    Genetic data for the characterization of feral pigs in Martinique

It includes 112 pigs from Martinique and 9 Creole pigs from Guadeloupe. Genotyping of the pigs from the file containing 73 genotypes was performed using the high-density Illumina PorcineSNP60 BeadChip, which includes 61,565 markers. Genotyping of the pigs from the file containing 48 genotypes was conducted with the POR-XT_60K_V2 chip, which includes 57,811 SNP markers. The genomic map used was Sus scrofa Build 11.1

    Trimethoprim (TMP) and sulphonamides (S) are widely used in veterinary medicine. In particular, they can be prescribed for the treatment of infectious bronchopneumonia in cattle. The 1:5 dose ratio used in their formulations is directly derived from human medicine, and a review of doses is required in veterinary medicine, taking into account pharmacokinetics (PK) in animals. The aim of this study was to characterize the PK parameters of sulfadiazine (SDZ), sulfadimethoxine (SDMX) and TMP in cattle in two cross-over studies, and to determine the plasma concentration ratios (TMP:S) obtained after intravenous or intramuscular administration. Concentrations were processed by non-compartmental analysis. The results show that TMP has a very short half-life (1 h) compared with SDZ (5 h) and SDMX (13.5 h). IM bioavailability of TMP was moderate to low, depending on the formulation (0,62 for TMP/SDZ, 0,30 for TMP/SDMX). TMP:S concentration ratios never reach the optimum ratio of 1:19 in cattle. Pharmacodynamic studies will therefore have to assess the bactericidal activity of the ratios actually observed.Les associations triméthoprime (TMP) -sulfamides (S) sont largement utilisées en médecine vétérinaire. Elles peuvent notamment être prescrites dans le traitement des bronchopneumonies infectieuses du bovin. Le ratio de doses 1:5 utilisé dans les formulations est directement issu de la médecine humaine et une révision des doses s’impose en médecine vétérinaire en tenant compte de la pharmacocinétique (PK) chez l’animal. Cette étude visait à caractériser les paramètres PK de la sulfadiazine (SDZ), de la sulfadiméthoxine (SDMX) et du TMP chez le bovin par deux études en cross-over, et à déterminer les ratios de concentrations plasmatiques (TMP:S) obtenus après une administration intraveineuse ou intramusculaire. Les concentrations ont été traitées par analyse non-compartimentale. Les résultats montrent que le TMP a un temps de demi-vie très court (1 h) devant la SDZ (5 h) et la SDMX (13,5 h). La biodisponibilité du TMP par voie IM est moyenne à faible selon la formulation (0,62 pour TMP/SDZ, 0,30 pour TMP/SDMX). Les ratios de concentrations TMP:S n’atteignent jamais le ratio optimal de 1:19 chez le bovin. Des études pharmacodynamiques devront donc évaluer l’activité bactéricide des ratios réellement observés

    Acoustic markers of negative arousal in lambs: evidence from behavioural and eye thermal profiles

    While vocalizations are widely recognized as indicators of emotional arousal across animal species, concurrent validation of changes in vocalisation structure using physiological and behavioural measures recorded simultaneously is still lacking in numerous species including sheep. Here, we examined the vocal expression of negative emotional arousal in sheep using both stress-related behaviours to quantify bodily activation and eye temperature measured via infrared thermography, as non-invasive indicators of arousal. To this aim, twenty lambs underwent a short-term isolation test with two phases, aimed at eliciting different levels of arousal in response to separation from conspecifics: partial isolation, where lambs maintained visual, acoustic and tactile contact with conspecifics through a fence, and full isolation, with complete separation. During full isolation, lambs exhibited increased bodily activation—spending more time running, jumping, and changing state behaviours—and produced more open-mouthed bleats (321 vs 27) than in partial isolation, validating higher arousal. Eye temperature also increased from partial to full isolation (however only in small lambs compared to large ones). Calls emitted in full isolation were characterised by higher frequencies, noisiness (higher chaos) and lower durations. When combining behavioural and physiological assessment of arousal and test they impact on spectro-temporal structure of vocalizations, we found that bodily activation, but not eye peak temperature, impacted the frequency distribution and noisiness of the calls. Call duration increased with eye temperature, but only in lambs exhibiting a bodily activation high enough and the mean of the second formant increased with eye temperature in smaller, but not in larger, lambs. Hence, lamb vocalizations indicate arousal and are correlated with bodily activation, while co-variations with physiological measures depended on behaviour and individual traits

    Identification of recessive genetic defects in the Abondance regional cattle breed using routine genotyping and life history information

    International audienceCattle breeds are genetically small populations prone to recurrent outbreaks of recessive defects, only a fraction of which are detected by on-field observatories and characterized by positional cloning due to lack of specific signs or under-reporting. Here, we present the detection of the first two genetic defects described in a regional cattle breed from the French Alps, the Abondance, using reverse genetic strategies based on life history information for over a hundred thousand animals, 30 000 genotypes collected for genomic evaluation since 2015 and whole genome sequences of 24 influential ancestors. In a first step, a search for homozygous haplotype deficiency identified an haplotype on BTA19 with 142 homozygotes expected versus 0 observed, which was strongly associated with a frameshift variant in the UTP6 gene. Analysis of several fertility traits, large scale genotyping using a custom SNP array and procreation of 7-day embryos from at-risk mating confirmed that this recessive variant was causative and responsible for early embryonic loss. In a second step, we investigated postnatal mortality and searched for haplotype enrichment/depletion in heifers that died of natural causes in comparison with females that completed at least one lactation. One haplotype on BTA4 had an enrichment of +300% of observed versus expected homozygotes in the case group and a complete absence of observed homozygotes in the controls. The best candidate variant for this locus affects a splice donor site in SLC25A13, a gene previously associated in human with citrullinemia type II metabolic disease. Recruitment and clinical examination of homozygous animals is underway. These findings highlight the power of reverse genetics approaches and pave the way for improved genetic management strategies to reduce mortality and enhance herd health in Abondance cattle.     DoctoralThe gut microbiota plays a key role in the health of piglets, particularly for preventing post-weaning digestive disorders, weaning is a critical period often marked by significant stress and increased antibiotic use. However, the portion of the microbiota transmitted from the sow to its piglets remains poorly defined. This study aims to better characterize the mechanisms of mother-to-offspring microbiota transmission and persistence by using a metabarcoding approach based on long-read sequencing of the 16S-ITS-23S region. Seventeen families, each including one sow and three piglets, were monitored at different stages: late gestation, early and late lactation for the sow; early lactation, late lactation, and post-weaning for the piglets. The goal was to achieve near-strain-level resolution to analyze the temporal dynamics and vertical transmission of the microbiota.The bioinformatics processing of these sequencing reads was adapted to their specific length of 4500 bases. Swarm clustering was applied with an aggregation distance of 5; chimera detection, ineffective with UCHIME on such long sequences, was optimized to remove over one million artefactual sequences. An original pseudo-strain reconstruction method was developed to group ASVs of the same species based on their covariance (r ≥ 0.9). The results show low microbiota persistence early in life, followed by progressive diversification during lactation. The piglets’ microbiota, initially distinct, converges toward that of the sows by the end of lactation. Only 30.5% of pseudo-strains persist between late lactation and weaning, and 2.7% of those transmitted at early lactation persist throughout lactation and until weaning. Finally, piglets share significantly more pseudo-strains with their own mother than with other sows. Vertical transmission intensifies during lactation. These results highlight the impact of maternal transmission in establishing a stable and functional gut microbiota in piglets.Le microbiote intestinal est un acteur clé de la santé du porcelet, en particulier pour prévenir les troubles digestifs survenant après le sevrage, une période critique souvent marquée par un stress important et une utilisation accrue d’antibiotiques. Pourtant, la part du microbiote transmise de la truie à ses porcelets reste encore mal définie. Cette étude vise à mieux caractériser la transmission et la persistance du microbiote de la mère vers sa progéniture, en utilisant une approche de métabarcoding basée sur le séquençage longues lectures de la région 16S-ITS-23S. Dix-sept familles, comprenant chacune une truie et trois porcelets, ont été suivies à différents stades : fin de gestation, début et fin de lactation chez la truie ; début, fin de lactation et post-sevrage chez les porcelets. L’objectif était d’atteindre une résolution proche du niveau souche pour analyser la dynamique temporelle et la transmission verticale du microbiote.Le traitement bioinformatique de ces lectures de séquençage a été adapté à la spécificité de leur longueur de 4500 bases. Le clustering par Swarm a été appliqué avec une distance d’agrégation d5, la détection de chimères, peu efficace avec UCHIME sur ces longues séquences, a été optimisée pour permette de supprimer plus d’un million de séquences artéfactuelles. Et une méthode de reconstruction de pseudo-souches a été mise au point, pour regrouper les ASVs (Amplicon Sequence Variants) d’une même espèce sur la base de leur covariance (r ≥ 0,9). Les résultats montrent une faible persistance du microbiote en début de vie, suivie d’un accroissement de la diversité durant la lactation. Le microbiote des porcelets, initialement distinct, converge vers celui des truies en fin de lactation. Seulement 30,5 % des pseudo-souches persistent entre fin de lactation et sevrage, et 2,7 % de celles transmises en début de lactation persistent durant la lactation et jusqu’au sevrage. Enfin, les porcelets partagent significativement plus de pseudo-souches avec leur propre mère qu’avec d’autres truies. La transmission verticale s’intensifie au cours de la lactation. Ces résultats soulignent l’impact de la transmission par la mère dans l’établissement d’un microbiote intestinal stable et fonctionnel chez le porcelet

    La mycotoxine zéaralénone perturbe l’expression des gènes hépatiques impliqués dans la signalisation immuno-métabolique

    International audienceLes mycotoxines, produits par des moisissures, contaminent fréquemment les céréales. Parmi elles, la zéaralénone (ZEN) est l'une des plus importantes sur le plan économique pour l'industrie porcine. La ZEN est un perturbateur endocrinien qui impacte la fertilité et la reproduction des truies. Comme d’autres xénoestrogènes, la ZEN pourrait aussi agir comme un perturbateur métabolique, ce qui pourrait entraîner des altérations de la croissance, du développement et des fonctions immunitaires. Les conséquences de cette toxicité inconnue de la ZEN pour la production porcine pourraient donc être importantes. L’objectif de notre étude est de déterminer si la ZEN est perturbateur métabolique chez le porc, et plus précisément évaluer sa toxicité relative au métabolisme hépatique. Nos résultats montrent que l'exposition à des fortes concentrations (> 30 µM) de ZEN est associée à une perte significative de la viabilité des cellules hépatiques HepG2, tandis que des concentrations plus faibles (0,001-0,3 µM) induisent une prolifération cellulaire, un effet probablement lié à son activité oestrogénique. L’expression d’une sélection de gènes régulés par les œstrogènes est fortement perturbée dans des cellules hépatiques traitées avec différentes concentrations de ZEN (1-30 µM) pendant 4 ou 24 heures. En effet, l’exposition à la ZEN impacte l’expression des récepteurs aux estrogènes, des cytochromes P450 hépatiques et des hépatokines. Ces résultats ont été confirmés dans un modèle d’explants de foie de porc. Nos résultats indiquent que la ZEN perturbe des voies de signalisation du métabolisme hépatique, mais aussi de l’immunité et de la croissance. L’importance de ces perturbations pour la physio-pathologie porcine reste à évaluer in-vivo

    International audienceMetabolomics describes the metabolic profile of an organism at a given timeby the concentrations of its constituent metabolites. When studied over time, metaboliteconcentrations can help understand the dynamical evolution of a biological process. However,metabolites are involved into sequences of chemical reactions, called metabolic pathways,related to a given biological function. Accounting for these pathways into statistical methodsfor metabolomic data is thus a relevant way to directly express results in terms of biologicalfunctions and to increase their interpretability. We propose a new method, phoenics, to perform differential analysis for longitudinal metabolomic data at the pathway level. In short,phoenics proceeds in two steps: First, the matrix of metabolite quantifications is transformedby a dimension reduction approach accounting for pathway information. Then, a mixed linearmodel is fitted on the transformed data. This method was applied to semi-synthetic data anda real dataset assessing effects of antibiotic on feces. Results showed that phoenics properlycontrols the Type I error rate and has a better ability to detect differential metabolic pathwaysand to extract new impacted biological functions than alternative methods. The method isimplemented in the R package phoenics available on CRAN.La métabolomique décrit le profil métabolique d'un organisme par les concentrations des métabolites qui le compose à un instant donné. Lorsqu'elles sont étudiées au fil du temps, les concentrations des métabolites peuvent aider à comprendre l'évolution dynamique d'un processus biologique. Cependant, ces métabolites sont impliqués dans des séquences de réactions chimiques, appelées voies métaboliques, liées à une fonction biologique donnée. La prise en compte de ces voies dans les méthodes statistiques d'analyse des données métabolomiques est donc un moyen pertinent d'exprimer directement les résultats en termes de fonctions biologiques et d'augmenter leur interprétabilité. Nous proposons une nouvelle méthode, phoenics, qui effectue une analyse différentielle des données métabolomiques longitudinales au niveau des voies. En bref, phoenics procède en deux étapes : tout d'abord, la matrice de quantification des métabolites est transformée par une approche de réduction de dimension prenant en compte les informations sur les voies. Ensuite, un modèle linéaire mixte est ajusté sur les données transformées. Cette méthode a été appliquée à des données semi-synthétiques et à un jeu de données réelles évaluant les effets des antibiotiques sur les matières fécales. Les résultats ont montré que phoenics contrôle correctement le taux d'erreur de type I et a une meilleure capacité à détecter les voies métaboliques différentielles et à extraire de nouvelles fonctions biologiques impactées que les méthodes alternatives. La méthode est implémentée dans le package R phoenics disponible sur CRAN
