Éducation et construction nationale dans l’Italie du XIXe et XXe siècle

    No full text

Modeling of protein-protein interactions in photosynthetic systems: structure of the intermolecular complex between plastocyanin and cytochrome f from spinach

    No full text
In oxygenic photosynthesis, plastocyanin shuttles electrons between the membrane-bound complexes cytochrome b6f and photosystem I. The homologous complex between cytochrome f and plastocyanin, both from spinach, is the object of this study. The solution structure of the reduced spinach plastocyanin was determined using high field NMR spectroscopy, while the model structure of oxidized cytochrome f was obtained by homology modeling calculations and molecular dynamics. The model structure of the intermolecular complex was calculated using the program AUTODOCK, taking into account biological information obtained from mutagenesis experiments. The best electron transfer pathway from the heme group of cytochrome f to the copper ion of plastocyanin was calculated using the program HARLEM, obtaining a coupling decay value of 1.8 x 10-4. Possible mechanisms of interaction and electron transfer between plastocyanin and cytochrome f were discussed considering the possible formation of a super-complex that associates one cytochrome b6f, one photosystem I, and one plastocyanin

Dynamic characterization and substrate binding of cis-2,3-dihydrobiphenyl-2,3-diol dehydrogenase-an enzyme used in bioremediation.

In recent years, techniques involving the use oforganisms to remove or neutralize pollutants from contaminatedsites have attracted great attention. The aim of bioremediationis to use naturally occurring organisms to degradedangerous substances to less toxic or non toxic molecules. The gram-negative bacterium Pandoraea pnomenusa strainB-356 (Pp) has been found to be able to transform a persistentclass of organic pollutant compounds, namely the biphenyland polychlorinated biphenyls (PCBs). A key enzyme in thePCB catabolic pathway is NAD-dependent cis-2,3-dihydrobiphenyl-2,3-diol dehydrogenase (BphB), for whichthe crystal structure from Pp has been crystallized in apo-,NAD-bound and biphenyldiol-/NAD-bound forms. The substratebinding loop structure has not been completely resolvedto date in the former two bound states. Here we report theresults of the first extensive molecular dynamics simulationson the three different states of PpBphB. This allowed an indepth characterization of the mechanism of ligand uptake andbinding, including unraveling of the gating mechanism. Oursimulations give a deep insight into several dynamic featuresof the enzyme that were not captured by crystal structure

Protein Aggregation and Molecular Crowding: Perspectives From Multiscale Simulations

    No full text
Cells are extremely crowded environments, thus the use of diluted salted aqueous solutions containing a single protein is too simplistic to mimic the real situation. Macromolecular crowding might affect protein structure, folding, shape, conformational stability, binding of small molecules, enzymatic activity, interactions with cognate biomolecules, and pathological aggregation. The latter phenomenon typically leads to the formation of amyloid fibrils that are linked to several lethal neurodegenerative diseases, but that can also play a functional role in certain organisms. The majority of molecular simulations performed before the last few years were conducted in diluted solutions and were restricted both in the timescales and in the system dimensions by the available computational resources. In recent years, several computational solutions were developed to get close to physiological conditions. In this review we summarize the main computational techniques used to tackle the issue of protein aggregation both in a diluted and in a crowded environment
