Gene trees for orthologous groups from "The evolution of nitrogen fixation in cyanobacteria"
No full textPhylogenetic trees for the orthologous groups predicted across 49 taxa of Cyanobacteria and 16 Proteobacteria by Latysheva et al. (2012, Bioinformatics 28:603-606; doi:10.1093/bioinformatics/bts008) are provided here. For the 13854 groups containing at least three protein sequences, phylogenies were reconstructed as follows. Multiple alignment of protein sequences was performed using MAFFT (Katoh and Toh 2008, doi:10.1093/bib/bbn013), in "E-INS-I" mode with 1000 iterations. A phylogenetic model was selected for each protein multiple alignment by the Bayesian Information Criterion in MODELGENERATOR (Keane et al. 2006, doi:10.1186/1471-2148-6-29), with four Gamma-distributed rate categories for "+G" models. 200 bootstrap replicates of the multiple alignment were generated using seqboot in the PHYLIP package (Felsenstein, J. Distributed by the author. Department of Genome Sciences, University of Washington, Seattle). Using the selected model, phylogeny was reconstructed by maximum likelihood with PhyML (Guindon et al. 2010, doi:10.1093/sysbio/syq010), both for the original alignment and for the bootstrap replicates.mltrees.zip: 13584 unrooted ML trees in PHYLIP format. The start of each filename gives the orthologous group number. Tip labels in trees consist of the protein accession, followed by an underscore, then the three-letter abbreviation for the taxon. Orthologous group numbers and taxon abbreviations are as in Latysheva et al. (2012, 10.1093/bioinformatics/bts008).

The theatre of promiscuity : a comparative study of the dramatic writings of Wole Soyinka and Howard Barker
No full textThe word 'artist serves as a pivot to the major concerns of this study. Consideration of its application and meaning in relation to contemporary society facilitates a detailed exploration and analysis of selected dramatic writings by Wole Soyinka and Howard Barker. The comparative nature of this work begins by charting the parallel journeys of these writers - within widely differing cultural contexts - from a critique of social determinations which serve to define and bound authorial intent to a process of "promiscuous" self-definition whereby the artistic imagination is used to name and designate a specific relationship to the cultural and social structures within which their work will be received.
Working from a theoretical base which, in the case of Soyinka, finds its foundations in critique and commentary upon nationalist discourse, and in the case of Barker,
rests upon contemporary critiques of Enlightenment reason, the study debates their development of theatrical form within both social and cultural contexts. Emphasis is
placed upon the relationship of the author to the dramatic text, the creation of character and the defined channels of communication through which dramatic performance is to be received by the spectator. The concept of 'transgression' is
explored as a key principle by which to define the 'theatrical' as opposed to the 'social' text.
Chapters Four and Five link the work of Howard Barker and Wole Soyinka through the application of Nietzschean philosophy, with especial emphasis being placed upon
the concept of genealogical history, the creation of the aesthetic, and the consideration of 'tragedy' as a means by which to offer resistant critique to the social
imperative of national citizenship as a badge and boundary to identity. The formation of the 'tragic' or 'catastrophic' individual is explored through key dramatic texts, thus allowing dramatic form the status of a discourse in its own right.
Throughout the study an attempt is made to develop an argument which allows the artist to be distinguished as one who speaks to his nation, rather than for his nation.
With regard to the work of Barker and Soyinka this has involved both the exposure and exploration of a theatrical space unmapped by social cartography, and a peopling
of the stage with creations who could be described as 'ethical' rather than 'political' individuals
The Thursday Murder Club: Launching a megabrand author - a publishing case study
No full textIn 2020, the Christmas book charts in the UK made headlines: Barack Obama’s eagerly awaited autobiography, The Promised Land, was beaten to the top spot by The Thursday Murder Club by Richard Osman, a debut cosy crime novel set in a retirement village. Not only did Osman’s book beat the former US president’s expected bestseller, it also broke records, becoming the fastest-selling debut crime novel of all time. Although Osman has a certain level of fame in the UK from his TV appearances on shows such as Pointless, his celebrity status does not entirely explain the novel’s huge sales. This article tracks the acquisition, publication, and promotion journey of The Thursday Murder Club in order to understand the industry and cultural context of its success and to interrogate the role of celebrity in the creation of author brands. The findings suggest that the unexpected scale of the success of the book owed to a number of factors, including in-depth editing by the novel’s agent, editor, and author to tighten up the plot, an extensive and strategic promotional campaign, the pandemic (which drove interest in the book’s genre and themes), and the quality of the writing. We find that the book’s success was accentuated by Osman’s celebrity status rather than being entirely reliant on it. This research adds to the growing scholarship on celebrity authorship by means of an in-depth case study and provides insight into the processes behind publishing a ‘celebrity’ book and launching a megabrand author
Addicks and Barker Dams: An optimization to minimize damage due to flooding
No full textThe Addicks and Barker Reservoirs, built in the forties, are located in Houston and collect precipitation and run-off from upstream areas to reduce flood risks along Buffalo Bayou to protect downtown Houston. During Hurricane Harvey (August 25 - August 30, 2017), the precipitation reached a new record of 910 mm [36.2 inches] in a 4 day period in Houston. The gates of Addicks and Barker Reservoirs were opened during the night of 27-28 August which led to major damages due to downstream flooding. Besides, non-government owned land upstream was flooded due to high water levels in the reservoirs.In this report, new design water levels for Addicks and Barker Reservoir are calculated based on inflowing discharge into the reservoirs and precipitation directly onto the reservoirs, including data of Hurricane Harvey. These calculated design water levels are compared with the critical water levels calculated based on the failure mechanisms of the dams. This study shows that the original design water level of the dams, based on the Probable Maximum Flood, are 2.83 m and 1.01 m higher than the critical water level for which failure of the dams can occur due to piping for Addicks and Barker Reservoir. However, the maximum allowed water level which is currently maintained by the United State Army Corps of Engineers, is 2.19 m and 2.46 m below the calculated critical water level. During Hurricane Harvey, these maximum allowed water levels were exceeded with 3.46 m and 1.93 m.The damage of residential properties upstream and downstream of the reservoirs are minimized based on the distribution of excess volume from the inflow of creeks and precipitation onto the reservoirs. The ratio of the amount of volume which should remain upstream of the dams and the volume discharged into the Buffalo Bayou is calculated for every considered event with its duration and return period. The ratio of Addicks Reservoir is the dominant ratio, which should be used for both reservoirs. Run-off alone already produces damage, especially for the 12h and 24h precipitation, so the Addicks and Barker Reservoirs should not release discharge into the Buffalo Bayou for small durations. For events with a longer duration, it would cause less damage to open the outlets of the reservoirs than to keep them closed. However, if the water level in the reservoir exceeds the critical water level for piping, it is advised to discharge more to the downstream area to prevent breaching of the dams. Since the critical water level is reached for approximately 25% of the events at Addicks Reservoir, mitigations against piping should be taken to improve the minimization of damage. For Barker Reservoir, the critical water level is not reached in the optimization. During big events, people living upstream will be more affected by the flooding than people living downstream since this optimization is based on the damage minimization of residential properties.MP225Master Project Repor
"An Acquired Taste": The Internal and External Posture of Nicola Barker, Metamodernist Author
No full textThis thesis looks at how Nicola Barker's internal and external posture are construed on the basis of her last three books, The Cauliflower® (2016), H(A)PPY (2017), and I Am Sovereign (2019), how different institutions react to these books and whether that posture can be considered metamodernist. The theoretical framework and methodology builds on Meizoz's notion of posture, the singular way of occupying a position within the literary field, as defined by Bourdieu. As for metamodernism, multiple important sources are examined, starting with Vermeulen and Van den Akker. The research concludes that Nicola Barker can indeed be considered a metamodernist author and her posture seems to construed as that of a working-class author with a nonconformist and anti-establishment attitude, as well as an unconventional and transgressively intermedial approach that, despite her abundantly employed irony, always seems to contain a moral core
Preprocessed gene trees from "Xenolog Classification"
No full textPreprocessed gene trees from 49 taxa of Cyanobacteria and 16 Proteobacteria used by Darby et al. (2017, Bioinformatics 33:640-649; doi:10.1093/bioinformatics/btw686) are provided here. These consist of trees for 13623 of the gene families of Latysheva et al. (2012, doi:10.1093/bioinformatics/bts008). Using Notung-2.8.1.7 (Stolzer et al. 2012, doi:10.1093/bioinformatics/bts386), unrooted trees with bootstrap support (out of 200; doi:10.7488/ds/1485) were preprocessed with the following steps: (1) root with DTL (duplication, transfer, loss) model --costdup 3 --costtrans 2.5 --costloss 2; (2) rearrange with DL model --costdup 3 --costloss 2 --threshold 90%; (3) reroot with DTL model --costdup 3 --costtrans 2.5 --costloss 2. Both zip files contain the output from this pipeline. The Newick format trees reflect the tree topology after this process. The Notung format trees also include the reconciliation, and other meta data. The Notung format is described in detail in Appendix A (File Formats) of the Notung manual (http://www.cs.cmu.edu/~durand/Notung).

Wielding Occam's razor: pruning strategies for economic loss
No full textThe English Court of Appeal is currently faced with three analytically distinct approaches to the question of when one party owes another a duty of care in respect of her economic interests, all of which bear the authority of the House of Lords. Unable to choose between them, it has recently adopted a fourth approach combining which combines them, in the apparent belief that the combination will eradicate any individual deficiencies. Against the background of a recent case, the author argues that this is a holding strategy at best and methodologically deficient. He also challenges the continuing lip-service paid by courts to models of liability based upon ‘assumptions of responsibility,’ examining and criticising the causes of their persistence in the law in the face of widespread academic criticism. Instead, the author argues, the House of Lords should now clearly endorse a single reasoning strategy to economic loss cases based on the three-stage approach in Caparo Industries v Dickman. Properly understood, this approach offers the best prospect of facilitating consistent and transparent decision-making in the longer term
