Equality and fixpoints in the calculus of structures
International audienceThe standard proof theory for logics with equality and fixpoints suffers from limitations of the sequent calculus, where reasoning is separated from computational tasks such as unification or rewriting. We propose in this paper an extension of the calculus of structures, a deep inference formalism, that supports incremental and contextual reasoning with equality and fixpoints in the setting of linear logic. This system allows deductive and computational steps to mix freely in a continuum which integrates smoothly into the usual versatile rules of multiplicative-additive linear logic in deep inference
DistillFlow: removing redundancy in scientific workflows
International audienceScientific workflows management systems are increasingly used by scientists to specify complex data processing pipelines. Workflows are represented using a graph structure, where nodes represent tasks and links represent the dataflow. However, the complexity of workflow structures is increasing over time, reducing the rate of scientific workflows reuse. Here, we introduce DistillFlow, a tool based on effective methods for workflow design, with a focus on the Taverna model. DistillFlow is able to detect "anti-patterns" in the structure of workflows (idiomatic forms that lead to over-complicated design) and replace them with different patterns to reduce the workflow's overall structural complexity. Rewriting workflows in this way is beneficial both in terms of user experience and workflow maintenance
Instability of a two-step Rankine vortex in a reduced gravity QG model
International audienceWe investigate the stability of a steplike Rankine vortex in a one-active-layer, reduced gravity, quasi-geostrophic model. After calculating the linear stability with a normal mode analysis, the singular modes are determined as a function of the vortex shape to investigate short-time stability. Finally we determine the position of the critical layer and show its influence when it lies inside the vortex

Development of SNP-genotyping arrays in two shellfish species
International audienceUse of SNPs has been favoured due to their abundance in plant and animal genomes, accompanied by the falling cost and rising throughput capacity for detection and genotyping. Here, we present in vitro (obtained from targeted sequencing) and in silico discovery of SNPs, and the design of medium-throughput genotyping arrays for two oyster species, the Pacific oyster, Crassostrea gigas, and European flat oyster, Ostrea edulis. Two sets of 384 SNP markers were designed for two Illumina GoldenGate arrays and genotyped on more than 1000 samples for each species. In each case, oyster samples were obtained from wild and selected populations and from three-generation families seg-regating for traits of interest in aquaculture. The rate of successfully genotyped polymorphic SNPs was about 60% for each species. Effects of SNP origin and quality on genotyping success (Illumina functionality Score) were analy-sed and compared with other model and nonmodel species. Furthermore, a simulation was made based on a subset of the C. gigas SNP array with a minor allele frequency of 0.3 and typical crosses used in shellfish hatcheries. This simulation indicated that at least 150 markers were needed to perform an accurate parental assignment. Such panels might provide valuable tools to improve our understanding of the connectivity between wild (and selected) popula-tions and could contribute to future selective breeding programmes
Solvation and stabilization of palladium nanoparticles in phosphonium-based ionic liquids: a combined infrared spectroscopic and density functional theory study.
International audienceAnalysis of infrared spectra of palladium nanoparticles (NPs) immersed in the tri-tert-butyl-R-phosphonium-based ionic liquids (ILs) demonstrates that both cations and anions of the ILs interact with the NPs. According to quantum-chemical simulations of these interactions, the binding energy of anions to the Pd6 cluster, taken as a minimal-size model of the NPs, increases from ∼6 to ∼27 kcal mol(-1) in the order [PF6](-)≈ [BF4](-) < [Tf2N](-) < [OTf](-) < [Br](-)≪ [TFA](-). In contrast, the binding energy for all types of the [Bu(t)3PR](+) cations slightly varies at about ∼22 kcal mol(-1) only moderately depending on the choice of the R moiety (n-pentyl, 2-hydroxyethyl, 2-methoxyethyl, 2-ethoxy-2-oxoethyl). As a result, the energies of interaction between a Pd6 cluster and various ion pairs, formed by the abovementioned counter-ions, follow the order found for the anions and vary from ∼24 to ∼47 kcal mol(-1). These values are smaller than the energy of addition of a Pd atom to a Pdn cluster (∼58 kcal mol(-1)), which suggests kinetic stabilization of the NPs in phosphonium-based ILs rather than thermodynamic stabilization. The results are qualitatively similar to the trends found earlier for interactions between palladium clusters and components of imidazolium-based ILs, in spite of much larger contributions of the London dispersion forces to the binding of the [Bu(t)3PR](+) cations to the cluster (up to 80%) relative to the case of 1-R-3-methylimidazolium cations (up to 40%)
