    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.     Variations on the Author

    “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     La pathogenèse du VIH-1 reflète les différentes propriétés biologiques du VIH et de la réponse immune des cellules hôtes. L'expression différentielle de ces deux composants majeurs détermine le devenir final d'une infection par le VIH-1: survie à long terme ou le développement du SIDA. L'implication de facteurs autre que le virus lui-même pouvant déterminer l'infection par le VIH et la pathogenèse demeure une importante considération scientifique. Les travaux présentés dans cette thèse de doctorat ont pour but de mieux comprendre l'implication des facteurs cellulaires lors d'une infection par le VIH-1 des cellules T CD4+ et des macrophages. Dans ce dessein, mon projet de doctorat a ciblé deux caractéristiques de la pathogenèse du VIH : la présence préférentielle de R5 en début d'infection et l'implication de la réponse IFN lors d'une infection des macrophages par le VIH-1. L'objectif premier consistait à identifier les voies cellulaires modulées lors d'une infection des cellules T CD4+ par le virus X4 et le virus R5. Les résultats obtenus démontrent une plus grande habilité de la souche R5 à moduler des gènes cellulaires que la souche X4. La liaison des virus aux cellules T CD4+ non-stimulées induit des événements de signalisation, comme la signalisation via le RCT et l'organisation de l'actine, qui sont favorables à l'activation des cellules T CD4+. Ce phénomène pourrait expliquer en partie pourquoi R5 est la principale souche observée tôt dans le processus naturel d'une infection. Le deuxième objectif consistait à identifier les facteurs de la réponse IFN modulés par le VIH chez les macrophages. TRAF6 a été identifié comme un facteur cellulaire de la réponse IFN ayant une propriété antivirale, tandis qu'IRF7 contribue positivement à la replication du VIH-1. Plus précisément, la présence d'IRF7 active la transcription de CARM1 lors d'une infection des macrophages par le VIH-1 et celui-ci semblerait augmenter la transcription du virus

    Le séquençage du génome d’un microorganisme est un jalon important dans l’étude de sa biologie. Quel que soit cet organisme, les outils bio-informatiques nécessaires pour comprendre son génome et le comparer aux autres génomes séquencés seront similaires. Dans cette thèse, l’ADN génomique de parasites et de virus est mis à profit afin de mieux comprendre ces microorganismes. Dans un premier temps, le parasite protozoaire Leishmania est étudié par transcriptomique et par génomique comparative afin de mieux comprendre son infectivité, sa résistance aux antiparasitaires et son mode de vie dimorphique. Ce parasite alterne entre le stade flagellé (promastigote) et le stade intracellulaire aflagellé (amastigote). Afin de faciliter l’analyse par biopuces du transcriptome de Leishmania, un système de gestion et d’analyse de données de biopuces a été conçu. Quatre études utilisant ce système sont présentées sommairement et leurs implications sont discutées. Deuxièmement, le génome de l’espèce Leishmania (sauroleishmania) tarentolae, qui n’est pas pathogène pour l’humain, a été séquencé et comparé à trois espèces infectant l’homme. Cette étude a montré que, même si peu de gènes différencient les espèces, L. tarentolae possède moins de gènes associés au stade amastigote que les autres espèces. Deux familles de gènes ont été trouvées en nombre de copies élevées chez L. tarentolae : GP63 et PSA31C. Ces résultats permettent une meilleure compréhension de la biologie de L. tarentolae et de la virulence des autres espèces de Leishmania. Dans un deuxième temps, les séquences des génomes de virus respiratoires disponibles dans les bases de données publiques ont été analysées pour créer un test diagnostique permettant la détection et l’identification de 25 types de virus respiratoires, dont la grippe A (H1N1) responsable de la pandémie de 2009 et la grippe aviaire A (H5N1). Le test a été validé avec des échantillons de laboratoire et avec des échantillons cliniques. Même si l’étude du parasite Leishmania était indépendante de celle des virus respiratoires, les approches utilisées pour ces deux projets étaient similaires. Ainsi, la bio-informatique est un outil essentiel en microbiologie, car elle est indispensable pour résoudre des problèmes de diverses natures chez des organismes différents.Sequencing a genome is a milestone in the study of an organism. Bioinformatics allow both to better understand single organisms and to compare them to related species through comparative genomics. This thesis centers on the idea that genome sequence of parasites and viruses can be used in various ways to better understand these microorganisms. Transcriptomics and comparative genomics were used to study the protozoan parasite Leishmania in order to better understand its virulence, its resistance to antiparasitic drugs, and its dimorphic life-cycle, which includes a flagellated free form named promastigote and an aflagellate intracellular form named amastigote. In order to study gene expression in Leishmania, an integrated management and analysis system was created, along with protocols designed for Leishmania microarrays analysis. Four studies using this system are briefly described. In another study, the genome of Leishmania (sauroleishmania) tarentolae, a lizard parasite, was sequenced and compared to human pathogenic Leishmania species. This study showed little difference between the Leishmania species, although L. tarentolae seems to contain less genes associated to the amastigote life-cycle, including the amastin gene. Two gene families were highly expanded in L. tarentolae: the surface metalloprotease GP63 and the promastigote antigen protein PSA31C. These results provide a better understanding of L. tarentolae biology and give insights on the genes involved in virulence in pathogenic Leishmania species. The second part of this thesis concerns the creation of a molecular diagnostic assay for the detection and identification of 25 respiratory virus types, including the influenza A/H1N1 pandemic strain and the avian influenza A/H5N1 strain. This assay was created by analyzing genome sequences available from public repositories and it was afterwards tested on laboratory and clinical virus strains. Although Leishmania and respiratory viruses are distantly related, the approaches used in both projects were similar. Thus, bioinformatics is an essential and ubiquitous science that allows to solve problems in different areas (“omics”) of biology

    Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods

    De manière générale, les procédés et processus produisent maintenant plus de données qu’un humain peut en assimiler. Les grosses données (Big Data), lorsque bien analysées, augmentent la compréhension des processus qui sont opérationnels à l’intérieur de systèmes et, en conséquence, encouragent leur amélioration. Analyser les séquences de l’acide désoxyribonucléique (ADN) permet de mieux comprendre les êtres vivants, en exploitant par exemple la biologie des systèmes. Les séquenceurs d’ADN à haut débit sont des instruments massivement parallèles et produisent beaucoup de données. Les infrastructures informatiques, comme les superordinateurs ou l’informatique infonuagique, sont aussi massivement parallèles de par leur nature distribuée. Par contre, les ordinateurs ne comprennent ni le français, ni l’anglais – il faut les programmer. Les systèmes logiciels pour analyser les données génomiques avec des superordinateurs doivent être aussi massivement parallèles. L’interface de passage de messages permet de créer de tels logiciels et une conception granulaire permet d’entrelacer la communication et le calcul à l’intérieur des processus d’un système de calcul. De tels systèmes produisent des résultats rapidement à partir de données. Ici, les logiciels RayPlatform, Ray (incluant les flux de travail appelé Ray Meta et Ray Communities) et Ray Cloud Browser sont présentés. L’application principale de cette famille de produits est l’assemblage et le profilage adaptatifs de génomes par passage de messages.Generally speaking, current processes – industrial, for direct-to-consumers, or researchrelated – yield far more data than humans can manage. Big Data is a trend of its own and concerns itself with the betterment of humankind through better understanding of processes and systems. To achieve that end, the mean is to leverage massive amounts of big data in order to better comprehend what they contain, mean, and imply. DNA sequencing is such a process and contributes to the discovery of knowledge in genetics and other fields. DNA sequencing instruments are parallel objects and output unprecedented volumes of data. Computer infrastructures, cloud and other means of computation open the door to the analysis of data stated above. However, they need to be programmed for they are not acquainted with natural languages. Massively parallel software must match the parallelism of supercomputers and other distributed computing systems before attempting to decipher big data. Message passing – and the message passing interface – allows one to create such tools, and a granular design of blueprints consolidate production of results. Herein, a line of products that includes RayPlatform, Ray (which includes workflows called Ray Meta and Ray Communities for metagenomics) and Ray Cloud Browser are presented.     We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
