Conception, synthèse et évaluation d'inhibiteurs d'ADN méthyltransférases et d'histones désacétylases
The epigenetic mechanisms of regulation have essential roles in carcinogenesis. For example, essential genes for homeostasis as tumour suppressor genes, can be transcriptionally inactivated by aberrant epigenetic changes. These changes are dependent on the activity of several families of enzymes, including histones deacetylases (HDAC) and DNA methyltransferases. These families are both coordinated and interdependent in the gene extinction process. That is why these enzymes may be targets for epigenetic therapies of many cancers. The goal of our work was to inhibit both class of enzyme to obtain antitumour effects responding to the paradigm of re-expression of tumor suppressor genes. We first identified a relatively potent DNA methyltransferase inhibitor on the bacterial DNA methyltransferase model M.HhaI from which we have achieved pharmacomodulations to get compounds with mixed inhibitory activity of DNA methyltransferases and histones deacetylases. These compounds present good anti-cancer activities in vivo. New pharmacomodulations allowed us to get a new series of more active compounds in vitro for inhibition of DNA methyltransferases. From these compounds, we determine a probable mechanism of competition with the cofactor S-Adenosyl-L-Methionine.Les mécanismes de régulations épigénétiques exercent un rôle essentiel dans le processus de
cancérogenèse. Par exemple, des gènes essentiels à l’homéostasie, comme les gènes
suppresseurs de tumeurs, peuvent être transcriptionnellement inactivés par des modifications
épigénétiques aberrantes. Ces modifications sont dépendantes de l’activité de plusieurs
familles d’enzymes dont les histones déacétylases (HDAC) et les ADN méthyltransférases
(DNMT). Ces familles sont à la fois coordonnées et interdépendantes dans ce processus
d’extinction génique. C’est pourquoi ces enzymes peuvent constituer des cibles pour des
thérapies épigénétiques de certains cancers.
Au cours de nos travaux, nous avons donc cherché à inhiber ces deux classes d'enzymes afin
d'obtenir des effets antitumoraux répondant au paradigme de la réexpression des gènes
suppresseurs de tumeurs. Nous avons premièrement identifié un inhibiteur d'ADN
Méthyltransférase relativement puissant sur l'ADN Méthyltransférase bactérienne modèle
M.HhaI à partir duquel nous avons réalisé des pharmacomodulations nous permettant
d'obtenir des composés à activité mixte inhibitrice d'ADN Méthyltransférases et d'Histones
Désacétylases, lesquels présentent de bonnes activités anticancéreuses in vivo. De nouvelles
pharmacomodulations nous ont permis d'obtenir une nouvelle série de composés plus actifs in
vitro pour l'inhibition des ADN Méthyltransférases et à partir desquels un mécanisme
probable de compétition avec le cofacteur S-Adénosyl-L-Méthionine a pu être mis en

Supporting a model-driven and iterative quality assessment methodology: The MoCQA framework
Software Quality has been a major and focal concern of Software Engineering since its infancy. Despite the proficiency of research addressing quality, quantitative quality assessment methods remain mostly inefficient in industrial contexts. Besides, they are mainly used to control and not to guide the developers, decreasing drastically their potential. As a result, although the field itself is mature and provides a wealth of knowledge, the practical quality assessment of software has still not reached a state where it may be performed satisfactorily.
In this research, we propose a framework that supports model-driven and iterative
quality assessment in order to help leverage the potential of quantitative assessment and integrate it into the software development process in a more coherent way. This Model-Centric Quality Assessment (MoCQA) framework defines a goal-driven assessment methodology that allows the exploitation of operational customised quality assessment models (or MoCQA models) through a dedicated quality assessment metamodel. The use of a quality assessment metamodel guarantees the integration of heterogeneous quality models and software measurement methods in MoCQA models and let these models adopt an ecosystemic viewpoint on software quality. Besides, the methodology relies extensively on the involvement of stakeholders and let them steadily construct a common mental model of
the quality aspects at stakes for a given development project.
Through these mechanisms, the framework intends to provide the necessary support for the integration of multiple quantitative quality assessment methods (both existing ones and customised ones) into any type of development and maintenance life-cycles in a meaningful, self-aware and flexible way.La Qualité Logicielle est un défi majeur et capital du Génie Logiciel depuis ses débuts. Malgré la profusion de travaux de recherche abordant la qualité, les méthodes quantitatives d’évaluation de la qualité restent majoritairement inefficaces dans un contexte industriel. De plus, elles sont principalement utilisées pour contrôler les développeurs au lieu de les guider, diminuant de ce fait leur potentiel. En conséquence, bien qu’étant un domaine mature ayant accumulé de nombreuses connaissances, l’évaluation de la qualité des logiciels n’a toujours pas atteint un état lui permettant d’être exécutée de manière satisfaisante.
Dans cette recherche, nous proposons un cadre de référence supportant une évaluation de la qualité guidée par les modèles, itérative et incrémentale de sorte à tirer avantage du potentiel de l’évaluation quantitative et à l’intégrer de manière plus cohérence dans le processus de développement. Ce cadre de référence MoCQA (Model-Centric Quality Assessment) définit une méthodologie d’évaluation guidée par les buts qui permet l’exploitation de modèles de l’évaluation de la qualité personnalisés et opérationnels (ou modèles MoCQA), grâce à un métamodèle de l’évaluation de la qualité. Ce métamodèle garantit l’intégration de modèles de qualité et de méthodes de mesure hétérogènes au sein des modèles MoCQA et permet à ces modèles d’adopter un point de vue écosystémique de la qualité logicielle. De plus, la méthodologie s’appuie sur l’implication des acteurs afin qu’ils puissent se construire peu à peu un modèle mental commun des aspects de qualité primordiaux pour un projet de développement donné.

Development of an in vitro irradiation station for broad beam radiobiological experiment: study of A549 non-small cell lung cancer cell response after irradiation with charged particles of different LET
Lung cancer is the leading cause of cancer related death. Currently, the average 5-year survival rate is only about 15 % and new modalities are under investigation to increase the patient survival as well as to improve the patient quality of life. Among the new modalities developed for the treatment of lung cancer, we find hadron-therapy and radio-immunotherapy both using charged particles. However, the studies performed about the potential benefit of such treatments emphasize that more data and fundamental works are needed to better understand the cellular response.
In this work, the results obtained after the irradiation of A549 lung cancer cells with different types of charged particles (beta particles, protons, alpha particles and carbon ions) were compared to the standard X-ray irradiation.
On one hand, the beta particles irradiations were performed with a liquid source at a low-dose-rate as found in actual radio-immunotherapy. On the other hand, a broad beam in vitro irradiation station was developed to perform heavy charged particles radiobiological experiment. For that purpose, the incident beam must be mono-energetic, uniform and stable. Although this can be obtained with the 2 MV Tandem accelerator of the LARN laboratory, one needs a system to check these requirements before performing the irradiation. The setup developed in this work allows visualising the beam to adjust the accelerator parameters in order to obtain a uniform beam. This system enables us to check the dose-rate and uniformity of the irradiated area before to proceed to the irradiation. Moreover, an online monitoring system has been developed to assess the dose-rate during the irradiation. The entire irradiation system has been validated by establishing the surviving fraction curves of A549 lung cancer cells after irradiation with protons, alpha particles and carbons ions. The results obtained have shown an increased efficiency of heavy charged particles in comparison to X-rays.
The experiments carried out on A549 lung cancer cells with 10 keV/µm proton broad beam and with low-dose-rate beta particles have highlighted a hypersensitive response at low doses. This result is very interesting for the new modalities under development. Indeed, unlike cancer cells, normal cells have efficient repair mechanism and take the required time to repair. Hence, work with a lower dose-rate and/or dose, may lead to lower complication and a better patient’s quality of life with a same local control of the tumour.Le cancer du poumon est le plus meurtrier avec une survie moyenne à 5 ans de seulement 15%. De nouvelles modalités de traitement sont étudiées afin d’améliorer l’efficacité des traitements en terme de survie mais aussi de qualité de vie des patients. Parmi ces modalités, on retrouve l’hadron-thérapie et la radio-immunothérapie qui utilisent toutes deux des particules chargées. Cependant, les études réalisées jusqu’ici soulignent le manque de données expérimentales permettant de mieux comprendre la réponse cellulaire.
Dans ce travail, les résultats obtenus après irradiation de cellules cancéreuses pulmonaires (type A549) avec différents types de particules chargées (particules béta, protons, particules alpha, ions carbone) ont été comparés avec ceux obtenus après irradiation par des rayons X standards.
Les irradiations avec particules béta ont été réalisées avec une source liquide à faible débit de dose comme c’est le cas pour la radio-immunothérapie. En parallèle, une station d’irradiation in vitro à large faisceau a été développée afin de réaliser les irradiations avec des particules chargées lourdes. Les irradiations nécessitent un faisceau mono-énergétique, uniforme et stable. Ce type de faisceau peut être obtenu avec l’accélérateur Tandem du LARN mais nous avons besoin d’un système permettant de vérifier tous ces paramètres avant de réaliser une irradiation. Le système ainsi développé nous permet de visualiser le faisceau pour ajuster les paramètres de l’accélérateur afin d’obtenir un faisceau uniforme. Le dispositif permet également d’ajuster le débit de dose avant de débuter l’irradiation et de le contrôler tout au long de l’expérience. Ce système a été validé par la mesure de courbes de survie de cellules A549 après irradiation de protons, de particules alpha et d’ions carbone. Les résultats obtenus montrent une efficacité accrue des particules chargées lourdes en comparaison avec les rayons X.
Les expériences réalisées sur les cellules cancéreuses pulmonaires (type A549) avec des protons de 10 keV/µm et des particules béta à faible débit de dose ont mis en évidence une réponse hypersensible aux faibles doses. Du point de vue des cellules saines avoisinant le volume tumoral à traiter, cette hypersensibilité aux faibles doses est très intéressante. En effet, les cellules normales possèdent des mécanismes de réparation efficaces et prennent le temps de se réparer lorsqu’un dommage leur a été occasionné. Par conséquent, utiliser de faibles débits de dose et/ou de faibles doses peut donner lieu à de moindres complications et ainsi obtenir une meilleure qualité de vie pour les patients tout en gardant un même contrôle local de la tumeur.(DOCSC01) -- FUNDP, 201
Recent developments in optimization methods for data assimilation in oceanography
This work is concerned with the development and the study of
novel optimization algorithms for solving data assimilation problems with application
in oceanography. Motivated by the theoretical equivalence between
the SEEK filter and a reduced variant of the 4D-Var problem, two innovative
minimization methods for the variational approach are proposed. The first
one derives an appropriate starting point and a limited-memory preconditioner
to accelerate the conjugate gradient-like algorithm used in the incremental
method. The second one proposes a derivative-free approach which minimizes
the 4D-Var function by constructing and exploring a sequence of appropriate
low dimensional subspaces. Both methods have been numerically analyzed on
academical shallow water models before being assessed on the GYRE configuration
of the NEMO framework.Ce travail concerne le développement et l’étude de nouveaux
algorithmes d’optimisation pour la résolution de problèmes d’assimilation de
données en océanographie. L’équivalence théorique entre le filtre SEEK et une
variante réduite du problème 4D-Var permet de proposer deux méthodes innovantes
de minimisation pour l’approche variationnelle. La première développe
un point de départ adéquat et un préconditionneur à mémoire limitée pour accélérer
une méthode de type gradient conjugué, utilisée dans le procédé incrémental.
La seconde propose une approche sans dérivée qui minimise la fonction
4D-Var en construisant et en explorant une séquence de sous-espaces appropriés
de dimension faible. Les deux méthodes ont été analysées numériquement
sur des modèles académiques en eaux peu profondes avant d’être évaluées sur

Essays in information aggregation and political economics
Classical microeconomic theory often relies on the assumption that it is possible to analyze economic relationships between a small number of rational agents - say one buyer and one seller - and then to extend the results to a larger group, of which the subset studied is representative. However many socio-economic phenomena emerge as a consequence of a large number of locally interacting heterogeneous agents. Indeed, opening the black box of the representative agent and explicitly modeling these localized interactions represents a challenging, but active, direction of the current research. The main focus of my thesis is the study of situations involving large number of agents, each owning a piece of information (an opinion, an hard knowledge or a preference) that can be shared with a limited number of their peers in the population. While the dynamical properties of distributed systems are difficult to study analytically, other methods (such as network theory, fractal theory, agent based modeling, and optimization) can give useful insights. Indeed, while the topics addressed in my thesis are diverse, the toolboxes used to investigate them are similar. In presence of decentralized interactions, the networks, where agents are represented by nodes and relationships between them by links, are powerful tools of analysis. In the first two chapters, I use them to show how, with simple but effective theoretical modeling, it is possible to generate outcomes that share some of the characteristics of real world social networks. On the contrary, the second and third chapter, using agent based modelling, focus on the dynamic characteristics of opinion exchanges when heterogeneous agents are given the opportunity to share, with some of their peers, their points of view (opinions and price expectations respectively). Finally, in the last chapter, I deal with a classical problem of information aggregation addressing the relationship between rent extraction and electoral campaign in a probabilistic voting model. More in detail, in the first chapter of the thesis (written with Timoteo Carletti and published on Physica A), I study a particular kind of weighted networks: those builded inside fractals. A fractal is a mathematical object whose Hausdorff dimension exceeds the topological one. Building networks inside these objects generates tree-like structures that share the self similarity property with them. I show how some topological features (average degree of connectivity, average shortest path, node strength distribution and average clustering coefficient) of these networks, can be analytically char- acterized in terms of the parameters typical of a fractal object (the scale factor and the number of copies). Interestingly, I find that the weighted fractal networks exhibit the small world property, typical of many empirical social networks. Indeed, as the graphs grow, their average clustering coefficient do not vanish and the average shortest path grow very slowly. Although this is a theoretical paper, its results could be used to study the dissemination of information in hierarchical networks (such as those that characterize the organizational charts of large, fordists, companies) where the same network structure (e.g., an office man- ager receive information from the higher levels of authority and share part of it with his colleagues) is repeated through different levels with losses of information along the way. Although empirical social networks have been studied for many years, only recently it was shown that they almost universally share some fundamental features. The most important of these are the small world property (most nodes are not directly neighbors of one another, but most nodes can be reached from every other by a small number of steps) and the presence of weak ties (some links are rarely activated, but are critical in the dissemination of information). In the second chapter (written with Duccio Fanelli and Timoteo Carletti, and published on Advances in Complex Systems), I show that these characteristics spontaneously emerge in a social network of interacting agents. In particular, this dynamics is simulated in the framework of a simplified model of opinion diffusion in an evolving social network, where agents are made to interact, and possibly update, their beliefs and modify their social relationships according to the results of past opinions exchanges. This type of model is then applied applied to the study of market interactions. In the third chapter of the thesis (written with Gani Aldashev and Timoteo Carletti, and published on Journal of Economic Behaviour and Organization), I study the informational efficiency of a financial market where a single asset is traded, on which the different agents have noisy private information. The traders expectations are assumed to have an adaptive components (the past price matters in the evolution of the price expectations) and a social interaction component with confirmatory bias (agents tends to disregard information that contradicts what they believe). I show that, taken separately, each of the deviations from rationality worsen the information efficiency of the market. However when the two biases are combined, the degree of informational efficiency of the market (which is measured as the deviation of the long-run market price from the fundamental value of the asset) can be non-monotonic both in the weight of the adaptive component and in the degree of the confirmatory bias. For some ranges of parameters, I find the unexpected result that the two biases tend to mitigate each other’s effect, thus increasing the informational efficiency. Finally political competition, and more generally representative democracy, where policy choices are delegated to political representatives, is considered as an efficient way of aggre- gating the preferences of social groups of large dimensions. In the fourth chapter, which is also my Job Market Paper, motivated by the presence of some stylized facts previously unac- counted for by the literature, I propose a probabilistic voting model with inefficient electoral competition and office motivated politicians. I study the relationship between rent-seeking behavior and electoral campaign in the absence of special interest groups. Candidates have the possibility to influence voters’ behavior through a costly investment (campaigning), to be deduced from their rent. I focus on two channels through which this campaigning may change the result of the elections: on one side, it increases the popularity of the candidate that outspends the opponent and, on the other side, each voter weights the expenditure of each candidate proportionally to his bias toward or against him. In this setting, I derive the equilibrium values of rent and campaign spending. I find that the latter is always positive and increases in size when voters have procedural concerns. I provide comparative statics and results that could be tested empirically. Finally, I study the welfare effects of some poli- cies aimed at reducing the inefficiencies of the electoral competition. On this regard, I show that limitations on campaign expenditures are always welfare decreasing for voters while anti-corruption policies can make the voters better off, even though they face difficulties of implementation in countries with positively skewed income distributions.(DOCSESG00) -- FUNDP, 201
Etude des effets de l'hypoxie sur l'apoptose induite par différents agents chimiothérapeutiques dans différents types cellulaires cancéreux
Study of the effects of hypoxia on the apoptosis induced by different chemotherapeutics agents in different cancer cell types
Despite the significant progresses made in the field of cancer screening and treatment, this pathology is still presently accountable for the death of more than 7 million people each year in the world. Chemotherapy is frequently used to induce cancer cell death. However, resistance to this kind of treatment is not rare. Several causes are involved in inducing this resistance. Tumours can indeed express proteins responsible for drug extrusion, display mutations in tumour suppressor genes such as TP53, or contain hypoxic areas.
Hypoxic areas are frequently observed inside tumours due to the important distance between the cancer cells and the blood vessels, as well as due to the disorganized tumour vessel architecture. Tumour hypoxia is associated with a bad prognosis for patients in many cancer types. Hypoxia can indeed increase tumour aggressiveness as well as it can protect it from cell death induced by chemotherapeutic agents. However, severe hypoxia has an opposite effect since it can induce cell death. It has moreover been shown that, at the same oxygen percentage, some cell types are protected against apoptosis induced by a chemotherapeutic molecule, while it is not the case for other cell types. The molecular causes for these intercellular differences are not known.
During this work, we studied the effect of hypoxia on the cell death induced by five chemotherapeutic molecules in seven cancer cell types originating from different organs and harbouring wild-type, mutated or null p53 protein. In accordance with the data reported in the literature, we observed that hypoxia inhibits the cell death induced by chemotherapeutic agents in the majority of the studied cell types, while it was not the case in all cell types.
We next tried to identify the cellular mechanisms induced by hypoxia that are responsible for chemoresistance. We first studied proteins directly involved in apoptosis, and more particularly proteins belonging to the BCL-2 family proteins. We observed, for example, that the abundance of many pro-apoptotic proteins of the BCL-2 family was decreased by hypoxia in HepG2 cells that are strongly protected by hypoxia against etoposide-induced cell death, while it was not the case in A549 cells that are not protected by hypoxia against apoptosis. Moreover, a simultaneous silencing of BIM and NOXA induced a decrease in etoposide-induced cell death, underlying a possible mechanism for chemoresistance. We secondly studied the effect of hypoxia on p53 and on the activation of the signalling pathways activated downstream the etoposide-induced DNA damages. We observed that hypoxia decreased p53 abundance as well as the activation of a part of this pathway in HepG2 cells, while it was not the case in A549 cells. The causes of the hypoxia-induced decrease in p53 abundance in HepG2 cells have been studied and our results suggest a decrease in the translation of this protein during hypoxia. Finally, preliminary results have been obtained with regard to the involvement of miRNAs in the response of hypoxic cells to etoposide-induced cell death. miRNAs are small molecules, recently discovered, that regulate the expression of numerous genes, among which those involved in apoptosis.
In conclusion, our results show how different the regulation of cell death by hypoxia could be according to the cell type. Moreover we showed that the response of a cell to hypoxia is very complex and that multiple cellular pathways are modulated by hypoxia in order to induce chemoresistance. These results underline therefore the importance of a better understanding of the intercellular variations of responses to hypoxia in order to improve anti-cancer treatments.Malgré les progrès considérables réalisés dans le domaine du dépistage et des traitements des cancers, cette pathologie est, à l’heure actuelle, toujours responsable de la mort de plus de 7 million de personnes chaque année dans le monde. La chimiothérapie est fréquemment utilisée afin d’induire la mort des cellules cancéreuses. Cependant, une résistance à ce type de traitement n’est pas rare. Plusieurs causes sont responsables de cette résistance. Les tumeurs peuvent notamment exprimer des protéines permettant l’efflux des drogues, présenter des mutations dans des gènes suppresseurs de tumeur comme TP53, ou contenir une zone hypoxique.
Une zone hypoxique est fréquemment observée au sein des tumeurs suite à la distance importante entre les cellules cancéreuses et les vaisseaux sanguins, ainsi que suite à l’architecture désorganisée des vaisseaux tumoraux. Cette hypoxie tumorale est associée à un mauvais pronostic pour le patient pour de nombreux types de cancers. L’hypoxie peut, en effet, rendre la tumeur plus agressive ainsi que la protéger contre la mort cellulaire induite par des agents chimiothérapeutiques. Cependant, l’hypoxie sévère a un effet opposé puisqu’elle peut engendrer la mort cellulaire. Il a, de plus, été observé que, à un même pourcentage d’oxygène, certains types cellulaires peuvent être protégés contre l’apoptose induite par une molécule chimiothérapeutique, alors que ce n’est pas le cas pour d’autres types cellulaires. Les causes moléculaires de ces différences intercellulaires ne sont pas connues.
Au cours de ce travail, nous avons étudié l’effet de l’hypoxie sur la mort induite par cinq molécules chimiothérapeutiques dans sept types cellulaires cancéreux provenant de différents organes et exprimant une protéine p53 sauvage ou non. En accord avec les données rapportées dans la littérature, nous avons observé que l’hypoxie inhibe la mort cellulaire induite par des agents chimiothérapeutiques dans la majorité des types cellulaires, bien que cela ne soit pas le cas dans tous.
Ensuite, nous avons cherché à identifier les mécanismes cellulaires mis en œuvre par la cellule se trouvant en hypoxie pour provoquer ou non cette chimiorésistance. Dans un premier temps, nous nous sommes intéressés aux protéines jouant un rôle direct dans l’apoptose, et plus particulièrement aux protéines de la famille BCL-2. Nous avons notamment observé que, dans les cellules HepG2 qui sont fortement protégées par l’hypoxie contre la mort cellulaire induite par l’étoposide, l’abondance de nombreuses protéines pro-apoptotiques de la famille BCL-2 est diminuée par l’hypoxie, alors que ce n’est pas le cas dans les cellules A549 qui ne sont pas protégées par l’hypoxie contre l’apoptose. Nous avons de plus montré qu’une diminution simultanée de l’abondance de BIM et de NOXA provoque une diminution de la mort cellulaire induite par l’étoposide, mettant ainsi en évidence un mécanisme possible de chimiorésistance. Dans un second temps, nous avons étudié l’impact de l’hypoxie sur p53 et sur l’activation de la voie de signalisation activée en aval des dommages à l’ADN créés par l’étoposide. Nous avons observé que l’hypoxie diminue l’abondance de p53 ainsi que l’activation d’une partie de cette voie dans les cellules HepG2, alors que ce n’est pas le cas dans les cellules A549. Les causes de la diminution de l’abondance de p53 par l’hypoxie dans les cellules HepG2 ont été étudiées et nos résultats suggèrent une diminution de la traduction de cette protéine en hypoxie. Enfin, des résultats préliminaires ont été obtenus quant à l’implication de miRNA dans la réponse de cellules hypoxiques à la mort cellulaire induite par l’étoposide. Les miRNA sont de petites molécules découvertes récemment qui régulent l’expression de nombreux gènes, dont ceux impliqués dans l’apoptose.
En conclusion, nos résultats montrent à quel point la régulation de la mort cellulaire par l’hypoxie est différente selon le type cellulaire. De plus, nous avons montré que la réponse d’une cellule à l’hypoxie est très complexe et que de multiples voies cellulaires sont modulées par l’hypoxie afin de provoquer la chimiorésistance. Ces résultats mettent donc en évidence l’importance d’une meilleure compréhension des variations intercellulaires des réponses à l’hypoxie afin d’améliorer les traitements anti-cancéreux.(DOCSC03) -- FUNDP, 201
Ex vivo and in vivo evaluation of the potential toxicity of manufactured nanoparticles
During the last fifteen-years, nanotechnologies have been developed, and the presence of nanomaterials (NMs) in consumer products has increased. Due to their physicochemical properties, NMs are interesting in various domains as electronic, optic, chemistry, biology, medicine, etc. This highlights the importance of the multidisciplinary aspect and the complexity of the NM research field. Furthermore, NMs can enter into the organism after oral, dermal, pulmonary exposure or by direct contact with blood. It is thus of important interest to know their potential toxicity on human health. To date, only few studies report the toxicity of NMs and no guidelines are available.
The potential toxicity of five NMs presenting diverse physicochemical properties (silicon carbide (SiC), titanium carbide (TiC), multi-walled carbon nanotubes (MWCNT), carbon black (CB) and silicon dioxide (SiO2)) was evaluated on three main exposure routes: the gastrointestinal and pulmonary tracts, and on blood.
An acute and subacute evaluation of the potential toxicity of SiC, TiC and MWCNT was done as required in classical toxicological screening. To assess the pulmonary toxicity of NMs after inhalation, a nanoaerosol whole-body exposure model was designed, developed and validated. This was an important challenge due to the complexity of the model. In fact, it required the stable and reproducible generation of NM aerosol and the control of NM dispersion characteristics in real time during the experiment. Finally, clinically relevant specific tests were validated for studying the impact of NMs on red blood cells, platelet function and coagulation after evaluation of their suitability and feasibility. Indeed, due to their physicochemical properties, NMs are able to induce interference with many techniques.
This work attempted to respond to a request of the scientific community for the proposal of guidelines for NMs.Au cours des 15 dernières années, les nanotechnologies se sont développées, et la présence des nanomatériaux (NMs) dans les produits de consommation a augmenté. Grâce à leurs propriétés physico-chimiques, les NMs sont intéressants dans de nombreux domaines comme l’électronique, l’optique, la chimie, la biologie, la médecine, etc… avec comme conséquence de cet aspect multidisciplinaire, la complexité de la recherche sur les NMs. De plus, les NMs peuvent entrer dans l’organisme après exposition orale, cutanée, pulmonaire, ou après un contact direct avec le sang. Il apparait donc important de se questionner quand à leur toxicité potentielle pour la santé humaine, d’autant plus qu’actuellement très peu d’études toxicologiques ont été réalisées et qu’aucune guideline n’est disponible.
La toxicité potentielle de cinq NMs présentant des propriétés physico-chimiques différentes (carbure de silicium (SiC), carbure de titane (TiC), nanotubes de carbone multiparois (MWCNT), noir de carbone (CB) et dioxyde de silicium (SiO2)) a été évaluée sur trois voies majeures d’exposition: l’appareil digestif, l’appareil pulmonaire et le contact avec le sang.
Une étude de la toxicité orale aiguë et subaiguë potentielle des SiC, TiC et MWCNT a été réalisée, comme recommandé dans les screening toxicologiques classiques. Afin d’évaluer la toxicité pulmonaire des NMs après inhalation, un modèle d’exposition « corps entier » à un nano-aérosol a été dessiné, développé et validé, ce qui représentait un challenge important compte tenu de la complexité du modèle. En effet, celui-ci requière la génération d’un nano-aérosol stable et reproductible, ainsi que le contrôle en temps réel des caractéristiques de la dispersion au cours de l’expérience. Enfin, des tests spécifiques et relevants ont été validés afin d’étudier l’impact des NMs sur les globules rouges, la fonction plaquettaire et la coagulation sanguine humaine, après l’évaluation de leur pertinence et faisabilité. A cause de leurs propriétés physico-chimiques, les NMs sont capables d’induire des interférences avec certaines techniques.
Ce travail tend à répondre à une requête de la communauté scientifique en proposant des guidelines pour l’étude de la toxicité potentielle des NMs.(DOCMED02) -- FUNDP, 201
NOVEL SYNTHESIS OF TRI- AND TETRASUBSTITUTED EXO-GLYCALS TARGETING THE MYCOBACTERIAL CELL WALL BIOSYNTHESIS
Each year, Mycobacterium tuberculosis is responsible for 8 million human infections and 2 million deaths. Today’s therapies are more and more obsolete with the emergence of new resistant strains thus urging the need for novel therapeutic targets in the fight against tuberculosis. The inhibition of the biosynthesis of the mycobacterial cell wall is now a validated approach to develop novel antitubercular agents.
In this prospect, the three galactofuranose processing enzymes (UGM, GlfT1, GlfT2) have recently emerged as important targets. In particular: the UDP Galacto-pyranose mutase (UGM) and two Galactofuranosyl transferases (GlfTs).
Their common substrate, UDP-Galf, is essential for the growth of the pathogen.
Phosphono-exo-glycals and fluoro-phosphono-exo-glycals are analogs of UDP-Galf, shared by the three aforementioned enzymes. More importantly, those molecules are irreversible inhibitors of UGM. The restrictions inherent to the synthetic methods available today for the preparation of exo-glycals limit both the available diversity of substituent on the double bond and the stereocontrol of the double bond. In particular, exo-glycals bearing two electronwithdrawing groups, despite being highly desirable for the biochemical relevance, are not accessible by the methodologies described in the literature.
In this thesis, we report the development of a new methodology allowing the functionalization of exo-glycals. This methodology allows the preparation of both diastereoisomers from a stereo defined trisubstituted exo-glycal by a new process of cyclic enol ether isomerization never reported to date, to the best of our knowledge. Furthermore, this methodology allowed us to prepare new exo-glycals with two electronwithdrawing substituents in modest to good yields and mixed diastereoselectivities.
Finally, biochemical studies on the UGM were performed, including Kd measurement for non natural substrate and competition assays against a novel E-exo-glycal analog of UDP-Galf.(DOCSC02) -- FUNDP, 201
Deciphering Stereocontrol of Propylene Polymerization with CMe2[Flu–μ–3-SiMe3-Cp]ZrCl2 ansa-Metallocene using Chemoinformatics and Meta-Heuristics
Constraint geometry homogeneous catalysts, such as ansa-metallocenes, are powerful and versatile systems
to control the tacticity of polypropylene (PP). Among such systems, CMe2[Flu–μ–3-R-Cp]ZrCl2
with R=H, Me, t-Bu groups cover the full range of tacticities from iso- to syndio-, through hemiisoselectivity
with very good stereocontrol. The series of increasing substituent size and the loss of Cs symmetry
correlate elegantly with the progressive shift from a full chain-migratory to a chain-stationary mechanism
accounting for the change of PP tacticity. Unfortunately, the introduction of a bulkier SiMe3 substituent
disrupts the trend by producing a less isotactic polymer containing small syndioblocks. Supported by
indirect experimental evidences, a mechanism based on a reversible haptotropic shift of the catalyst
structure, leading to the alternation of iso- and syndioselective conformations has been proposed.
Using classical Molecular Mechanics (including topological analysis of the potential energy hypersurface
and statistical mechanics) and ab initio Quantum Mechanics (including NBO and AIM wavefunction
analysis schemes at both RHF and DFT levels of theory), the molecular properties of the non-activated,
activated, resting, and monomer-complex forms of the four systems with R=H, Me, t-Bu, and SiMe3 are
computed. From these properties, four hypothetical mechanisms are proposed for the CMe2[Flu–μ–3-
SiMe3-Cp]ZrCl2 catalyst: i) a regular two-sites model with altered stereoselectivity, ii) a model with a
degenerated active site enabling both Front-Side and Back-Side attacks, iii) the haptotropic shift model,
and iv) a SiMe3 group sigmatropic shift model.
Using a new formulation of an existing statistical method relating the control mechanism to the PP
microstructure and its generalization in the form of a (possibly time-varying) Hidden Markov Model, together
with Genetic Algorithm and Monte Carlo fitting methods, the observed 13C NMR pentad fractions
of the PP produced by the catalyst are reproduced to evaluate the hypotheses.
The four mechanisms enable reproducing the observed polymer microstructures with good agreement.
The best fits were found for the haptotropic and sigmatropic shift models. The later receives however
better direct support from the calculated molecular properties together with dynamic experimental data
regarding the rates of SiMe3 shift and monomer insertion. This result bears similar features with the
prevalent mechanism of the existing and well-studied Waymouth oscillating catalyst.Les catalyseurs homogènes à géométrie contrainte, tels que les ansa-métallocènes, sont des systèmes efficaces et flexibles pour le contrôle de la tacticité du polypropylène (PP). Parmi ces systèmes, le CMe2[Flu–μ–3-R-Cp]ZrCl2 (R=H, Me, t-Bu) couvre toute la gamme des tacticités possibles depuis la forme isotactique jusqu'à la forme syndiotactique, en passant par la forme hémiisotactique avec un très bon stereocontrole. La séries des tailles croissantes des substituants et la perte de la symétrie Cs corrèle élégamment avec le passage progressif d'un mécanisme de contrôle à migration de chaîne vers un mécanisme de contrôle à chaîne stationnaire, rendant compte du changement de tacticité. Malheureusement, l'introduction d'un substituant plus volumineux du type SiMe3 rompt la tendance en catalysant la production d'un polymère moins isotactique et contenant de courtes séquences syndiotactiques. Supporté par des preuves expérimentales indirectes, un mécanisme a été proposé pour rationaliser l'apparition de ce type de microstructure, basé sur une transition haptotropique de la structure du catalyseur conduisant à une alternance de conformations iso- et syndiosélectives.
Au moyen de techniques de Mécanique Moléculaire classique (incluant une analyse topologique de l'hypersurface de potentiel et des techniques de mécanique statistique) et de Mécanique Quantique (incluant des analyses NBO et AIM de la fonction d'onde aux niveaux RHF et DFT), les propriétés moléculaires des espèces non-activées et activées du catalyseur, des états dormants et des complexes catalyseur-monomère ont été calculées pour les quatre systèmes substitué par R=H, Me, t-Bu, et SiMe3. Suite à l'analyse de ces propriétés, quatre hypothèses de mécanisme ont été formulées pour le catalyseur CMe2[Flu–μ–3-SiMe3-Cp]ZrCl2: i) un modèle à deux sites présentant une stereosélectivité altérée par la présence du substituant, ii) un modèle présentant un site dégénéré autorisant l'approche du monomère par l'avant et par l'arrière, iii) la transition haptotropique déjà proposée, et iv) un modèle basé sur une transition sigmatropique du groupement SiMe3.
Sur base de la reformulation d'un modèle statistique existant permettant de relier le mécanisme de contrôle et la microstructure du PP, ainsi que sa généralisation sous la forme d'un Modèle de Markov à états Caché (potentiellement variable en fonction du temps), dont les paramètres sont optimisés au moyen d'un Algorithme Génétique ou de technique Monte Carlo, les fractions des pentades correspondant aux configurations des groupes de cinq carbones tertiaires adjacents observées au moyen de la RMN 13C ont été reproduites par simulation afin d'évaluer chacune des hypothèses.
La simulation des quatre mécanismes permet de reproduire la microstructure observée expérimentalement dans les polymères de manière satisfaisante. Les meilleures correspondances ont été trouvées pour les modèles basés sur les transitions haptotropiques ou sigmatropiques. La dernière hypothèse est particulièrement étayée par le calcul des propriétés moléculaires et par les valeurs expérimentales des vitesses de transition du SiMe3 et de polymerization. L'hypothèse de la transition sigmatropique présente en outre de nombreuses similarité avec le mécanisme généralement accepté du catalyseur oscillant de Waymouth.(DOCSC02) -- FUNDP, 201
ToF-SIMS molecular depth profiling of polymers and organic materials using low energy atomic primary ions for sputtering
In this work we demonstrate that erosion with low energy primary
ions (150 eV to 1 keV) in ToF-SIMS allows to depth-profile polymers
but also various organic materials with a real molecular information
[1–4, 8]. The depth-profiles obtained with low energy cesium allow us
to monitor specific negative molecular fragments. We demonstrate
also that molecular information can be observed from the positive
polarity mass spectra when cesium is used for erosion by following
the +
clusters (where M is a specific molecular fragment) in
the positive mass spectra. In our experiments obtained with a dual
beam ToF-SIMS, we demonstrate the damaging effect of the analysis
primary ions (for most of this work, gallium with 15 keV of kinetic
energy).
Thanks to sputtering yield measurements we differentiate between
Type I and Type II polymers. The incorporation of cesium in the
organic material increases the stopping power, which is beneficial
to the molecular sputtering yield of the organic material. A 3 to 2
increase of the erosion rate is respectively achieved from 250 eV to
1000 eV using cesium compared to xenon depth-profiling.
The sensitivity of the organic material to ion beam damage and
specially to cross linking allowed us to explain our preferential
use of different primary ions and bombardment energy for erosion.
We demonstrated that xenon and oxygen used with low energy
are not well suited for depth-profiling of polymers. Chemical
damage occur leading to cross-linking or carbonization of the organic
material. However oxygen can be partially usable on degrading
polymers/type II like PMMA. The higher sputtering yield due to
radical depolymerization compared to type I polymers allows us to
limit the ion beam damage.
A major result of the present work is the demonstration that cesium
low energy (less than 300 eV) is successful on cross-linking polymers
(PS, PC, PP,...), which are challenging materials to depth-profile.
Even with a simple analysis primary ion beam like gallium, the useful
ion yields are high enough to follow the specific fragments in depth,
for high erosion beam fluences. On type I polymers and cross-linking
biomolecules, + primary ions can be used with the lowest energy possible that keeps a sufficient sputtering yield. On simple small
biomolecules, depth-profiling with etching energy significantly higher
than for cross linking materials is possible (500 eV to 1 keV
on amino-acids compared to less than 250 eV on polystyrene or
polycarbonate). The whole protonated or deprotonated molecule
can be monitored during a depth-profile. For instance, the aromatic
amino-acids are specially difficult to profile and suffer from higher
damage under ion bombardment. We assume that cross-linking
reactions also occur, which lower the useful yields in ToF-SIMS. But
the coupling of cesium reactive primary ion and a low bombardment
energy has a protecting effect on the specific molecular structure of
Type I and aromatic biomolecules.
The effects of low energy cesium, which leads to a successful
depth-profile are described in details in the thesis:
• Cesium gives higher molecular sputtering yield on polymers
compared to ”non reactive” xenon primary ion.
• The lower deposited energy induces lower damage and a smaller
implantation depth.
• The cesium free radical scavenging eect allows to heal or
mostly to prevent the organic fragments to cross-link. XPS
experiments on polymers confirmed the formation of a cesium
carbide, which is assumed to come from radical scavenging
effect.
• A chemical and stabilizing eect of cesium on the aromatic
structures, which are really sensitive to cross-linking, is assumed
under cesium ion bombardment.
• The cesium negative ionization enhancement, is a strength of
cesium implantation during the erosion. For instance, cesium
reacts with free radicals to form a salt or an anionic site. Then
the energetic analysis beam releases the negative fragments.
This assumption is summarized by the simple equation;

Where the − is a molecular anion that can be detected during
the analysis.
OES analysis performed simultaneously to ToF-SIMS depth-profiling
measurements confirms the neutral cesium presence thanks to
electronic transitions, which correspond to neutral atomic cesium
only in polymers depth-profiles (from the 61/2 and 63/2 to 61/2
energy level).
Finally, in this work we discuss the formation mechanism
and ionization of specific aromatic amino-acids like tyrosine or
phenylalanine. A high depth-resolution profile of three delta-layers
of phenylalanine embedded in tyrosine is shown for the first time,
using cesium low energy for erosion coupled with +
3 for analysis.Dans ce travail, nous d´emontrons que l’´erosion `a l’aide d’ions
primaires de basse ´energie (de 150 eV `a 1 keV) en ToF-SIMS, permet
de profiler des polym`eres mais ´egalement des mat´eriaux organiques
avec une v´eritable reconnaissance mol´eculaire [1–4, 8]. Les profils
obtenus `a l’aide de c´esium `a basse ´energie nous permettent de suivre
des fragments mol´eculaires n´egatifs caracteristiques du mat´eriau
´etudi´e. Nous d´emontrons ´egalement que l’information mol´eculaire
peut ^etre observ´ee dans le spectre de masse de polarit´e positive
lorsque du c´esium est utilis´e lors de l’´erosion. En effet, les clusters
+
(o`u M est un fragment significatif du mat´eriau ´etudi´e) se
retrouvent dans le spectre positif. Les exp´eriences obtenues en
ToF-SIMS avec deux faisceaux diff´erents pour l’analyse et l’´erosion
d´emontrent ´egalement l’effet et les dommages caus´es par les ions
primaires d’analyse (du gallium `a 15 keV).
Gr^ace `a des mesures de rendements d’´erosion nous avons diff´erenci´e
les polym`eres de type I des polym`eres de type II. L’incorporation
de c´esium dans le mat´eriau augmente le pouvoir d’arr^et, ce qui est
b´en´efique pour les rendements d’´erosion des mat´eriaux organiques.
Une augmentation des taux d’´erosion d’un facteur 3 `a 2 est obtenu
respectivement pour des ´energies de bombardement de 250 eV `a 1000
eV lorsque le c´esium est utilis´e, si on les compare au taux d’´erosion
obtenus lors de l’´erosion au x´enon.
La sensibilit´e des mat´eriaux organiques aux dommages caus´es par
les faisceaux d’ions, et tout particuli`erement pour les mat´eriaux
qui r´eticulent, nous permet d’expliquer nos pr´ef´erences en terme
de nature d’ions primaires et d’´energie de bombardement `a adopter
lors de l’´erosion. Nous avons d´emontr´e que les faisceaux de x´enon
et d’oxyg`ene ne sont pas id´eaux pour le profilage de polym`eres.
Les dommages chimiques et les brisures de liaisons induisent des
ph´enom`enes de r´eticulation ou simplement la carbonisation du
mat´eriau organique `a analyser. Cependant, l’oxyg`ene s’est av´er´e
utilisable sur un polym`ere de type II : le PMMA. Des rendements
d’´erosion plus ´elev´es `a cause des ph´enom`enes de d´epolym´erisationradicalaire (moindre sur les type I), nous permettent de limiter les
dommages `a l’´erosion.
Un r´esultat pour le moins essentiel de ce travail, est le succ`es de
profils au c´esium `a basse ´energie (moins de 300 V) sur des mat´eriaux
qui r´eticulent (Polystyr`ene, Polycarbonate, Polypropyl`ene,...). Ces
mat´eriaux sont particuli`erement difficile `a ´etudier en SIMS lors
de l’´erosion. M^eme avec un faisceau d’analyse aussi simple
que le gallium, les rendements utiles des ions mol´eculaires
sont suffisamment importants pour ^etre suivis en profondeur en
ToF-SIMS, avec des fluences d’ions ´elev´es `a l’´erosion. Sur les
polym`eres de type I qui r´eticulent, les ions primaires de + peuvent
^etre utilis´es avec l’´energie de bombardement la plus faible, mais
ceux-ci permetent malgr´e tout de garder un rendement d’´erosion
suffisant. Sur de petites biomol´ecules simples, le profilage avec
des ´energies d’´erosion sup´erieures peut ^etre utilis´e avec succ`es (500
eV `a 1 keV contre moins de 250 eV pour le PS ou le PC).
La mol´ecule enti`ere, proton´ee ou d´eproton´ee, peut rester visible
lors d’un profil en profondeur. Par exemple, les acides-amin´es
aromatiques sont particuli`erement difficiles `a profiler et souffrent
lors du bombardement d’ions. Nous faisons l’hypoth`ese que les
ph´enom`enes de r´eticulations sont ´egalement pr´esents dans ces
mat´eriaux organiques lors du bombardement, ce qui diminue les
rendements utiles en ToF-SIMS. Cependant, le couplage d’une faible
´energie de bombardement avec la r´eactivit´e des ions primaires de
c´esium `a un effet protecteur sur la structure mol´eculaire des types I
et des biomol´ecules aromatiques.
Les effets multiples du c´esium `a basse ´energie qui permettent la
r´eussite de profils mol´eculaires sont d´ecrits en d´etail dans la th`ese:
• Le cesium entra^ne des rendements d'erosion plus eleves sur
les polym`eres compar´e avec des ions ”non-r´eactifs” tels que le
x´enon.
• La faible energie deposee induit de plus faibles dommages et
une profondeur d’implantation plus faible.• L'eet d'inhibition des radicaux libres permet de sauvegarder
ou de pr´evenir la r´eticulation des fragments organiques. Les
exp´eriences de spectroscopie XPS ont confirm´e la pr´esence d’un
carbure de c´esium qui peut ^etre la cons´equence d’une inhibition
des radicaux libres.
• L'amelioration des rendements d'ionisation negative est le plus
bel avantage de l’implantation de c´esium lors de l’´erosion. Par
exemple, le c´esium peut r´eagir avec les radicaux libres pour
former un sel ou un site anionique. Ensuite le faisceau d’analyse
se charge d’´ejecter les fragments n´egatifs de ces sites. Cette
hypoth`ese peut se traduire par l’´equation simple suivante;

o`u le − se trouve ^etre un anion mol´eculaire sp´ecifique du
mat´eriau organique qui peut d`es lors ^etre d´etect´e `a l’analyse.
Des analyses OES r´ealis´ees simultan´ement avec les profils ToF-SIMS
ont confirm´e la pr´esence de c´esium neutre lors de l’´erosion de
polym`eres au c´esium, et ce gr^ace aux transitions ´electroniques qui
leur sont propres (des niveaux fins d’´energie 61/2 et 63/2 au niveau
d’´energie 61/2 ).
Enfin, dans ce travail, nous discutons ´egalement des m´ecanismes
de formation et d’ionisation des fragments caract´eristiques
d’acides-amin´es tels que la tyrosine ou la ph´enylalanine. Un
profil de haute r´esolution en profondeur de trois couches-deltas de
ph´enylalanine dans de la tyrosine est montr´e pour la premi`ere fois;
il a ´et´e obtenu en utilisant du c´esium `a basse ´energie pour l’´erosion
et un faisceau de clusters +
