Optimising organic nitrogen fertilisation in horticultural growing media
This issue brings together publications relating to the French agricultural and rural development programmes (PNDAR). These projects are funded by the Compte d'affectation développement agricole et rural (CASDAR) 2017.International audienceIn order to be able to predict the nitrogen mineralisation from organic fertilisers in soilless growing media, it is necessary to identify the factors influencing mineralisation and to model their effects. To date, there is no model for the mineralisation of organic nitrogen applied to soilless growing media. The aim of the work carried out in the CASDAR OptiFaz project was to propose a predictive tool for reasoning organic fertilisation in soilless conditions, taking into account temperature and moisture, the physical, chemical and biological characteristics of the growing medium and organic fertilisers, and finally to assess the biological activity of growing medium-organic fertiliser mixtures. Based on incubations under controlled conditions on 4 growing media and 2 major commercial organic fertilisers, it was possible to model the mineralisation kinetics of organic nitrogen. In the future, the specific behaviour of the growing media suggests that the range of fertiliser-growing medium combinations studied should be extended to make the models more robust. Finally, the role of the plant and its effects on the mineralisation of organic nitrogen will need to be characterised and modelled
Expériences du paysage et pratiques numériques: Introduction au numéro thématique
International audienceCe numéro 30 de la revue Projets de paysage explore les liens entre pratiques numériques et expériences paysagères. La transition numérique semble inéluctable et le domaine du paysage et de ses projets n’y échappe pas. Elle se traduit par la mobilisation grandissante d’outils variés qui participent également à reconfigurer les manières d’arpenter les paysages, de les comprendre, les représenter, les projeter, les raconter ou tout simplement de les partager. Ces techniques ne sont donc pas neutres, elles modifient les manières dont les chercheur·e·s et les praticien·ne·s dialoguent avec descommanditaires, des élu·e·s, des collègues et des membres de la société civile. En permettant d’échanger des données et des connaissances nouvelles avec des modalités inédites, elles engendrent souvent d’autres façons de penser nos rapports à l’espace. Elles peuvent participer « à faire évoluer des pratiques professionnelles, voire les dispositions cognitives des acteurs, dans le sens d’une plus grande rationalisation des méthodes et des techniques de travail ou d’organisation » (Tapie, 2000, p. 81). La pertinence et l’impact de ces technologies numériques ont déjà été interrogés, que ce soit par exemple pour questionner la promesse d’un partage plus vertueux desconnaissances sur les territoires entre les citoyen.ne·s et les États (Gautreau et Noucher,2016), pour saisir la manière dont elles remettent en cause certaines phases des projetsarchitecturaux (Hochscheid, 2021), ou pour comprendre les implications de leur essorsur la qualité urbaine (Bailly et Marchand, 2021). Combining metabolic and landscape approaches for agroecological transitions in cattle farming consistent with the challenges of territorial transition
International audienceThe societal and environmental changes that have been underway for several years have recently become even more pronounced, requiring major transitions. Agriculture is challenged by this context. The demand for more sustainable agricultural systems, which reconcile natural resource management, food production and ecosystem services in the long term and under climate uncertainty is increasing. In addition, the agroecological transition of farming systems may require mobilizing several organizational or technical levers, the functional synergy of which is not obvious, and the combined implications of which at farm and territorial levels are still poorly understood. In this context, we sought to design an innovative framework for the collective co-construction, sharing and appropriation of knowledge - with farmers, planners and territorial stakeholders. The aim is to develop a systemic and multi-level approach to the agroecological transition of cattle farming systems in Brittany (western France), and their territorial integration. Our approach is based on the combination of two complementary viewpoints on agroecology: (1) a metabolic viewpoint of farming systems based on the role of agroecological systems on nutrient, energy and matter flows; (2) a landscape viewpoint based on ecosystem services associated with the mosaic of land uses emerging from the aggregation of agroecological systems at the landscape scale
Assessing dependence between soil ecosystem services as a function of weather and soil: Application of vine copula modeling
International audienceSoils are natural ecosystems that provide ecosystem services, whose provision depends on multiple soil properties, climate conditions and human management. Dependence among soil ecosystem services (SESs) must therefore be considered to reliably assess risks of improving SES, as a function of weather conditions or soil properties. The present study described dependence among regulating and provisioning SESs predicted by a biophysical soil and crop model, based on a dataset of soils in France. We applied vine copula modeling as a statistical method that can model joint distribution functions of three SESs and enabled us to estimate probabilities of exceeding a level of one SES as a function of another SES. Trade-offs may need to be made between them to manage soil and water resources and achieve a given yield. By highlighting the degree of dependence among multiple SESs, copula models thus provide information that may improve understanding or management of ESs

International audienceCellular heterogeneity in biological tissues reflects progression of disease state and is therefore useful for improved diagnostic and prognosis. Cellular composition of tissues is however difficult to assess from bulk molecular profiles, with all cells present in the tissue contributing to the recorded signals. Cell deconvolution is a common approach to unravel the heterogeneous molecular profiles observed in bulk tissues, by inferring the underlying relative abundance of individual cell types using one or more omics data, such as RNA-seq gene expressions or DNA methylation rates.So far, cellular deconvolution assumes that bulk omic profiles result from weighted sums of so-called signature cell-specific omic profiles, weights being the unknown proportions of those cell types. Consistently, most statistical methods used for cellular deconvolution are based on extensions of the Ordinary Least Squares (OLS) optimization algorithm, under nonnegativity and sum-to-one constraints on those unknown mixing coefficients. Using OLS implicitly assumes independence, homoscedasticity and normality of the residual errors, conditions under which OLS optimization guarantees optimal estimation. In cellular deconvolution applied to bulk molecular profile, all three assumptions are highly questionable. Indeed, strong violations of those assumptions may be due to the instrinsic nature of omics data, RNA-seq data being overdispersed read counts and DNA methylation rates being percentages for example, or to the dependence structure induced by the gene regulatory network, some key genes being more influent on deconvolution accuracy than others.The goal of this work is to provide a well defined statistical framework that respects the inherent characteristics of biological data for deconvolution, using multi-omic data.Multi-omic data integration for cellular deconvolution aims at leveraging complementary viewpoints on cellular heterogeneity. The general statistical framework we propose is especially designed for integration of two frequently used omic data types for cell deconvolution mentioned previously, RNA-seq gene expression data, for which a constrained negative binomial regression model is assumed, and DNA methylation rates, using a constrained beta regression model.Many simultaneous optimization strategies are considered, either based on constrained and weighted maximum likelihood, weights being introduced to strengthen the influence of some genes based on their specific combination of signature expressions and DNA-methyation rates, or on gene selection.An extensive comparative study of cell deconvolution performance with leading single or multi-omic methods is conducted on benchmark data and using nine cell types commonly found in PDAC (pancreatic cancer). Results confirm both the gain in a multi-omic integration approach and in the use of ad-hoc probability distributions for each -omic data type. Additional improvements based on dependence models between approximation errors by the two -omic data types for each gene are finally discussed.L'hétérogénéité de la composition en types cellulaires d'échantillons biologiques est un marqueur important de la progression d'une maladie, utile pour son diagnostic. Cette composition cellulaire est cependant difficile à évaluer à partir de profils moléculaires d'un échantillon composite, la contribution de chaque type cellulaire aux signaux observés étant inconnue. La déconvolution cellulaire vise à estimer les proportions des différents types cellulaires à partir de ces profils moléculaires, plusieurs types de données omiques pouvant être utilisés dans cet objectif, tels que l'expression des gènes ou leur taux de méthylation de l'ADN.La déconvolution cellulaire s'appuie sur l'hypothèse que le profil moléculaire de l'échantillon composite peut être approché par une somme pondérée de profils moléculaires spécifiques des mêmes gênes pour chaque type cellulaire considéré, les poids étant les proportions inconnues de ces types cellulaires. La plupart des méthodes statistiques utilisées pour la déconvolution cellulaire sont basées sur des extensions de l'algorithme des moindres carrés ordinaires, sous les contraintes de positivité et de somme à un sur les coefficients du mélange. L'utilisation de cet algorithme suppose implicitement l'indépendance, l'homoscédasticité et la normalité des erreurs résiduelles, conditions sous lesquelles il offre des garanties d'optimalité. Dans le cas présent, chacune de ces trois hypothèses est discutable. D'une part, la nature intrinsèque des données omiques requiert des modèles mieux adaptés à leur sur-dispersion : l'expression des gènes par séquençage de l'ARN est par exemple une donnée de comptage et le taux de méthylation de l'ADN un pourcentage. D'autre part, la structure de dépendance induite par le réseau de régulation des gènes est très forte. Le but de ce travail est de proposer un cadre statistique respectant les caractéristiques inhérentes des données biologiques, et permettant d'intégrer plusieurs types de données omiques.L'intégration des données multi-omiques pour la déconvolution cellulaire vise à tirer parti de points de vue complémentaires sur l'hétérogénéité cellulaire. Le cadre statistique général que nous proposons est spécialement conçu pour l'intégration de deux types de données omiques fréquemment utilisés pour la déconvolution cellulaire et cités précédemment, l'expression des gènes par séquençage de l'ARN, pour lesquels un modèle contraint de régression binomiale négative est considéré, et le taux de méthylation de l'ADN, utilisant un modèle contraint de régression pour distribution beta. Plusieurs stratégies d'optimisation simultanée sont considérées, basées sur la maximisation sous contrainte de la vraisemblance pondérée, les poids associés aux gènes étant introduits pour renforcer l'influence de certaines combinaisons spécifiques d'expressions et de taux de méthylation de l'ADN, ou sur une sélection de gènes. Une étude comparative de méthodes de déconvolution cellulaire, utilisant conjointement plusieurs types de données omiques ou non, est menée sur des données dites benchmark, utilisant neuf types cellulaires communs dans les études sur le cancer du pancréas (PDAC). Les résultats confirment à la fois le gain de l'utilisation d'une approche multi-omiques et de distributions de probabilités ad hoc pour chaque type de données omiques. Finalement, des perspectives d'améliorations fondées sur des modèles de dépendance entre les erreurs d'approximation par les deux types de données omiques pour chaque gène sont présentées
Identification of critical essential habitat for demersal fish in the Gulf of Guinea
International audienceHabitats of three marine fish species of major interest ( Epinephelus aeneus , Pseudotolithus senegalensis , and Pagellus bellottii ) at both juvenile and adult life stages were identified and mapped in the western part of the Gulf of Guinea. Habitat suitability models (HSMs) were designed to quantify species- and stage-specific fish densities from scientific survey data collected for the last 40 years according to two environmental descriptors (bathymetry, distance to river mouth) and accounting for temporal contrasts. Delta general linear models were selected to fit with the 0-inflated distribution of the fish density data. Despite their high residual deviance, both the prediction accuracy and robustness of these HSMs were satisfactory. HSMs showed a strong influence of bathymetry on stage-specific fish distribution and a lower and non systematic influence of proximity to river mouths. The spatial distribution of juveniles of E. aeneus and P. senegalensis evidenced their concentration in shallow coastal nurseries. The adults of P. senegalensis were also located in nearshore habitats under estuarine influence, whereas adults of E. aeneus were spread towards deeper waters. P. bellottii did not rely on coastal fringes at juvenile or adult stages. Finally, model outputs showed a decrease in abundance in recent decades for all species at both life stages. These HSMs and maps reveal the importance of the coastal fringe as a critical essential habitat for two of the three studied species and the usefulness of space-based management measures to maintain populations and ensure sustainable fishing exploitation
Intransigeants ou réticents ? La polarisation des étudiants agronomes face à la transitionécologique
International audienceAu même titre que l’ensemble des sphères et institutions sociales, l’enseignement agronomique est l’objet de tensions quant à sa prise en charge des enjeux environnementaux. L’objet de cet article est de montrer comment les étudiants des écoles publiques d’ingénieurs agronomes prennent part à ces tensions et envisagent les enjeux de transition écologique de leur formation et depuis leur formation. L’enquête que nous avons menée auprès de ces étudiants (n = 1 157) visait à identifier leurs visions de la transition et les préoccupations et connaissances associées à celle-ci. Au-delà de l’apparente unanimité des répondants quant à l’inquiétude relative pour leur avenir et au souhait d’un renforcement d’une dynamique de transition écologique, trois profils d’étudiants agronomes se distinguent : les uns envisagent la transition comme une rupture devant impérativement être engagée avec l’ordre existant (type 1), d’autres la ressentent au contraire comme une injonction extérieure (type 3) tandis qu’un groupe intermédiaire se montre à la fois confiant dans les capacités de réforme et sensible aux limites du système (type 2). Survival, Growth, and Food Resources of Juvenile Sea Cucumbers Holothuria forskali (Echinodermata, Holothuroidea) in Co-Culture with Shellfish in Brittany (France)
International audienceWe conducted experiments with various growing conditions, both at sea and indoors, to explore the growth potential of Holothuria ( Panningothuria ) forskali Delle Chiaje, 1823 juveniles. Sea trials involved co-culture with European abalones (EA) or placement underneath European flat oysters (EO) or Pacific oysters (PO), using juveniles of 6–8 g initial weight. In sea-based conditions around summer (Apr–Sep), sea cucumbers grew best in EO at 0.94% d −1 , followed by EA (0.88% d −1 ), both being in deep water (8–12 m), while sea cucumbers in the foreshore of a mega-tidal environment (PO) had the lowest growth (0.24% d −1 ). The indoor trial (IM) was performed with smaller individuals (≈0.3 g) and yielded a remarkable growth of 2.76% d −1 during summer (May–Sep). All experiments resulted in high survival rates, exceeding 80%. Additionally, we analysed fatty acid, amino acid, and stable isotope compositions of sea cucumbers’ body walls, along with the pigment composition of their stomach contents. These analyses provided evidence that juveniles had distinct diets in each rearing condition, all differing from the diet of adults found in the wild. Our results also demonstrate that sea cucumbers do not compete for food resources in the shellfish production, which is crucial for their integration into multi-trophic aquaculture systems. However, whether sea cucumbers may have benefitted from the organic matter from shellfish faeces and pseudofaeces and/or grew on the biofilm growing on the cage walls remains to be elucidated
