cnvOffSeq: detecting intergenic copy number variation using off-target exome sequencing data.
Motivation: Exome sequencing technologies have transformed the field of Mendelian genetics and allowed for efficient detection of genomic variants in protein-coding regions. The target enrichment process that is intrinsic to exome sequencing is inherently imperfect, generating large amounts of unintended off-target sequence. Off-target data are characterized by very low and highly heterogeneous coverage and are usually discarded by exome analysis pipelines. We posit that off-target read depth is a rich, but overlooked, source of information that could be mined to detect intergenic copy number variation (CNV). We propose cnvOffseq, a novel normalization framework for off-target read depth that is based on local adaptive singular value decomposition (SVD). This method is designed to address the heterogeneity of the underlying data and allows for accurate and precise CNV detection and genotyping in off-target regions.Results: cnvOffSeq was benchmarked on whole-exome sequencing samples from the 1000 Genomes Project. In a set of 104 gold standard intergenic deletions, our method achieved a sensitivity of 57.5% and a specificity of 99.2%, while maintaining a low FDR of 5%. For gold standard deletions longer than 5 kb, cnvOffSeq achieves a sensitivity of 90.4% without increasing the FDR. cnvOffSeq outperforms both whole-genome and whole-exome CNV detection methods considerably and is shown to offer a substantial improvement over naïve local SVD

Water depth time series derived by FLOW-R2D model simulating the Tous dam break
<p>In this dataset, the water depth time series in 21 gauges of Sumacarcel town are derived by the FLOW-R2D model,<br>
assuming 240 different combinations of three input paramaters:</p>
<p>a) input flow to the computatioal domain (upstream boundaries) (Q)<br>
b) the Manning coefficient of the computational domain (n)<br>
c) effective slope (required at the upstream boundaries) (S)</p>
<p>The sampling for the three parameters is made by Latin Hypercube technique, assuming for each parameter the following interval:</p>
<p>a) 10000-20000 m^3/s<br>
b) 0.03-0.21 s/m^(1/3)<br>
c) 0.0001 - 0.02</p>
<p>The dataset consists of the following:<br>

1) input_data.csv file, in which the 240 combinations of the three input parameters is provided (Scenario 100 - 399)<br>
2) runs_tous folder, in which files 100.cv-399.csv. Water depth time series are recorded in 21 gauges.<br>

Unravelling γδ T-cell dysregulation in the gut and its implications for immune-mediated diseases
Multisystem inflammatory syndrome in children (MIS-C) is a rare condition associated with severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) infection and characterised by systemic inflammation and T-cell dysfunction. A subset of patients with MIS-C were found to harbour rare variants in the gene BTNL8 that disrupt BTNL8-BTNL3 heterodimer formation, likely leading to inadequate γδ T-cell regulation and subsequent disrupted gut homeostasis. MIS-C shares clinical features with Kawasaki disease and similar mechanisms of pathogenesis with inflammatory bowel disease, despite these diseases being clinically distinct entities. We explore the common link between these diseases: the potentially critical role gut immunity plays in the initiation and persistence of disease through the tight regulation of γδ T cells via BTNL8 and BTNL3. Understanding the role of BTNL8 in the context of the overlap between these conditions may aid preventative measures and treatment of these conditions.</p
David Bellos’ indirect translation of Ismail Kadare’s The file on H : a contextual analysis
This article is a linguistic study of David Bellos’ indirect translation of Ismail Kadare’s The File on H (1997), a novel first published in 1980-1981 in the Albanian literary review Nëntori, and translated into English on the basis of Jusuf Vrioni’s French version, Le Dossier H (1989). Also called "double", "mediated" or "second-hand", indirect translation is an understudied phenomenon, often criticised by scholars because of its greater distance to the original. Cay Dollerup (2000: 23), for example, argues that the grammatical structure of the mediating language (ML) obscures the distinctions made in the source language (SL), and that possible "mistakes" in the ML may be repeated in the target language (TL). Do fidelity and loyalty to the author become weakened in Bellos’ indirect translation? To what extent is such weakening discernible linguistically? And does this particular case of indirect translation reveal notable patterns or recurring types of linguistic shifts between ST and TT? Showing that some of the features specific to Kadare’s Albanian writing are tempered in the doubly-translated English text, yet highlighting that similar shifts occur in the three language directions involved, this article demonstrates that changes between ST and TT may occur in indirect translation regardless of the strategies adopted by MT – thus challenging the hypothesis that linguistic shifts in indirect translation follow a single or consistent pattern
Economic Freedom and Foreign Direct Investment in Latin America: A Panel Gravity Model Approach
This paper employs a panel data gravity model to examine the impact of economic freedom (EF) on foreign direct investment (FDI) in the context of Latin American countries.
