Assessing the impact of incorporating soil moisture and roughness as co-variables to improve soil organic carbon content prediction from hyperspectral data
International audiencePredicting soil organic carbon (SOC) content is of critical importance for both environmental policies and monitoring issues [Criscuoli et al., 2024]. Traditional field soil sampling methods are tedious and cost-prohibitive, making remote sensing an attractive alternative for simplifying estimates, particularly at large scales. The EnMAP satellite offers great potential, as it captures a broad spectral range and high spectral resolution, both essential for accurately assessing SOC content [Chabrillat et al., 2023].However, remote sensing acquisitions face many challenges, and optimal soil surface conditions are rarely achieved. Soils are often not fully bare; they may be moist and/or rough, which significantly impacts reflectance and, consequently, the ability to predict SOC content. Only few studies accounted for soil roughness [Denis et al., 2014; Piekarczyk et al., 2016] and this in isolation, from soil moisture, which was primarily accounted for under controlled laboratory conditions [see review by Knadel et al., 2023].This study aims to evaluate the benefit of incorporating co-variables related to soil moisture and surface roughness into SOC prediction models based on field spectroscopy and other in situ simultaneous measurements. A joint objective is to assess whether using EnMAP simulations of these spectra can improve model performance compared to other selections of specific wavelengths
Inférence de l'hétérogénéité cellulaire à l'aide de modèles de mélange pour les taux taux de méthylation de l'ADN
International audienceCellular heterogeneity in biological tissues reflects progression of disease state and is therefore useful for improved diagnostic and prognosis. Cellular composition of tissues is however difficult to assess from bulk molecular profiles, with all cells present in the tissue contributing to the recorded signals. Cell deconvolution is a common approach to unravel the heterogeneous molecular profiles observed in bulk tissues, by inferring the underlying relative abundance of individual cell types. Two omics data types are frequently used for cell deconvolution: RNA-seq gene expressions and DNA methylation rates. Cellular deconvolution models assume that bulk omic profiles result from weighted sums of so-called signature cell-specific omic profiles, weights being the unknown proportions of those cell types. Consistently, most statistical methods used for cellular deconvolution are based on extensions of the Ordinary Least Squares (OLS) optimization algorithm, under nonnegativity and sum-to-one constraints on those unknown mixing coefficients.Using OLS implicitly assumes independence, homoscedasticity and normality of the residual errors, conditions under which OLS optimization guarantees optimal estimation. In cellular deconvolution applied to bulk molecular profile, all three assumptions are highly questionable. Indeed, strong violations of those assumptions may be due to the instrinsic nature of omics data, DNA methylation rates being over-dispersed percentages, or to the dependence structure induced by the gene regulatory network, some key genes being more influent on deconvolution accuracy than others. The goal of this work is to provide a well defined statistical framework that respects the inherent characteristics of biological data for deconvolution, using DNA methylation rates. Whole-genome cell-type specific distributions of DNA methylation rates actually shows a latent group structure, that can explain poor estimation accuracy when fitting deconvolution models on the whole genome. Therefore, we propose a mixture of constrained beta regression models estimated using an EM algorithm. When applied to a \textit{in vitro} benchmark dataset generated from isolated cell populations of Pancreatic cancer (see \cite{Amblard2024.11.08.622633}), results confirms the marked sensitivity of cell deconvolution to the choice of a latent component in the mixture. Interestingly, deconvoluting using the geneset within the best latent component generally leads to a strong improvement with respect to the whole-genome deconvolution. The presentation will compare different gene selection strategies based on the choice of a latent component for cell deconvolution.L'hétérogénéité de la composition en types cellulaires d'échantillons biologiques est un marqueur important de la progression d'une maladie, utile pour son diagnostic. Cette composition cellulaire est cependant difficile à évaluer à partir de profils moléculaires d'un échantillon composite, la contribution de chaque type cellulaire aux signaux observés étant inconnue. La déconvolution cellulaire vise à estimer les proportions des différents types cellulaires à partir de ces profils moléculaires. Deux types de données omiques sont fréquemment employés dans cet objectif: l'expression des gènes et le taux de méthylation de l'ADN.La déconvolution cellulaire s'appuie sur l'hypothèse que le profil moléculaire de l'échantillon composite peut être approché par une somme pondérée de profils moléculaires spécifiques des mêmes gènes pour chaque type cellulaire considéré, les poids étant les proportions inconnues de ces types cellulaires. La plupart des méthodes statistiques utilisées pour la déconvolution cellulaire sont basées sur des extensions de l'algorithme des moindres carrés ordinaires, sous les contraintes de positivité et de somme à un sur les coefficients du mélange. L'utilisation de cet algorithme suppose implicitement l'indépendance, l'homoscédasticité et la normalité des erreurs résiduelles, conditions sous lesquelles il offre des garanties d'optimalité. Dans le cas présent, chacune de ces trois hypothèses est discutable. D'une part, la nature intrinsèque des données omiques requiert des modèles mieux adaptés à leur sur-dispersion. D'autre part, la structure de dépendance induite par le réseau de régulation des gènes est très forte.Le but de ce travail est de proposer un cadre statistique respectant les caractéristiques inhérentes des données de méthylation de l'ADN. L'analyse exploratoire des distributions des taux de méthylation pour chaque type cellulaire à l'échelle du génome révèle en effet l'existence d'une structure latente en groupes des gènes, chaque composante de cette structure pouvant être associée à un modèle spécifique de déconvolution cellulaire. Nous proposons un mélange de modèles de régression Bêta estimé par maximisation sous contraintes de la vraisemblance grâce à l'utilisation d'un algorithme EM. L'application à des données \textit{benchmark} \textit{in vitro}, générées à partir de populations cellulaires isolées présentes dans le cancer du pancréas \cite{Amblard2024.11.08.622633}, révèle que les modèles de déconvolution cellulaire spécifiques à chaque composante du mélange sont en général très différents. De plus, la sélection des gènes constitutifs de la meilleure composante conduit en général à des améliorations importantes de l'estimation des proportions des types cellulaires. La présentation abordera la question de la sélection des gènes par le choix judicieux d'une composante du mélange pour la déconvolution cellulaire
Differential variation in the mean isotopic signatures of spider hunting strategies influenced by landscape features
International audienceSpiders may play a crucial role as versatile predators within agroecosystems. Their diverse behavioral patterns, organized into different guilds, can significantly impact multitrophic interactions. Natural vegetation cover surrounding orchards can influence this predatory behavior, which in turn can impact the feeding patterns of different spider predatory guilds. This study aims to examine the differences among spider guilds actively foraging on apple orchards with different levels of surrounding natural vegetation density (SNVD). To achieve this, natural carbon and nitrogen isotope enrichment was used to assess the variations in isotopic signatures among spider guilds across a gradient of surrounding natural vegetation cover, categorized into three levels (low, medium, and high density), as an indicator of landscape complexity. The mean carbon and nitrogen isotopic signatures exhibited greater variability in diurnal aerial ambushers and orb-weaving spiders, particularly in landscapes with high complexity. Interestingly, similar variability was observed in samples from orchards surrounded primarily by agricultural land (with low SNVD). No significant differences in spider abundance were found across guilds or SNVD categories in https://doi.org/10.29393/CHJAAS41-12DFJE60012 Maldonado-Santos et al. Isotope variance in spiders hunting strategies apple orchards, suggesting that the spiders guilds identified in these orchards are not influenced by landscape categories. Rénovation de la gestion du saumon en Bretagne : le projet RENOSAUM
International audiencePour réviser la gestion des populations de saumon en Bretagne, et plus particulièrement la régulation de leur exploitation par pêche à la ligne en rivière, l’OFB, INRAE et l’Université de Pau et Pays de l’Adour, en collaboration avec Bretagne Grands Migrateurs, ont œuvré conjointement dans le cadre d’un vaste exercice d’aide à la décision (projet RENOSAUM, 2017-2022). Ce travail est sans précédent par la quantité de données valorisées, la prise en compte des recommandations internationales et le dialogue continu entre scientifiques et acteurs de la gestion qui ont gouverné son déroulement. Il permet de disposer aujourd’hui, pour les 18 principales rivières à saumon bretonnes et sur plus de trois décennies (1987-2020), de connaissances inédites concernant l’abondance des juvéniles et des adultes, les mécanismes de renouvellement des générations au sein des populations étudiées, ainsi que leur régime d’exploitation par la pêche à la ligne. Elles ont servi de socle pour l’établissement de nouvelles limites de conservation pour chacune des populations étudiées, puis pour une analyse comparative d’un très large ensemble de scénarios de régulation de l’exploitation. Ce travail a conduit in fine à la mise en place de mesures de régulation renouvelées de l’exploitation par pêche à la ligne applicables à compter de 2023

International audienceAcquiring skills in social responsibility should enable organizations to transform themselves so that their activities preserve the environment and respect social needs. GreenComp offers a useful set of the main skills in sustainability and social responsibility. To explain them, I will use it in association with other sources such as the guide Compétences en développement durable et responsabilité sociétale (Skills in sustainability and social responsibility) produced for French universities. The values of nature are diverse and need to be taken into account when building a CSR strategy. Five categories of skills must be reinforced: a systemic approach, responsibility and ethics, collective and foresight skills and support for change.L'acquisition des compétences en responsabilité sociétale doit permettre aux organisations de se transformer en interne pour que leurs activités préservent l'environnement et respectent les besoins sociaux. Le GreenComp offre un référentiel européen utile des grands domaines de compétences en responsabilité sociétale. Pour les décrypter, je le mobiliserai avec d'autres sources comme le guide Compétences en développement durable et responsabilité sociétale au niveau de l'enseignement supérieur et de la recherche en France. La pluralité des valeurs sur la nature doit être prise en compte pour déployer une stratégie RSE. Ainsi, cinq méta-compétences sont à renforcer : l'approche systémique, la responsabilité et l'éthique le collectif, la vision prospective et l'accompagnement du changement
Litter C:N Ratio and Soil Water Retention Drive Early CO₂ and N₂O Emissions from Recycled Litter on Urban Lawns
International audienceUrban green spaces (UGSs) play a vital role in enhancing urban sustainability by providing ecosystem services. Lawns, which can cover up to 50–70% of UGSs worldwide, differ in their vegetation cover and generate substantial litter from a wide variety of trees, shrubs, and herbaceous plants. Much of this litter is exported, although recycling it into soil could improve soil health while reducing indirect greenhouse gas emissions associated with litter blowing, transport, and composting [1, 2]. However, litter decomposition may also lead to direct emission of nitrous oxide (N₂O)—a powerful greenhouse gas[3].Litter biochemistry influence on N₂O fluxes during litter decomposition was studied on two lawn soils from a low- and a high-intensity management. The high-intensity management soil had higher organic C and N contents and greater water retention capacity. Five litter types with contrasted biochemistry (e.g., C:N ratios and lignin content) were selected from twenty-eight representative UGS species, which included trees, shrubs, and herbaceous plants. These litters were applied at the soil surface and incubated in the lab for 14 days (15°C, soil water content near field capacity). Carbon dioxide (CO₂) and N₂O emissions, along with mineral nitrogen dynamics, were measured throughout the incubation. Cumulative CO₂ and N₂O emissions depend on litter C:N ratio and soil water retention capacity. Green litter with low C:N ratio (i.e., Lolium) induced higher emissions, while senescent litters with high C:N ratios (e.g., Fraxinus, Meadow grasses) induced microbial nitrogen immobilization thus limiting emissions. The high-intensity management soil showed the highest cumulative N₂O emissions across all litter types (1.5 kg N ha-1 on average) due to higher soil water retention capacity. N₂O emission factors (1.2–3.7%) exceeded the Intergovernmental Panel on Climate Change default for crop residues (0.6%). A power regression with C:N ratios from the twenty-eight collected litter types suggested average N₂O emission factors of 3.5% for green and 1.5% for senescent litters. These findings suggest for the first time that recycling litter on an intensively managed lawn soil can result in significant N₂O emissions, due to organically rich conditions promoting notably high water retention capacity. However, litter recycling on a soil with lower water retention capacity, typically the low-intensity management soil, may represent a sustainable practice with low N₂O emission potential, while also providing substantial benefits for soil fertility, C storage, water cycling, and biodiversity

Evaluation of linear modeling assumptions in a simulation context for deconvolution of multi-omic data
International audience{\bf Background.} Cell deconvolution is a common approach to unravel the heterogeneous molecular profiles observed in bulk tissues, by inferring the underlying relative abundance of individual cell types using one or more omics data, such as RNA-seq gene expressions or DNA methylation rates. For both omics, Cellular deconvolution assumes that bulk samples result from the weighted sum of so-called signature cell-specific profiles, weights being the unknown proportions of those cell types. Data-driven simulation is extensively used to assess the performance of such statistical methods in a large variety of conditions. Indeed, \textit{in vivo} or \textit{in vitro} experiments with ground truth in controlled conditions are too expensive to produce a large number of replicates, especially in genomics. However, introducing biologically sound patterns of dependence, across genes or, for a given gene, across different types of omic data, is more challenging, due to the complexity of this dependence and the huge number of genes or CpG sites. {\bf Results.} Here we focused on the evaluation of three common assumptions made by cell deconvolution models: independence, homoscedasticity and normality of the residual errors. Due to the intrinsic nature of omic data, all three assumptions are highly questionable. Several simulated datasets respecting or not these assumptions were produced based on an in-house benchmark dataset. The difference of performance between datasets were assessed using NNLS. A particular focus was placed on the presence of the same amount of variance introduced in all simulated datasets, with respect to the benchmark dataset.%absence of significantly different signal to noise ratio between all simulated and benchmark datasets. {\bf Conclusions.} Our study clearly demonstrates a strong optimism bias when all assumptions are met, and poorer estimations when assumptions are independently violated. Especially, taking into account the particular dependence structure induces by the gene regulatory network outlines weaker accuracy, showing a more realistic simulation framework
Reliability of earthworm data from citizen science: lessons from 7 years of a French national monitoring protocol
International audienceMonitoring biodiversity is seldom comprehensive, as the spatio-temporal resolution needed to accurately reflect dynamic changes of these communities in diverse environments is often lacking. Citizen science offers a promising tool to help fill these gaps, engaging a wider audience in monitoring efforts and thus enhancing our understanding of earthworm ecology. However, a significant challenge arises as earthworms are difficult to identify to the species level in the field by non-experts, necessitating the use of morphotypes as taxonomic proxies. This study evaluates the reliability of earthworm classification into four earthworm morphotypes within the '500 ENI' (Non-intended Effects) Monitoring Network in France. The network relies on annual sampling conducted in agricultural lands by non-specialist participants with subsequent identification verification by earthworm taxonomists. Analyzing >48,000 individual earthworms collected over 950 plots, we calculated two indices: the misclassification rate (MR) and the undetected rate (UR) to assess the reliability of classification into earthworm morphotypes. The results indicated an average MR of 28 % and an average UR of 32 %, which both varied according to morphotypes. Endogeics had lower error rates compared to epigeics, anecics with a red anterior, and anecics with a black anterior. Our findings underscored the significant impact of sampler experience and earthworm community composition on the reliability of classification of individuals into morphotypes by citizens. The results highlight the critical need for enhanced support and guidance for participants with limited experience. Furthermore, we recommend providing additional training or resources to aid in morphotype classification, especially for earthworm communities exhibiting low abundance, low adult proportion, or low morphotype diversity. Encouraging participants to sample during periods favorable for detecting reliable total and adult abundances would also help optimize morphotype detectio
Impact de l'enrichissement en acides gras polyinsaturés oméga 3 (AGPI n-3) de l'alimentation de la mère sur la composition et la digestion du lait maternel : étude ancillaire de l'essai clinique prospectif randomisé ALLAITEMENT
International audienceIntroduction et but de l’étudeL’Organisation Mondiale de la Santé recommande un allaitement maternel exclusifde l’enfant jusqu’à l’âge de 6 mois. En France (étude Epifane 2012-2013), 59% desnouveau-nés étaient exclusivement allaités à la naissance, contre seulement 6% à4 mois. L’alimentation de la mère lors de l’allaitement peut impacter la qualiténutritionnelle du lait maternel, ce particulièrement pour sa fraction lipidique. L’essaiclinique randomisé ALLAITEMENT a démontré que la consommation d’aliments à lateneur en AGPI n-3 plus élevée (produits issus de la filière Bleu-Blanc-Coeur(BBC)®) depuis le 7ème mois de grossesse augmentait la proportion en acide α-linolénique du lait maternel au 21ème jour post-partum, comparativement à ungroupe de mères « contrôles » consommant des aliments standards (JFN 2023, ClinNutr 2025, en révision). Les objectifs de cette étude ancillaire étaient d’étudierl’impact de l’enrichissement en AGPI n-3 sur la qualité du lait maternel en termesde structure des globules gras, composition en acides gras et leursbioaccessibilités après digestion via un modèle in vitro.Matériel et méthodesLe recueil, le stockage et l’analyse des laits ont été réalisés dans le respect de lalégislation sur la recherche biomédicale. Deux pools de lait ont été constitués : unpool « BBC® » et un pool « contrôle » comprenant chacun 13 donneuses. Chaquepool a été soumis en triplicat à une digestion in vitro statique adaptée auxconditions digestives du nouveau-né. Un prélèvement régulier a été effectué à 5,15, 30 et 60 min des phases gastrique et intestinale. Des caractérisations àl’échelle moléculaire ont été réalisées pour évaluer la qualité et la quantité desacides gras libérés. A l’échelle microscopique, un suivi de la structure des digesta,par observation en microscopie confocale et granulométrie laser a été effectué.Une analyse de la variance a été réalisée prenant en compte l’effet del’alimentation sur la structure et l’effet alimentation et temps de digestion sur lalibération des acides gras en cours de digestion.Résultats et analyse statistiqueLa composition en acides gras des pools de laits était différente en fonction del’alimentation avec une augmentation significative de 43% des AGPI n-3 (sommedes acides α-linolénique (ALA, C18:3), eicosapentaénoique (EPA, C20:5) etdocosahexaénoique (DHA, C22:6)) confirmant l’impact de l’alimentation BBC® sur lacomposition lipidique du lait maternel (p<0.05). Au cours de la digestion, lastructure des particules n’était pas significativement différente entre les deuxgroupes (p > 0,2).Concernant la lipolyse, des valeurs globales et similaires de 48.7±1.5 % vs50.4±0.7 % pour les laits contrôle et BBC®, respectivement, ont été mesurées enfin de digestion intestinale (p>0.05). Cependant, l’enrichissement en AGPI n-3 del’alimentation de la mère a eu un impact significatif sur la nature des acides graslibérés pendant la phase de digestion intestinale : libération augmentée de +63%pour l’ALA et +22% pour le DHA en fin de digestion intestinale dans le groupe BBC®vs groupe contrôle (p<0.05). Le ratio n-6/n-3 était plus favorable dans le groupeBBC® avant digestion (6.4 vs 11.7 pour le groupe contrôle) et après digestion (6.0vs 9.2, p<0.05), ce qui se rapproche des recommandations (ratio n-6/n-3=5).ConclusionCette étude met en évidence l’impact positif de l’enrichissement en AGPI n-3 del’alimentation de la mère sur la qualité nutritionnelle du lait maternel sécrété et surla cinétique de libération d’acides gras essentiels au cours de la digestion. Lalibération plus importante d’ALA dans l'intestin serait intéressante pour stimuler lasynthèse du DHA dans le foie, ce qui pourrait être favorable pour le nouveau-né etnotamment son développement neurocognitif
