    Mobilization of an ICEclc-like element as a potential mechanism for the spread of IMP-13 carbapenemase in Pseudomonas aeruginosa.

    International audienceCarbapenem-resistant Pseudomonas aeruginosa is a global public health concern. IMP-13 is a carbapenemase that was described for the first time in 2001 but is often underestimated due to poor hydrolysis of carbapenems and a lack of molecular detection. The aim of this study was to characterize the genetic support of bla in P. aeruginosa and to assess the ability of mobile genetic elements to disseminate this resistance. A retrospective analysis conducted between 2010 and 2020 revealed eight multiresistant P. aeruginosa isolates by their production of the carbapenemase IMP-13 in Bordeaux. Additionally, three of the studied isolates exhibited high-level resistance to imipenem and imipenem-relebactam that was linked to an insertion sequence in the oprD gene. Successful mating was achieved, and transconjugants and parental clinical isolate genomes were sequenced. All clinical isolates were found to be ST621 strains. The data revealed that bla was carried on an Integrative and Conjugative Element (ICEclc-like) of 88589 bp with a 62% GC content harboring 85 CDSs, and was inserted at the tRNA locus PA0729.1. The ICE was identical in the eight studied clinical isolates and in all the ST621 strains found in the databases. The conjugation rate was low, at approximately 10 transconjugants per donor and ICE transfer appeared to mobilize some adjacent parental genes located immediately downstream of the ICE. In conclusion, these results suggest that even if the spread of bla is mainly due to an epidemic ST621 clone, the mobilization of a bla-carrying ICEclc-like element is possible and should not be underestimated

    Deformation mechanisms at the tip of internal fatigue cracks in vacuum and in the presence of an air environment in a Ti alloy

    International audienceUltrasonic fully reversed tension fatigue tests have been performed in the Very High Cycle Fatigue (VHCF) regime (Nr> 1E7 − 1E8 cycles) on Ti-6Al4V specimens containing a controlled internal notch. Two sets of samples have been used. The first one contains a central chimney along the specimen longitudinal axis which brings air to the internal notch; in the second series the notches are not connected to the surface. The microstructure present below the fracture surface of the broken specimens has been studied by electron microscopy (EBSD, TKD and TEM). The formation of nanograins and nanovoids was observed below the surface of the cracks growing in a vacuum environment but not below the surface of cracks connected with ambient air. In the latter case extensive striations were observed. Below each striation the formation of tensile {10-12} twins was observed

    Long-term tolvaptan therapy in a case of very early-onset polycystic kidney disease

    International audienceAutosomal dominant polycystic kidney disease (ADPKD) is the most common genetic kidney disorder. Pathogenic variants in PKD1 and PKD2 genes are the main causes of ADPKD. Biallelic inheritance of pathogenic variants leading to very early-onset manifestations have been described in the literature. A female fetus was prenatally diagnosed with oligohydramnios, bilateral kidney enlargement, and hyperechogenicity at 31 weeks gestational age. The mother was known to have ADPKD from the family history. However, unusually early and very rapid progressive disease after birth led to genetic testing which found two PKD1 variants inherited from both parents. The patient was suffering from refractory arterial hypertension, chronic kidney disease, and respiratory distress leading to off-label use of tolvaptan in the neonatal period. Although the data on tolvaptan use in neonatal polycystic kidney disease remains limited, a 6-year treatment in this patient was well tolerated and may have mitigated kidney growth and disease progression

    Ontology-driven identification of inconsistencies in clinical data: A case study in lung cancer phenotyping

    International audienceOBJECTIVE: To illustrate the use of an ontology in evaluating data quality in the medical field, focusing on phenotyping lung cancers. MATERIALS AND METHODS: We crafted an ontology to encapsulate crucial domain knowledge, leveraging it to query the Clinical Data Warehouse (CDW) of Bordeaux University Hospital. Our work aimed at accurately representing domain knowledge and identifying inconsistencies through ontological axioms. Specifically, our aim was to pinpoint lung cancer patients with EGFR or ALK mutations treated with tyrosine kinase inhibitors (TKIs). We evaluated the ability of this ontology to retrieve and characterize patients in comparison with a traditional SQL queries executed on the CDW. RESULTS: The ontology's results closely aligned with those of the SQL queries. A sub-cohort of 60 lung cancer patients with conflicting information was identified, highlighting inconsistencies in the data. Moreover, the ontology complemented the existing data, uncovering additional information and enriching the dataset. DISCUSSION: This work has highlighted challenges in managing temporal data and handling imperfect data. Addressing these challenges is essential for the effective use of CDW in phenotyping. CONCLUSION: Ontologies improve data quality by identifying inconsistencies, enhancing data completeness, facilitating complex SQL queries, and standardize processes.     : MAGEST: scientific report on 2024 data

    The scientific report on the data acquired by the MAGEST network in 2024 presents all the data, with the production of many figures to illustrate the spatio-temporal variability of the monitored parameters (temperature, salinity, turbidity/suspended particulate load, dissolved oxygen). The assessment of the oxygen disposition of the SAGE Estuary of the Gironde is also detailed and compared with previous years. The year 2024 ranks fourth among the hottest years since the beginning of the 20th century and the seventh wettest year since 1959September 2024, marked by heavy rainfall and cool temperatures, ended a period of moderate low water. These climatic conditions led to a significant improvement in the physical and chemical quality of the waters of the northern Aquitaine estuaries compared to the previous two years (which were warmer and drier). The highlights for 2024 are :- average daily water temperatures between 6.4 and 28.3°C, with a more temperate summer of at least 1°C cooler than in 2023;- a saline intrusion, defined by a salinity (daily average) greater than 0.5, of very low intensity and duration (29 days in Tonnay-Charente, 11 days in Bordeaux);- late arrival (July) and early departure (end of October) of the turbidity maximum zone in the tidal Charente, Dordogne and Garonne;- moderate summer deoxygenation in Tonnay-Charente and Bordeaux; no site recorded daily averages < 4 mg.L-1.The objectives of the oxygen disposition (daily mean threshold) were not reached at Bordeaux, with a total of 20 days below the objective threshold of 5 mg L-, including 15 consecutive days from August 23 to September 6. At Libourne, the targets were just met with 4 days below the target threshold of 5 mg L-1. At Tonnay-Charente, there were 11 days with concentrations between 4 and 5 mg L-1, a much better result than in 2023, when 39 days with concentrations below 3 mg L-1 were recorded. Finally, two recent scientific articles are briefly presentedLe rapport scientifique sur les données acquises en 2024 par le réseau MAGEST présente l’ensemble de ces données, avec la production de nombreuses figures permettant d’illustrer la variabilité spatio-temporelle des paramètres suivis (température, salinité, turbidité/charges en matières en suspension, oxygène dissous). Le bilan de la disposition oxygène du SAGE Estuaire de la Gironde est également détaillé et comparé à ceux des années précédentes. L’année 2024 se classe au 4ème rang des années les plus chaudes depuis le début du XXème siècle et au 7ème rang des années les plus pluvieuses depuis 1959. Le mois de septembre 2024, marqué par d’importantes précipitation et frais a mis fin à un étiage peu sévère. Ces conditions climatiques ont permis d'améliorer nettement la qualité physico-chimique des eaux des estuaires nord-aquitains par rapport aux deux années précédentes (très chaudes et marquées par de forts déficits hydrologiques). Les faits marquants du réseau MAGEST de l’année 2024 sont :- des températures moyennes journalières comprises entre 6,4 et 28,3 °C, avec un été plus tempéré d’au moins 1 °C qu’en 2023 ;- une intrusion saline, définie par une salinité (moyenne journalière) supérieure à 0.5, d’intensité et de durée très réduites (29 jours à Tonnay-Charente, 11 jours à Bordeaux) ;- une arrivée tardive (juillet) et un départ précoce (fin octobre) du bouchon vaseux à l’aval de la Charente, de la Dordogne et de la Garonne ;- des désoxygénations estivales modérées à Tonnay-Charente et à Bordeaux ; aucun site n’a enregistré des moyennes journalières < 4 mg L-1 en 2024.Les objectifs de la disposition oxygène du SAGE Estuaire de la Gironde (seuil de moyenne journalière) n’ont pas été atteints à Bordeaux, avec un total de 20 jours sous le seuil de 5 mg L-1, dont 15 jours successifs du 23 août au 6 septembre. À Libourne, les objectifs ont été atteints de justesse avec 4 jours sous le seuil objectif de 5 mg L-1. À Tonnay-Charente, il y a eu 11 jours compris entre 4 et 5 mg L-1, un bilan bien meilleur qu’en 2023 où 39 jours avaient été enregistrés des concentrations inférieures à 3 mg L-1.     Analyticity and supershift with regular sampling

    International audienceAbstract The notion of supershift (in itself a generalization of the notion of superoscillation arising in quantum mechanics) expresses the fact that the sampling of a function in an interval allows to compute the values of the function far from the interval. In this paper, we study the relation between supershift and real analyticity. We use a classical result due to Serge Bernstein to show that real analyticity for a complex-valued function implies a strong form of supershift. On the other hand, we use a parametric version of a result by Leonid Kantorovitch to show that the converse is not true. We additionally study the stability of functions that satisfy suitable supershift requirements under multiplication by complex numbers or primitivization
