Whole genomic sequencing of WM266-4 melanoma cell line_WGS
Design: DNA of WM266-4 melanoma cells was isolated using Purelink Genomic DNA Kit (ThermoFisher). The NanoDrop was used to quantify DNA amount and quality. DNA samples were sequenced at 50X depth with an Illumina HiSeq sequencer generating 150 bp paired reads (PE150). Raw FASTQ readings were quality controlled using the fastQC program. They were also pre-processed using the "Trim Galore!". FASTQ files were aligned to the GRCh38 reference genome using the optimized BWA-MEM algorithm and post-processed according to the GATK 3.7 best-practices protocol (duplicate marking, recalibration, realignment). SNP and INDEL variants were detected using a variant caller reimplementing the algorithms of GATK HaplotypeCaller and GATK GVCFtyper. This application returns the resulting files in BAM, gVCF and VCF format. Then, to improve the precision of SNP and INDEL variant detection
Local pO2 study in murine tumors
Before ITPP treatment, animals were randomized into two groups (ITPP or Saline). In one set of experiments (4T1 tumors, mice injected with 3 ITPP doses), animals were additionally randomized based on preliminary pO2 level in the tumor, to equalize normoxic and hypoxic tumors population.
Four different protocols of ITPP treatments were studied. 4T1 tumors were subjected to either 3 (8, 12 and 16 days after tumor inoculation, 1.5 g/kg, IP) or 4 (8, 9, 15, 16 days after tumor inoculation, 1.5 g/kg, IP) doses of ITPP. B16F10 tumors were treated with 6 ITPP injections on either 5, 6, 11, 12, 17, 18 or 5, 6, 12, 13, 19, 20 days after tumor inoculation, all as an intraperitoneal dose of 2 g/kg. These treatment protocols were designed based on earlier results by Tran et al. and pilot experiments. The treatment schedules were adjusted to the tumor growth rate.
Mice were randomized into two groups based on ITPP or saline (control, vehicle for ITPP) administration for each protocol: 4T1 tumors treated with 3ITPP doses: N=10 for ITPP and N=10 for control; 4 ITPP doses protocol N=10 for ITPP group and N=9 for saline-treated animals; for B16F10 tumors received six doses at day 5,6,11,12,17,18 there were N=11 for ITPP and N=7 for the control group; second 6 dose protocol (injections at day 5,6,12,13,19,20) has N=6 for ITPP group and N=5 for saline-treated animals.
In vivo EPR measurements were conducted at L-band (Bruker Elexsys-II E540, Germany) CW EPR spectrometer using a surface coil (Bruker, Germany). A high-resolution ultrasound (US) imaging system designed for small experimental animals (Visual Sonics Vevo 2100, Canada) with an MS-550D transducer with a center operating frequency of 22–55 MHz was used for ultrasound measurements of 4T1 tumors. To better understand ITPP effects on tissue oxygenation, tumors were classified based on local pO2 values before treatment as normoxic (>10 mmHg) or hypoxic (<10 mmHg). Additionally, to investigate changes in tumor oxygenation during the experimental time, each local pO2 value for the selected time point was classified as normoxic (N) and hypoxic (H)

Conservative and religious civil society organizations on future of Europe
As part of a research within EU3D. Differentiation. Democracy. Dominance funded by the EU’s Horizon 2020 programme (Societal Challenges 6: Europe in a changing world – Inclusive, innovative and reflective societies) under Grant Agreement no. 822419 Work Package 5 analysed the debate on the Future of Europe. Citizens, institutions, politicians, civil society organisations and other actors have contributed to this debate with proposals. While much attention has been paid to the proposals of institutional actors, the proposals of civil society remain unexplored. The aim of the task conducted by Katarzyna Zielińska was to analyse conservative and religious civil society organizations reactions to reform of the EU proposals and these organization’s visions of future of the EU. Specifically, it aimed to analyse how such organizations envision the values and norms in which the EU should be embedded, what sort of the EU polity (and its relationship with member states) and policies they see as relevant for implementation of such visions

The supernatural entities of the Hebrew Bible
The dataset was produced in the framework of the Elyonim veTachtonim project (https://elyonimvetachtonim.project.uj.edu.pl/). It consists of the subsequent revisions (numbered and codenamed) of the inventory of the Biblical traditions featuring supernatural entities. Each version of the inventory contains textual passages from the Hebrew Bible featuring various supernatural entities (angels, demons, ghosts, and monsters). The entries are annotated using complex tag ontology pertaining to the contents (e.g., a sphere of life in which a given entity appears, a set of skills and knowledge manifested by an entity, or a type of relationships it engages in with humans) and formal features (e.g., genre, language, or attribution)
EU3D database on reform proposals
An important part of research under Work Package 5 of the project EU3D. Differentiation. Democracy. Dominance funded by the EU’s Horizon 2020 programme (Societal Challenges 6: Europe in a changing world – Inclusive, innovative and reflective societies) under Grant Agreement no. 822419 is the debate on the Future of Europe. Citizens, institutions, politicians, civil society organisations and other actors have contributed to this debate with proposals. While much attention has been paid to the proposals of institutional actors, the proposals of civil society remain unexplored.
This database collects proposals on reforming the EU that a broad range of actors submitted between 2015 and 2022. The database of reform proposals is the result of broad cooperation between members of the EU3D project. The goal with this database is to systematically analyse the proposals, the impact that they proposals can have on the EU, and the interaction between these proposals.
In connection with the research of debates in national parliaments and public opinion about differentiation, this database allows researchers to make sense of the variety of actors and their proposals for reforming the EU. The database is a key constituent of WP5, whose main aims are to establish: (1) the prevailing dividing lines among EU reform proposals; (2) how these proposals seek to deal with the problematic forms of differentiation; (3) what alternative EU governance models the proposals defend.
The dataset contains approximately 1000 reform proposals from European member states and associated countries. Reform proposals were hand-coded across variables describing several characteristics. The reform proposals were hand-coded by a team of coders from EU3D partner institutions. In total, proposals were coded across 87 variables. One can find the following information about the proposals in the database:
Who? The database contains information of the actors who sent the proposal, for example their nationality, the type of actor as well as whether they are national or European actors.
When & where? The database also contains information about when and where the proposal was sent.
What? The content of the proposals is also coded, and the database includes information on the type of proposal, the policy areas mentioned, mentions of differentiation (multiple forms), dominance and democracy and mentions of how to finance the proposed objectives.
Why? The proposals are coded according to the reason they were sent.
How? The database also includes information about how the proposal was sent as well as technical information.
Directed at whom? Finally, the database includes information on the addressee of the proposal and its link to other proposals.
