Ancient incomplete lineage sorting of Hyles and Rhodafra (Lepidoptera: Sphingidae)
Abstract The hawkmoth genus Rhodafra comprises two African species with unclear relationships, as their wing patterns are markedly different, with one species closely resembling species of a related genus, Hyles. The present paper aims to investigate the monophyly and phylogenetic position of Rhodafra in relation to Hyles and other genera of the subtribe Choerocampina (Sphingidae: Macroglossinae: Macroglossini) using mitochondrial and nuclear sequence data from more species and individuals than have hitherto been studied. As no fresh tissue of Rhodafra was available, ancient-DNA methodology was applied. All data corroborate the genus as monophyletic and that a similar wing pattern is not a good indicator of close phylogenetic relationship in this group of moths. Phylogenetic trees based on mitochondrial data agree in placing Rhodafra within Hyles. In contrast, analysis of nuclear EF1alpha sequences produces a topology in which Rhodafra is placed as the sister clade to Hyles. Although multispecies coalescent analyses suggest a polytomy between Rhodafra, Hyles lineata and the remaining Hyles, total evidence analyses corroborate Rhodafra as sister to Hyles. This relationship is interpreted as the favoured topology. Phylogeny of the Hawkmoth Tribe Ambulycini (Lepidoptera: Sphingidae): Mitogenomes from Museum Specimens Resolve Major Relationships
Abstract: Ambulycini are a cosmopolitan tribe of the moth family Sphingidae, comprised of 10 genera, 3 of which are found in tropical Asia, 4 in the Neotropics, 1 in Africa, 1 in the Middle East, and 1 restricted to the islands of New Caledonia. Recent phylogenetic analyses of the tribe have yielded conflicting results, and some have suggested a close relationship of the monobasic New Caledonian genus CompsulyxHolloway, 1979 to the Neotropical ones, despite being found on opposite sides of the Pacific Ocean. Here, we investigate relationships within the tribe using full mitochondrial genomes, mainly derived from dry-pinned museum collections material. Mitogenomic data were obtained for 19 species representing nine of the 10 Ambulycini genera. Phylogenetic trees are in agreement with a tropical Asian origin for the tribe. Furthermore, results indicate that the Neotropical genus Adhemarius Oiticica Filho, 1939 is paraphyletic and support the notion that OrectaRothschild & Jordan 1903 and TrogolegnumRothschild & Jordan, 1903 may need to be synonymized. Finally, in our analysis the Neotropical genera do not collectively form a monophyletic group, due to a clade comprising the New Caledonian genus Compsulyx and the African genus BatocnemaRothschild & Jordan, 1903 being placed as sister to the Neotropical genus ProtambulyxRothschild & Jordan, 1903. This finding implies a complex biogeographic history and suggests the evolution of the tribe involved at least two long-distance dispersal events.Copyright: © 2019 The Authors. Historic and modern genomes unveil a domestic introgression gradient in a wild red junglefowl population
The red junglefowl Gallus gallus is the ancestor of the domestic chicken and arguably the most important bird species on Earth. Continual gene flow between domestic and wild populations has compromised its gene pool, especially since the last century when human encroachment and habitat loss would have led to increased contact opportunities. We present the first combined genomic and morphological admixture assessment of a native population of red junglefowl, sampled from recolonized parts of its former range in Singapore, partly using whole genomes resequenced from dozens of individuals. Crucially, this population was genomically anchored to museum samples from adjacent Peninsular Malaysia collected ~110–150 years ago to infer the magnitude of modern domestic introgression across individuals. We detected a strong feral–wild genomic continuum with varying levels of domestic introgression in different subpopulations across Singapore. Using a trait scoring scheme, we determined morphological thresholds that can be used by conservation managers to successfully identify individuals with low levels of domestic introgression, and selected traits that were particularly useful for predicting domesticity in genomic profiles. Our study underscores the utility of combined genomic and morphological approaches in population management and suggests a way forward to safeguard the allelic integrity of wild red junglefowl in perpetuity.© 2020 The Authors. Petrological and geochemical characterisation of the sarsen stones at Stonehenge
Little is known of the properties of the sarsen stones (or silcretes) that comprise the main architecture of Stonehenge. The only studies of rock struck from the monument date from the 19th century, while 20th century investigations have focussed on excavated debris without demonstrating a link to specific megaliths. Here, we present the first comprehensive analysis of sarsen samples taken directly from a Stonehenge megalith (Stone 58, in the centrally placed trilithon horseshoe). We apply state-of-the-art petrographic, mineralogical and geochemical techniques to two cores drilled from the stone during conservation work in 1958. Petrographic analyses demonstrate that Stone 58 is a highly indurated, grain-supported, structureless and texturally mature groundwater silcrete, comprising fine-to-medium grained quartz sand cemented by optically-continuous syntaxial quartz overgrowths. In addition to detrital quartz, trace quantities of silica-rich rock fragments, Fe-oxides/hydroxides and other minerals are present. Cathodoluminescence analyses show that the quartz cement developed as an initial <10 μm thick zone of non-luminescing quartz followed by ~16 separate quartz cement growth zones. Late-stage Fe-oxides/hydroxides and Ti-oxides line and/or infill some pores. Automated mineralogical analyses indicate that the sarsen preserves 7.2 to 9.2 area % porosity as a moderately-connected intergranular network. Geochemical data show that the sarsen is chemically pure, comprising 99.7 wt. % SiO2. The major and trace element chemistry is highly consistent within the stone, with the only magnitude variations being observed in Fe content. Non-quartz accessory minerals within the silcrete host sediments impart a trace element signature distinct from standard sedimentary and other crustal materials. 143Nd/144Nd isotope analyses suggest that these host sediments were likely derived from eroded Mesozoic rocks, and that these Mesozoic rocks incorporated much older Mesoproterozoic material. The chemistry of Stone 58 has been identified recently as representative of 50 of the 52 remaining sarsens at Stonehenge. These results are therefore representative of the main stone type used to build what is arguably the most important Late Neolithic monument in Europe.Copyright: © 2021 Nash et al. Towards redressing inaccurate, offensive and inappropriate common bird names
English common names are widely used in ornithological research, birding, media and by the general public and, unlike other taxa, often receive considerably greater use than scientific names. Across the world, many of these names were coined from 18th and 19th century European perspectives and are symbolic of a time when this was the only worldview considered in science. Here, we highlight formal efforts by ornithological societies around the world to change common names of birds to better reflect the diverse perspectives of scientists in the 21st century. We focus on particular case studies from regions with a history of colonialism, including South Africa and North America, as well as the successful implementation of Indigenous bird names in New Zealand. In addition to detailing independent and repeated efforts by different ornithological communities to address culturally inappropriate English common names, we discuss dissention and debate in North America regarding these changes. Correlative tomography of an exceptionally preserved Jurassic ammonite implies hyponome-propelled swimming
The extreme rarity of soft-tissue preservation in ammonoids has meant there are open questions regarding fundamental aspects of their biology. We report an exceptionally preserved Middle Jurassic ammonite with unrivaled information on soft-body organization interpreted through correlative neutron and X-ray tomography. Three-dimensional imaging of muscles and organs of the body mass for the first time in this iconic fossil group provides key insights into functional morphology. We show that paired dorsal muscles withdrew the body into the shell, rather than acting with the funnel controlling propulsion as in Nautilus. This suggests a mobile, retractable body as a defense strategy and necessitates a distinct swimming mechanism of hyponome propulsion, a trait that we infer evolved early in the ammonoid-coleoid lineage.Copyright © 2021, The Authors. Improved standardization of transcribed digital specimen data
There are more than 1.2 billion biological specimens in the world’s museums and herbaria. These objects are particularly important forms of biological sample and observation. They underpin biological taxonomy but the data they contain have many other uses in the biological and environmental sciences. Nevertheless, from their conception they are almost entirely documented on paper, either as labels attached to the specimens or in catalogues linked with catalogue numbers. In order to make the best use of these data and to improve the findability of these specimens, these data must be transcribed digitally and made to conform to standards, so that these data are also interoperable and reusable.
Through various digitization projects, the authors have experimented with transcription by volunteers, expert technicians, scientists, commercial transcription services and automated systems. We have also been consumers of specimen data for taxonomical, biogeographical and ecological research. In this paper, we draw from our experiences to make specific recommendations to improve transcription data. The paper is split into two sections. We first address issues related to database implementation with relevance to data transcription, namely versioning, annotation, unknown and incomplete data and issues related to language. We then focus on particular data types that are relevant to biological collection specimens, namely nomenclature, dates, geography, collector numbers and uniquely identifying people. We make recommendations to standards organizations, software developers, data scientists and transcribers to improve these data with the specific aim of improving interoperability between collection datasets.This is an open access article, available to all readers online, published under a creative commons licensing (https://creativecommons.org/licenses/by/4.0/).
