    I ceppi della specie Oenococcus oeni sono i principali agenti microbici responsabili della fermentazione malolattica (FML) e sono perfettamente adattati a sopravvivere in un ambiente ostile come il vino. Oenococcus oeni, infatti, è in grado di crescere in carenza di nutrienti, a pH molto bassi e tollera concentrazioni di etanolo molto elevate. In funzione del ceppo è anche in grado di garantire al vino note aromatiche tipiche. Grazie a queste caratteristiche risulta il microrganismo più idoneo ad essere utilizzato come starter per indurre la FML. L’enorme interesse per questa specie non deriva solamente da motivi economici, ma anche da studi di base che hanno portato alcuni autori a proporre O. oeni come specie modello sia per lo studio del comportamento acidofilo nei batteri lattici, sia per l’analisi dei meccanismi evolutivi che plasmano il genoma. Infatti, la specie O. oeni è prona ad accumulare mutazioni in quanto non possiede due componenti fondamentali del sistema di riparazione MMR (MisMatch Repairing) utilizzato per correggere gli errori di replicazione nel DNA. Questo la rende suscettibile sia all’accumulo di mutazioni puntiformi disperse nel genoma, sia all’acquisizione di DNA esogeno, aumentandone la variabilità intraspecifica. Tuttavia, data l’importanza tecnologica ed economica di O. oeni, l’analisi della biodiversità interna alla specie si è spesso concentrata solamente su aspetti con ricadute immediate nel settore enologico. Per tutti questi motivi risulta evidente che il quadro delle potenzialità metaboliche e fisiologiche della specie O. oeni non è ancora completo. Questo lavoro di tesi è stato preceduto da diversi studi ecologici che hanno avuto come obiettivo l’analisi della diffusione e della variabilità della specie O. oeni in vini di pregio della Provincia di Verona, in particolar modo nel vino Amarone. Nel corso di tali studi sono stati isolati molti ceppi con proprietà enologiche differenti. Alcuni ceppi hanno mostrato potenzialità tecnologiche interessanti, mentre altri si sono rivelati inadatti all’applicazione nel settore enologico. Preso atto della variabilità interna alla specie O. oeni e delle diverse potenzialità enologiche dei ceppi presenti nella collezione del Dipartimento di Biotecnologie, in questa Tesi di Dottorato il lavoro si è concentrato su un numero ridotto di ceppi che presentavano caratteristiche singolari, con l’obiettivo di approfondire le conoscenze riguardanti ciascun ceppo; di mettere a punto procedure atte a differenziarli in modo efficace; di valorizzare gli aspetti peculiari di alcuni ceppi per rivalutarne il potenziale tecnologico in vista di possibili applicazioni enologiche. Il lavoro di tesi è diviso in due parti. Nella prima parte della tesi è stata caratterizzata dal punto di vista fenotipico e genotipico una collezione modello di dieci ceppi di O. oeni, rappresentativi della variabilità riscontrata nei lavori precedenti. Successivamente è stata dimostrata a livello fisiologico l’esistenza di una correlazione tra risposta ad elevate concentrazioni di etanolo e origine di isolamento, tramite analisi dei cambiamenti nella fluidità di membrana in risposta a diverse concentrazioni di alcol. Infine, è stata considerata la possibilità di differenziare i ceppi in base all’espressione genica di marcatori ubiquitari coinvolti nella risposta agli stress e grazie alla presenza di specifici loci correlati con una maggiore resistenza. Nella seconda parte, il lavoro si è concentrato sulla caratterizzazione del ceppo Br10, che mostra la capacità di sviluppare in aggregati (pellicole), mai descritta prima nella specie O. oeni ed è caratterizzato da una buona resistenza a diversi stress ambientali. In particolare, è stata determinata tramite saggi enzimatici e colorimetrici la natura polisaccaridica della matrice extracellulare ed è stata analizzata l’influenza del mezzo di coltura sulla capacità fermentativa in vino e sulla formazione di aggregati. Infine, è stata valutata con successo la possibilità di sfruttare questa sua peculiarità in applicazioni del settore enologico come la fermentazione di vini difficili (dopo opportuno preadattamento) e la pratica del co-inoculo di lieviti e batteri in mosto. In conclusione, lo studio della biodiversità ha dimostrato che essa è un’importante risorsa, non solo dal punto di vista puramente scientifico, ma anche da quello tecnologico e applicativo. Il continuo isolamento di nuovi ceppi e lo studio approfondito delle loro caratteristiche fenotipiche e genotipiche rappresenta, infatti, il prerequisito fondamentale per continuare ad innovare i processi fermentativi e migliorare la qualità del prodotto finale.The strains belonging to the species Oenococcus oeni are the main microbial agents responsible for malolactic fermentation (MLF), as they are perfectly adapted to survive in a harsh environment such as wine. Oenococcus oeni is indeed able to grow in starving conditions, at low pH values, and it tolerates very high concentrations of ethanol. Depending on the strain, O. oeni gives to wine also typical aromatic notes. Thanks to these characteristics, strains of O. oeni are the most suitable microorganisms to be used as MLF starter. This species is very interesting not only for economic and technological reasons, but also for basic studies. Oenococcus oeni has indeed been suggested by some authors as a model species both to study the behaviour of lactic acid bacteria in acidic environments, and to analyse the evolutionary mechanisms of microbial genome. In fact, O. oeni is prone to accumulate mutations as it lacks two components of the MMR (MisMatch Repairing) system, necessary to correct DNA replication errors. This leads O. oeni to increase variability by accumulating both point mutations in the genome, and the acquisition of exogenous DNA by horizontal gene transfer. Nonetheless, the analysis of the microbial biodiversity has often focused on few topics with the purpose to ensure certain outcomes for starter producing companies and winemakers. Therefore the framework of metabolic and physiological potential of the O. oeni species is not yet complete. The present research was preceded by numerous ecological studies to analyse the diffusion and the biodiversity of O. oeni strains in Verona wines, especially the Amarone wine. During those researches several strains with different features has been isolated: some strains showed interesting technological properties, while many of them were unsuitable in winemaking trials. Considering the variability showed by the species O. oeni and the different aptitudes of the strains present in the collection of the Department of Biotechnology to carry out MLF in winemaking processes, in this PhD thesis the attention was focused on a small number of strains with unique characteristics. The final aims were to deepen the knowledge about the strains; to develop procedures for their effective differentiation and to exploit the distinctive features of some strains re-evaluating their potential in view of possible applications in winemaking processes. The study was divided into two parts. In the first part, a model collection of ten O. oeni strains, representing the variability observed in previous research was phenotypically and genotypically characterized. Then a correlation between the response to high concentrations of ethanol and the isolation source was demonstrated, through the analysis of membrane fluidity changes in response to different concentrations of alcohol. Finally, the possibility to differentiate strains by the expression patterns of ubiquitous marker genes involved in stress response was evaluated. Moreover, the correlation between the presence in the genome of specific loci associated with an increased resistance and the real properties of the strains was assessed. In the second part, the research focused on the characterization of the strain Br10, which develops in aggregates (pellicles or biofilms), a property never described before for the O. oeni species, and also characterized by a good resistance to various environmental stresses. More in detail, the presence of polysaccharides in the extracellular matrix was determined by colorimetric and enzymatic assays. Moreover, the influence of the culture medium on the capacity to form the aggregates and to carry out MLF in wine was analysed. The possibility to exploit the phenotypic peculiarity showed by the strain Br10 was successfully evaluated, first inoculating the pellicles in difficult wine (after appropriate preadaptation), then performing co-inoculation of yeasts and aggregative bacteria in grape juice. In conclusion, biodiversity represents an important resource, not only from a purely scientific point of view, but also for technological aspects. The constant isolation of new strains and the analysis of their phenotypic and genotypic characteristics are, indeed, the prerequisites to innovate the fermentation processes and to improve the quality of the final products

    Caratterizzazione molecolare e funzionale di Oenococcus oeni nell’era post-genomica

    La fermentazione malolattica (FML) è un importante processo naturale che si realizza dopo la fermentazione alcolica in quasi tutti i vini rossi e in alcuni vini bianchi. La FML comporta una disacidificazione del vino, migliora la stabilità microbica e le caratteristiche organolettiche del prodotto e quindi è gradita dai vinificatori. Numerosi studi hanno dimostrato che, durante la FML, Oenococcus oeni è indubbiamente la specie dominante in vino. Questa specie prevale sugli altri batteri lattici (LAB), grazie alla capacità di crescere a bassi valori di pH, in presenza di elevate concentrazioni di etanolo e di diossido di solfo (SO2). Ceppi selezionati di O. oeni sono normalmente impiegati come starter enologici dai vinificatori di tutto il mondo per condurre la FML, non soltanto per le spiccate capacità di adattamento all’ambiente vino, ma anche per le desiderate caratteristiche metaboliche. Infatti, ceppi appartenenti ad altre specie sono normalmente forti produttori di acido acetico e presentano attitudini enologiche scadenti. Nel 2005 è stata resa pubblica, seppure in versione provvisoria (draft), la sequenza del genoma del ceppo O. oeni PSU-1. La pubblicazione della prima sequenza completa del genoma di O. oeni ha seguito di 10 anni la proposta di riclassificare la specie Leuconostoc oenos come O. oeni. Nella decade che separa questi due eventi si concentra un elevato numero di lavori volti ad analizzare la struttura della popolazione della nuova specie e a studiarne il grado di diversità intraspecifica

    E-CO2: recovery and reuse of CO2 from wine fermentations

    Fermentation is a natural process that enables the transformation of must in wine, through the conversion of sugars in ethyl-alcohol and carbon-dioxide (CO2). Stoichiometrically, with 45 million hectoliters of wine with an average alcohol content of 12% v/v, annually produced in Italy, it is possible to estimate the huge production of 45,000 tons. Every year the production of wine leads to the release of a large amount of carbon dioxide in the atmosphere and this contributes to the amount of greenhouse gases. The CO2 reabsorbed by photosynthesis is only a small part of the total amount produced; therefore it is necessary to reduce this issue. In order to succeed in this challenge, a project called E-CO2 was kicked off in June 2011: it aims at the considerable reduction of emissions in the step of fermentation. The CO2 is collected, purified and compressed, restoring the important value of the resource (which is free because it results from process waste and left into the atmosphere) and the project assesses the CO2 re-use in various ways in the wine industry as well as in other sectors that usually consume large quantities. The carbon dioxide has an extremely important market, in continuous expansion, and it is used for operations such as carbonation of beverages, creation of modified/protected atmosphere for foods or in wine industry operations. A further possible application in agriculture and the nutraceutical field is its use for feeding photosynthetic organisms such as unicellular algae. In winemaking, CO2 is very useful for the control of oxidation and extraction of aromatic compounds. Wineries are direct users of technical gases and they may create an important synergy with gas producers, creating a 'a CO2 bank' for self-use throughout the year. This could reduce the CO2 production from combustion and chemical reactions, which are the present ways of production. However the generous resource as the one from winery fermentations has never been seriously evaluated so far due to the periodicity; a so large-scale production in a short time range would require the construction of huge facilities with heavy economic impact, with risk of depreciation. In E-CO2 project, the application of technologies for collection and storage technologies, already widespread and entreched in other sectors (as breweries), was evaluated and it has been observed that the wine sector represents a real innovation. Chemical analyses which were carried out showed that the purity of the CO2 from alcoholic fermentation is extremely close to that required for international marketing as a gas with a “food grade” quality and a mild purification would be sufficient. Additionally, among the compounds that “contaminate” the wine CO2 , it is possible to find also fermentation aromas, which, if properly condensed, may serve as an additional resource to be evaluated as a food ingredient. The project has received the strong attention of several actors in Verona’s wine scene as well as of retailers of technical gases

    I DNA-microarray sono strumenti innovativi costituiti da un supporto rigido di piccole dimensioni su cui sono immobilizzate molecole di DNA a singolo filamento, definite sonde. Essi sono stati sviluppati originariamente per eseguire analisi dei profili trascrizionali, ma il potenziale di questa tecnologia si esprime pienamente anche in altri tipi di applicazioni. Infatti, essi si stanno dimostrando degli ottimi strumenti di diagnostica molecolare per il rilevamento, tramite ibridazione, di specifici marcatori di sequenza presenti nei campioni da analizzare. Le finalità diagnostiche per le quali possono essere impiegati i DNA-microarray sono molteplici e coinvolgono i più disparati ambiti del mondo scientifico. In questa rassegna si intendono presentare alcune delle principali tipologie di DNA-microarray che hanno già trovato applicazione in ambito diagnostico e alcune piattaforme che hanno le potenzialità per farlo

    Selection criteria and tools for malolactic starters development: an update

    The use of malolactic starter cultures to improve the fermentation process and enhance wine quality and safety is becoming a common winemaking practice, increasingly preferred to spontaneous fermentation. Given its great oenological properties, Oenococcus oeni is the species most present in commercial brands of wine lactic acid bacteria (LAB) starters. Stress resistance, technological performances and safety are the key selection criteria to take into account when designing effective malolactic starters. Nowadays, new LAB strains are selected by exploiting advanced technological applications rather than the traditional screening methods based on a trial and error approach. In particular, the progress made in the fields of genetics and molecular biology, as well as in the whole genome sequencing projects, offers new tools to better characterize candidate starter strains. This review aims at providing an updated picture of the technological approaches that should be used to select LAB strains suitable for winemaking. In the near future, the full integration of phenotypic and genetic data will make it possible to rationally develop malolactic cultures that are specific for different types of wine
