Replication Data for: Muscle proteome analysis of facioscapulohumeral dystrophy patients reveals a metabolic rewiring promoting oxidative/reductive stress contributing to the loss of muscle function
This dataverse include the 2-D DIGE and LC-MS/MS proteomics datasets of changed proteins generated in the study: “muscle proteome analysis of facioscapulohumeral dystrophy patients reveals a metabolic rewiring promoting oxidative/reductive stress contributing to the loss of muscle function” by Manuela Moriggi, Lucia Ruggiero, Enrica Torretta, Dario Zoppi, Beatrice Arosio, Evelyn Ferri, Alessandra Castegna, Chiara Fiorillo, Cecilia Gelfi and Daniele Capitanio. Data were generated by LC-ESI-MS/MS with label-free quantitation. Mass spectra were analyzed using MaxQuant software (Max-Planck-Institute of Biochemistry, Munich, Germany, version 1.6.17.0). Statistical analyses were performed using the Perseus software (Max Planck Institute of Biochemistry, Munich, Germany, version 1.6.15.0). For statistical analysis, Student's t-test with a p-value threshold of 0.05 was applied. To exclude the presence of false positives from the analysis, Benjamini–Hochberg false discovery rate test was applied
Downscaled maps, one for each combination of parameters, for "Modelling the timing of migration of a partial migrant bird using ringing and observation data: a case study with the Song Thrush in Italy"
This dataset includes the downscaled maps (0.1° x 0.1° latitude per longitude resolution) created during the analysis procedure. One map is created for each combination of parameters used in the mode
replication data for: "Smart Electrospun Nanofibers from Short Peptidomimetics Based on Pyrrolo-pyrazole Scaffold"
We prepared a small library of short peptidomimetics based on 3-pyrrolo-pyrazole carboxylate, a non-coded γ-amino acid, and glycine or alanine. The robust and eco-friendly synthetic approach adopted allows to obtain the dipeptides in two steps from commercial starting materials. This gives the possibility to shape these materials by electrospinning into micro- and nanofibers, in amounts required to be useful for coating surfaces of biomedical relevance. To promote high quality of electrospun fibers, different substitution patterns were evaluated, all for pure peptide fibers, free of any polymer or additive. The best candidate, which affords a homogeneous fibrous matrix, was prepared in larger amounts, and its biocompatibility was verified. This successful work is the first step to develop a new biomaterial able to produce pristine peptide-based nanofibers to be used as helpful component or stand-alone scaffolds for tissue engineering or for the surface modification of medical devices
03 - Kriging output
GEOframe model kriging output: temperature and precipitation dataseries of 22 weather stations located around the study area were used to interpolate the values in each centroids of each sub-basins.
The procedure (Bancheri et al., 2018) can be conducted seasonally (temperatures) or on an event scale (precipitation). Once the time periods to focus on have been isolated, a theoretical variogram is associated for each of them according to the statistical distribution of the data. Once sill, range, and nugget are defined for each period, a Leave One Out (LOO) is performed to estimate the goodness of the interpolation (the same points of the weather stations). If the LOO returns good values, we proceed with the creation of the data sets in the centroids. By associating the elevation (extracted from the DEM) the detrended kriging technique can be applied, which considers the altimetric position of the points where the spatialization is performed.
airT_n°.csv and precip_n°.csv
for example, airT_35.csv and precip_35.csv, number varies based on the sub-basin which it refers to
Work data for Transmission Electron Microscopy for visualization of peptide nanofibers
This dataset contains Transmission Electron Microscopy (TEM) images of nanofibers created through the sol-gel process using silylated peptides. TEM was used to observe and analyze the structural characteristics of the nanofibers, including fiber morphology, diameter, and distribution. By examining these high-resolution images, details regarding the structure of the fibers were obtained, providing insights into the effect of the sol-gel process on fiber formation
NYMPHE.WP1. CollectionOfPHCsDegradingBacteria_V1
The dataset includes information about the bacterial collections able to degrade petroleum hydrocarbons (PHCs) that has been generated from the rhizosphere of sunflower plants grown in a polluted soil and in commercial soil. Data include the taxonomical identification by partial 16S rRNA gene sequencing, information about their ability to grow on different PHCs and information about their plant growth promoting (PGP) abilities, evaluated through in vitro assays
Replication data for "Essential oil supplementation in milk replacers: short- and long-term impacts on feed efficiency, the faecal microbiota and the plasma metabolome in dairy calves"
The Replication data for "Essential oil supplementation in milk replacers: short- and long-term impacts on feed efficiency, the faecal microbiota and the plasma metabolome in dairy calves" dataset contains 64 compressed fastq format files, representing the forward and reverse reads of 32 fecal samples belonging to the MILKQUA project that were sequenced in the V3-V4 regione of the 16S rRNA gene. Feces samples (rectal grab samples) were collected before the morning meal and stored at –80°C, aiming to study the microbial population present on the feces of calves fed with Milk replacers supplemented with essential oils.
Guidelines to file naming:
Samples were identified with a number ranging from 45 to 76, followed by the letter R plus number 1 or 2 to identify forward or reverse reads, plus the time point of collection of the sample and the belonging to the Control or EO group respectively.
The samples were collected at 45 days old in the calves, and at 3 months old, and
samples were paired end sequenced, which produced forward and reverse reads, which were identified with R1 and R2 respectively.
Example: 45_R2_45daysold_EO.fastq.gz is sample 45 belonging to EO group, collected at 45 days old, and this file is the reverse read.
All files are in fastq format (.fastq) and compressed (.gz).
At the bottom of the reads files there is also the unfiltered and raw OTU table obtained using Qiime1.9 with database Silva 132

Data associated with mean maps, one for each estimated proportion of migrants, for "Modelling the timing of migration of a partial migrant bird using ringing and observation data: a case study with the Song Thrush in Italy"
This dataset includes the data (rds format) used to generate maps (0.1° x 0.1° latitude per longitude resolution) obtained by averaging the downscaled maps at the same spatial resolution. One map is created for each estimated proportion of individuals on the move by averaging the corresponding downscaled maps
