    OBJECTIF : Le cancer du poumon est la principale cause de décès par cancer au Canada. L’objectif de ce projet est d’identifier des biomarqueurs d'expression génique dans la tumeur, associés à la survie des patients suivant une résection chirurgicale d’un adénocarcinome de stade 1. MÉTHODES : Des gènes candidats ont été sélectionnés grâce à une revue de littérature, ainsi qu’à l’analyse de bases de données publiques (PRECOG). L’un de nos jeux de données, dans lequel l'expression des gènes a été quantifiée à l'aide de biopuces à ADN dans la tumeur et le parenchyme pulmonaire non-tumoral a également été analysé. L’expression des gènes sélectionnés a ensuite été mesurée par qPCR sur 233 échantillons d’adénocarcinomes de stade 1. Des analyses de Kaplan-Meier ont été réalisées pour évaluer leur valeur pronostique. L’expression de deux de ces gènes a ensuite été testée dans une deuxième cohorte indépendante de 210 adénocarcinomes de stade 1. RÉSULTATS : Onze gènes ont été sélectionnés selon leur capacité à prédire une récidive ou une rémission grâce aux données publiques. Les analyses complémentaires sur notre jeu de données ont permis de réduire la liste à 3 gènes associés à un mauvais pronostic (RRM1, EZH2 et FOXM1) et 3 gènes associés à un bon pronostic (BTG2, SELENBP1 et NFIB). Les analyses de EZH2 et de RRM1 par qPCR ont révélé des courbes de survies significativement différentes entre les patients avec des niveaux d'expression génique élevés et faibles (EZH2 Kaplan-Meier log-rank p=3.2e-02, RRM1 Kaplan-Meier log-rank p=5.9e-04). La valeur pronostique de EZH2 et RRM1 n’a pas été confirmée dans la deuxième cohorte. CONCLUSION : Le rôle des gènes EZH2 et RRM1 comme biomarqueurs afin de prédire la récidive des adénocarcinomes de stade 1 a été confirmé dans une première cohorte, mais pas dans une deuxième cohorte équivalente sur la base clinique et pathologique.OBJECTIVE: Lung cancer is the leading cause of cancer-related death. The objective of this study is to identify tumor-based gene expression biomarkers associated with survival after curative resection for stage 1 adenocarcinoma. METHODS: Candidate genes were selected based on literature review, analyses performed in public databases (PRECOG), and using our own microarray gene expression dataset of lung cancer and non-tumor lung parenchyma. The selected genes were measured by quantitative real-time PCR (qPCR) in the tumors of 233 patients with stage 1 adenocarcinoma. Kaplan-Meier analyses were performed to establish the discriminatory performance of these biomarkers. The expression of two of these genes was then tested in an independent cohort of 210 stage 1 adenocarcinomas. RESULTS: Based on literature, we have selected 11 candidate genes that showed promising prognostic value. Complementary analyses with PRECOG and our own microarray dataset enabled us to choose three genes associated with poor outcome (RRM1, EZH2 and FOXM1) and three genes associated with favourable outcome (BTG2, SELENBP1 and NFIB). Results for EZH2 and RRM1 revealed significant difference in survival curves between patients with low compared to high gene expression (EZH2 Kaplan-Meier logrank p=3.2e-02, RRM1 Kaplan-Meier logrank p=5.9e-04). The prognostic values of EZH2 and RRM1 were not replicated in the second set of patients. CONCLUSION: OBJECTIVE: Lung cancer is the leading cause of cancer-related death.     Rôle de Secreted Frizzled-Related Protein 1 dans la glande mammaire : involution lobulaire, microcalcifications et carcinogenèse

    Thèse ou mémoire avec insertion d'articlesLa glande mammaire connait une évolution incroyable au cours de la vie des femmes. Parmi les voies de signalisation impliquées dans la mammogenèse : Wnt et Insulin Growth Factor-I Receptor (IGF-IR) ont été identifiées, et leur sur-activation dans plusieurs sous-types moléculaires de cancer du sein a été rapportée. De plus, les antagonistes de ces deux voies de signalisation : Secreted Frizzled-Related Protein 1 (SFRP1) pour la voie Wnt, et la vitamine D pour IGF-IR, ont démontré des propriétés anti-tumorales in vitro et in vivo. Notamment, l'expression de SFRP1 dans le tissu épithélial mammaire décroît avec la progression tumorale chez la femme. De surcroît, la déplétion de Sfrp1, comme du récepteur à la vitamine D (Vdr) chez la souris vierge, induit une ramification de la glande mammaire similaire à celle observée chez les souris gestantes. De plus, la vitamine D joue un rôle important dans l'homéostasie phosphocalcique, et la présence de microcalcifications dans le sein était associée au statut péri-ménopausique ainsi qu'à la densité mammaire. Néanmoins, l'association entre l'expression de SFRP1 dans le tissu mammaire, la consommation en vitamine D ou en calcium, et l'involution lobulaire, la présence de microcalcifications ou encore la densité mammaire chez la femme reste méconnue. Le potentiel rôle causal de la chute de l'expression de SFRP1 dans la carcinogenèse mammaire demeure également incompris. L'objectif de cette thèse était d'interroger l'association entre l'expression de SFRP1 ou la consommation en vitamine D et en calcium, et plusieurs facteurs de risque de cancer du sein dont l'involution lobulaire péri-ménopausique incomplète, et d'interroger le rôle causal de la sous-expression de SFRP1 dans la carcinogenèse mammaire. Notre hypothèse était que l'expression de SFRP1, comme la consommation de vitamine D et de calcium, diminuaient le risque de cancer du sein en faisant la promotion de l'involution lobulaire péri-ménopausique et en diminuant la formation des microcalcifications ainsi que la densité mammaire. Nous supputions également que la sous-expression de SFRP1 jouait un rôle causal dans la progression tumorale mammaire. Pour tester ces hypothèses, nous avons mesuré l'association entre l'expression de SFRP1 par immunohistochimie, et l'involution lobulaire péri-ménopausique dans le tissu non-tumoral d'une cohorte de 162 femmes. D'autre part, nous avons réduit ou accru l'expression de SFRP1 dans des lignées cellulaires mammaires par transduction lentivirale, et avons comparé leurs propriétés prolifératives et migratoires in vitro. Afin d'identifier les causes de la régulation de Sfrp1, nous avons également comparé son expression ainsi que le phénotype associé dans des modèles d'organoïdes mammaires murins cultivées en présence ou non, de microcalcifications. Par ailleurs, nous avons mesuré l'association entre la consommation en vitamine D et en calcium, et trois facteurs de risque de cancer du sein : la présence de microcalcifications, l'involution lobulaire péri-ménopausique incomplète ainsi que la densité mammaire, dans une cohorte de 161 femmes. Nos résultats supportent l'hypothèse selon laquelle SFRP1 était surexprimée durant l'involution lobulaire péri-ménopausique chez la femme, et ont mis en évidence que son expression était différentiellement régulée en fonction du statut paritaire, de même qu'en présence de microcalcifications. Nous avons néanmoins réfuté l'hypothèse selon laquelle les microcalcifications induisaient une augmentation de l'expression de Sfrp1 dans un modèle d'organoïdes mammaires murin ex vivo. Par ailleurs, nos résultats supportent l'hypothèse selon laquelle la régulation négative de l'expression de SFRP1 dans les cellules épithéliales mammaires jouerait un rôle causal dans le développement d'un phénotype tumoral in vitro D'autre part, nos résultats appuient l'hypothèse selon laquelle la consommation en vitamine D et en calcium était inversement associée à la présence de microcalcifications mammaires. Une consommation riche en vitamine D était également associée à l'involution lobulaire péri-ménopausique, mais pas celle en calcium. En revanche, la consommation de vitamine D et de calcium était inversement associée à la densité mammaire. Néanmoins, une consommation riche en calcium était positivement associée à la densité mammaire chez les femmes ayant des microcalcifications, remettant en cause l'innocuité de la supplémentation calcique chez ces dernières. Nos résultats suggèrent que l'expression de SFRP1, ainsi que la consommation en vitamine D, pourrait diminuer le risque de cancer du sein en faisant la promotion de l'involution lobulaire. Par ailleurs, une alimentation riche en vitamine D et en calcium, pourrait également diminuer le risque de cancer du sein en diminuant la formation des calcifications et la densité mammaire.The mammary gland is a complex organ which undergoes an incredible remodeling during a woman's life. Among the important pathways involved in mammogenesis has been identified Wnt and Insulin Growth Factor-I Receptor (IGF-IR) signaling pathways. Interestingly, they are both over-activated in multiple breast cancer molecular subtypes. In addition, the antagonists of such signaling pathways, i.e. Secreted Frizzled-Related Protein 1 (SFRP1) for Wnt pathway, and vitamin D for IGF-IR pathway, have demonstrated anti-tumoral properties in vitro and in vivo. SFRP1 expression was also decreased with breast cancer progression in women. Moreover, the depletion of Sfrp1 in virgin mice induces mammary gland branching, like what is observed in pregnant mice. In addition, vitamin D plays an important role in the homeostasis of both phosphate and calcium, and the presence of microcalcifications in the breast is associated with both peri-menopausal status and breast density. Nevertheless, the association between SFRP1 expression in breast tissue, vitamin D and calcium intakes, and lobular involution, the presence of microcalcifications and breast density remains unknown. The potential causal role of the lack of SFRP1 in breast carcinogenesis also remains misunderstood. The objective of the present thesis was to interrogate the association between SFRP1 expression, or vitamin D and calcium intakes, and several breast cancer risk factors, including the age-related lobular involution incompletion, and to interrogate the potential causal role of SFRP1 under-expression in breast carcinogenesis. We hypothesized that SFRP1 expression, as well as vitamin D and calcium intakes, decreased breast cancer risk by promoting the age-related lobular involution and decreasing both microcalcifications formation and breast density. We also supposed that SFRP1 under-expression has a causal role in breast carcinogenesis. To test these hypotheses, we measured the association between SFRP1 expression assessed by immunochemistry, and peri-menopausal lobular involution in a cohort composed by 162 women. In addition, we have decreased or increased SFRP1 expression by lentiviral transduction in multiple breast cell lines, and compared their tumorigenic properties, including proliferative and migratory abilities. Aiming to identify the causes of Sfrp1 regulation, we also compared its expression as well as the associated phenotype in mammary organoids obtained from nulliparous and multiparous mice, cultured in presence or in absence of microcalcifications. Moreover, we measured the association between vitamin D and calcium intakes and three breast cancer risk factors : the presence of microcalcifications, the age-related lobular involution incompletion and breast density in a cohort of 161 women. Our results support the hypothesis according to which SFRP1 was over-expressed during peri-menopausal lobular involution in women. Furthermore, they suggest a differential expression of SFRP1 considering both the parity and the presence of microcalcifications in the breast tissue. However, we reject the hypothesis which stipulated that microcalcifications could increase Sfrp1 expression in an ex vivo model of murine mammary organoids. Yet, our results support the hypothesis according to which a negative regulation of SFRP1 expression could have a causal role in breast carcinogenesis in vitro. On the other hand, our results support the negative association between vitamin D and calcium consumption and the presence of microcalcifications in breast tissue. A higher vitamin D intake was also associated with the peri-menopausal lobular involution completion. No association between calcium intake and lobular involution was observed. In addition, vitamin D and calcium intakes were negatively associated with breast density. However, a higher calcium intake was positively associated with breast density in women having microcalcifications, questioning the safety of calcium supplementation in these women, given that this is a well-known breast cancer risk factor. Taken together, our results suggest that both SFRP1 expression and vitamin D intake could decrease breast cancer risk by promoting the age-related lobular involution completion. Furthermore, a higher vitamin D and calcium intakes could also decrease breast cancer risk by decreasing microcalcifications formation as well as breast density

    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Reasons for these effects are discussed

    “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods

    We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
