Gene set analysis for interpreting genetic studies
Interpretation of genome-wide association study (GWAS) results is lacking behind the discovery of new genetic associations. Consequently, there is an urgent need for data-driven methods for interpreting genetic association studies. Gene set analysis (GSA) can identify aetiologic pathways and functional annotations and may hence point towards novel biological insights. However, despite the growing availability of GSA tools, the sizeable amount of variants identified for a vast number of complex traits, and many irrefutably trait-associated gene sets, the gap between discovery and interpretation remains. More efficient interpretation requires more complete and consistent gene set representations of biological pathways, phenotypes and functional annotations. In this review, I examine different types of gene sets, discuss how inconsistencies in gene set definitions impact GSA, describe how GSA has helped to elucidate biology and outline potential future directions.</p
Tuning Transitions in Rotating Rayleigh-Bénard Turbulence
Rayleigh-Bénard convection is a canonical system for the investigation of buoyancy-driven natural convection phenomena which abound in nature and technology. Under the influence of rotation and depending on the system parameters, the flow exhibits different regimes with disparate heat transfer characteristics even in the turbulent state. The present study attempts to tune the transitions between these regimes and thus control the heat transfer in practical applications. In particular, we explore the effect of addition of neutrally-buoyant thermally-conducting particles to the fluid. Influence of Cation (RE = Sc, Y, Gd) and O/H Anion Ratio on the Photochromic Properties of REO<sub>x</sub>H<sub>3-2x</sub> Thin Films
Rare-earth oxyhydride REOxH3-2x thin films prepared by air-oxidation of reactively sputtered REH2 dihydrides show a color-neutral, reversible photochromic effect at ambient conditions. The present work shows that the O/H anion ratio, as well as the choice of the cation, allow to largely tune the extent of the optical change and its speed. The bleaching time, in particular, can be reduced by an order of magnitude by increasing the O/H ratio, indirectly defined by the deposition pressure of the parent REH2. The influence of the cation (RE = Sc, Y, Gd) under comparable deposition conditions is discussed. Our data suggest that REs of a larger ionic radius form oxyhydrides with a larger optical contrast and faster bleaching speed, hinting to a dependency of the photochromic mechanism on the anion site-hopping.ChemE/Materials for Energy Conversion and StorageRST/Fundamental Aspects of Materials and EnergyChemE/Chemical Engineerin
Genetic mapping of etiologic brain cell types for obesity
The underlying cell types mediating predisposition to obesity remain largely obscure. Here, we integrated recently published single-cell RNA-sequencing (scRNA-seq) data from 727 peripheral and nervous system cell types spanning 17 mouse organs with body mass index (BMI) genome-wide association study (GWAS) data from >457,000 individuals. MetaRanker 2.0: a web server for prioritization of genetic variation data
MetaRanker 2.0 is a web server for prioritization of common and rare frequency genetic variation data. Based on heterogeneous data sets including genetic association data, protein–protein interactions, large-scale text-mining data, copy number variation data and gene expression experiments, MetaRanker 2.0 prioritizes the protein-coding part of the human genome to shortlist candidate genes for targeted follow-up studies. Derogation on the EU Nitrates Directive: does it make a difference?
The paper discusses an ex ante evaluation of the derogation on the Nitrates Directive for Flanders, Belgium, which is a case of intensive but highly productive livestock areas. The aim is to develop an accurate simulation model to detect small differences in manure surpluses caused by changes of manure production and/or utilization. The system of models consists of various modules to fine tune the calculations of manure production, fertilizing behaviour and manure allocation and disposal on and off farm. The results show that derogation may cause the existing manure surpluses to expire, if only nitrogen limits are considered and no transactions costs are taken into account. When also phosphate fertilization limits are considered, the increase in manuring possibilities is much lower than expected.
