The Re-Identification of Previously Unidentifiable Clinical Non-Tuberculous Mycobacterial Isolates Shows Great Species Diversity and the Presence of Other Acid-Fast Genera
Non-tuberculous mycobacteria that cannot be identified at the species level represent a
challenge for clinical laboratories, as proper species assignment is key to implementing successful
treatments or epidemiological studies. We re-identified forty-eight isolates of Ziehl–Neelsen (ZN)-
staining-positive “acid-fast bacilli” (AFB), which were isolated in a clinical laboratory and previously
identified as Mycobacterium species but were unidentifiable at the species level with the hsp65
PCR restriction fragment length polymorphism analysis (PRA). As most isolates also could not be
identified confidently via 16S, hsp65, or rpoB DNA sequencing and a nBLAST search analysis, we
employed a phylogenetic method for their identification using the sequences of the 16S rDNA, which
resulted in the identification of most AFB and a Mycobacterium species diversity not found before in
our laboratory. Most were rare species with only a few clinical reports. Moreover, although selected
with the ZN staining as AFB, not all isolates belonged to the genus Mycobacterium, and we report for
the first time in Latin America the isolation of Nocardia puris, Tsukamurella pulmosis, and Gordonia sputi
from sputum samples of symptomatic patients. We conclude that ZN staining does not differentiate
between the genus Mycobacterium and other genera of AFB. Moreover, there is a need for a simple and
more accurate tree-based identification method for mycobacterial species. For this purpose, and in
development in our lab, is a web-based identification system using a phylogenetic analysis (including
all AFB genera) based on 16S rDNA sequences (and in the future multigene datasets) and the closest
relative
Evaluación de incidencia, positividad y variantes genéticas de SARS-CoV-2 en la Amazonía ecuatoriana entre a julio a noviembre 2021
La pandemia por el brote de SARS-CoV-2 en Wuhan - China en diciembre 2019 ha generado
gran repercusión a nivel mundial, en donde la Amazonía ecuatoriana no ha sido la excepción.
La alta tasa de transmisibilidad, así como también el aparecimiento de variantes genéticas de
interés clínico han comprometido el proceso de inmunización en nuestro país. INSPI-LIP Sede
Tena diagnosticó a 5 602 pacientes durante Julio a Noviembre 2021, donde se pudo determinar
que en Agosto y Septiembre la curva de contagios alcanzó su menor valor y a partirde allí ha
existido un incremento considerable. Los grupos más susceptibles fueron la población
activamente laboral y Napo fue la provincia con mayor incidencia, arrojado por test de Chi cuadrado (p-value > 0,05). Se determinó el ingreso de la variante genética Delta (B.1.617.2) a
la región Amazónica en la semana epidemiológica 36 y supredominio posterior para Noviembre
del 2021, donde el 80% de las muestras correspondían a Delta. Es así que se atribuye el ingreso de
Delta al incremento generado a partir de la semana epidemiológica 36. Puesto que posee
mutaciones significativas como P681R y L452R que le confieren mayor transmisibilidad y
evasión inmunitaria al virus. Por lo tanto, estos resultados brindan información actualizada
sobrela pandemia en la región Amazónica y sirven como insumos para la toma de decisiones
de vigilancia en salud públic
Identification of key amino acid residues toward improving the catalytic activity and substrate specificity of plant-derived cytochrome P450 monooxygenases CYP716A subfamily enzyme for triterpenoid production in Saccharomyces cerevisiae
Triterpenoids constitute a group of specialized plant metabolites with wide
structural diversity and high therapeutic value for human health. Cytochrome
P450 monooxygenases (CYP) are a family of enzymes important for generating
the structural diversity of triterpenoids by catalyzing the site-specific oxidization
of the triterpene backbone. The CYP716 enzyme family has been isolated from
various plant families as triterpenoid oxidases; however, their experimental
crystal structures are not yet available and the detailed catalytic mechanism
remains elusive. Here, we address this challenge by integrating bioinformatics
approaches with data from other CYP families. Medicago truncatula
CYP716A12, the first functionally characterized CYP716A subfamily enzyme,
was chosen as the model for this study. We performed homology modeling,
structural alignment, in silico site-directed mutagenesis, and molecular docking
analysis to search and screen key amino acid residues relevant to the catalytic
activity and substrate specificity of the CYP716A subfamily enzyme in
triterpenoid biosynthesis. An in vivo functional analysis using engineered
yeast that endogenously produced plant-derived triterpenes was performed
to elucidate the results. When the amino acids in the signature region and substrate recognition sites (SRSs) were substituted, the product profile of
CYP716A12 was modified. We identified amino acid residues that control the
substrate contraction of the enzyme (D292) and engineered the enzyme to
improve its catalytic activity and substrate specificity (D122, I212, and Q358) for
triterpenoid biosynthesis. In addition, we demonstrated the versatility of this
strategy by changing the properties of key residues in SRSs to improve the
catalytic activity of Arabidopsis thaliana CYP716A1 (S356) and CYP716A2 (M206,
F210) at C-28 on the triterpene backbone. This research has the potential to
help in the production of desired triterpenoids in engineered yeast by increasing
the catalytic activity and substrate specificity of plant CYP716A subfamily
enzymes
Aplicación de la minería genómica en banano para la búsqueda de genes de resistencia a Fusarium Oxysporum
El banano es una de las frutas más importantes en el mundo y la más exportada a nivel mundial. El marchitamiento por fusarium es una de las enfermedades más destructivas, siendo FOC R4T una amenaza para la industria bananera y la seguridad alimentaria del mundo. No existen variedades comerciales resistentes ni control químico eficaz contra este patógeno necrotrófico. Se presenta una metodología eficaz para encontrar genes de resistencia en cultivares de interés. El flujo de trabajo desarrollado está compuesto de dos vías: la base de datos “Nucleotide” y artículos sobre perfiles transcriptómicos (evaluación de FOC R4T frente a cultivares resistentes y susceptibles). Se obtuvieron nueve genes candidatos, de los cuales 5 participan en el proceso de interacción planta-patógeno, 2 en la biosíntesis de metabolitos secundarios y 2 en la transducción de señales de hormonas vegetales. Los resultados del análisis bioinformático fueron validados experimentalmente. Se utilizaron dos accesiones de cultivares diploides (AA), tres autotriploides (AAA), una alotriploides (AAB) y dos tetraploides (AAAB). Todos los genes de resistencia fueron encontrados en al menos una accesión, menos el gen RIN4. No se encontraron los genes PR1 y RPS2 en las accesiones alotriploides. La metodología desarrollada se presenta como una potencial herramienta para la búsqueda de material resistente contra FOC R4T y puede ser implementada en países en los que este hongo aún no esté presente. Es necesario seguir investigando los mecanismos moleculares involucrados en la resistencia, para poder proponer estrategias de desarrollo de nuevos cultivares mediante nuevas tecnologías de mejoramiento genético
Stable isotope variability of precipitation and cave drip-water at Jumandy cave, western Amazon River basin (Ecuador)
Monitoring studies are necessary to better understand the hydrological processes affecting the isotopic signature of cave waters, which are ultimately recorded in speleothems that are used as paleoclimate archives. This research examines changes in the isotopic composition (δ¹⁸O and δ²H) of precipitation as it infiltrates through the epikarst and into the Jumandy cave, located in the western Amazon Basin (Ecuador). Meteorological and hydrological parameters were monitored outside and inside the cave, and isotope analyses were carried out in waters from rainfall, an underground river, and drip-water at two sampling sites in the cave between April 2019 and February 2020. At monthly timescale, the rainfall weighted isotopic composition monitored at our stations was strongly correlated with the mean precipitation amount. However, when considered at weekly time-steps, the correlation is only moderate. This implies that the variation of the isotopic composition in the study area cannot be interpreted exclusively as an amount effect. Isotopic values and back-trajectory modeling show that the isotopic signature was affected by the moisture source effect associated with upstream rainout. The moisture flux is dominantly from an east to northeast direction and moisture mainly originates over the Atlantic Ocean, passing through the Amazon Basin. A significant fraction of moisture is associated with local sources within the Amazon Basin. This aspect is confirmed by d-excess values of rainfall and the Local Meteoric Water Lines (LMWLs) that indicate an influence of the high evapotranspiration rate of the Amazon region on the isotopic composition of local rainfall. The infiltrated water resides for about three weeks in the epikarst and then precipitates forming speleothems (residence time). However, this short residence time needs to be confirmed with a longer monitoring period. Despite the different magnitudes of the dripping rates, the isotopic values at the two monitored sites are similar. This suggests that the dripping discharge rate is affected by the karst structure, but the isotopic signature reflects the mixing of individual rainfall events above the cave. Therefore, ẟ¹⁸O in speleothems from these caves is mainly recording short-term precipitation changes linked to regional and large-scale atmospheric circulation
Assessing the conservation of eastern Ecuadorian cloud forests in climate change scenarios
The Tropical Montane Cloud Forests (TMCF) of South America are ecosystems facing rapid changes due to
global warming. Herein, we used species climatic niche models to reconstruct the climatic boundaries of
TMCF and to predict range shifts in climate change scenarios. Thirty-two species from three taxonomic
groups (plants, birds, andamphibians) weremodelledusing community-levelnichemodelsunder current
and future climatic scenarios, as determined by two Global Climate Models (GCMs) for the year 2050. The
community-level reconstructions were used to detect the overlap of TMCF with surrounding ecosystems
and with current protected areas (PA). Approximate 42–54% area reduction and 207–429 m upward
elevational shift was predicted under climate scenarios. Accordingly, severe environmental contractions
(loss of suitability area) due to climate change were detected by our models. TMCF area within PA may

Energy self-sufficiency and greenhouse gas emission reductions in Latin American dairy farms through massive implementation of biogas-based solutions
The transition towards sustainable economies with improved resource efficiency is today’s challenge for all productive sectors. The dairy sector in Latin America is growing without considering a clear path for sustainable energy and waste management solutions. This study proposes integrated solutions through a waste-to-energy approach. The solutions consider biogas production (via cow manure) as the main energy conversion pathway; technology solutions include biodigesters, power generators, and combined heat and power systems that supply not only the energy services demanded by dairy farms (for cooking gas, electricity, refrigeration and hot water) but also provide organic fertilizers. Biogas’ potential was estimated to verify whether it can cover the energy demands of the farms, while the levelized costs of producing biogas and electricity were the indicators for the techno-economic evaluation of the solutions. Greenhouse gas emission reductions were estimated by following IPCC guidelines. Specifically, the proposed solutions lead to energy self-sufficiency in most dairy farms with relevant biogas and electricity costs in the range of 1.7–3.7 and 6–12 USD cents/kWh, respectively. Cost and performance analysis of efficiency, efficacy, and effectiveness of viral RNA isolation with commercial kits and heat shock as alternative method to detect SARS-CoV-2 by RT-PCR
A finales de 2019 un nuevo virus reportado en Wuhan, China, identificado como SARSCoV-2 se propagó rápidamente desafiando al sistema de salud alrededor del mundo. La necesidad de una detección rápida, oportuna y precisa era fundamental para la prevención de brotes comunitarios del virus. Sin embargo, la elevada demanda mundial de reactivos durante los años 2020 y 2021 generaron un cuello de botella en kits
empleados para la detección, afectando en gran medida a países en vías de desarrollo, rezagando su capacidad de diagnóstico y control del virus en la población. La dificultad de importación de reactivos, elevados costos y la limitante capacidad de acceso público a la prueba de detección de SARS-CoV-2 direccionó a la búsqueda de métodos alternativos. En este marco, se evaluaron y compararon diferentes metodologías de extracción de ácidos nucleicos comerciales frente al choque térmico como método
alternativo para detección de SARS-CoV-2 mediante RT-PCR, con el fin del determinar el rendimiento diagnóstico y su posible bajo costo frente a las otras metodologías. Se emplearon muestras nasofaríngeas donde la eficiencia diagnóstica del método alternativo fue del 70 a 73%. La evacuación de la eficacia discriminatoria del método se tomó la sensibilidad y especificidad para establecer su punto de corte, siendo 0.73 a 0.817 que permite discriminar entre positivos y negativos de COVID-19. En cuanto a la efectividad diagnóstica expresada como la proporción de sujetos correctamente clasificados es entre 80 y 84%. Por otro lado, en términos de costos necesarios para llevar a cabo la detección, el método alternativo es más económico y accesible frente a los métodos comerciales disponibles en esta comparación y evaluación, siendo posible su implementación en países en desarrollo con altas tasas de contagio, permitiendo el

Overview of fungal species associated to Yellow Pitahaya plantations, selenicereus megalanthus in the Ecuadorian Amazon Region
La producción de pitahaya amarilla Selenicereus megalanthus (K. Schum. Ex Vaupel)
Moran, para exportación representa una alternativa para los agricultores de varias
provincias de la Amazonía ecuatoriana. A medida que aumenta la demanda en los
mercados internacionales y el área de cultivo crece, se requieren nuevas tecnologías
agrícolas. En Ecuador, para cultivos de pitahaya, no se dispone de información sobre
hongos endófitos. En consecuencia, este estudio tuvo como objetivo principal
identificar especies de hongos endófitos en tres cantones: Tena, Santa Clara y Palora.
Se aislaron un total de 65 colonias en agar de dextrosa de papa (PDA) y se conservaron
en glicerol al 75%. La selección de muestras para la identificación molecular se basó
en características morfológicas únicas, esto ayudó a evitar duplicados. Se secuenció
la región genómica ITS, las secuencias se ensamblaron con MEGA11 y se alinearon
en el NCBI BLAST. El análisis filogenético permitió la asignación de 26 cepas a tres
órdenes: Xylares (16), Diaporthales (6) e Hypocreales (4). En cuanto al tipo de tejido
vegetal, 13 cepas están asociadas a tejidos sanos y 14 a tejidos enfermos, donde
Fusarium foetens se encuentra en los dos tipos de tejidos. Estos hallazgos son el punto
de partida para comprender las asociaciones de hongos endófitos con los cultivos de
pitahaya amarilla. Las cepas aisladas, identificadas y preservadas podrían utilizarse en
futuras investigaciones, pues un mejor conocimiento de la interacción planta-hongo y
los metabolitos beneficiosos podría contribuir en el planteamiento de mejores prácticas

Estudio de genética poblacional: Frecuencias alélicas de marcadores STR para haplotipos de Cromosoma Y en la población ecuatoriana.
Los microsatélites se aplican a la ciencia forense, puesto que cada ser humano tiene un
patrón único de este tipo de marcadores. El cálculo de frecuencias alélicas de una población
permite realizar un cálculo estadístico de verosimilitud de las coincidencias o
compatibilidades observadas entre perfiles de ADN. Con este estudio se pretende generar
una herramienta técnico-científica que permita dar significancia estadística a los análisis de
haplotipo de cromosoma Y realizados en la población ecuatoriana. El análisis de frecuencias
se realizó con el software de análisis de genética poblacional GenAlEx-6.5. Para esto no se
consideraron los alelos intermedios. La diferencia por regiones se analizó en el software
libre R versión 4.1.3. De los 968 perfiles genéticos analizados, se registraron 924 haplotipos
de cromosoma Y con 20 marcadores Y-STR. La diversidad haplotípica es de 0.999, el poder
de discriminación haplotítica es de 0.954, con su correspondiente probabilidad de
coincidencia de 0.046. En el análisis intra-poblacional se encontró que no hay diferencias
significativas entre regiones para la mayoría de los marcadores analizados, con excepción
de DYS576, DYS389I, DYS389II, DYS19, DYS437, DYS392, DYS393. La información
presentada fortalece los estudios e investigaciones previos sobre las frecuencias alélicas
del Cromosoma Y en Ecuador y representa una herramienta aplicable al cálculo de
frecuencias alélicas en la población ecuatoriana. Además, durante el proceso de desarrollo
de este trabajo se generó la primera base de datos de haplotipos de Cromosoma Y del
SNMLCF
