    cnvCapSeq: detecting copy number variation in long-range targeted resequencing data.

    Targeted resequencing technologies have allowed for efficient and cost-effective detection of genomic variants in specific regions of interest. Although capture sequencing has been primarily used for investigating single nucleotide variants and indels, it has the potential to elucidate a broader spectrum of genetic variation, including copy number variants (CNVs). Various methods exist for detecting CNV in whole-genome and exome sequencing datasets. However, no algorithms have been specifically designed for contiguous target sequencing, despite its increasing importance in clinical and research applications. We have developed cnvCapSeq, a novel method for accurate and sensitive CNV discovery and genotyping in long-range targeted resequencing. cnvCapSeq was benchmarked using a simulated contiguous capture sequencing dataset comprising 21 genomic loci of various lengths. cnvCapSeq was shown to outperform the best existing exome CNV method by a wide margin both in terms of sensitivity (92.0 versus 48.3%) and specificity (99.8 versus 70.5%). We also applied cnvCapSeq to a real capture sequencing cohort comprising a contiguous 358 kb region that contains the Complement Factor H gene cluster. In this dataset, cnvCapSeq identified 41 samples with CNV, including two with duplications, with a genotyping accuracy of 99%, as ascertained by quantitative real-time PCR

    Cílem diplomové práce bylo prozkoumat výstupní rozhodování (tj. rozhodnutí opustit jakoukoliv aktivitu vyadující pedchozí penní, asové nebo jiné investice) a jeho moná zlepení, a to nejenom v oblasti podnikání, ale pedevím v osobním rozhodování. Stejní byla aplikace poznatk dvou teoretických pístup: Prospekt teorie navrené Kahnemanem a Tverskym a modelu intuitivního usuzování. Vyuitím poznatk pramenících z tchto teoretických základ byly identifikovány dva fenomény charakteristické pro výstupní rozhodování, které byly také stedem zájmu písluného výzkumu. Jmenovit se jedná o (opaný) efekt utopených náklad a následnou (de-) eskalaci závazku. Výzkum sestával ze dvou ástí. První byla zamena na vývoj nového výzkumného scénáe s drazem na osobní charakter výstupního rozhodování. Druhá zkoumala reakci na tyi úrovn utopených náklad (penních nebo asových výdaj). Dle výsledk Fáze B pilotní studie nový scéná úspn navodil opaný efekt utopených náklad. Scéná byl dál upraven pro úely hlavní studie, která vak pinesla neurité výsledky. Penní utopené náklady nevyvolaly ádný z oekávaných efekt, zatímco asové navodily efekt opaný a na to navazující de-eskalaci závazku, a nekoherentní napí úrovnmi utopených náklad. Autorka se domnívá, e tyto výsledky odhalily existenci dleitých faktor hrajících roli v osobních výstupních...The purpose of this thesis is to examine exit decision-making (e.g. decision to cease a venture, project or any other kind of activity, which required previous monetary, time or other investment) as well as to explore possible enhancements of exit decision-making not only in business context but also in personal decisions. Two theoretical approaches were applied: Prospect theory by Kahneman and Tversky and Intuitive judgment approach. Implications stemming from these theoretical models were employed and two phenomena characteristic of exit decision-making specified. Namely, it was (reverse) sunk cost fallacy and resulting (de-)escalation of commitment, which were also explored empirically. Research consisted of two parts. First developed a new research scenario aiming at personal exit decision-making. Second explored the reaction to four levels of sunk costs (monetary or time expenses). As Phase B of Pilot study showed, new scenario proved managed to elicit reverse sunk costs effect. Further changes were made to the scenario for the purposes of Main study, which resulted in equivocal findings. Monetary sunk costs did not elicit any expected effect, time sunk costs induced an incoherent reverse sunk cost effect and respective de-escalation of commitment.     The wealth index as a measure of socio-economic position

    Background The wealth index is a commonly-used measure of socio-economic position (SEP) in low- and middle-income countries. The approach arose from Demographic and Health Surveys (DHS) where few other options for SEP-measurement are available. Despite many unanswered questions the wealth index approach, and the methods of wealth index construction used by the DHS, have been widely-adopted by the epidemiological community. This thesis explores the appropriateness of the wealth index as a measure of SEP, using data from the Malawi Integrated Household Survey 2004/5 (IHS2) and Brazil DHS 1996. Main findings 1) The wealth index and consumption expenditure Some proponents of the wealth index claim it to be a reliable and rational proxy for consumption expenditure; a systematic review of the literature demonstrated this to be an unreasonable assumption. Analyses of IHS2 data showed that the agreement of the wealth index with consumption expenditure is largely unaffected by alternative equivalence scales for adjusting consumption expenditure for household size and composition, or by the range of items included in the consumption expenditure aggregate. 2) Are the methods of wealth index construction used by the DHS the most appropriate? The DHS use principal components analysis (PCA) to weight the indicators in a wealth index; issues in the use of PCA were considered and alternative weighting methods explored. When nominal or ordered categorical indicators are used, alternatives to PCA are considered preferable. A single wealth index is often constructed for urban and rural areas together; generating separate indices for each area had little effect on the final index. Agreement with consumption expenditure was lower in rural areas; various approaches to wealth index construction did not alter this. Expanding the range and number of indicators used by DHS wealth indices did not increase agreement with consumption expenditure, but it did reduce 2 the observed urban-rural differences and enhance the ability of the wealth index to differentiate between rural households. 3) What socio-economic processes contribute to the wealth index hierarchy? A key issue for any measure of SEP is its conceptual clarity; analyses of the IHS2 data demonstrate that the socio-economic processes leading to a wealth index hierarchy remain largely unknown, although both household- and community-level factors play a role. 4) Alternatives to the wealth index Potential alternatives to the wealth index were explored, and the consequences of using the wealth index versus these alternatives were assessed for different purposes. The uncertainty about the socio-economic processes being captured by the wealth index implies that in all situations, the wealth index should only be used after careful consideration of available alternative SEP indicators. Conclusions Using the wealth index in the DHS has allowed the quantification and comparison of health inequalities in low- and middle-income countries on an unprecedented scale, thereby playing a vital role in advocacy of health equity. Some alterations to the methodology of wealth index construction are recommended for future studies using the wealth index, but the use of the wealth index in primary data collection is questionable given the uncertainty surrounding the socio-economic processes it is capturing
