    Estimating forest area using national forest inventory data, percent forest cover maps, and zero-one-inflated beta regression

Advisor: Chad Babcock. 1 computer file (PDF); vi, 66 pages.Accurate and consistent forest area information is critical for environmental monitoring, resource management, and policy development. However, common methods for mapping forest area often rely on binary classification masks and inconsistent definitions, limiting their interpretability and accuracy. Remote sensing products frequently conflict with field-based inventories, and the uncertainty introduced by these differences is rarely quantified. This thesis addresses these challenges by proposing a modeling framework that directly estimates forest area proportion while incorporating uncertainty. A zero-one-inflated beta regression model (ZOIB) was constructed using Forest Inventory Analysis (FIA) field data and National Land Cover Database tree canopy cover remote sensing data through a hierarchical Bayesian framework. The FIA forest area proportion data are heavily zero-one-inflated, with a large proportion of values exactly at 0 or 1, corresponding to fully forested or fully non-forested area. Because of this unusual distribution of forest area, it is important to use a model that can accurately capture its shape and characteristics. The ZOIB model was compared with a Beta regression model with no zero-one inflation and random forests regression model (RF). For the ZOIB and Beta models, posterior predictive distribution summary statistics of mean and median were compared, along with the mean and median of the RF model outputs. The Beta model performed worst among the models, and mean performed poorly against the median, both primarily due to their inability to reflect zero-one-inflated data. The median RF model was the most accurate, with a mean absolute error of 0.1530, followed by the median ZOIB model at 0.1630. Given its balance of predictive performance and interpretability, the median ZOIB model was selected as the final modeling approach. While slightly less accurate, the ZOIB model offered the advantage of consistent, interpretable predictions along with full uncertainty quantification. The ZOIB approach presented in this study is particularly well-suited for integration into propagative models such as biomass or carbon estimation, and for supporting more rigorous, data-informed forest management decisions.Hyke, Audrey.     Discovery and validation of host resistance factors for spring black stem and leaf spot disease in Medicago truncatula

Advisor: Shaun Curtin. 1 computer file (PDF); xiii, 198 pages.The model legume, Medicago truncatula, is a self-fertile diploid relative of Medicago sativa (alfalfa). M. truncatula is a valuable resource for understanding legume physiology and plant-microbe interactions. Ascochyta blights cause yield loss in major legume crops. The necrotrophic fungus Ascochyta medicaginicola is the causal agent of spring black stem and leaf spot (SBS) disease, which is one of the most devastating foliar diseases of alfalfa affecting yield, quality, and stand survival in this perennial forage crop. However, host resistance is poorly understood. Quantitative trait loci (QTL) have been described for a variety of agronomic traits to identify targets for plant improvement. In M. truncatula, recessive QTL rnpm1 and rnpm2 were identified in populations generated using M. truncatula genotype HM078 as the resistant parent. In Chapter 1, we generated a genome of HM078 to investigate factors enabling host resistance. We identified 14 candidate genes for disease resistance based on structural variation in QTL regions, with a focus on loss-of-function events in HM078. Next, in Chapter 2 we performed an analysis of the host transcriptome in response to A. medicaginicola infection over time. A total of 192 and 2,908 differentially expressed genes (DEGs) were observed in the resistant (HM078) and susceptible (A17) genotype, respectively. We performed a functional analysis and identified 22 candidate genes for disease resistance based on a variety of factors, such as uniquely upregulated genes in HM078. In Chapter 3, we sought to validate top candidate genes in QTL regions with CRISPR/Cas9-mediated knockouts. We targeted a TIR-NBS-NLR plant disease resistance gene, MtTCAR1, and MtPHO2A in rnpm1, as well as a MtCPR1-like F-box family gene and MtPAM16 in rnpm2. Bi-allelic knockouts of MtTCAR1, MtPHO2A, and MtPAM16 did not affect disease resistance in M. truncatula accession R108. MtCPR1-like mutant plants exhibited a reduction in mean pathogen biomass, increased chlorosis, and variable constitutive expression of pathogenesis-related genes. Interestingly, the constitutive overexpression of an RNA-seq-derived candidate, MtKCS12, enhanced SBS disease resistance significantly, resulting in a ~75% reduction in mean pathogen biomass compared to the null segregant in a detached leaf assay. This study provides insights into omics strategies for investigating disease resistance, as well as gene-editing and transgenic approaches for crop improvement.Botkin, Jacob. (2025).     Subducting slab thermo-petrologic structure and intermediate-depth supra-slab earthquakes beneath southern Colombia

Advisors: Ikuko Wada, Maximiliano Bezada. 1 computer file (PDF); iv, 32 pages.We develop 2-D thermo-petrologic models for two transects through the southern Colombia subduction zone and compare the model-predicted temperature distributions and stability zones of hydrous minerals with seismological observations. Along the northern transect, intermediate-depth earthquakes occur above the relatively young subducting Nazca slab (10–12 Ma) at 80–160 km depths. These intermediate-depth supra-slab (IDS) earthquakes are interpreted to occur in an accreted oceanic terrane and/or in the overriding mantle wedge. Along the southern transect, supra-slab earthquakes are absent. The Vp/Vs in the slab are on average 1.78 and 1.76 along the northern and southern transects, respectively, with locally higher values of up to 1.95 along the northern transect. The Vp/Vs in the region of IDS earthquakes along the northern transect is ~1.78. These relatively high values likely indicate dehydration in the subducting slab and the addition of slab-derived fluids in the mantle wedge. Thermo-petrologic models indicate that to provide the relatively cool condition (<700ºC) for the observed seismicity, the maximum depth of decoupling (MDD) between the subducting slab and the overriding mantle needs to be anomalously deep, at ~180 and ~130 km depths for the northern and southern transects, respectively. With these MDDs, the model-predicted thermal fields result in slightly deeper peak dehydration in the subducting slab along the northern transect than the southern transect, affecting the distribution of slab-derived fluids in the subduction zone. The difference in the MDD between the two transects may explain the contrast in the distributions of intraslab and supra-slab seismicity between them.Knott-Byars, Benjamin. (2025).
