A 35-gene signature discriminates between rapidly- and slowly-progressing glioblastoma multiforme and predicts survival in known subtypes of the cancer
Background
Gene expression can be employed for the discovery of prognostic gene or multigene signatures cancer. In this study, we assessed the prognostic value of a 35-gene expression signature selected by pathway and machine learning based methods in adjuvant therapy-linked glioblastoma multiforme (GBM) patients from the Cancer Genome Atlas.
Methods
Genes with high expression variance was subjected to pathway enrichment analysis and those having roles in chemoradioresistance pathways were used in expression-based feature selection. A modified Support Vector Machine Recursive Feature Elimination algorithm was employed to select a subset of these genes that discriminated between rapidly-progressing and slowly-progressing patients.
Results
Survival analysis on TCGA samples not used in feature selection and samples from four GBM subclasses, as well as from an entirely independent study, showed that the 35-gene signature discriminated between the survival groups in all cases (p<0.05) and could accurately predict survival irrespective of the subtype. In a multivariate analysis, the signature predicted progression-free and overall survival independently of other factors considered.
Conclusion
We propose that the performance of the signature makes it an attractive candidate for further studies to assess its utility as a clinical prognostic and predictive biomarker in GBM patients. Additionally, the signature genes may also be useful therapeutic targets to improve both progression-free and overall survival in GBM patients
Investigations of the solution properties of both unmodified and modified cyclodextrins
Includes abstract.Includes bibliographical references.The major part of this focuses on investigating the anomalous solubility of β-cyclodextrin using time correlation functions as the main tool for analysis. The primary focus is on the conformational metrics which govern the internal motions of the three main, unmodified cyclodextrins (namely a, β and y). The conformational space and dynamics of the interglycosidic dihedral angles, individual glucose tilting and verticallibrations of each glucose unit is investigated. Also the hydrogen bonding across the glycosidic linkage is examined. We then investigate the solution properties of cyclodextrin solutions using both ultrasonic interferometry and molecular dynamics
Parameterization of the Gay-Berne coarse-grained potential from atomistically detailed anisotropic free energy volumes
Includes bibliographical references.Simulating a system of 300,000+ atoms, such as an explicitly solvated protein using all atom molecular dynamics on the microsecond time-scale, would require an enormous amount of computing power and specialized software, even with which would still require months of computing time. However, if the atomic degrees of freedom of the system can be reduced (or averaged) in some physically intuitive manner, while still retaining a connection with the underlying atomistic detail, microsecond simulations could be achieved within weeks or days. Coarse-graining, a sub-class of mesoscale modelling, is used to represent molecules in a reduced form as either regular spheroids (ellipsoids) or as continuum models, using specialized interaction potentials. The Gay-Berne is a one such coarse-grain potential, which has been particularly successful in that it has been used in modelling of liquid crystals, protein dynamics and lipid membrane and micelle formation..
Evolution of HIV-1 subtype C immune responses during acute and chronic HIV infection
The aim of this study was to compare the magnitude and breadth of HIV-specific T cell responses to HIV Gag and Nef mounted during acute HIV infection with those that emerged during chronic infection and to investigate the association of these responses with subsequent HIV disease progression (CD4 counts and plasma viral loads)

Hydration-determined orientational preferences in aromatic association from benzene dimer free energy volumes
In this study of the thermodynamics of benzene association in water, we show that although the potential energy and enthalpy play an important role in the association of benzene dimers, they do not determine the relative orientation of these molecules on close contact in solution. We observe a large variation in the configurations that contribute to the vacuum (i.e., solvent-free) minimum free energy wells of the benzene contact pair. In water, fewer and smaller minimum free energy wells are observed. On examination, we find that fewer close contact configurations of benzene dimers populate these wells and that they are more energetically distinct from each other (compared with the vacuum case). The edge-over-edge configuration is most likely in solution and appears to evolve from the entropically favored side-by-side solvent shared configuration. Therefore, the relative orientation of the benzene molecules (i.e., parallel displaced, T-shaped, etc.) on association is a result of maximizing the contribution of the benzene benzene entropy of association, to the solution free energy
Identification of novel prognostic markers of survival time in high-risk neuroblastoma using gene expression profiles
Neuroblastoma is the most common extracranial solid tumor in childhood. Patients in high-risk group often have poor outcomes with low survival rates despite several treatment options. This study aimed to identify a genetic signature from gene expression profiles that can serve as prognostic indicators of survival time in patients of high-risk neuroblastoma, and that could be potential therapeutic targets. RNA-seq count data was downloaded from UCSC Xena browser and samples grouped into Short Survival (SS) and Long Survival (LS) groups.
Differential gene expression (DGE) analysis, enrichment analyses, regulatory network analysis and machine learning (ML) prediction of survival group were performed. Forty differentially expressed genes (DEGs) were identified including genes involved in molecular function activities essential for tumor proliferation. DEGs used as features for prediction of survival groups included EVX2, NHLH2, PRSS12, POU6F2, HOXD10, MAPK15, RTL1, LGR5, CYP17A1, OR10AB1P, MYH14, LRRTM3, GRIN3A, HS3ST5, CRYAB and NXPH3. An accuracy score of 82% was obtained by the ML classification models. SMIM28 was revealed to possibly have a role in tumor proliferation and aggressiveness. Our results indicate that these DEGs can serve as prognostic indicators of survival in high-risk neuroblastoma patients and will assist clinicians in making better therapeutic and patient management decisions.The work reported herein was made possible through funding by the South African Medical Research Council through its Division of Research Capacity Development under the Mid-Career Scientist Programme from funding received from the South African National Treasury
Semantic interrogation of a multi knowledge domain ontological model of tendinopathy identifies four strong candidate risk genes
Tendinopathy is a multifactorial syndrome characterised by tendon pain and thickening, and impaired
performance during activity. Candidate gene association studies have identified genetic factors
that contribute to intrinsic risk of developing tendinopathy upon exposure to extrinsic factors.
Bioinformatics approaches that data-mine existing knowledge for biological relationships may assist
with the identification of candidate genes. The aim of this study was to data-mine functional annotation
of human genes and identify candidate genes by ontology-seeded queries capturing the features of
tendinopathy. Our BioOntological Relationship Graph database (BORG) integrates multiple sources of
genomic and biomedical knowledge into an on-disk semantic network where human genes and their
orthologs in mouse and rat are central concepts mapped to ontology terms. The BORG was used to
screen all human genes for potential links to tendinopathy. Following further prioritisation, four strong
candidate genes (COL11A2, ELN, ITGB3, LOX) were identified. These genes are differentially expressed
in tendinopathy, functionally linked to features of tendinopathy and previously implicated in other
connective tissue diseases. In conclusion, cross-domain semantic integration of multiple sources of
biomedical knowledge, and interrogation of phenotypes and gene functions associated with disease,
may significantly increase the probability of identifying strong and unobvious candidate genes in
genetic association studies
