Modelling cohesive sediments in the Scheldt estuary (Belgium) with SEDI-3D
A new cohesive sediment transport model for the Scheldt Estuary is presented in this paper. The model is built in SEDI-3D, which itself is part of the TELEMAC-3D code. The 3D hydrodynamic Scheldt model, Scaldis, was used for hydrodynamics. One fraction of fine sediments is modelled as a tracer. The results show good agreement with point measurements and with estimated transport rates and directions. However the local turbidity maximum is dependent on a local sediment source and a fix for excessive deposition of mud in shallow areas needs a more elegant solution
BioTIME: A database of biodiversity time series for the Anthropocene
Motivation: The BioTIME database contains raw data on species identities and abundances in ecological assemblages through time. These data enable users to calculate temporal trends in biodiversity within and amongst assemblages using a broad range of metrics. BioTIME is being developed as a community-led open-source database of biodiversity time series. Our goal is to accelerate and facilitate quantitative analysis of temporal patterns of biodiversity in the Anthropocene. Main types of variables included: The database contains 8,777,413 species abundance records, from assemblages consistently sampled for a minimum of 2 years, which need not necessarily be consecutive. In addition, the database contains metadata relating to sampling methodology and contextual information about each record. Spatial location and grain: BioTIME is a global database of 547,161 unique sampling locations spanning the marine, freshwater and terrestrial realms. Grain size varies across datasets from 0.0000000158 km2 (158 cm2) to 100 km2 (1,000,000,000,000 cm2). Time period and grain: BioTIME records span from 1874 to 2016. The minimal temporal grain across all datasets in BioTIME is a year. Major taxa and level of measurement: BioTIME includes data from 44,440 species across the plant and animal kingdoms, ranging from plants, plankton and terrestrial invertebrates to small and large vertebrates. Software format: .csv and .SQL
The 9<i>H</i>-fluoren vinyl ether derivative SAM461 inhibits bacterial luciferase activity and protects <i>Artemia franciscana</i> from luminescent vibriosis
Vibrio campbellii is a major pathogen in aquaculture. It is a causative agent of the so-called “luminescent vibriosis,” a life-threatening condition caused by bioluminescent Vibrio spp. that often involves mass mortality of farmed shrimps. The emergence of multidrug resistant Vibrio strains raises a concern and poses a challenge for the treatment of this infection in the coming years. Inhibition of bacterial cell-to-cell communication or quorum sensing (QS) has been proposed as an alternative to antibiotic therapies. Aiming to identify novel QS disruptors, the 9H-fluroen-9yl vinyl ether derivative SAM461 was found to thwart V. campbellii bioluminescence, a QS-regulated phenotype. Phenotypic and gene expression analyses revealed, however, that the mode of action of SAM461 was unrelated to QS inhibition. Further evaluation with purified Vibrio fischeri and NanoLuc luciferases revealed enzymatic inhibition at micromolar concentrations. In silico analysis by molecular docking suggested binding of SAM461 in the active site cavities of both luciferase enzymes. Subsequent in vivo testing of SAM461 with gnotobiotic Artemia franciscana nauplii demonstrated naupliar protection against V. campbellii infection at low micromolar concentrations. Taken together, these findings suggest that suppression of luciferase activity could constitute a novel paradigm in the development of alternative anti-infective chemotherapies against luminescent vibriosis, and pave the ground for the chemical synthesis and biological characterization of derivatives with promising antimicrobial prospects
Quaternary build-ups and rhodalgal carbonates along the Adriatic and Ionian coasts of the Italian Peninsula: a review
In the Mediterranean, build-ups (created by coralline algae, Cladocora caespitosa, deep-water corals, vermetids, polychaetes and bacteria) and rhodolith beds are important hot-spots of biodiversity. Being severely threatened by anthropogenic impact and climate change, they have been included in international directives on environmental protection. This work wants to support the ongoing research on modern bioconstructions by providing further data on the long-term effects of environmental factors on these habitats. Our results are based on the analysis of the existing literature on the outcropping Quaternary successions of the Adriatic and Ionian coasts of peninsular Italy. The existing reports of build-ups and rhodalgal carbonates have been summarized in an homogeneous data-set and then studied to highlight distribution patterns in space and time. The analyses consistently outlined the importance of sedimentation rate in controlling the general distribution of build-ups and rhodalgal carbonates. The majority of the reports is concentrated south of the Gargano, where the sediment-load of the rivers is small. The majority of the reports is related to coralline algae, suggesting that they were the main carbonate producers during the period. C. caespitosa general distribution is mainly controlled by temperature, with most of the occurrences dating back to the warm periods of the late Ionian and of the Tarantian. Large build-ups of Cladocora are restricted to embayments and gulfs well-protected against storm waves. The distribution of the outcrops of deep-water corals is biased by the geological setting. A remarkable uplift is necessary to bring these corals from their original deep-water setting to elevated areas onshore. Consequently, most of the outcrops are in Southern Calabria which is characterized by a strong Quaternary uplift. Chemosynthetic build-ups, intertidal bioconstructions (made by vermetids, polychaetes or coralline algae), as well as stromatolites, are rare in the study area
