    Accurate estimation of homologue-specific DNA concentration-ratios in cancer samples allows long-range haplotyping

    Interpretation of allelic copy measurements at polymorphic markers in cancer samples presents distinctive challenges and opportunities. Due to frequent gross chromosomal alterations occurring in cancer (aneuploidy), many genomic regions are present at homologous-allele imbalance. Within such regions, the unequal contribution of alleles at heterozygous markers allows for direct phasing of the haplotype derived from each individual parent. In addition, genome-wide estimates of homologue specific copy- ratios (HSCRs) are important for interpretation of the cancer genome in terms of fixed integral copy-numbers. We describe HAPSEG, a probabilistic method to interpret bi- allelic marker data in cancer samples. HAPSEG operates by partitioning the genome into segments of distinct copy number and modeling the four distinct genotypes in each segment. We describe general methods for fitting these models to data which are suit- able for both SNP microarrays and massively parallel sequencing data. In addition, we demonstrate a specially tailored error-model for interpretation of systematic variations arising in microarray platforms. The ability to directly determine haplotypes from cancer samples represents an opportunity to expand reference panels of phased chromosomes, which may have general interest in various population genetic applications. In addition, this property may be exploited to interrogate the relationship between germline risk and cancer phenotype with greater sensitivity than is possible using unphased genotype. Finally, we exploit the statistical dependency of phased genotypes to enable the fitting of more elaborate sample-level error-model parameters, allowing more accurate estimation of HSCRs in cancer samples

    Schubert Eisenstein series and Poisson summation for Schubert varieties

    The first author and Bump defined Schubert Eisenstein series by restricting the summation in a degenerate Eisenstein series to a particular Schubert variety. In the case of GL3\mathrm{GL}_3 over Q\mathbb{Q} they proved that these Schubert Eisenstein series have meromorphic continuations in all parameters and conjectured the same is true in general. We revisit their conjecture and relate it to the program of Braverman, Kazhdan, Lafforgue, Ngô, and Sakellaridis aimed at establishing generalizations of the Poisson summation formula. We prove the Poisson summation formula for certain schemes closely related to Schubert varieties and use it to refine and establish the conjecture of the first author and Bump in many cases.Accepted by the American Journal of Mathematics.     Antarctic outlet glacier mass change resolved at basin scale from satellite gravity gradiometry

    The orbit and instrumental measurement of the Gravity Field and Steady State Ocean Circulation Explorer (GOCE) satellite mission offer the highest ever resolution capabilities for mapping Earth's gravity field from space. However, past analysis predicted that GOCE would not detect changes in ice sheet mass. Here we demonstrate that GOCE gravity gradiometry observations can be combined with Gravity Recovery and Climate Experiment (GRACE) gravity data to estimate mass changes in the Amundsen Sea Sector. This refined resolution allows land ice changes within the Pine Island Glacier (PIG), Thwaites Glacier, and Getz Ice Shelf drainage systems to be measured at respectively ?67?±?7, ?63?±?12, and ?55?±?9 Gt/yr over the GOCE observing period of November 2009 to June 2012. This is the most accurate pure satellite gravimetry measurement to date of current mass loss from PIG, known as the “weak underbelly” of West Antarctica because of its retrograde bed slope and high potential for raising future sea level.Space EngineeringAerospace Engineerin

    Phenotypic Characterization of a Comprehensive Set of MAPK1/ERK2 Missense Mutants

    SummaryTumor-specific genomic information has the potential to guide therapeutic strategies and revolutionize patient treatment. Currently, this approach is limited by an abundance of disease-associated mutants whose biological functions and impacts on therapeutic response are uncharacterized. To begin to address this limitation, we functionally characterized nearly all (99.84%) missense mutants of MAPK1/ERK2, an essential effector of oncogenic RAS and RAF. Using this approach, we discovered rare gain- and loss-of-function ERK2 mutants found in human tumors, revealing that, in the context of this assay, mutational frequency alone cannot identify all functionally impactful mutants. Gain-of-function ERK2 mutants induced variable responses to RAF-, MEK-, and ERK-directed therapies, providing a reference for future treatment decisions. Tumor-associated mutations spatially clustered in two ERK2 effector-recruitment domains yet produced mutants with opposite phenotypes. This approach articulates an allele-characterization framework that can be scaled to meet the goals of genome-guided oncology

Licensee MDPI, Basel, Switzerland.We performed a systematic study involving simulation and experimental techniques to develop induced-junction silicon photodetectors passivated with thermally grown SiO2 and plasma-enhanced chemical vapor deposited (PECVD) SiNx thin films that show a record high quantum efficiency. We investigated PECVD SiNx passivation and optimized the film deposition conditions to minimize the recombination losses at the silicon-dielectric interface as well as optical losses. Depositions with varied process parameters were carried out on test samples, followed by measurements of minority carrier lifetime, fixed charge density, and optical absorbance and reflectance. Subsequently, the surface recombination velocity, which is the limiting factor for internal quantum deficiency (IQD), was obtained for different film depositions via 2D simulations where the measured effective lifetime, fixed charge density, and substrate parameters were used as input. The quantum deficiency of induced-junction photodiodes that would be fabricated with a surface passivation of given characteristics was then estimated using improved 3D simulation models. A batch of induced-junction photodiodes was fabricated based on the passivation optimizations performed on test samples and predictions of simulations. Photodiodes passivated with PECVD SiNx film as well as with a stack of thermally grown SiO2 and PECVD SiNx films were fabricated. The photodiodes were assembled as light-trap detector with 7-reflections and their efficiency was tested with respect to a reference Predictable Quantum Efficient Detector (PQED) of known external quantum deficiency. The preliminary measurement results show that PQEDs based on our improved photodiodes passivated with stack of SiO2/SiNx have negligible quantum deficiencies with IQDs down to 1 ppm within 30 ppm measurement uncertainty.Peer reviewe

    Cowpox virus infection in natural field vole Microtus agrestispopulations: significant negative impacts on survival

    1. Cowpox virus is an endemic virus circulating in populations of wild rodents. It has been implicated as a potential cause of population cycles in field voles Microtus agrestis L., in Britain, owing to a delayed density-dependent pattern in prevalence, but its impact on field vole demographic parameters is unknown. This study tests the hypothesis that wild field voles infected with cowpox virus have a lower probability of survival than uninfected individuals. 2. The effect of cowpox virus infection on the probability of an individual surviving to the next month was investigated using longitudinal data collected over 2 years from four grassland sites in Kielder Forest, UK. This effect was also investigated at the population level, by examining whether infection prevalence explained temporal variation in survival rates, once other factors influencing survival had been controlled for. 3. Individuals with a probability of infection, P(I), of 1 at a time when base survival rate was at median levels had a 22.4% lower estimated probability of survival than uninfected individuals, whereas those with a P(I) of 0.5 had a 10.4% lower survival. 4. At the population level, survival rates also decreased with increasing cowpox prevalence, with lower survival rates in months of higher cowpox prevalence. 5. Simple matrix projection models with 28 day time steps and two stages, with 71% of voles experiencing cowpox infection in their second month of life (the average observed seroprevalence at the end of the breeding season) predict a reduction in 28-day population growth rate during the breeding season from λ = 1.62 to 1.53 for populations with no cowpox infection compared with infected populations. 6. This negative correlation between cowpox virus infection and field vole survival, with its potentially significant effect on population growth rate, is the first for an endemic pathogen in a cyclic population of wild rodents

    Polyphony and the anxiety of influence in the fiction of Henry James

    James's fiction, especially in the Middle Phase, centres on the figure of the artist and is characterized by, the two interrelated aspects which previous criticism has largely overlooked: the Bakhtinian 'polyphonic' -creation of 'author-thinkers'; and the conflict between ephebes and precursors, for which Harold-Bloom's concept of 'the-anxiety of influence' is the most illuminating model. Polyphony is the narrative mode, and influence is the intra-artistic, theme. These, as the Introduction to the thesis makes clear, are rehearsed in James's inaugural novel, Roderick Hudson. Rowland Mallet is an author-thinker, and his failure is caused by authorial limitations. His monologism -is impaired by his mistaking empathy for the authorial sympathy. Likewise, Hudson's failure does not arise from a mercurial temperament, but from a polyphonic shortcoming: not possessing the power of fiction to contain the fiction of power in, his mentor. And the relationships among the three artists - Gloriani, Hudson and Singleton - perfectly exemplify the Bloomian-theme. It is these two concepts, polyphony and influence, which are the major preoccupation in the Middle Phase; as, the works chosen demonstrate. These are a novella, a novel, and a number of short stories all of which have been unjustifiably neglected. Chapter One, on The Aspern Papers, argues that Tina Bordereau, far from being, the artless victim seen by many critics, actually challenges and defeats the narrator by the very form of her narrative. Her 'realist' discourse undermines his language of 'romance', and shows up its internal unstability. Chapter Two is an extensive study of the critical reception of The Tragic Muse. The most common areas of critical attention have been its contemporary topicality, its relation to previous novels on similar themes, and the possible genealogy of Gabriel Nash. Those have all missed the core of the work. - Chapter Three demonstrates how polyphony and the anxiety of influence make the novel what it really is. Influence arises from the juxtaposition of, and the wrestling between, artistic ephebes and their precursors (Nick and Nash,, Miriam and Madame Carre). The dialogic quality defined by Bakhtin is crucial to the proper, and even-handed, characterization of all, the conflicts in the novel. And since most of James's tales in the eighties and nineties -are about 'masters - and acolytes, the anxiety of influence remains central. Chapter Four is a study of 'The Author of Beltraffiol' and 'The Lesson of the Master'. Again the characters' manipulations are a crucial focus in a way that G6rard Genette's terminology helps to illuminate. The fact that the ephebe is the author-thinker emphasizes the inextricability of the Bakhtinian and the Bloomian in James. Just as polyphony offers a different focus for explicating the poetics of James's fiction; so the ephebal conflict provides the basis for a fresh perception of James's own artistic struggle
