Study of the evolution of duplicated genes in Rosaceae : Does the origin define the future ?
La duplication de gène est considéré comme un facteur important de l’évolution. Différent mécanismes de duplication sont connus : la duplication totale de génome, la duplication en segment, la duplication en tandem, la duplication par action de transposons et la rétroduplication. Pour chacun de ces mécanismes, la région dupliquée résultante a des caractéristiques différentes. Par exemple,la région promotrice n’est pas toujours dupliquée avec le gène. Ainsi, ces différence peuvent affecter le taux de rétention et l’évolution du gène dupliqué. Dans cette étude, nous tentons d’explorer l’impact de ce mécanisme de duplication sur l’évolution du gène dupliqué en mettant l’emphase sur la divergence de séquences et l’environnement en éléments transposables. Pour sujet biologique, nous avons choisir la famille des Rosaceae. Un clade phylogénétique intéressant contenant beaucoup d’espèces largement utilisées horticulture, pour lesquelles des génomes récents et de haute qualité n'ont pas encore été exploité pour une étude sur les gènes dupliqués. Nous avons développé un pipeline qui combine différents outils pour : i) détecter les gènes dupliqués, ii) inféré le mécanisme de duplication, iii) analysé l’évolution des séquences et l’environnement en éléments transposables. Les gènes dupliqués sont détectés grâce à OrthoFinder qui utilise la similarité de séquences comme indicateur de l’homologie. Le mécanisme de duplication est inféré avec i-ADHoRe. Enfin, PAML et une méthode particulière sont utilisés pour analyser la divergence de séquences et d’environnement en éléments transposables. Nous démontrons que ce pipeline réussi à détecter les paralogues en utilisant une approche multi espèce et basé sur des orthogroupes, tout en utilisant le contexte génomique pour inférer le mécanisme de duplication. Enfin, nous montrons qu’effectivement, les mécanismes de duplication inglue la divergence de séquence et l’environnement en éléments transposable. Cependant, les différences observées sont très variables en fonction des espèces, suggérant que le mécanisme de duplication n’est probablement pas le facteur le plus important.Gene duplication is considered an important factor of evolution. Different duplication mechanisms are known : whole genome duplication, segmental duplication, tandem duplication, transposons-mediated duplication and retroduplication. For each of these mechanisms, characteristics of duplicated regions varies. For instance, promoting region is not always duplicated alongside the gene. Hence, these variation might have an effect on duplicated genes retention and evolution. In this study, we aim at understanding the impact of duplication mechanism on the evolution of the duplicated genes, emphasising sequence divergence and transposable elements environment. As abiologic subject, we choose the Rosaceae family. An interesting phylogenetic clade with many horticultural species for which recent sequenced genomes have not yet been exploited for duplicated genes study. We developed a pipeline which combine different tools to i) detect duplicated genes, ii) infer the duplication mechanism, iii) analyse sequence and transposable element environment. Duplicated genes are yield through OrthoFinder using sequence similarity as proxy for homology. The duplication mechanism is inferred with i-ADHoRe. Finally, PAML and a custom method are used to analyse sequence and transposable elements divergence. We show that this pipeline succeed at detecting paralogs using a multi species approach combined with orthogroups, while using genomic context to infer the duplication mechanism. At last, we show that effectively duplication mechanism have an influence on sequence and transposable element environment divergence. However, observed differences vary among species, suggesting duplication mechanism must not be the most important factor
Jack Alive / Martin Dead : The Location of the "Author" in Jack London\u27s Martin Eden
This essay is an attempt to read Martin Eden, Jack Londonʼs autobiographical novel, in terms of the inextricable relationship between the author and the protagonist. Critics have often taken the unbalanced plot and the lack of ironic distance between narrator and character in Martin Eden as the technical weakness of London, but this paper argues that the achievement of this novel owes a great deal to the attachment of London to Martin. The unbalanced structure is a necessary product of the severe struggle of the author to kill his romantic alter ego. // Martin, who aspires to win Ruth Morse, tries to cross class boundaries by making a career of a writer. Even after realizing the emptiness of Ruth, who turns out to be nothing but a typical figure of the bourgeoisie, he somehow persists in loving her. The notion underlying here is that, for Martin, love, career and art are fundamentally inseparable. He objects to the aestheteʼs view of Brissenden on account of his separation of art from career. Martinʼs identity and life consist only in the triunity of love/career/art; the alternative is the repudiation of life. Thus, the unnatural delay of his disappointment in love can be regarded as Londonʼs strategy to set the suicide of Martin as the necessary consequence of the story. // By finishing the story and killing Martin, London finally detaches himself from Martin, reconstructs his self, and, unlike Martin, survives as a professional writer. In this sense, Martin Eden is a story about “writerʼs self-reconstruction.

Experiences Using Large Scale Video Walls for Distance Education
We describe our experiences building and using the Rutgers Videowall, a low-cost telepresence system that has been used teaching 15 courses and colloquia. By relaxing typical spatial telepresence features, such as background continuity, we greatly reduced costs and gained flexibility in the rooms it could be deployed in. The lower costs and room flexibility enabled academic departments to use the wall, in contrast to traditional telepresence systems which remained inaccessible. We found that the Videowall’s spatial distortions did not have a significant impact on useability, as our initial survey results show that students had an overall positive experience.Technical report DCS-tr-72
