Strategies in molecular modeling to identify new drug candidates for leishmaniasis.
A leishmaniose é uma doença tropical negligenciada (DTN) que acomete cerca de 1 milhão de pessoas por ano, sendo que 1 bilhão de pessoas vivem em áreas endêmicas. A leishmaniose visceral, causada pelas espécies Leishmania donovani e Leishmania infantum, é a forma mais grave da doença, apresentando altas taxas de mortalidade quando não tratada adequadamente. O tratamento disponível é complexo, tem longa duração e apresenta alta toxicidade. Portanto, o desenvolvimento de novos fármacos seguros e eficazes para a leishmaniose visceral é de grande urgência. Neste trabalho, estratégias de planejamento de fármacos baseado na estrutura do receptor (SBDD, do inglês Structure-based drug design) e na estrutura do ligante (LBDD, do inglês Ligand-based drug design) foram utilizadas. Modelos de relações quantitativas entre estrutura e atividade (QSAR, do inglês Quantitative structure-actitivy relationships) foram desenvolvidos para uma série de compostos bioativos frente a L. infantum. Os modelos gerados apresentaram alta consistência interna e capacidade de predição externa. Adicionalmente, estes modelos identificaram características importantes para a atividade biológica dos compostos e, portanto, são úteis para o planejamento de novas moléculas bioativas contra L. infantum. Na estratégia em SBDD, utilizou-se como alvo molecular a enzima metionil-tRNA sintetase de L. infantum (LiMetRS), essencial para a síntese de proteínas. A estrutura tridimensional da LiMetRS foi predita por modelagem por homologia, utilizando-se como templates a MetRS de Trypanosoma brucei e L. major. O modelo foi validado e, utilizando propriedades moleculares de inibidores da enzima, foram realizadas triagens virtuais no banco de dados ZINC, resultando em 5.340.480 compostos que foram selecionados para estudos de docagem molecular. Etapas adicionais de triagem virtual foram realizadas com um programa desenvolvido pelo autor para selecionar apenas os ligantes que interagem com aminoácidos específicos do sítio de interação da LiMetRS. Ao término do processo de triagem virtual, 10 moléculas foram selecionadas. Esse conjunto de moléculas interage com aminoácidos importantes para a estabilização de ligantes no sítio ativo da enzima, em uma região altamente conservada. A molécula melhor pontuada deste conjunto foi submetida a estudos de dinâmica molecular para avaliação da sua estabilidade e das interações intermoleculares no sítio de interação. As estratégias em LBDD e SBDD desenvolvidas neste estudo contribuem para uma melhor compreensão dos fenômenos de reconhecimento molecular entre LiMetRS e potenciais inibidores, e para o planejamento de novas moléculas bioativas para o tratamento da leishmaniose visceral.Leishmaniasis is a neglected tropical disease (NTD) that affects 1 million people each year, with 1 billion people living in endemic areas. Visceral leishmaniasis, caused by Leishmania donovani and Leishmania infantum, is the most serious form of the disease, causing high mortality rates if not treated properly. The available treatment is complex and long, and presents high toxicity. Therefore, the development of novel, safe and effective drugs for visceral leishmaniasis is highly urgent. In this study, structure- and ligand-based drug design (SBDD and LBDD, respectively) strategies were applied. Quantitative structureactivity relationship (QSAR) models were developed for a series bioactive compounds against L. infantum. The generated models had high internal consistency and external predictive power. Additionally, these models identified important features for the biological activity of the compounds and, therefore, they are useful for the design of new anti-L. infantum molecules. In the SBDD strategy, the enzyme methionyl-tRNA synthetase of L. infantum (LiMetRS), which is essential for protein synthesis, was used as the molecular target. The three-dimensional structure of LiMetRS was predicted by homology modeling, using the MetRS from Trypanosoma brucei and L. major as templates. The model was validated and, using molecular properties of known inhibitors, the ZINC database was screened, which resulted in 5,340,480 compounds that were selected for molecular docking studies. Additional virtual screening steps were performed with a program developed by the author to select only ligands that interact with specific amino acids in the LiMetRS binding site. At the end of the virtual screening process, 10 molecules were selected. These molecules interact with important amino acids for the stabilization of ligands at the active site of the enzyme, in a highly conserved region. The best-scoring molecule of this set was subjected to molecular dynamics simulations to assess their stability and intermolecular interactions in the binding site. The LBDD and SBDD strategies developed in this study contribute to a better understanding of the molecular recognition between LiMetRS and putative inhibitors, and to the design of novel bioactive molecules for the treatment of visceral leishmaniasis
Chemoinformatics studies on a series of antichagasic compounds.
A doença de Chagas é uma doença tropical negligenciada causada pelo protozoário Trypanosoma cruzi. Estima-se que 6 a 7 milhões de pessoas sejam portadoras da doença e 75 milhões estejam sob risco de infecção. Os fármacos disponíveis para o tratamento da doença são o benznidazol e o nifurtimox, os quais apresentam alta toxicidade e baixa eficácia na fase crônica da doença. Neste cenário, o desenvolvimento de novas alternativas terapêuticas se faz urgente. A cruzaína (EC 3.4.22.51), principal cisteíno-protease do T. cruzi é um alvo molecular validado para a busca de novos fármacos para a doença de Chagas. Neste sentido, este trabalho tem como objetivo a otimização de uma série de inibidores da cruzaína através de estratégias em química medicinal baseadas tanto na estrutura do ligante quanto do receptor. As relações quantitativas entre estrutura e atividade (QSAR, na sigla em inglês para Quantitative Structure-Activity Relationships) e as interações intermoleculares enzima-inibidor foram investigadas através de métodos de QSAR 2D e 3D e de docagem molecular. Os melhores modelos de QSAR apresentaram alta robustez estatística e capacidade preditiva. Adicionalmente, os modelos bidimensionais AutoQSAR (r² = 0,89; q² = 0,90) e HQSAR (q² = 0,71; r²pred = 0,80) identificaram fragmentos moleculares altamente correlacionados com a atividade biológica. Por outro lado, os modelos tridimensionais CoMFA (q² = 0,72; r²pred =0,81) e CoMSIA (q² = 0,63; r²pred =0,73) revelaram características moleculares 3D que afetam significativamente a atividade dos inibidores. Por sua vez, os estudos de docagem molecular identificaram as principais interações responsáveis pelo reconhecimento molecular entre a cruzaína e a série de inibidores. As propriedades estruturais identificadas pelos modelos de QSAR mostraram alta complementaridade com os resultados dos estudos baseados na estrutura do receptor. Desta maneira, a integração entre os modelos de QSAR e os estudos de docagem molecular revelaram informações privilegiadas acerca da atividade biológica dos compostos e das interações enzima-inibidor. Este conhecimento contribui para o planejamento de novos inibidores da cruzaína e, portanto, para a descoberta de novos candidatos a fármacos para a doença de Chagas.Chagas disease is a neglected tropical disease caused by the protozoan Trypanosoma cruzi. From 6 to 7 million people are estimated to be affected by the disease and 75 million are at risk of infection. The drugs available for the treatment of the disease are benznidazole and nifurtimox, which have high toxicity and low efficacy in the chronic phase of the disease. In this scenario, the development of new therapeutic alternatives is urgent. Cruzain (EC 3.4.22.51), the main cysteine protease of T. cruzi, is a validated molecular target for Chagas disease drug discovery. In this context, this work aims at the optimization of a series of cruzain inhibitors through ligand- and structure-based drug discovery and medicinal chemistry strategies. The Quantitative Structure-Activity Relationships (QSAR) and the enzyme-inhibitor intermolecular interactions were investigated using 2D and 3D QSAR and molecular docking methods. The best QSAR models showed high statistical robustness and predictive capability. Additionally, the two-dimensional AutoQSAR (r² = 0.89; q² = 0.90) and HQSAR (q² = 0.71; r²pred = 0.80) models identified molecular fragments highly correlated with the biological activity. On the other hand, the three-dimensional models CoMFA (q² = 0.72; r²pred =0.81) and CoMSIA (q² = 0.63; r²pred =0.73) revealed 3D molecular features that significantly affect the activity of the inhibitors. In turn, the molecular docking studies identified the main interactions responsible for the molecular recognition between cruzain and the series of inhibitors. The structural properties identified by the QSAR models showed high complementarity with the structure-based drug discovery studies. Thus, the integration between the QSAR models and the molecular docking results revealed privileged information about the biological activity of the compounds and the enzyme-inhibitor interactions. This knowledge contributes to the design of new cruzain inhibitors and, therefore, to the discovery of new drug candidates for Chagas disease
Research into tubulin modulators with anticancer properties
A presente tese aborda a crescente preocupação global relacionada ao câncer, conforme indicado pelo recente relatório da Agência Internacional para Pesquisa em Câncer, que estima a notificação de 21.9 milhões de casos e 11.4 milhões de mortes em 2025. Entre os cânceres sólidos mais prevalentes, destacam-se aqueles que afetam o pulmão, mama feminina, intestino e próstata. A invasão celular no tecido circundante é um evento comum na evolução tumoral, sendo um precursor essencial para a metástase. Este fenômeno implica a migração celular, uma atividade mediada pela modulação de estruturas proteicas, notadamente os microtúbulos (MTs), polímeros intracelulares cruciais nas células eucarióticas. O avanço recente nas técnicas de purificação de proteínas tem proporcionado insights significativos sobre as propriedades dinâmicas intrínsecas dos MTs, incluindo seu crescimento e encolhimento, processos regulados por motores moleculares e proteínas associadas. Esta instabilidade dinâmica desempenha um papel crucial na divisão celular e na motilidade, processos centrais no desenvolvimento anormal do câncer. No âmbito deste estudo de doutorado, denominado \"Descoberta de Novos Ligantes Bioativos com Propriedades Anticâncer\" (processo FAPESP nº 2018/25289-7), foram investigados agentes direcionados aos MTs para o tratamento de cânceres metastáticos de mama triplo-negativo e próstata refratário à terapia hormonal. Dentre trinta e dois compostos avaliados, dois representantes sintéticos, cis-2e e para-3d, destacaram-se por apresentar valores de IC50 ≤ 10 μM em linhagens tumorais de mama e próstata, respectivamente. Esses compostos não apenas evitaram a resistência relacionada à superexpressão da isoforma βIII da tubulina em células humanas recombinantes, mas também não demonstraram toxicidade em linhagens não-tumorais, incluindo tecidos locais e fibroblastos. Os compostos em questão inibiram a migração, invasão e desestabilizaram a divisão celular, promovendo a fragmentação nuclear. A investigação do mecanismo de ação revelou a inibição da polimerização da tubulina por meio de interação alostérica com o sítio da colchicina ou, de maneira vicinal, bloqueando o acesso a ele. Durante uma estadia no exterior (processo FAPESP nº 2022/00219-1), sob a supervisão da Professora Dra. Anna Akhmanova (Universiteit Utrecht, Holanda), foram acessadas instalações não disponíveis no Brasil. Essa oportunidade permitiu a quantificação de parâmetros de instabilidade dinâmica dos MTs. Após o retorno, juntamente com a determinação experimental do perfil farmacocinético, uma análise integrada dos dados foi realizada, possibilitando a priorização dos compostos-líderes para futuros estudos in vivo e a prova de conceito.This thesis addresses the escalating global concern related to cancer, as indicated by the recent report from the International Agency for Research on Cancer, estimating 21.9 million cases and 11.4 million deaths in 2025. Prevalent among solid cancers are those affecting the lung, female breast, intestine, and prostate. Cellular invasion of surrounding tissue is a common event in tumor evolution, serving as an essential precursor to metastasis. This phenomenon involves cell migration, an activity mediated by the modulation of protein structures, notably microtubules (MTs), intracellular polymers crucial to eukaryotic cells. Recent advances in protein purification techniques have provided significant insights into the intrinsic dynamic properties of MTs, including their growth and shrinkage, processes regulated by molecular motors and associated proteins. This dynamic instability plays a crucial role in cell division and motility, central processes in the abnormal development of cancer. Within the scope of this doctoral study, titled \"Discovery of Novel Bioactive Ligands with Anticancer Properties\" (FAPESP grant #2018/25289-7), agents targeted at MTs were investigated for the treatment of metastatic triple-negative breast cancer and hormone-refractory prostate cancer. Among thirty-two evaluated compounds, two synthetic representatives, cis-2e and para-3d, stood out by exhibiting IC50 values ≤ 10 μM in breast and prostate tumor cell lines, respectively. These compounds not only circumvented resistance related to the overexpression of the βIII tubulin isoform in recombinant human cells but also demonstrated no toxicity in non-tumor cell lines, including local tissues and fibroblasts. The aforementioned compounds inhibited migration, invasion, and destabilized cell division, promoting nuclear fragmentation. Investigation into the mechanism of action revealed the inhibition of tubulin polymerization through allosteric interaction with the colchicine binding site or, vicinally, by blocking access to it. During a period abroad (FAPESP grant #2022/00219-1), under the supervision of Professor Dr. Anna Akhmanova (Utrecht University, Netherlands), facilities unavailable in Brazil were accessed. This opportunity enabled the quantification of dynamic instability parameters of MTs. Upon return, coupled with the experimental determination of the pharmacokinetic profile, an integrated analysis of the data was conducted, enabling the prioritization of lead compounds for future in vivo studies and proof of concept

A Protease do Vírus da Imunodeficiência Humana Tipo 1 (HIV-1 PR, EC 3.4.23.16) é um alvo macromolecular de grande importância no desenvolvimento de fármacos na terapia da Síndrome da Imunodeficiência Adquirida (AIDS). As maiores indústrias farmacêuticas do mundo concentram inúmeros esforços em estudos acerca desta proteína, que desde a introdução do saquinavir (Invirase®) na terapêutica em 1995, tem se mantido como um alvo fundamental para a descoberta de novos fármacos anti-HIV. A protease do vírus HIV-1 possui uma história rica de enorme sucesso no processo de descoberta e desenvolvimento de fármacos. A Química Medicinal moderna, de forte caráter multidisciplinar, fornece um arsenal de alternativas e estratégias racionais úteis no processo de planejamento de novos fármacos. Uma das tecnologias muito empregadas com sucesso é o estudo das relações quantitativas entre a estrutura e atividade (QSAR) para conjuntos de dados padrões. Os estudos de QSAR visam identificar e quantificar no complexo campo de modelagem as relações entre a estrutura e atividade de uma série de moléculas. Na presente dissertação de mestrado, foram realizados estudos de QSAR bi- (2D) e tridimensionais (3D) empregando, respectivamente, as técnicas holograma QSAR (HQSAR) e a análise comparativa dos campos moleculares (CoMFA), visando à geração de modelos preditivos para um conjunto de inibidores da protease do HIV-1. Ligand- and structure-based chemoinformatics studies of candidates to antichagasic agents
A doença de Chagas é uma doença tropical negligenciada e um grande problema de saúde mundial, principalmente na América Latina. O agente etiológico da doença é o protozoário Trypanosoma cruzi. Segundo a Organização Mundial da Saúde (OMS), cerca de 8 milhões de pessoas estão infectadas com o parasita e 25 milhões vivem áreas de risco de contaminação. A farmacoterapia consiste nos fármacos nifurtimox e benzonidazol. Ambos apresentam sérios efeitos adversos como dermatite, neurotoxicidade e hepatite, e baixa eficácia na fase crônica da doença. Nesse contexto, há urgência no desenvolvimento de novos fármacos seguros e eficazes para o tratamento da doença. Dentre os alvos moleculares validados para o desenvolvimento de novos fármacos para a doença de Chagas, destaca-se a cruzaína, principal cisteíno-protease do parasita. A cruzaína é expressa em todo o ciclo de vida do parasita e está envolvida em diversos processos biológicos do protozoário, como nutrição, reprodução, invasão, reconhecimento molecular e evasão. A alta atividade que muitos inibidores apresentam contra a enzima, não se traduz, para grande parte destes inibidores, em alta atividade e seletividade em ensaios fenotípicos. Isso ocorre devido a fatores como propriedades farmacocinéticas inadequadas. Nesse contexto, essa tese de doutorado aborda dois temas: o primeiro consiste na construção de modelos de redes neurais artificiais (r² = 0,81 e r²pred = 0,81) e KPLS, na sigla em inglês para Kernel-Based Partial Least Squares (N = 3, r² = 0,81 e r²pred =0,85). Esses modelos foram utilizados para investigar propriedades estruturais, fragmentos privigeligiados e propriedades físico-químicas associadas à atividade em ensaios fenotípicos in vitro. Em seguida, foram desenvolvidos modelos de floresta randômica (número de árvores = 100, r² = 0,97 e r²pred = 0,77) e KPLS radial (N= 4, r² = 0,88 e r²pred = 0,88) para avaliar as propriedades moleculares e estruturais relacionados à seletividade. Posteriormente, essas informações foram combinadas para a realização de triagens virtuais em larga escala. Por fim, um conjunto de estruturas selecionadas foram docadas no sítio ativo cruzaína e submetidas a submetidas à predição de permeabilidade através de membrana e absorção, distribuição, metabolismo, excreção e toxicidade (ADME-Tox). Esses estudos conduziram à descoberta de 260 novos compostos, os quais foram avaliados in silico quanto a atividade biológica, seletividade, e quanto aos pontos de clivagen pela enzima CYP3A4. O segundo tema consiste em simulações de dinâmica molecular do complexo K777-cruzaína em pH 5,5 e 8,0 combinadas a modelagem por redes neurais artificiais (RNAs). De acordo com as RNAs, a mudança nos estados de protonação de duas histidinas, causada por mudanças no pH pode deslocar alças, hélices-α e folhas-β. Estes deslocamentos causam uma alteração do ambiente químico no sítio de interação, alterando a afinidade do inibidor pela enzima (energia livre de ligação). Em pH 5,5, a HIS162 interage principalmente com os resíduos ASP161, GLY163 e ASN182, e a CYS25 permanece disponível para realizar um ataque nucleofílico ao inibidor. Em pH 8,0, no entanto, a HIS162 perde as interações com o ASP161 e a GLY163, e interage com a cadeia lateral da CYS25 e com a cadeia principal da SER183. Estas alterações podem bloquear o ataque nucleofílico da CYS25 ao inibidor K777. Este estudo constribuiu para o avaliar a influência do pH na alteração dos elementos de estrutura secundária da enzima e sua relação com a afinidade dos inibidores pela cruzaína. Por fim, foram desenvolvidos modelos de QSAR 2D e 3D a partir de uma série de oxadiazóis (r²pred KPLS e r²pred CoMFA de 0,81 e 0,82, respectivamente). A integração de métodos de QSAR 2D e 3D e as estratégias de docagem molecular possibilitaram mapear os subsítios do sítio ativo da cruzaína quanto a ligações de hidrogênio, ligações de halogênio e interações do tipo π-π e CH-π. Estes estudos fornecem informações quanto ao espaço químico a ser explorado e alterações estruturais relevantes para o planejamento e avaliação de novos agentes antichagásicos e inibidores da cruzaína.Chagas disease is a neglected tropical disease and a major global health problem, especially in Latin America. The etiological agent of the disease is the protozoan Trypanosoma cruzi. According to the World Health Organization (WHO), approximately 7 million people are infected with the parasite and 25 million live at risk of infection. Pharmacotherapy consists of the drugs nifurtimox and benznidazole. Both have serious adverse effects, such as dermatitis, neurotoxicity and hepatites, and low efficacy in the chronic phase of the disease. In this context, there is an urgent need for the development of novel, safe and effective drugs for the treatment of the disease. Among the molecular targets validated for the development of new drugs for Chagas disease, cruzain, the major cysteine protease of the parasite can be highlighted. Cruzain is expressed in the whole lifecycle of the parasite and is involved in several protozoan biological processes such as nutrition, reproduction, invasion, molecular recognition and evasion. The high activity that many inhibitors present against the enzyme does not translate, for most of these inhibitors, into high activity and selectivity in phenotypic assays. This is due to factors such as unfavorable pharmacokinetic properties. In this context, this doctoral thesis deals with two themes: the first is the construction of artificial neural network models (r² = 0.81 and r²pred = 0.81) and Kernel-Based Partial Least Squares (N = 3, r² = 0.81 and r²pred = 0.85). These models were used to investigate structural properties, fragments and physicochemical properties associated the in vitro activity in phenotypic assays. Next, random forest models were developed (number of trees = 100, r² = 0.97 and r²pred = 0.77) and radial KPLS (N= 4, r² = 0.88 and r²pred = 0.88) to evaluate the molecular and structural properties related to selectivity. Subsequently, this information was combined for the development of a large-scale virtual screening. Finally, a set of selected structures were docked in the active site of cruzain and subjected to prediction of membrane permeability, and absorption, distribution, metabolism, excretion and toxicity (ADME-Tox). These studies led to the discovery of 260 novel compounds, which were evaluated in silico for biological activity, selectivity and cleavage by the CYP3A4 enzyme. The second theme consists of molecular dynamics simulations of the K777-cruzain complex at pH 5.5. and 8.0 combined with artificial neural network modeling (ANN). According to the ANNs, the change in the protonation states of histidine residues caused by changes in pH can displace loops, α-helices and β-sheets. These shifts cause changes in the chemical environment of the interaction site, altering the affinity of the inhibitor by the enzyme (free binding energy). At pH 5.5, HIS162 interacts primarily with residues ASP161, GLY163 and ASN182, and CYS25 remains available to make the nucleophilic attack to the inhibitor. At pH 8.0, however, HIS162 loses interactions with ASP161 and GLY163, and interacts with the CYS25 side chain and the SER183 main chain. These changes can block the nucleophilic attack by CYS25 to the K777 inhibitor. This study contributed to evaluate the role played by the pH on the alteration of secondary structure elements of the enzyme and its relationship with the affinity of the inhibitors by cruzain. Finally, 2D and 3D QSAR models were developed for oxadiazole derivatives (r²pred KPLS and r²pred CoMFA of 0.81 and 0.82, respectively). The integration of 2D and 3D QSAR methods and molecular docking strategies enabled the mapping of the the subsites of the cruzain active site regarding hydrogen bonding, halogen bonding and π-π and CH-π interactions. These studies provide information on the chemical space to be explored and structural changes relevant for the design and evaluation of new antichagasic agents and cruzain inhibitors
Computational and experimental studies of the cellular permeability of drug candidates
A absorção intestinal de fármacos (HIA, na sigla em inglês para human intestinal absorption) é um dos processos farmacocinéticos mais críticos para a ação de medicamentos administrados por via oral. Modelos in vitro baseados em células que mimetizam os enterócitos do intestino humano (células Caco-2), ou aqueles que utilizam membranas articifiais são muito utilizados no estudo da permeabilidade celular de moléculas bioativas. No processo de planejamento de fármacos, estas técnicas são frequentemente empregadas em paralelo com estratégias computacionais na avaliação de propriedades físico-químicas e farmacocinéticas. Nessa tese de doutorado foram desenvolvidos modelos computacionais para a predição da permeabilidade celular de compostos bioativos em células Caco-2 e em membrana artificial paralela (PAMPA, na sigla em inglês para Parallel Artificial Membrane Permeability Assay). Os modelos foram gerados através do método baseado em fragmentos moleculares holograma QSAR (HQSAR). Os indicadores estatísticos obtidos indicam a boa capacidade de correlação dos modelos Caco-2 e PAMPA para os dados utilizados na modelagem e o alto poder de predição destes modelos para a permeabilidade de um conjunto teste de compostos. Adicionalmente, os modelos foram avaliados quanto a sua capacidade preditiva frente a dois conjuntos de validação, constituídos por novas moléculas que foram planejadas e testadas experimentalmente durante o desenvolvimento deste trabalho. Para estes conjuntos, os modelos demonstraram alta capacidade de predição da permebildade tanto em células Caco-2 quanto em ensaios PAMPA. O processo de validação experimental foi essencial para a confirmação da robustez dos modelos desenvolvidos, que serão incorporados à base de dados de propriedades farmacocinéticas PK/DB (http://www.pkdb.ifsc.usp.br/), contribuindo desta forma para o seu aprimoramento. Os métodos computacionais e experimentais utilizados neste projeto permitiram o desenvolvimento de ferramentas úteis para a avaliação da absorção de fármacos administrados por via oral e para o planejamento de moléculas bioativas com propriedades farmacocinéticas otimizadas.Human intestinal absorption is a critical pharmacokinetics-related parameter for orally given drugs. In vitro models based on Caco-2 cells, which mimetize enterocytes, or those based on the parallel artificial membrane permeability assay (PAMPA) are broadly used in permeability studies of bioactive molecules. In drug discovery projects, these techniques are simultaneously used with computational methods to evaluate physico-chemical and pharmacokinetics properties. In this study, computational models to predict the cellular permeability of bioactive compounds in Caco-2 cells and in PAMPA assays were developed. The models were constructed by using the fragment-based method Hologram Quantitative Structure Activity Relationships (HQSAR). The obtained statistical indexes indicated the suitable correlation ability of the Caco-2 and PAMPA models for the employed data set, and the high predictive power for selected test set compounds. In addition, the HQSAR models were evaluated regarding their predictive ability against two validation sets, which are comprised by novel molecules that were designed and experimentally tested during this study. For these compounds, both the Caco-2 and PAMPA models demonstrated high predictive power. The process of experimental validation was an essential step for confirming the robustness of the developed models, which will be incorporated into the database of pharmacokinetic properties PK/DB (http://www.pkdb.ifsc.usp.br/), thus contributing to its improvement. Molecular modeling studies on the interaction between the colchicine binding domain in αβ-tubulin and antitumoral agents
O câncer consiste em uma série de doenças que tem em comum o crescimento desordenado de células. Os microtúbulos, componentes principais do citoesqueleto das células eucariotas, são polímeros formados por heterodímeros de α/β-tubulina. Estão envolvidos na motilidade, transporte e formação da estrutura celular. Portanto, o desenvolvimento de agentes citotóxicos que atuem sobre os microtúbulos é de grande importância na terapia de diversas doenças, incluindo o câncer. Neste trabalho, estudos computacionais foram desenvolvidos para estimar a capacidade de moléculas se ligarem ao domínio de ligação da colchicina nas isoformas βIIB e βIII da tubulina. Estas moléculas impedem a polimerização dos microtúbulos durante o processo de divisão celular e, portanto, podem atuar como compostos anticâncer. Foram realizados estudos de docagem molecular para um conjunto de compostos com propriedades anticâncer. Os resultados serviram de base para a realização de simulações de dinâmica molecular dos sistemas proteína-ligante. As simulações de dinâmica molecular, em conjunto com análises de clustering de conformações, apontaram a estabilidade dos compostos no domínio de ligação da colchicina. Adicionalmente, a formação de redes de moléculas de água que atuam como estabilizadoras dos ligantes no sítio de interação foi investigada. As moléculas de água que interagem com a colchicina no seu domínio de ligação foram analisadas usando uma série de estruturas cristalográficas de alta resolução das isoformas αIB/βIIB da tubulina. Em seguida, foram gerados modelos dos dímeros αIB/βIIB e αIB/βIII da tubulina humana ligados à colchicina. A partir destes modelos, foram realizadas simulações de dinâmica molecular que indicaram o papel chave do resíduo Ser241B na formação da rede de águas na isoforma βIII. Este achado corrobora a atividade apresentada em ensaios in vitro realizados com essa isoforma. Estes resultados revelam aspectos moleculares importantes para o reconhecimento intermolecular entre a tubulina e seu ligantes, destacando o papel essencial desempenhado por moléculas de água estruturais. Estas descobertas são úteis para o planejamento de novos inibidores da polimerização da tubulina e para o desenvolvimento de candidatos a fármacos mais eficazes para o tratamento do câncer.Cancer consists of a series of diseases that have in common the uncontrolled growth of cells. Microtubules, the major components of the cytoskeleton of eukaryotic cells, are polymers formed by α/β-tubulin heterodimers. They are involved in motility, transport, and formation of cell structure. Therefore, the development of cytotoxic agents that act on microtubules is highly important for the treatment of several diseases, including cancer. In this work, computational studies were developed to estimate the ability of molecules to interact with the colchicine binding domain in βIIB and βIII tubulin isoforms. These molecules prevent the polymerization of microtubules during the process of cell division and, therefore, can act as anticancer compounds. Molecular docking studies were carried out for a set of compounds with anticancer properties. These results served as the basis for carrying out molecular dynamics simulations of the protein-ligand systems. The molecular dynamics, along with conformational cluster analysis, demonstrated the stability of the compounds in the colchicine binding domain. Additionally, the formation of networks of water molecules that stabilize the compounds at the binding site was investigated. The water molecules that interact with colchicine in its binding domain were investigated using a series of high-resolution crystallographic structures of the αIB/βIIB tubulin isoforms. Subsequently, models of the αIB/βIIB and αIB/βIII dimers of human tubulin bound to colchicine were generated. Based on these models, molecular dynamics simulations were performed and indicated the key role played by Ser241B in the formation of the water network in the βIII isoform. This finding corroborates the activity of in vitro assays performed with this isoform. These results reveal important molecular aspects for the intermolecular recognition between tubulin and its ligands, highlighting the essential role played by structural water molecules. These findings are useful for the design of novel tubulin polymerization inhibitors and for the development of more effective drug candidates for the treatment of cancer

As ferramentas computacionais de modelagem molecular e de QSAR estão integradas ao processo de planejamento de fármacos na busca inesgotável por novas moléculas bioativas de elevado interesse terapêutico. O trabalho em Química Medicinal realizado nesta dissertação de mestrado envolveu o estudo das relações entre a estrutura e atividade de inibidores da enzima purina nucleosídeo fosforilase (PNP) bovina e de Schistosoma mansoni. A potência de uma série de inibidores da PNP de S. mansoni foi determinada experimentalmente através da medida de valores de 1C50, empregando um ensaio cinético padronizado e validado. Conjuntos de dados padrões para inibidores da enzima PNP bovina e de S. mansoni foram organizados, contendo os dados de estrutura e atividade correspondentes. Estes conjuntos formaram a base científica para o desenvolvimento dos modelos preditivos de QSAR 2D, empregando o método holograma QSAR. Os modelos finais de HQSAR desenvolvidos possuem alta consistência interna e externa, apresentando bom poder preditivo. Estes modelos, em conjunto com as informações obtidas dos mapas de contribuição de HQSAR, são guias químico-medicinais importantes no planejamento de inibidores mais potentes e seletivos, candidatos a protótipos de novos fármacos na quimioterapia segura das doenças alvo deste trabalhoComputational tools for molecular modeling and QSAR are well-integrated into the drug design process in the search for new bioactive molecules of significant therapeutic interest. The potency of a series of S. mansoni inhibitors was experimentally determined through measurements of IC50 values, employing a standard validated kinetic assay. Data sets for bovine and S. mansoni PNP were organized, encompassing the structural information and corresponding biological data. These data sets established the scientific basis for the development of the predictive QSAR models using the hologram QSAR method. The final HQSAR models generated possess both good internal and external consistency with good correlative and predictive power. These models and the information obtained from the HQSAR contribution maps should be useful in guiding future medicinal chemistry efforts designed to discover novel potent and selective inhibitors as drug candidates for the chemotherapy of the target diseases of this wor
