    Going Beyond Counting First Authors in Author Co-citation Analysis

    The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed.     “Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship

    Appropriate Similarity Measures for Author Cocitation Analysis

    We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature.     Dispelling the Myths Behind First-author Citation Counts

    We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more sophisticated methods

    Analysis of Hyperspectral Data With Involutional Neural Networks

    Hyperspectral Imaging (HSI) is a powerful imaging technique that examines the surface of an object across a wide electromagnetic spectrum, providing spectral information at each pixel. This technology finds widespread use in various fields such as industry, agriculture, environment, and medicine. The widespread use of HSI in different domains emphasizes the importance of accurately analyzing the data. However, the analysis and classification of HSI data face numerous challenges due to their large sizes and high computational costs Overcoming these challenges and effectively analyzing HSI data for diverse applications require precise and reliable methods. Deep learning methods such as Involutional Neural Networks (INNs) can play a significant role in the analysis and classification of HSI data. Involutions are an approach that requires fewer parameters and computational costs compared to traditional convolution-based models while effectively capturing spectral-spatial information. Models developed based on involution use self-attention mechanisms to reduce computational costs when analyzing input data, differing from traditional neural network architectures. This approach proves particularly effective in handling large datasets such as HSI. This PhD thesis examines the use of INNs for the analysis of HSI data and highlights the advantages of this technology. Additionally, it evaluates the potential of involution in HSI based on the results of various studies. Public datasets for remote sensing and earth observation studies were used during these evaluations. For studies in the biomedical field, the neonatal HSI data collection created under a TÜBİTAK project was employed. Involution-based models were developed to analyze HSI data in these fields, and comprehensive analyses were conducted using various performance metrics. In the initial study, experimental investigations were conducted using publicly available Indian Pines (IP), Pavia University (PU), Salinas Scene (SA), and Kennedy Space Center (KSC) datasets in the fields of remote sensing and earth observation. This study focuses on the classification of HSI by a unique neural network model integrating the concept of involution, known as the Involutional Residual Spectral Network (IRSN). This model aims to reduce the computational cost of convolution-based methods by adopting the involution approach, which enhances classification accuracy while ensuring computational efficiency. According to the experimental results, the developed IRSN model emerged as highly suitable for HSI datasets and stood out as a superior model in terms of performance. In another study, the involution-based HarmonyNet model was developed to assess the health status of neonates, and a comprehensive evaluation was conducted. Assessments conducted on an HSI dataset comprising 110 patient cases and 110 healthy cases demonstrate that the HarmonyNet model achieved significant success with high accuracy, reliability, and low computational cost. The analyses indicate that optimizing hyperparameter settings within the involution design is crucial for enhancing the model's performance. Additionally, an ablation study confirmed that the model's success stems from the synergistic integration of different features and underscored the model's broad applicability. Another study aims to evaluate the effectiveness of the involution-based MC-I2Net model, which incorporates multiscale contextual structure and inception modules, developed for the detection of neonate diseases. Experiments and analyses demonstrate that the MC-I2Net model exhibited significant performance in classifying 240 HSI data belonging to five diseases (Respiratory Distress Syndrome, Necrotizing Enterocolitis, Intracranial Hemorrhage, Aortic Coarctation, and Pneumothorax) and one control group, achieving higher success metrics compared to other convolution-based models. Although the involution-based MC-I2Net has fewer parameters and FLOP values compared to convolution-based methods, inference time was longer in some cases. However, this study emphasized the importance of selecting specific parameters for optimal performance. Analyses conducted to enhance the model's performance highlighted the significant role of the inception module and multiscale contextual structure. Additionally, it was emphasized that the involution-based MC-I2Net requires less computational power and is a suitable option for practical applications due to its high performance. In another study conducted within the scope of the thesis, a novel hybrid model is proposed for the diagnosis and monitoring of neonate health. Beyond the classification experiments traditionally conducted using only spectral data, a more effective approach was achieved by incorporating blood biomarkers such as hemoglobin and bilirubin. The HybridCISN model, incorporating both 2D/3D convolutional structures and involution structures for the evaluation of spectra and blood biomarkers together, was developed. Two different approaches were adopted in this study. In the single spectrum evaluation approach, only the HybridCISN model was used. In the joint evaluation approach, features were extracted from the spectrum data using the convolution and involution layers within HybridCISN, and blood biomarkers were added to the model after the flattening stage. Different classifiers were used at this stage, and their performances were evaluated. This approach enabled the evaluation of spectra and blood biomarkers together. Binary and multi-classification experiments were conducted. Experimental results indicate a significant improvement in the model's performance with the addition of blood biomarkers to the spectral data. Additionally, ablation analyses underscored the importance of the involution layer in evaluating the model's components and suggested a focus on this layer for enhancing the model's performance in the future. In the fifth study within the thesis, the analysis and classification of neonate HSI data were conducted. This study targeted the evaluation of various dimensionality reduction techniques. It was determined that the examined dimensionality reduction techniques played a significant role in HSI data analysis and yielded more effective results when combined with INNs. The performance of different techniques was examined, and methods such as Non-negative Matrix Factorization (NMF) and Principal Component Analysis (PCA) stood out for their ability to accurately classify samples with different class labels and make correct predictions across all test data. This study contributed to identifying effective and reliable dimensionality reduction methods for HSI data analysis. These all studies highlight the advantages of using INNs in the analysis of HSI data. INNs attract attention for their ability to capture spectral-spatial information effectively while requiring fewer parameters and computational costs compared to traditional methods. Particularly, these studies have pioneered the development of a novel approach for neonates worldwide and introduced a comprehensive data collection created under a TÜBİTAK project for the first time. The studies indicate that HSI technology has become a significant tool in various fields such as industry, agriculture, environment, and medicine, and INNs provide enhanced accuracy and efficiency in the classification and analysis of HSI data. In this context, it is evident that INNs contribute to further enhancing the potential of HSI technology, enabling more detailed and comprehensive analysis of data. The results of these studies underscore the reliability and effectiveness of INNs as tools for the analysis of HSI data, laying an important foundation for future research.Hiperspektral görüntüleme (HSG), bir nesnenin yüzeyini geniş bir elektromanyetik spektrumda inceleyen ve her pikselde spektral bilgi sağlayan güçlü bir görüntüleme tekniğidir. Bu teknoloji, endüstriyel, tarım, çevre ve medikal gibi farklı alanlarda yaygın olarak kullanılmaktadır. HSG'nin farklı alanlarda yaygın olarak kullanılması, verilerin doğru bir şekilde analiz edilmesinin önemini vurgulamaktadır. Ancak, HSG verilerinin analizi ve sınıflandırılması, büyük boyutları ve yüksek hesaplama maliyetleri nedeniyle birçok zorlukla karşılaşmaktadır. Bu zorlukları aşmak ve HSG verilerini etkili bir şekilde analiz edip farklı alanlarda kullanabilmek için hassas ve güvenilir yöntemlere ihtiyaç vardır. İnvolüsyonel Sinir Ağları (İSA) gibi derin öğrenme yöntemleri, HSG verilerinin analizi ve sınıflandırılmasında önemli bir rol oynayabilir. İnvolüsyon, geleneksel konvolüsyon tabanlı modellere göre daha az parametre ve hesaplama maliyeti gerektiren, ancak aynı zamanda etkili bir şekilde spektral-uzamsal bilgileri yakalayan bir yaklaşımdır. İnvolüsyon tabanlı geliştirilen modeller, geleneksel sinir ağı mimarilerinden farklı olarak, girdi verilerini analiz ederken hesaplama maliyetini azaltmak için öz-dikkat mekanizmalarını kullanırlar ve bu da özellikle HSG gibi büyük boyutlu veri setlerinde etkili olmaktadır. Bu alanlardaki HSG verilerini analiz etmek için involüsyon tabanlı modeller geliştirilmiş ve bu modeller kullanılarak farklı performans ölçütleri ile kapsamlı analizler yapılmıştır. Diğer bir çalışmada, yenidoğan sağlık durumunu değerlendirmek amacıyla involüsyon tabanlı HarmonyNet modeli geliştirilmiş ve kapsamlı bir değerlendirme yapılmıştır. 110 hasta ve 110 sağlıklı vakayı içeren HSG veri seti üzerinde gerçekleştirilen değerlendirmeler, HarmonyNet modelinin yüksek doğruluk, güvenilirlik ve düşük hesaplama maliyeti ile önemli bir başarı elde ettiğini göstermektedir. Yapılan analizler, involüsyon tasarımı içerisinde bulunan hiperparametre ayarlarının optimal bir şekilde yapılmasının modelin performansını artırmada kritik öneme sahip olduğunu göstermektedir. Ayrıca, ablasyon çalışması, modelin başarısının farklı özelliklerin sinerjik entegrasyonundan kaynaklandığını doğrulamış ve modelin geniş çapta uygulanabilir olduğunu vurgulamıştır. Farklı bir çalışma, yenidoğan hastalıklarının tespiti için geliştirilen ve içerisinde çok ölçekli bağlamsal yapı ve başlangıç modülü bulunan involüsyon tabanlı MC-I2Net modelinin etkinliğini değerlendirmeyi amaçlamaktadır. Yapılan deneyler ve analizler, MC-I2Net modelinin beş hastalık (Solunum Sıkıntısı Sendromu, Nekrotizan Enterokolit, İntrakraniyal Kanama, Aort Koarktasyonu ve Pnömotoraks) ve bir kontrol grubuna ait 240 HSG veriyi sınıflandırmada önemli bir performans sergilediğini ve diğer konvolüsyon tabanlı modellere kıyasla daha yüksek başarı ölçütlerine ulaştığını göstermektedir. İnvolüsyon tabanlı MC-I2Net, konvolüsyon tabanlı yöntemlere kıyasla daha az parametre ve FLOP değerine sahip olsa da bazı durumlarda çıkarım süresi daha uzun olmuştur. Ancak bu çalışma, optimum performans için belirli parametrelerin doğru seçilmesinin önemini vurgulamıştır. Modelin performansını artırmak için yapılan analizler, başlangıç modülünün ve çok ölçekli bağlamsal yapının rolüne dikkat çekmiştir. Ayrıca, involüsyon tabanlı MC-I2Net'in daha az hesaplama gücü gerektirdiği ve yüksek performansıyla pratik uygulamalar için uygun bir seçenek olduğu vurgulanmıştır. Tez kapsamında gerçekleştirilen başka bir çalışmada, yenidoğan sağlığının teşhisi ve izlenmesi için yeni hibrit bir model önerilmiştir. Geleneksel olarak sadece spektrum verilerini kullanarak yapılan sınıflandırma deneyimlerinin ötesine geçilerek, hemoglobin ve bilirubin gibi kan biyobelirteçlerinin de dahil edilmesiyle daha etkili bir yaklaşım sağlanmıştır. Spektrumları ve kan biyobelirteçlerinin birlikte değerlendirilmesi için içerisinde hem 2B/3B konvolüsyon yapılarının hem de involüsyon yapılarının bulunduğu HybridCISN modeli geliştirilmiştir. Bu çalışmada iki farklı yaklaşım benimsenmiştir. Tek başına spektrumların değerlendirilmesi yaklaşımında sadece HybridCISN modeli kullanılmıştır. Birlikte değerlendirme yaklaşımında ise, spektrum verilerinden HybridCISN içerisindeki konvolüsyon ve involüsyon katmanları ile öznitelikler çıkarılmış ve kan biyobelirteçleri düzleştirme aşamasından sonra modele eklenmiştir. Bu aşamada farklı sınıflayıcılar kullanılmış ve performanslar değerlendirilmiştir. Bu yaklaşım ile spektrumların ve kan biyobelirteçlerinin birlikte değerlendirilmesi sağlanmıştır. İkili sınıflandırma ve çoklu sınıflandırma deneyleri yapılmıştır. Deneysel sonuçlar, spektrum verilerine kan biyobelirteçlerinin eklenmesiyle modelin performansında önemli bir iyileşme olduğunu göstermektedir. Ayrıca, ablasyon analizleri, modelin bileşenlerinin değerlendirilmesinde involüsyon katmanının önemini ortaya koymuş ve modelin performansını artırmak için gelecekte bu katmana odaklanılması gerektiğini göstermiştir. Tezde yer alan 5. çalışmada ise, yenidoğan HSG verilerinin analizi ve sınıflandırması gerçekleştirilmiştir. Bu çalışma, çeşitli boyut indirgeme tekniklerinin değerlendirilmesini hedeflemiştir. İncelenen boyut indirgeme tekniklerinin, HSG veri analizinde önemli bir rol oynadığı ve İSA ile birleştirildiğinde daha etkili sonuçlar elde edildiği belirlenmiştir. Farklı tekniklerin performansı incelenmiş ve Negatif Olmayan Matris Ayrışımı (NOMA) ve Temel Bileşenler Analizi (TBA) gibi tekniklerin farklı sınıf etiketlerine sahip örnekleri doğru bir şekilde tanımlama ve tüm test verilerinde doğru tahminler yapma yeteneği açısından öne çıktığı görülmüştür. Bu çalışma, HSG verilerinin analizi için etkili ve güvenilir boyut indirgeme yöntemlerinin belirlenmesine katkıda bulunmuştur. Bu çalışmalar, HSG verilerinin analizinde İSA'ların kullanımının sağladığı avantajları öne çıkarmaktadır. İSA'lar, geleneksel yöntemlere kıyasla daha az parametre ve hesaplama maliyeti gerektirirken, spektral-uzamsal bilgileri etkili bir şekilde yakalama yeteneğiyle dikkat çekmektedir. Özellikle, bu çalışmalar yenidoğanlar için dünya çapında ilk kez bir yaklaşımın geliştirilmesine öncülük etmiş ve TÜBİTAK projesi kapsamında oluşturulan kapsamlı bir veri koleksiyonunu tanıtmıştır. Yapılan çalışmalar, HSG teknolojisinin, endüstriyel, tarım, çevre ve medikal gibi farklı alanlarda önemli bir araç haline geldiğini ve İSA'ların, HSG verilerinin sınıflandırılması ve analizinde gelişmiş doğruluk ve verimlilik sağladığını göstermektedir. Bu bağlamda, İSA'ların, HSG teknolojisinin potansiyelini daha da artırarak, verilerin daha detaylı ve geniş kapsamlı bir şekilde analiz edilmesine katkı sağladığı görülmektedir. Bu çalışmaların sonuçları, İSA'ların HSG verilerinin analizi için güvenilir ve etkili birer araç olduğunu vurgulamakta ve gelecekteki araştırmalar için önemli bir temel oluşturmaktadır

    Classification of Health Status of Neonates With Deep Learning Methods Using Hyperspectral Imaging

    Yenidoğan bebeklerin sağlık durumlarının hızlı ve zararsız bir şekilde erken tespiti, bebeklerin hem hayatta kalmasını hem de yaşam kalitesini artırabilir. Bu doğrultuda, yenidoğan bebeklerin sağlık durumu tespitinde en iyi yöntem, bebeğe en az invaziv girişim yapılan yöntemdir (az dokun-çok gözlemle prensibi). Yenidoğan Yoğun Bakım Ünitesinde (YYBÜ) bulunan yenidoğanların yaşatılması ve sekellerinin azaltılmasında önemli unsurlardan birisi de gelişen teknolojilerden faydalanılarak oluşturulacak ön tanı ve takip sistemleridir. Hiperspektral görüntüleme (HSG), doku biyopsisinden kaçınarak doku hakkında tanısal bilgiler verdiği için, temassız olarak yenidoğan sağlık durumunun tespitinde güçlü bir araç olarak görülmektedir. Tez çalışmasında kullanılan hiperspektral görüntüler, Selçuk Üniversitesi Tıp Fakültesi Yenidoğan Yoğun Bakım Ünitesindeki 19 farklı yenidoğandan elde edilmiştir. Toplamda 32 hiperküp ve bu hiperküplerden elde edilen 6528 hiperspektral görüntü mevcuttur. HSG kullanarak yenidoğanların sağlık durumunu tespit etmek için 2 boyutlu Evrişimli Sinir Ağları (2B-ESA) ve 3 boyutlu Evrişimli Sinir Ağları (3B-ESA) modelleri kullanılmıştır. Komşuluk çıkarma yöntemi kullanılarak mini küpler oluşturulup 3B-ESA ile sınıflandırma işlemi yapılmıştır. Sınıflandırma performansını değerlendirmek için genel doğruluk, Cohen'in kappa katsayısı, hassasiyet ve özgüllük değerleri hesaplanmıştır. Komşuluk çıkarma yöntemi kullanılarak %100 genel doğruluk, %100 Cohen'in kappa katsayısı, %100 hassasiyet ve %100 özgüllük değerine ulaşılmış ve tüm veriler doğru sınıflandırılmıştır. Ayrıca komşuluk çıkarma yöntemiyle az eğitim verisi kullanılarak yüksek doğruluk oranları elde edilmiştir. Bu sonuçlar yenidoğanlara ait hiperspektral görüntülerin sınıflandırılmasında derin öğrenme yöntemlerinin oldukça başarılı olduğunu göstermektedir.Rapid and harmless methods for early detection of the health status of premature babies can both ensure survival and improve these babies' quality of life. In this regard, the best method for health status detection of premature babies is the least invasive process (the principle of less touch/much more observation). In the neonatal intensive care unit (NICU), one of the important factors in keeping neonates alive and reducing their sequelae is the preliminary diagnosis and follow-up systems that will be created by using technologies that are still in the developmental stages. Hyperspectral imaging (HSI) is seen as a powerful tool for determination of neonatal health status because it provides diagnostic information about the disease. The hyperspectral images used in the thesis study were obtained from 19 different neonates in Selcuk University Medical Faculty Neonatal Intensive Care Unit. There are 32 hypercubes in total and 6528 hyperpectral images obtained from these hypercubes. 2 dimensional Convolutional Neural Networks (2D-CNN) and 3 dimensional Convolutional Neural Networks (3D-CNN) models were used to detect the health status of neonates using HSI. Mini cubes were created using the neighbourhood extraction method, and classification was done with 3D-CNN. In order to evaluate the classification performance, general accuracy, Cohen's kappa coefficient, sensitivity and specificity values were calculated. Using the neighbourhood extraction method, 100% overall accuracy, 100% Cohen's kappa coefficient, 100% sensitivity and 100% specificity were reached, and all data were classified correctly. In addition, high accuracy rates were obtained by using less training data with the neighboring method. These results show that deep learning methods are very successful in classifying hyperspectral images of neonates

    We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
