    A comprehensive review and benchmark of differential analysis tools for Hi-C data

    International audienceMotivation The 3D organization of the genome plays a crucial role in various biological processes. Hi-C technology is widely used to investigate chromosome structures by quantifying 3D proximity between genomic regions. While numerous computational tools exist for detecting differences in Hi-C data between conditions, a comprehensive review and benchmark comparing their effectiveness is lacking. Results This study offers a comprehensive review and benchmark of 10 generic tools for differential analysis of Hi-C matrices at the interaction count level. The benchmark assesses the statistical methods, usability, and performance (in terms of precision and power) of these tools, using both real and simulated Hi-C data. Results reveal a striking variability in performance among the tools, highlighting the substantial impact of preprocessing filters and the difficulty all tools encounter in effectively controlling the false discovery rate across varying resolutions and chromosome sizes.     International audienceBetween the steady decline in the school drop-out rate and the increasing importance of qualifications for professional integration, young people without qualifications face an increasingly difficult situation on the labour market. This is particularly true in rural areas, where these young people find themselves trapped in a situation of structural instability, paradoxically perpetuated by their visceral attachment to work. This Céreq Bref explores the complex dynamics of their integration, between the desire for autonomy, the rejection of the stigma associated with social benefits, and the exploitation of their availability on the labour market.Entre la baisse régulière du décrochage scolaire et la place toujours plus grande du diplôme dans l'insertion professionnelle, les jeunes non diplômés font face à une situation de plus en plus difficile sur le marché du travail. Cela est particulièrement vrai en milieu rural, où ces jeunes se voient enfermés dans une instabilité structurelle, paradoxalement entretenue par leur attachement viscéral au travail.     Hardware and application aware performance, power and energy models for modern HPC servers with DVFS

    International audienceEnergy usage and its ecological impact is now a major concern in High Performance Computing (HPC). To optimize supercomputers efficiency, researchers rely on models, as accessing actual platform is complex and costly. Changing DVFS (Dynamic Voltage and Frequency Scaling) is the most studied method, but it impacts power, performance and energy in a complex way.We propose to bridge the gap between the theoretical and the practical approaches. We propose a multi cluster, multi application model accurately describing from a theoretical point of view the power and performance of applications subject to DVFS. We show how to use it on a runtime system with a minimal overhead, using only a few hardware performance counters and RAPL (Running Average Power Limit).We validate our models using an extensive dataset, obtained using 18 different clusters and running 9 benchmarks. We also show how such model can be used to optimize the energy-to-solution for HPC workload

    Quantum moduli algebras Lg,ninv(H)\mathcal{L}_{g,n}^{\mathrm{inv}}(H) were introduced by Alekseev-Grosse-Schomerus and Buffenoir-Roche in the context of quantization of character varieties of surfaces and exist for any quasitriangular Hopf algebra HH. In this paper we construct representations of Lg,ninv(H)\mathcal{L}_{g,n}^{\mathrm{inv}}(H) on cohomology spaces ExtHm(X,M)\mathrm{Ext}_H^m(X,M) for all m0m \geq 0, where XX is any HH-module and MM is any Lg,n(H)\mathcal{L}_{g,n}(H)-module endowed with a compatible HH-module structure. As a corollary and under suitable assumptions on HH, we obtain projective representations of mapping class groups of surfaces on such Ext spaces. This recovers the projective representations constructed by Lentner-Mierach-Schweigert-Sommerhäuser from Lyubashenko theory, when the category C=H-mod\mathcal{C} = H\text{-}\mathrm{mod} is used in their construction. Other topological applications are matrix-valued invariants of knots in thickened surfaces and representations of skein algebras on Ext spaces

    International audienceDieser Artikel untersucht die alltägliche Praxis des „guten Salzens“, konzeptualisiert als eine Art Ethik, die aus situativem Feintuning an Ernährungsnormen und sensorischem Wissen entsteht. Basierend auf 13 Beobachtungen der Zubereitung und des Konsums von Mahlzeiten sowie Interviews mit 25 Teilnehmenden zeigt der Artikel auf, wie Ernährungsnormativitäten im Rahmen der Fürsorge für das „gute Salzen“ durch drei Arten von Praktiken hervorgebracht werden: 1) situierte Verhandlungen und Anpassungen, 2) die Entwicklung verkörperten und körperlichen Wissens und 3) das Pendeln zwischen teils widersprüchlichen Werten, die die Arbeit rund um Lebensmittel strukturieren. Unsere Analyse legt nahe, dass eine sensible Aufmerksamkeit für die Arbeit mit Lebensmitteln eine spezifische Problematisierung von Essenspraktiken fördert, die sich von der dominanten Tendenz abhebt, individuelles Essverhalten im Kontext der Ernährungsnormierung zu moralisieren.This article explores the daily work of "good salting" conceptualized as a type of ethics emerging from situational tinkering with nutritional norms and sensory knowledges. Drawing on 13 observations of meal preparation and consumption, accompanied by interviews with 25 participants, the article illustrates how nutritional normativities emerge within the care for “salting well” through three types of practices: 1) situated negotiations and adjustments; 2) the forging of embodied and bodily knowledges; 3) the oscillation between sometimes contradictory values that structure food-related work. Our analysis suggests that sensitive attention for food work fosters a specific problematization of eating practices, contrasting with the dominant tendency to moralize individual eating behaviors in the context of the nutritionalization of food.Este artículo explora el trabajo realizado para "salar bien" en las prácticas alimentarias cotidianas, concebido como una ética derivada de bricolajes situacionales que implican normas nutricionales y conocimientos sensibles. Basado en 13 observaciones de preparación y consumo de comidas, así como en entrevistas realizadas a 25 participantes, el artículo muestra cómo las normatividades nutricionales emergen en el cuidado por "salar bien" a través de tres tipos de prácticas: 1) negociaciones y ajustes situados; 2) la formación de conocimientos corporales e incorporados; 3) las oscilaciones entre valores, a veces contradictorios, que estructuran el trabajo alimentario. Nuestro análisis sugiere que la atención sensible al trabajo alimentario fomenta una problematización específica de las conductas alimentarias, en contraste con la tendancia dominante a moralizar los comportamientos alimentarios individuales en el contexto de la nutritionalización de la alimentación.Cet article explore le travail accompli pour « bien » saler dans les pratiques alimentaires quotidiennes, conçu comme une éthique issue de bricolages situationnels impliquant des normes nutritionnelles et des connaissances sensibles. S’appuyant sur 13 observations de préparation et de consommation de repas, ainsi que sur des entretiens menés auprès de 25 participant·e·s, l’article montre comment les normativités nutritionnelles émergent dans le soin apporté au « bien saler » à travers trois types de pratiques : 1) les négociations et ajustements situés ; 2) le forgement de connaissances corporelles et incorporées ; 3) les oscillations entre des valeurs parfois contradictoires qui structurent le travail alimentaire.     Large-Time Asymptotics for Hyperbolic Systems with Non-Symmetric Relaxation: An Algorithmic Approach

    We study the stability of one-dimensional linear hyperbolic systems with non-symmetric relaxation. Introducing a new frequency-dependent Kalman stability condition, we prove an abstract decay result underpinning a form of inhomogeneous hypocoercivity. In contrast with the homogeneous setting, the decay rates depend on how the Kalman condition is fulfilled and, in most cases, a loss of derivative occurs: one must assume an additional regularity assumption on the initial data to ensure the decay. Under structural assumptions, we refine our abstract result by providing an algorithm, of wide applicability, for the construction of Lyapunov functionals. This allows us to systematically establish decay estimates for a given system and uncover algebraic cancellations (beyond the reach of the Kalman-based approach) reducing the loss of derivatives in high frequencies. To demonstrate the applicability of our method, we derive new stability results for the Sugimoto model, which describes the propagation of nonlinear acoustic waves, and for a beam model of Timoshenko type with memory

    Autism Spectrum Disorder Detection Through Connectivity Analysis and Feature Selection

    International audienceThis study investigates the detection of Autism Spectrum Disorder (ASD) by analyzing brain connectivity patterns derived from resting-state fMRI data in the ABIDE dataset. Using the CC400 atlas and a Deep Neural Network (DNN), the model achieved an impressive accuracy of 100% in both cross-validation and on a test set comprising 30% of the dataset. The dataset included 403 individuals with ASD and 468 typically developing controls (TC). This performance surpasses current state-of-the-art methods, emphasizing the effectiveness of advanced feature selection and deep learning approaches in classifying ASD based on brain connectivity pattern
