Parallelizaton of visual magneto-hydrodynamics code based on fluctuation distribution scheme on triangular grids
A two-dimensional (2D) magneto-hydrodynamics (MHD) code which has visualization and parallel processing capability is presented in this paper. The code utilizes a fluctuation splitting (FS) scheme that runs on structured or unstructured triangular meshes. First FS scheme which included the wave model: Model-A had been developed by Roe [Roe PL. Discrete models for the numerical analysis of time-dependent multi-dimensional gas dynamics. J Comp Phys 1986;63:458-76.] for the solutions of Euler's equations. The first 2D-MHD wave model: MHD-A, was then developed by Balci and Asian [Balci $. The numerical solutions of two dimensional MHD equations by fluctuation splitting scheme on triangular meshes, Ph.D. Thesis, University of Marmara, Science-Art Faculty, Physics Dept Istanbul, Turkey; 2000; Asian N. MHD-A: A fluctuation splitting wave model for planar magnetohydrodynamics. J Comp Phys 1999;153:437-66.] to solve MHD problems including shocks and discontinuities. It was then shown in [Balci S, Asian N. Two dimensional MHD solver by fluctuation splitting and dual time stepping. Int J Numer Meth Fluids, in press.] that this code was capable of producing reliable results in compressible and nearly incompressible limits and under the effect of gravitational fields and that it was able to identically reduce to model-A of Roe in Euler limit with no sonic problems at rarefaction fans (Balci and Asian, in press). An important feature of this code is its ability to run time dependent or steady problems on structured or unstructured triangular meshes that can be generated automatically by the code for specified domains. In order to use the parallel processing capability of the code, the triangular meshes are decomposed into different blocks in order to share the workload among a number of processors (here personal computers) which are connected by Ethernet. Due to the compact nature of the FS scheme, only one set of data transfer is required between neighbor processors. As it will be shown, this phenomenon results in minimum amount of communication loss and makes the scheme rather robust for parallel processing. The other important feature of the new code is its visual capability. As the code is running, colorful images of scalar quantities (density, pressure, Mach number, etc.) or vector graphics of vectoral quantities (velocity, magnetic field, etc.) can be followed on the screen. The extended code, called PV-MHDA, also allows following the trajectories of the particles in time by means of a recently included particle in cell (PIC) algorithm. Because the numerical dissipation embedded in its wave model reflects real physical viscosity and resistivity, it is able to run accurately for compressible flows (including shocks) as well as nearly incompressible flows (e.g., Kelvin-Helmholtz instability). The user-friendly visual and large-scale computation capability of the code allow the user more thorough analysis of MHD problems in two-dimensional complex domains. (c) 2006 Elsevier Ltd. Risk assessment in mice and men
Uncertainty is a ubiquitous property of both physical and mental realms. Goal-directed actions that take place under these conditions thus probabilistically predict their consequences. Traditional decision-making research has shown that particularly humans are non-normative decision-makers under uncertainty. On the other hand, considering the cognitive system as an output of evolutionary history, it is not unlikely that it models the uncertainties that partly determine the consequences of its actions. It is also natural to assume that the same system uses these models of uncertainty originating from multiple stochastic processes along with its metric representation of the consequences in planning its actions. Indeed, more recent research has shown closer to optimal performance in decision-making tasks in which the uncertainty was experienced and/or originated from the sensori-motor system. In this research, we investigated this very process in the context of temporal decision-making in both human and mice subjects. We further used this experimental context to answer the essential questions regarding the functional architecture of mind. This questioning specifically targeted the degree of representational and computational power needed to account for decision-making under uncertainty. In order to answer this question, we conducted computer simulations providing different degrees of representational substitution/power and compared their outputs to the empirical data. We conclude that both human and mice are optimal decision-makers under uncertainty that originates from extrinsic and intrinsic (mental) stochastic processes and observed performance can be better explained by information-processing rather than associative frameworks of mind.Ph.D.Includes bibliographical references (p. 153-157)
An analysis of human rights violations of the Turkish security forces during the European Union harmonization process of Turkey
This study is intended to measure the impact of international organizations on individual states’ behavior during the era of globalization. In an effort to do so, it focuses on the relationship between Turkey and the European Union. With the goal of becoming a member of the Union, Turkey has passed a myriad of laws and regulations in addition to amendments to the Constitution during the past two decades. While these legislative improvements were intended to elevate the standards of democracy and human rights in the country, considerable development has also been achieved on the practical level. It has been observed that members of the security forces have undergone a significant transition during this process. Analyzing 863 cases before the European Court of Human Rights, the study found that there has been a noticeable decline in the quantity of violations committed by the security forces. Additionally, interviews with officials in the field disclosed that a new security perception and policing mentality has emerged during this process. To sum up, the study revealed that there has been a legal and professional improvement in the field of law enforcement particularly with the impact of the EU harmonization process.Ph. Pomza ve nSDD-Pomza ile sabit yataklı kolon reaktörde metilen mavisi giderimi: Deneysel ve modelleme çalışması
Nano zero-valent iron (nZVI) emerges as a low cost and eco-friendly adsorbent to treat textile wastewater, which is rich in dye content. However nZVI particles can easily agglomerate in aqueous environment due to electrostatic interaction, decreasing their treatment efficiency. Therefore pumice, a low-cost and naturally found porous material with lower specific surface area (2m2/gr), can be used as support material to reduce agglomeration of nZVI. Treatment efficiencies of pumice/nZVI packing (10:0 and 9:1 (w/w)) in column reactor for specified initial methylene blue concentrations (25, 50, 75 and 100 mg/L) were investigated in this study. Adsorption capacities of the adsorbents were calculated as 2.8 and 4.2 mg/g-adsorbent, respectively at 100 mg/L initial methylene blue concentration. Mixed bed column performed significantly better than its pumice-only counterpart for low initial concentrations. Thomas adsorption model was applied to experimental results with a moderate to high predictive power.

Disrupted latent decision processes in medication-free pediatric OCD patients
Background: Decision-making in Obsessive Compulsive Disorder has typically been investigated in the adult population. Computational approaches have recently started to get integrated into these studies. However, decision-making research in pediatric OCD populations is scarce. Methods: We investigated latent decision processes in 21 medication-free pediatric OCD patients and 23 healthy control participants. We hypothesized that OCD patients would be more cautious and less efficient in evidence accumulation than controls in a two alternative forced choice (2AFC) task. Results: Pediatric OCD patients were less efficient than controls in accumulating perceptual evidence and showed a tendency to be more cautious. In comparison to post-correct decisions, OCD patients increased decision thresholds after erroneous decisions, whereas healthy controls decreased decision thresholds. These changes were coupled with weaker evidence accumulation after errors in both groups. Limitations: The small sample size limited the power of the study. Conclusions: Our results demonstrate poorer decision-making performance in pediatric OCD patients at the level of latent processes, specifically in terms of evidence accumulation. Coexistence of acral syringomas and multiple trichoepitheliomas on the face
Background: An extremely rare variant of syringoma is an acral form, which affects the upper extremities as an isolated finding. The acral syringomas may also be associated with syringomas on the feet or usual distribution around the eyelids. Of the eight previously documented cases of acral syringomas, all were located on the dorsal aspect of the upper extremities (fingers, hand, wrist, or forearm) dominantly. Objective: We report a 41-year-old woman who presented with multiple flesh-colored to reddish brown papules on the inner aspect of the forearms and many pearly, small papules on the periorbital regions. Results: The clinical picture and histopathology indicated the coexistence of acral syringomas and multiple trichoepitheliomas on the face. Conclusion: To the best of our knowledge, this is the first case of acral syringomas coexisting with multiple trichoepitheliomas. © 2009 Canadian Dermatology Association
Targeting G-quadruplex Forming Sequences with Cas9
Clustered regularly interspaced palindromic repeats (CRISPR) and CRISPR-associated (Cas) proteins, particularly Cas9, have provided unprecedented control on targeting and editing specific DNA sequences. If the target sequences are prone to folding into noncanonical secondary structures, such as G-quadruplex (GQ), the conformational states and activity of the CRISPR-Cas9 complex may be influenced, but the impact has not been assessed. Using single molecule FRET, we investigated structural characteristics of the complex formed by CRISPR-Cas9 and target DNA, which contains a potentially GQ forming sequence (PQS) in either the target or the nontarget strand (TS or NTS). We observed different conformational states and dynamics depending on the stability of the GQ and the position of PQS. When PQS was in NTS, we observed evidence for GQ formation for both weak and stable GQs. This is consistent with R-loop formation between TS and crRNA releasing NTS from Watson-Crick pairing and facilitating secondary structure formation in it. When PQS was in TS, R-loop formation was adequate to maintain a weak GQ in the unfolded state but not a GQ with moderate or high stability. The observed structural heterogeneity within the target dsDNA and the R-loop strongly depended on whether the PQS was in TS or NTS. We propose these variations in the complex structures to have functional implications for Cas9 activity. BN/Chirlmin Joo La
