An Sp1/Sp3 site polymorphism associated with hypermethylation of the candidate tumor suppressor gene RIL in cancer
Gene silencing due to promoter methylation is an alternative to mutations and deletions, which inactivate tumor suppressor genes (TSG) in cancer. We identified RIL by Methylated CpG Island Amplification technique as a novel aberrantly methylated gene. RIL is expressed in normal tissues and maps to the 5q31 region, frequently deleted in leukemias. We found methylation of RIL in 55/80 (69%) cancer cell lines, with highest methylation in leukemia and colon. We also observed methylation in 46/80 (58%) primary tumors, whereas normal tissues showed substantially lower degrees of methylation. RIL expression was lost in 13/16 cancer cell lines and was restored by demethylating agent. Screening of 38 cell lines and 13 primary cancers by SSCP revealed no mutations in RIL, suggesting that methylation and LOH are the primary inactivation mechanisms. Stable transfection of RIL into colorectal cancer cells resulted in reduction in cell growth, clonogenicity, and increased apoptosis upon UVC treatment, suggesting that RIL is a good candidate TSG. In searching for a cause of RIL hypermethylation, we identified a 12-bp polymorphic sequence around the transcription start site of the gene that creates a long allele containing 3CTC repeat. Evolutionary studies suggested that the long allele appeared late in evolution due to insertion. Using bisulfite sequencing, in cancers heterozygous for RIL, we found that the short allele is 4.4-fold more methylated than the long allele (P = 0.003). EMSA results suggested binding of factor(s) to the inserted region of the long allele, but not to the short. EMSA mutagenesis and competition studies, as well as supershifts using nuclear extracts or recombinant Sp1 strongly indicated that those DNA binding proteins are Sp1 and Sp3. Transient transfections of RIL allele-specific expression constructs showed less than 2-fold differences in luciferase activity, suggesting no major effects of the additional Sp1 site on transcription. However, stable transfection resulted in 3-fold lower levels of transcription from the short allele 60 days post-transfection, consistent with the concept that the polymorphic Sp1 site protects against time-dependent silencing. Thus, an insertional polymorphism in the RIL promoter creates an additional Sp1/Sp3 site, which appears to protect it from silencing and methylation in cancer
Going Beyond Counting First Authors in Author Co-citation Analysis
The present study examines one of the fundamental aspects of author co-citation analysis (ACA) - the way co-citation
counts are defined. Co-citation counting provides the data on which all subsequent statistical analyses and mappings
are based, and we compare ACA results based on two different types of co-citation counting - the traditional type that
only counts the first one among a cited work's authors on the one hand and a non-traditional type that takes into
account the first 5 authors of a cited work on the other hand. Results indicate that the picture produced through this non-traditional author co-citation counting contains more coherent author groups and is therefore considerably clearer. However, this picture represents fewer specialties in the research field being studied than that produced through the traditional first-author co-citation counting when the same number of top-ranked authors is selected and analyzed. Variations on the Author
“Variations on the Author” discusses two of Eduardo Coutinho’s recent films (Um Dia na Vida, from 2010, and Últimas Conversas, posthumously released in 2015) and their contribution to the general question of documentary authorship. The director’s filmography is characterized by a consistent yet self-effacing form of authorial self-inscription: Coutinho often features as an interviewer that rather than express opinions propels discourses; an interviewer that is good at listening. This mode of self-inscription characterizes him as an author who is not expressive but who is nonetheless markedly present on the screen. In Um Dia na Vida, however, Coutinho is completely absent form the image, while Últimas Conversas, on the contrary, includes a confessional prologue that moves the director from the margins to the center of his films. This article examines the ways in which these works stand out in the filmography of a director who offers new insights into the notion of cinematic authorship
Dissecting the biology and clinical implications of aberrant DNA methylation in acute myelogenous leukemia
Acute myeloid leukemia (AML) is a highly lethal malignancy characterized by unchecked expansion of immature myeloid blasts. While certain genetic and cytogenetic aberrations have been associated with chemotherapy response and disease risk, clinical outcomes remain heterogeneous. AML harbors relatively few somatic mutations compared to other cancers, however, it shows marked enrichment for epigenetic regulator alterations, and has been shown to harbor DNA methylation defects. My focus has been to dissect these epigenetic defects using high-throughput DNA methylation data. I first characterized two genome-wide hypermethylation signatures in AML: AML-CpG island methylator phenotype (A-CIMP+), and IDH-associated CIMP (I-CIMP+). While I-CIMP+ leukemias showed significant enrichments for mutations in IDH1 or IDH2, A-CIMP+ cases were mutation independent, and were best defined by their epigenetic defects, and associated transcriptomic changes. Importantly, A-CIMP+ leukemias had relatively favorable clinical outcomes, while I-CIMP+ patients did not. I next sought to characterize epigenetic defects involving demethylation of normally methylated genomic regions. I identified two distinct demethylator phenotypes (DMPs): DMP.1+ and DMP.2+. DMP.1+ AML was largely defined by mutations in DNMT3A, FLT3, and NPM1, while DMP.2+ leukemias harbored favorable-risk genomic rearrangements and a distinct gene expression profile. Both DMPs also carried prognostic information in AML; DMP.1+ cases had poor outcomes, while DMP.2+ patients tended to have favorable survival. Using both CIMP and DMP signatures, I then built an integrated epigenetic model for AML prognosis I termed MethylScore. The MethylScore algorithm was prognostic independent of age and cytogenetic risk in multivariate Cox regression models, suggesting that DNA methylation defects may augment existing clinical tools for risk stratification, and/or treatment selection. Finally, I explored whether DNA methylation signatures and genetic mutations could serve as biomarkers of response to epigenetic therapy, and found that DNA hypermethylation correlated with poor overall survival, and a gene mutation profile was associated with lack of complete remission after treatment with a DNA methylation inhibitor. These data provide evidence of distinct epigenetic signatures in AML that define transcriptionally, genetically, and clinically distinct populations that should be evaluated in future translational/clinical studies.Biomedical Science
Appropriate Similarity Measures for Author Cocitation Analysis
We provide a number of new insights into the methodological discussion about author cocitation analysis. We first argue that the use of the Pearson correlation for measuring the similarity between authors’ cocitation profiles is not very satisfactory. We then discuss what kind of similarity measures may be used as an alternative to the Pearson correlation. We consider three similarity measures in particular. One is the well-known cosine. The other two similarity measures have not been used before in the bibliometric literature. Dispelling the Myths Behind First-author Citation Counts
We conducted a full-scale evaluative citation analysis study of scholars in the XML research field to explore just how different from each other author rankings resulting from different citation counting methods actually are, and to demonstrate the capability of emerging data and tools on the Web in supporting more realistic citation counting methods. Our results contest some common arguments for the continued
use of first-author citation counts in the evaluation of scholars, such as high correlations between author rankings by first-author citation counts and other citation
counting methods, and high costs of using more realistic citation counting methods that are not well-supported by the ISI databases. It is argued that increasingly available digital full text research papers make it possible for citation analysis studies to go beyond what the ISI databases have directly supported and to employ more

We have done our best to complete the author checklist relating to the use of animals in the hut study. Note that the objective for the hut study was to evaluate the IRS treatment applications for residual efficacy against Anopheles mosquitoes, including the local An. coluzzii mosquito population. Cows were only used to attract mosquitoes into the huts and no tests were carried out directly on the cows. The author checklist is intended for use with studies where experiments are carried out on animals, which is why we have had such difficulty in completing this for the hut study, as many of the questions do not relate to how the cows were used
