Investigation and characterization of protease enzyme activities that is one of the virulence factors of potential pathogen Aspergillus fumigatus Fresen. isolated from hospital neonatal intensive care unıt at Ege University
Bu çalışmada, bir yenidoğan yoğun bakım ünitesinin havasal florasından izole edilmiş potansiyel patojen fungal türlerden biri olan Aspergillus fumigatus adlı küfün moleküler tanılanması ve virülans faktörlerinden biri olan proteaz enziminin belirlenip karakterize edilmesi amaçlanmıştır. Morfolojik olarak klasik yöntemlerle tanımlanmış bu türe ait 29 farklı A.fumigatus izolatının iki farklı ülkede ve iki farklı araştırma merkezinde hem klasik DNA izolasyon yöntemleri kullanılarak, hem de standart kit prosedüründen yararlanılarak moleküler tanılaması yapılmıştır. Sekans işlemi sonucunda elde edilen baz dizileri NCBI gen bankasına yollanıp, sonuçları alınmıştır. Bu sonuçlar doğrultusunda, suşların %99,9 Aspergillus fumigatus olduğu kanıtlanmıştır. Proteaz taraması için içeriğinde Skim-milk bulunan besiyerleri kullanılmış ve bu suşların sütteki kazeini parçalamasından yararlanılmıştır. Kazeini parçalayıp, açık zon oluşturmaları sayesinde, enzim aktivitesi olduğu tespit edilmiştir. En iyi aktivitenin hangi Aspergillus fumigatus izolatına ait olduğunu belirlemek için ise; (Solid State Fermentation) SSF'de üretim yapılarak 3., 5. ve 7. günlerde alınan sıvılardan spektrofotometrik yöntemlerle ölçüm yapılmış ve en yüksek aktiviteye sahip olan izolat belirlenmiştir. eAP27 kodunu taşıyan bu suş için fermantasyon şartları optimize edildi. Optimum fermantasyon şartları 37ºC ve 5 gündür. Bu suşun optimum çalışma koşulları incelendiğinde ise; inkübasyon pH: 7,5-8; en iyi aktivite gözlenen substrat: Casein olarak bulunmuş ve inhibitör maddeler ile metal iyonlarının enzim üretimi üzerinde etkileri olduğu gösterilmiştir.This study aimed to identify Aspergillus fumigatus, one of the widely pathogen fungal species with molecular diagnosis methods and characterize protease enzymes, which is the virulence factors of Aspergillus fumigatus is isolated from airborne flora in intensive care units. This species morphologically defined by using conventional methods. Molecular identification of these 29 different isolates of Aspergillus fumigatus, is completed by both conventional DNA isolation methods and molecular diagnostic kit utilizing standard procedures in two different countries and in two different research center. The sequences obtained from the Sequence PCR processing, are send to NCBI gene bank and the results were received. These results have proved that, our all species are 99.9% Aspergillus fumigatus. Skim-milk media is used for scanning protease enzymes, and it is benefited fragmentation of casein molecules in the milk media of these strains. With the fragmentation casein molecules, it was appeared a clear zone and this has been a proof for enzyme activity. To determine which Aspergillus fumigatus isolate has the best enzyme activity is used Solid State Fermentation (SSF), fermentation liquid as a enzyme was collected on 3th, 5th and 7th and measurements were scanned with spectrophotometric methods. This isolate has been tagging as a eAP27 and optimized fermentation conditions for this strain. The optimum fermentation conditions are 37ºC and 5 days. When these strain investigated for optimum process conditions; incubation pH 7.5-8; the substrat is observed for best activity: Casein; and it has been shown that the inhibitory agents and the metal ions are effective on enzyme production
An investigation on the presence of aspergillus tubingensis used for polyester polyurethane biodegradation in soil samples taken from İzmir
Poliüretanlar bir grup heteropolimerdir, çok yönlülüğü ve dayanıklılığı nedeniyle modern yaşamın bir çok alanında yaygın olarak kullanılmaktadırlar ve plastiğin geniş bir uygulama alanına sahiptirler. Bununla birlikte, plastik atıkların çevrede birikmesi, uzun süreli etkilerle geniş çaplı kirliliğe neden olmakta, plastik atık yönetimini pahalı ve sorunlu hale getirmektedir. Ayrıca ksenobiyotik doğası ve polimerik malzemelerin bozunurluğunun olmayışı büyük miktarda çevre kirliliği ve çok sayıda sağlık tehlikesine neden olmaktadır. Bununla birlikte, polyester poliüretan atıklarının bertarafı yavaş, geri dönüşüm süreçlerinin sınırlı olmasından ve tahribatının zehirli bileşikler oluşturabileceğinden büyük problemler doğurmaktadır. Topraktan izole edilen küfler polyester poliüretanın biyodegradasyonundan sorumludurlar. Özellikle yapılan son çalışmalarda bulunan yeni bir parçalayıcı olan Aspergillus tubingensis dikkat çekmektedir. Bu nedenle polyester poliüretanın fungal biyodegradasyonunda görev alan Aspergillus tubingensis' in kontamine topraktan izolasyonu ve biyodegredasyon kapasitesinin araştırılması amaçlanmıştır. Aspergillus section Nigri grubu üyesi olan bu türün yanısıra başka türlerin de polyester poliüretan biyodegredasyonu yapabildiği bilindiği için, çalışmamızda bunların da izolasyon ve tanılamasına yer verilmiştir. x Çalışmamızda plastik atıkla kontamine olmuş toprak örneğinden yapılan izolasyonlar ve tanılamalar sonucunda 5 adet Aspergillus tubingensis izolatı elde edilmiştir. Tanılamalarında fenotipik ve genotipik yöntemler birlikte kullanılmıştır. Polyester poliüretan biyodegredasyonu yapabilme yetenekleri 3 farklı biyodegredasyon deneyi ile test edilmiş ve Fourier Dönüşümlü Kızıl Ötesi Spektrometresi ve Taramalı Elektron Mikroskobu analizleri ile de doğrulanmıştır. Tüm biyolojik parçalanma işlemi fungusun PU filmin yüzeyine yapışması ve adhezyonu, poliüretan yüzeyinde hifal büyüme ve yayılma ve poliüretan parçalayıcı enzimlerin salgılanması olarak 3 aşamada tamamlanmıştır. Poliüretanın biyobozunması agar plakasında, sıvı besiyeri ve toprak gömme kabına göre daha fazla olduğu yapılan analizler ile belirlenmiştir. Yüksek biyolojik bozunmanın besinlerin mevcudiyeti ve agar plakasında yüksek büyüme ve enzim salgılamasından kaynaklandığı varsayılmıştır. Degredasyon kapasitelerinin literatürdeki veriler ile karşılaştırıldığında benzer olduğu belirlenmiştir.Polyurethanes are a group of heteropolymers and due to their versatility and durabilities, they are widely used in many areas of modern life and have a wide range of applications for plastics. However, the accumulation of plastic wastes in the environment causes long-term effects of large-scale pollution, making plastic waste management expensive and problematic. In addition, the nature of xenobiotics and the lack of degradability of polymeric materials cause a large amount of environmental pollution and a numerious health hazards. Molds isolated from the soil are responsible for the biodegradation of polyester polyurethane. Aspergillus tubingensis, a new disintegrant, draws attention in the study. Therefore, this study aims to investigate the isolation and biodegradation of Aspergillus tubingensis, which is involved in the fungal biodegradation of polyester polyurethane, from contaminated soil. Since it is known that other species besides this species, which is a member of the Aspergillus section Nigri group, can also biodegrade polyester polyurethane, our study also included its isolation and diagnosis. In our study, 5 Aspergillus tubingensis isolates were obtained from soil samples contaminated with plastic waste. In their diagnosis, phenotypic and genotypic methods are used together. The ability of polyester polyurethane biodegradation has been tested with 3 different biodegradation experiments and xii made by Fourier Transform Infrared Spectrometer and Scanning Electron Microscope analysis. The entire biodegradation process was completed in 3 stages as the attachment and adhesion of the fungus to the surface of the PU film, hyphal growth and spread on the polyurethane surface and the secretion of polyurethane degrading enzymes. Biodegradation of the polyurethane by further analysis on an agar plate compared to broth and soil embedding container. The high biodegradation is due to the availability of nutrients and the high growth and enzyme secretion on the agar plate. It was determined that the degradation capacities were similar when compared with the data in the literature
Weaving exhibited at Ege University Ethnography Museum determination and typing of mycobiota in materials and environmental air
Etnografya Müzesi, bir ülkenin kültürünün oluşum sürecini, tarihini, diğer ülkeler arasındaki ilişkisini, topluluğun sosyal ve ekonomik durumunu, örf ve adetlerini anlatan, geçmiş ve şimdi arasında köprü, gelecek için ise pusula görevi gören, hafıza eserlerini sergiler. Sergilenen eserler dokuma, metal, kil, ahşap gibi ham maddelerden oluşmuş eserlerdir. Bu eserler oluştukları ilk andan itibaren fiziksel, kimyasal ve biyolojik faktörler nedeniyle bozunmaya yani yaşlanmaya başlar. Müzelerin görevi bu yaşlanma süresini uzatmak ve etkisini minimum seviyede tutmaktır. Bunun için düzenli aralıklar ile eserlerin ve müzenin kontrollerinin yapılması gerekir. Etnografik eserlerden bozunmaya en elverişli eserler, dokuma eserleridir. Tarihi eserlerin üzerinde bozunmaya sebep olan en önemli faktör ise biyolojik faktörler olan mikrofunguslardır. Mikrofunguslar sahip oldukları fizyolojik yapıları ve geniş enzimatik aktiviteleri ile güçlü saprofitik organizmalardır. Doğal kaynaklardan dokunmuş olan eserler, mikrofunguslar için besin kaynağı olması nedeniyle, mikrofunguslar, dokuma eserler için ciddi tehdit unsurudur. Eserleri korumak ve önlem almak için eserler üzerindeki ve havadaki mikrofungusların belirlenmesi ve tiplendirilmesi, sıcaklık-bağıl nem kontrollerinin yapılması, hava akımının kontrolünün yapılması gibi birçok görev yerine getirilmelidir. Yapmış olduğumuz bu çalışmada Ege Üniversitesi Etnografya Müzesi'nde sergilenen eserlerin mikobiyotasını, eserlerin sergilendiği cam vitrin ile sergi salonlarının ve müze personel odasının hava mikobiyotasının tayini için örnekler alındı ve alınan örneklerin fenotipik tanılaması gerçekleştirildi. Sonuçlarda 250 farklı mikrofungus izolatı tespit edilmiş olup, selülaz ve proteaz aktivitesi taraması sonucunda ise 22 adet yüksek ve orta derecede selülaz pozitif ve 11 adet orta ve az derecece proteaz pozitif mikrofungus izole edilmiştir. Selülaz ve proteaz pozitif 11 izolatın genotipik tanılanması, korunmuş gen bölgesi olan ITS gen bölgesine spesifik evrensel primerler olan ITS1 ve ITS4 primerleri kullanılarak PCR yapılmıştır. PCR ürünlerinin sekans analiz sonuçları Finch TV (Blast) ve ApE programı kullanılarak değerlendirilmiştir. Gen Bankası'nın https://blast.ncbi.nlm.nih.gov/Blast.cgi (NCBI) web sayfasında tayini yapılmıştır.The Ethnography Museum exhibits historical artifacts that describe the formation process of a country's culture, its history, its relationship with other countries, the social and economic situations of its community, its customs and traditions, and serve as a bridge between the past and the present and a compass for the future. The exhibited objects are made of raw materials such as textiles, metal, clay and wood. From the moment they are formed, these objects begin to deteriorate, that is, to age, due to physical, chemical and biological factors. The task of museums is to prolong this conservation period and keep its impact to a minimum. For this, the artifacts and the museum must be inspected at regular intervals. Among the ethnographic artifacts, textile artifacts are one of the most susceptible to degradation. The most important factor that causes deterioration of historical artifacts is the biological factor of microfungi. Microfungi are strong saprophytic organisms that are characterized by physiological structures and strong enzymatic activities. Microfungi pose a serious threat to woven artifacts, as artifacts woven from natural resources are a food source for microfungi. In order to preserve these artifacts and take preventive actions, many tasks must be performed, such as, identifying and classifying of microfungi on the artifacts and in the air, controlling temperature and relative humidity, and controlling air flow. In this study, samples were taken to determine the mycobiota of the works exhibited in the Ege University Ethnography Museum, the air mycobiota inside the glass showcases where the works were exhibited, and in the exhibition halls as well as the museum staff room, then phenotypic identification of the samples was carried out. As a result, 250 different microfungal species were detected, and as a result of the cellulase and protease activity screening, 22 with highly cellulase positive and 11 with moderately and slightly protease positive microfungi were isolated. Genotypic identification of 11 cellulase and protease positive isolates was performed by PCR using ITS1 and ITS4 primers, which are universal primers specific to the ITS gene region, which is a conserved gene region. The results obtained by sending the PCR products to the sequence analysis service were evaluated using Finch TV (Blast) and ApE program. Species determination was made by comparing nucleotide sequences and examining their similarities on the GenBank web page https://blast.ncbi.nlm.nih.gov/Blast.cgi (NCBI)
Ege Bölgesi Koşullarında Organik Hayvan Yemi Yetiştiriciliğinde Farklı Münavebe Sistemlerinin Potansiyel Mikotoksijenik Küf Türleri Yönünden Araştırılması
Günümüzde organik ürünlere olan talep gittikçe artmaktadır. Organik hayvansal ürünler kaliteli, kalıntı içermeyen, refahına özen gösterilen hayvanlardan elde edildikleri; çevre dostu koşullarda üretildikleri, lezzetli ve yağ içerikleri daha düşük oldukları için tercih edilmektedirler (Kouba, 2003; Van Ryssen, 2003). Organik hayvan yetiştiriciliğinde hayvanlar organik yemlerle beslenmeli ve üreticilerin kendi çiftliklerinde yetiştirdikleri organik yem maddelerinin kullanımı esas olmalıdır. Ancak organik hayvan yetiştiriciliğinde organik yem gerek dünyada ve gerekse ülkemizde yeterli bir üretim miktarına sahip olmadığı gibi Türkiye’de organik yemlerin yem değeri açısından da ciddi problemleri vardır. Investigation of the presence of endofungal bacteria in Zygomycetes isolated from soil samples
The dynamic interactions between fungi and bacteria that coexist by creating complex communities are important for agriculture and human health. In our study, it was aimed to identify the endofungal bacteria in the hyphae of some Zygomycetes, which are especially common as plant pathogens in the agricultural lands of I. zmir provincial districts. For this aim, 237 Zygomycetes were isolated from soil samples taken from 237 different agricultural areas. The presence of endofungal bacteria in all fungal isolates was investigated by fluorescence microscopy and fluorescence in situ hybridization (FISH) with ribosomal RNA targeted oligonucleotide probes. Twenty Zygomycete isolates, in which we observed bacterial cells in the fungal hyphae with fluorescence microscopy and subsequently performed endofungal bacteria isolation, were identified pheno- and genotypically. Molecular identification of the endofungal bacteria was conducted by analysis of the sequences obtained after the total DNA amplification with primers specific for 16S rRNA gene regions belonging to the fungal metagenome. Alcaligenes faecalis (11), Bacillus circulans (1), Bacillus thuringiensis (3), Bacillus cereus (1), Klebsiella pneumoniae (2), Leucobacter aridicolis (1) and Serratia marcescens (1) were identified as endofungal bacterial species. ORGANİK HAYVAN YEMLERİNDEN İZOLE EDİLEN Aspergillus flavus İZOLATLARININ POTANSİYEL AFLATOKSİJENİK ÖZELLİĞİNİN MOLEKÜLER YÖNTEMLERLE DEĞERLENDİRİLMESİ
Hızla gelişen dünyada gittikçe artan nüfusa bağlı olarak uzun yıllar, tarım sistemlerinin devamlılığı, ürün kalitesi, çevre ve doğal kaynaklarda oluşabilecek zararlar gibi durumlar göz önünde bulunmaksızın hızlı ve kontrolsuz bir üretim sürecine girilmiştir. Fakat günümüzde giderek artan olumsuz koşullar nedeniyle, çevresel koşullarının sağlıklı beslenme ile bağlantılı olarak değerlendirilmesi gerekliliği ortaya çıkmıştır. Bu nedenle sağlıklı hayvansal ürünler yetiştirmek ve ekolojik sistemin korunması temel ilkesine dayanan organik hayvan yetiştiriciliğinde, gerek dünyada gerekse ülkemizde organik yem üretimi teşvik edilmeye başlanmıştır. Ancak organik ürünlere olan talep giderek artmasına rağmen Türkiye’deki organik yemlerin gerek üretim miktarı gerekse yem değeri açısından ciddi sorunları bulunmaktadır
ISOLATION AND IDENTIFICATION OF ENTOMOPATHOGENIC FUNGI BEAUVERIA BASSIANA FROM TURKEY
The control of the agricultural pests is crucial for commercial products. There is a growing interest for biological control of these pests and one of the most effective and safe biocontrol agents is Beauveria bassiana (Balsamo-Crivelli) Vuillemin, which is an entomopathogenic fungus. The soil environment is a significant resource for entomopathogenic fungi. In this study the diversity and distribution of entomopathogenic fungus Beauveria bassiana (Bals.-Criv.) Vuill. was assessed throughout an extensive soil survey in Turkey carried out during 2013 and 2014. Soil samples from the seven regions of Turkey were taken and Beauveria spp. isolates were obtained from six of these regions, with 32 positive sites out of 150 sites sampled. The isolates were identified as Beauveria bassiana based on phenotypic and molecular data. Beauveria bassiana was isolated from the European (Marmara) as well as the Asiatic peninsula (Anatolia) of Turkey
Investigation of Cryptococcus neoformans and Histoplasma capsulatum in soil samples taken from inside and outside of Düzkır Cave (Niğde, Aladağlar)
Mağaralar, karanlık, düşük sıcaklık ve yüksek neme sahip ortamlar olup, organik madde girdisinin olmaması gibi koşullar nedeni ile çoğunlukla ekstrem ortamlar olarak tanımlanır. Bu ekstrem koşullar nedeni ile mağaraların mikrobiyal çeşitliliğini başlıca enerji kaynağı olarak indirgenmiş inorganik bileşikleri kullanabilen kemolitotrofik mikroorganizmalar oluşturmaktadır. Ancak insanlar aracılığı ile mağaralara yabancı mikroorganizmaların taşınması ve insan kaynaklı organik maddelerin mağaralara girişi sonucunda da mağaraların doğal biyolojik özellikleri bozulmaktadır. Bunun yanında mağaraların başta yarasalar gibi kanatlı memelilerin dışkıları olmak üzere doğal faunayı oluşturan hayvanların artıkları Cryptococcus neoformans ve Histoplazma capsulatum gibi birçok patojen organizma için uygun kolonizasyon ortamını oluşturmaktadır. Bu maya türünün insanlarda direkt temas veya solunum yolu ile bulaştığında ciddi hastalıklara yol açtığı düşünüldüğünde, bu mağarayı herhangi bir amaçla ziyaret eden bireyler için tehlike arz edeceği açıktır. Bu nedenle çalışmamızda Niğde’de bulunan Düzkır Mağara’sının içinden ve dışından alınan toprak örneklerinde Cryptococcus neoformans ve Histoplasma capsulatum varlığının araştırılması amaçlanmıştır. Mağara içine ait toprak örneklerinin birinden Cryptococcus genusuna ait bir izolat elde edilmiş, izolatın fenotipik ve genotipik yöntemler kullanılarak tanısı doğrulanmıştır. Ancak Histoplasma capsulatum saptanmamıştır. Ayrıca çalışmamız ülkemizde mağara toprak örneklerinden Cryptococcus neoformans izolasyonu ile ilgili ilk çalışma olması açısından önem arz etmektedir.Caves are defined as extreme environments because of they are dark, in low temperatures and high in humidity and they lack the entries of organic materials. Due to these extreme conditions, the microbial diversity of caves is composed of chemolithotrophic microorganisms that can use reduced inorganic compounds as their energy source. However, the natural biological properties of caves are deteriorating because of the entrance of new microorganisms and human related organic matters due to humans. Besides this, caves are appropriate colonization environments for pathogenic microorganisms such as Cryptococcus neoformans and Histoplazma capsulatum. Since the natural fauna of caves involve winged mammals such as bats and the faeces of these animals. Since this yeast is known to be causing serious health problems by direct contact or inhalation, it is clear that it will possess a risk for people who with any purpose visits these caves. For this reason, this study aims to determine the presence of Cryptococcus neoformans and Histoplasma capsulatum in inside and outside of the soils of Duzkir Cave. As a result of this study, one isolate of Cryptococcus species was acquired from one of the soil samples taken from inside the cave and it is confirmed as C. neoformans by using phenotypical and genotypical methods. However, Histoplasma capsulatum was not detected. The presented study is the first study involving Cryptococcus neoformans isolation from cave soil samples in Turkey
