The two linear plasmids pLMA1 (109,112 bp) and pLMA7 (82,075 bp) from Micrococcus strains were isolated from a high-altitude lake in the Argentinean Puna, sequenced, and annotated. Abstract We describe the development of a scheme to specifically detect the global pathogen Clostridioides difficile in environmental samples. A specific, sensitive PCR coupled with next-generation sequencing of the resulting PCR amplicons allows taxonomic assessment of diverse C. difficile strains in environmental DNA. The presumed bias of antibiotic-based C. difficile isolation was supported. The powerful combination of detection-PCR and amplicon NGS could also facilitate detection of other bacteria
