Dynamics and folding of single two-stranded coiled-coil peptides studied by fluorescent energy transfer confocal microscopy
No full textWe report single-molecule measurements on the folding and unfolding conformational equilibrium distributions and dynamics of a disulfide crosslinked version of the two-stranded coiled coil from GCN4. The peptide has a fluorescent donor and acceptor at the N termini of its two chains and a Cys disulfide near its C terminus. Thus, folding brings the two N termini of the two chains close together, resulting in an enhancement of fluorescent resonant energy transfer. End-to-end distance distributions have thus been characterized under conditions where the peptide is nearly fully folded (0 M urea), unfolded (7.4 M urea), and in dynamic exchange between folded and unfolded states (3.0 M urea). The distributions have been compared for the peptide freely diffusing in solution and deposited onto aminopropyl silanized glass. As the urea concentration is increased, the mean end-to-end distance shifts to longer distances both in free solution and on the modified surface. The widths of these distributions indicate that the molecules are undergoing millisecond conformational fluctuations. Under all three conditions, these fluctuations gave nonexponential correlations on 1- to 100-ms time scale. A component of the correlation decay that was sensitive to the concentration of urea corresponded to that measured by bulk relaxation kinetics. Thetrajectories provided effective intramolecular diffusion coefficients as a function of the end-to-end distances for the folded and unfolded states. Single-molecule folding studies provide information concerning the distributions of conformational states in the folded, unfolded, and dynamically interconverting states.Author manuscript. Cult: A Composite Novel

The first component of the thesis is a composite novel called Cult which falls into two parts with seven narratives in each. Part 1 tracks the protagonist, Ellen, from her first involvement with the cult through to her eventually leaving it. Although fiction, the first half of the book answers the kinds of questions the author is asked when people discover that she was once a sannyasin (a follower of the guru Bhagwan Shree Rajneesh). While the experiences of meditation, group therapy and communal living are all faithfully rendered within the stories, the need for strong characters, narrative drive and a lightness of touch takes precedence.
Part 2 picks up Ellen’s story some twenty or so years later and explores what becomes of her in middle age. It also looks at other groups in society, such as academia, the law and the internet dating community which each have their own jargon, hierarchies, rituals and rules but are not considered to be cults.
The book examines the question raised in the Epigraph, ‘how do we be together when we feel so alone’ with a focus on relationships other than the familial and the romantic.
Collisions, Chasms and Connections: a Performative Exploration of the Composite Novel Form
The second part of the thesis is both a critical and creative response to three contemporary American books: Olive Kitteridge by Elizabeth Strout; A Visit from the Goon Squad by Jennifer Egan; and Legend of a Suicide by David Vann. The critical element comprises a close reading of the three books; a chronological reconstruction of their overarching storylines; and a consideration of what their authors have said about writing the books. It concludes that, in the composite novel, the simultaneous presentation of multiple views and storylines operate much like a 3D image to give the impression of depth to the characters and situations rendered. The creative element of the essay is a playful and personal response to the texts
The future of scholarly communications
No full textThe academic publishing industry is set to celebrate 350 years of peer-reviewed scientific journals. However, there are significant shifts in the practice of scholarship, as scholars and citizens alike participate in an increasingly digital world. Is the scholarly article still fit for its purpose in this data-driven world, with new interdisciplinary methodologies and increasing automation? How might it be enhanced or replaced with new kinds of digital research objects , so as not to restrict innovation but rather create a flourishing sense-making network of humans and machines? The emerging paradigm of social machines provides a lens onto future developments in scholarship and scholarly collaboration, as we live and study in a hybrid physical-digital sociotechnical system of enormous and growing scale.Copyright 2014 David De Roure. Writing of(f) family : Sarah’s family hand-me-downs
No full textThis chapter explores family estrangement through the lens of the trauma of transgenerational abandonment. Applying the notion of family hand-me-downs, the author makes use of speculative (real and imagined) autoethnography (Purnell, 2015), to situate relational stories from five family generations. These speculative, relational stories are impacted by traumatic memories, buried deep as affective, psychic, shame-binds. Embodied shame is transmitted down through the generations, as cultural and family scripts—by family members who have become haunted by shameful secrets and silences. Sometimes these ghostly scripts occur unconsciously, and other times, consciously. Breaking the silence of family secrets is never easy. The author hopes that writing trauma stories (relational and speculative) through imagination, adding just a touch of reality, stories can become the impetus for identification and empathy bringing with it the possibility of repairing broken relationships, disconnected by the impact of transgenerational trauma of abandonment. It is only by healing the wounds of the past, bought on by family estrangement, that new relational stories may unfold ending stories of embodied, toxic shame, so that new relationships can flourish
Data Files, Chronotherapy
No full textOutput of chronotherapy simulated with NetLogo computer program Colon_Crypt_Model_073120. The model is described in a separate file. Each data file is the result of cytotoxic chemotherapy during a different 4 hour period during the day.
The file names (Data Analysis…) indicate the date that they were generated (073120 is Aug. 31, 2020), the time step that circadian cell proliferation was initiated (Circad), the time step the chemotherapy was initiated (Chemo), and the time steps (Phase) that chemotherapy was active.
Data in each column include the following, A: run number, with the number of time steps when mutants were initiated and the number of time steps that chemotherapy was initiated; B: whether or not the mutants overflowed the crypt and the mutants were not eliminated from the crypt (cured); C: the time step at which the mutants were eliminated from the crypt (cured); D: time steps between the time that chemotherapy was on and the time that mutants were cured; E: time to cure mutants in hours, assuming one time step equals four hours.; F: time to cure mutants in days; G: time of day, in hours, when chemotherapy was initiated.
A forthcoming publication will describe the computer program and simulation results of circadian-timed chemotherapy

The Preface and Reflection provide a context for recirculating the work twenty years after it was first presented at the International Meeting of the Society of Biblical Literature in July 1998. A Spanish version of this publication is also being made available as David Tombs, Crucifixión, terrorismo de Estado, y abuso sexual: Texto y contexto, Dunedin: Centre for Theology and Public Issues, University of Otago, 2018.A key principle in the work of Latin American liberation theologians has been a willingness to take their Latin American social context seriously as an aid for understanding biblical texts. This paper is intended to illustrate the value of this principle by focussing on some disturbing points in the gospel accounts of crucifixion in the light of recent accounts of torture and terror in Latin America. It argues that documentation of torture and abuse in Latin American military regimes can illuminate neglected aspects of Jesus’ passion presented in the gospels. Most importantly this involves recognition that crucifixion was a form of torture that served a wider purpose than execution and was used to demonstrate the state’s power and terrorise those who might oppose it. Within this framework, one issue in the horror of Jesus torture and crucifixion which has been completely neglected in Christian tradition—the degree of sexual abuse that it involved—can be addressed honestly and openly. My central contention is that crucifixion in the ancient world carried a strongly sexual element and should be understood as a form of sexual abuse. The gospels indicate that Jesus was subjected to a high degree of sexual humiliation and was possibly a victim of sexual assault. The final part of this paper suggests the constructive purposes that the acknowledgement of this sexual abuse might serve
