrent des entrées régulatrices et homéostatiques relayées par des voies de signalisation dédiées. Les altérations de ces processus sont le plus souvent associées au cancer.Mon laboratoire s'intéresse au décryptage des mécanismes par lesquels les altérations de jonctions et de polarité sont capables d'induire une tumorigenèse. Les protéines d'échafaudage représentent des régulateurs importants de ces différents processus, et les altérations de plusieurs échafaudages épithéliaux clés ont été liées au cancer. Des travaux récents de l'équipe ont identifié Magi, un membre de la famille MAGUK, comme un régulateur des jonctions adhérentes à base d'E-Caherin pendant le développement de l'œil chez la drosophile. Le but principal de ma thèse était d'étudier la fonction de MAGI1, le membre le plus abondant de la famille MAGI dans les tissus humains, pendant le cancer, et plus spécifiquement ses rôles dans les cellules luminales A du cancer du sein. En utilisant principalement des approches de perte de fonction, nous avons pu identifier une fonction de suppression de tumeur de MAGI1 dans les cellules BCa luminales, aussi bien par des essais cellulaires in vitro que sur des souris nudes xénogreffées. De plus, ces travaux ont révélé que MAGI1 inhibe un axe de signalisation AMOTL2/P38 qui est activé lors de la perte de MAGI1 et qui est ensuite responsable du phénotype de tumorigénicité accrue obtenu. Il est intéressant de noter que la perte de MAGI1 a induit une augmentation de l'activité de la myosine, des comportements de compression amplifiés et une tension élevée de la membrane plasmique associée, que nous proposons d'être l'un des activateurs de P38 en aval de la perte de MAGI1. Il est frappant de constater que, même si les cellules dépourvues de MAGI1 présentent une tumorigénicité élevée, l'activité de l'onco-protéine YAP est réduite dans les cellules du cancer du sein luminal dépourvues de MAGI1, ce qui suggère que la relation entre YAP et la tumorigénèse pourrait être plus complexe qu'on ne le pense généralement.L'étude de la régulation de la voie d'Hippo est en effet un axe majeur de l'équipe. Un objectif secondaire de ma thèse était donc d'explorer l'implication de YAP/TAZ et de la voie Hippo lors de l'exposition à l'oxaliplatine dans les cellules cancéreuses du côlon. En tant que chimiothérapie de première ligne avec le 5 Fluorouracil, il est important de comprendre le mécanisme d'action de l'Oxaliplatine au-delà de son rôle majeur d'inducteur de cassures délétères des doubles brins d'ADN. Les cellules cancéreuses du côlon HCT116 traitées avec des doses relativement modestes d'oxaliplatine (à la IC50) ont présenté une translocation de YAP/TAZ vers le noyau accompagnée d'une augmentation de la transcription médiée par YAP/TAZ, comme en témoignent la RTqPCR et l'ARN-Seq. Cet effet a été couplé à une réorganisation du cytosquelette d'actine à l'intérieur de la cellule lors du traitement, et de nombreux gènes affectés par le traitement à l'oxaliplatine étaient des régulateurs d'actine (dont plusieurs qui sont également des cibles potentielles de YAP/TAZ). Cette étude implique YAP/TAZ dans la réponse HCT116 au traitement à l'oxaliplatine, et nous proposons qu'elle conduise à une réorganisation de l'actine.During development, the behaviour of cells is tightly regulated ensuring optimal functioning of healthy epithelial tissues. Epithelial cells thus establish well organized intercellular junctions, apico/basal polarity, cytoskeletal architecture, and integrate regulatory and homeostatic inputs relayed by dedicated signalling pathways. Alterations in these processes are most often associated with cancer.My lab is interested in deciphering the mechanisms in which junctional and polarity alterations are able to induce tumorigenesis. Scaffold proteins represent important regulators of these different processes, and alterations to several key epithelial scaffolds have been linked to cancer. Recent work in the team identified Magi, a member of the MAGUK family, as a regulator of E-Caherin-based Adherens Junctions during eye development in Drosophila. The main goal of my thesis was to study the function of MAGI1, the most abundant MAGI family member in human tissues, during cancer, and more specifically its roles in luminal A Breast Cancer cells. Using mainly loss-of-function approaches, we were able to identify a tumour suppressive function of MAGI1 in luminal BCa cells both in vitro cellular assays as well as in xenografted nude mice. Moreover, this work revealed that MAGI1 inhibits an AMOTL2/P38 signalling axis that is activated upon MAGI1 loss and then responsible for the enhanced tumorigenicity phenotype obtained. Interestingly, the loss of MAGI1 induced increased myosin activity, increased compressive behaviours, and associated elevated plasma membrane tension, which we propose to be one of the activator of P38 downstream of MAGI1 loss. Strikingly, even though cells lacking MAGI1 showed increased tumorigenicity, the activity of the YAP onco-protein is lowered in MAGI1-deficient luminal breast cancer cells, suggesting that the relationship between YAP and tumorigenesis could be more complex than commonly assumed.The study of Hippo pathway regulations is indeed a major axis of the team. A secondary objective of my thesis was thus to explore the involvement of YAP/TAZ and of the Hippo pathway during Oxaliplatin exposure in colon cancer cells. As first line chemotherapy along with 5 Fluorouracil, it is important to understand the mechanism of action of Oxaliplatin beyond its major role as inducer of deleterious DNA double strand breaks. HCT116 colon cancer cells treated with relatively modest doses of Oxaliplatin (at IC50), featured a translocation of YAP/TAZ to the nucleus accompanied with increased YAP/TAZ-mediated transcription, as judged by qPCR and RNA-Seq. This effect was coupled with a re-organization of the actin cytoskeleton inside the cell upon the treatment, and many genes affected by oxaliplatin treatment were actin regulators (including several that are also potential YAP/TAZ targets). This study involves YAP/TAZ in HCT116 response to Oxaliplatin treatment, and we propose that it leads to actin re-organization

    We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
