AutoDock VinaXB: implementation of XBSF, new empirical halogen bond scoring function, into AutoDock Vina
No full text© 2016 The Author(s). Background: Halogen bonding has recently come to play as a target for lead optimization in rational drug design. However, most docking program don\u27t account for halogen bonding in their scoring functions and are not able to utilize this new approach. In this study a new and improved halogen bonding scoring function (XBSF) is presented along with its implementation in the AutoDock Vina molecular docking software. This new improved program is termed as AutoDock VinaXB, where XB stands for the halogen bonding parameters that were added. Results: XBSF scoring function is derived based on the X···A distance and C-X···A angle of interacting atoms. The distance term was further corrected to account for the polar flattening effect of halogens. A total of 106 protein-halogenated ligand complexes were tested and compared in terms of binding affinity and docking poses using Vina and VinaXB. VinaXB performed superior to Vina in the majority of instances. VinaXB was closer to native pose both above and below 2 Å deviation categories almost twice as frequently as Vina. Conclusions: Implementation of XBSF into AutoDock Vina has been shown to improve the accuracy of the docking result with regards to halogenated ligands. AutoDock VinaXB addresses the issues of halogen bonds that were previously being scored unfavorably due to repulsion factors, thus effectively lowering the output RMSD values

and all his dedication and hard work outside of class. J would like to thank the wonderful office staff for their countless hours of
proofing student names and filling us in on activities. Thank you to all staff for putting up with our "sneaky" candid picture snapping
throughout the school year and last but not least Lisa Mstalos for her moments of getting every one back in the game in her "own"
crazy way.
The year started out with a yearbook Conference in
Lethbridge. Ct was a long two days, which set the basis for
the next nine months. Only a few of us could attend but by the
end of the year you couldn't tell because everyone had mastered
the yeartech On-line Program!
Our theme this year was music and songs. Our very diverse
class presented us with a very diverse mix of music throughout
the book, mainly using the titles rather than the entire song.
.As Editor of the 2007 yearbook <7 was quite pleased to find a wonderful array of staff
and talent. For the first semester we had a rather large class but we made it work and
everyone's hard work payed off. Flundreds of hours later we are showcasing an amazing
book/ filled with memories talents and dreams of students come and gone.

No full textThe process of tracking the Maximum Power Point (MPP), known as MPPT, becomes problematic under realistic operating conditions due to the potential for there to be more than one local maxima. A very detailed physics based model has been developed for a PV module (in this application a PV roof tile) using the Orcad platform for PSpice. This model is unusual in that it properly represents partial module shading and cell temperature variation. The PV roof tile, based on polycrystalline silicon cells, comprises 18 series-connected cells. In the model, each cell is represented by a standard two-diode sub-model, for which different levels of radiation and cell temperature can be simulated to obtain a realistic overall I-V characteristic for the module. The model can be extended to model any reasonable number of PV roof tiles wired in series and parallel to form a roof array. The IV characteristics calculated in this way using PSpice will be validated using an outdoor PV roof test system located at the University of Strathclyde, Glasgow
A Framework for International Commercialization of Innovative Products in Residential Construction: A Case of Structural Insulated Panels (SIPs) in the United States and Saudi Arabia
No full textThis dissertation presents the development of a new framework for international commercialization of innovative structural products in residential construction. Development of his framework required the examination of six subjects related to international commercialization.
1) commercialization models previously developed, locally and internationally,
2) barriers to the process,
3) stakeholders, actions, and decisions critical to the process,
4) characteristics of innovations that are suitable for international use,
5) characteristics of foreign markets that are ideal to adopt such innovations, and
6) strategies to overcome barriers
The framework development was based on one structural product, SIPs. This product has been successfully developed and implemented in the United States and is being considered for commercial use in Saudi Arabia. Structural product clusters are particularly appropriate because of their innovative nature and their major influence on the structure of residential buildings.
The study relies on sequential explanatory mixed-method research design, consisting of two distinct phases (Creswell 2003), to gain insight into processes surrounding commercialization. The rationale for this approach is that quantitative data and its results provide a general picture of the barriers to international commercialization in the available sample, which can mapped onto an initial framework. The qualitative data and its analysis help to refine and expand statistical results by exploring participants' actual decision processes that can be also mapped to a second framework. Both data sets can be merged, mapped onto one final framework.
Variables related to the six subjects, mentioned above, were distilled from literature into open-ended questionnaires for two groups of key stakeholders in the supply chain of innovative structural products: 1) SIPs stakeholders in the US and 2) stakeholders of innovative structural products in Saudi Arabia. The primary purpose of the open-ended questionnaires was to ensure usage of correct terminology used in this study and to encourage full, meaningful answers—capturing all possible factors affecting the process of international commercialization. The author collected responses using web-based surveys. The results yielded the development of a reliable instrument to be implemented in further steps of this research.
Next, the researcher collected variables related to the questions from previous open-ended questionnaires into closed-ended questionnaires to collect the data (on perceived barriers to international commercialization), using web-based surveys, and performed a preliminary analysis of the data using frequency analysis. This process yielded market-based strategies for developing an initial framework for international commercialization in residential construction.
Subsequently, a focused examination of barriers to international commercialization was needed. The researcher collected such data through an applied understanding of the specific development processes for SIPs to be introduced to a new, international market, namely Saudi Arabia. Based on the model's structure, the researcher conducted six case studies of real stakeholder processes along the supply chain, SIPs development domestically and internationally, and tracked data for real risks of the commercialization process.
Findings suggested perceived versus actual risks and barriers to the commercialization process for an integral product to the residential construction process. This was an important distinction because of proposed development methods and the application of market diffusion. Based on the barriers identified, the researcher developed market-based strategies to be incorporated into a second framework. This framework along with the initial framework and the literature-based framework have been triangulated to develop one final framework. The final framework was then introduced to a few experts in the industry to increase its validity.Ph. D

is not only of fundamental interest but is also important in terms

Policy variables as instruments for the minimum wage
No full textThe international literature on minimum wage greatly lacks empirical evidence from developing countries. In Brazil, not only are increases in the minimum wage large and frequent but also the minimum wage has been used as anti-inflation policy in addition to its social role. This paper estimates the effects of the minimum wage on employment using monthly household data from 1982 to 2000 aggregated at regional level. A number of conceptual and identification questions is discussed as tentative explanation of the non-negative estimates found in the literature, for example: (1) The use of political variables as excluded exogenous instruments for the minimum wage variable; (2) The superiority of “spike” over “fraction affected” and “Kaitz index” as a minimum wage variable; (3) The decomposition of the minimum wage employment effect into hours worked and number of jobs effects; (4) Robustness checks accounting for sorting into informal and public sectors. Robust results to various alternative specifications and instrumental variables indicate that an increase in the minimum wage has moderately small adverse effects on employment
